Binding Free Energies of Host-Guest Systems by Nonequilibrium Alchemical Simulations with Constrained Dynamics: Illustrative Calculations and Numerical Validation.

In the companion article (Giovannelli et al., 10.1021/acs.jctc.7b00594), we presented an alchemical approach, based on nonequilibrium molecular dynamics simulations, to compute absolute binding free energies of a generic host-guest system. Two alternative computational routes, called binded-domain and single-point alchemical-path schemes, have been proposed. This study is addressed to furnish numerical validation and illustrative examples of the above-mentioned alchemical schemes. Validation is provided by comparing binding free-energy data relative to two poses of a Zn(II)·anion complex with

Protocol for Biomarker Ratio Imaging Microscopy with Specific Application to Ductal Carcinoma In situ of the Breast.

This protocol describes the methods and steps involved in performing biomarker ratio imaging microscopy (BRIM) using formalin fixed paraffin-embedded (FFPE) samples of human breast tissue. The technique is based on the acquisition of two fluorescence images of the same microscopic field using two biomarkers and immunohistochemical tools. The biomarkers are selected such that one biomarker correlates with breast cancer aggressiveness while the second biomarker anti-correlates with aggressiveness. When the former image is divided by the latter image, a computed ratio image is formed that reflect

Population-based design of mandibular plates based on bone quality and morphology.

In this paper we present a new population-based implant design methodology, which advances the state-of-the-art approaches by combining shape and bone quality information into the design strategy. The method enhances the mechanical stability of the fixation and reduces the intra-operative in-plane bending which might impede the functionality of the locking mechanism. The method is presented for the case of mandibular locking fixation plates, where the mandibular angle and the bone quality at screw locations are taken into account. Using computational anatomy techniques, the method automaticall

Second-order magnetic properties in paramagnetic molecules from a current density formulation including scalar relativistic effects.

This work presents the theoretical background for the computation of nuclear magnetic shielding, nuclear hyperfine, and magnetizability tensors of paramagnetic molecules using a magnetically induced current density framework to account for both orbital and spin contributions. The resulting magnetizability tensor is fully consistent with the general Van Vleck formulation, recovering the temperature-dependent Curie contribution through the explicit integration of the magnetically induced spin current density. The methodology proposed herein provides a straightforward computational route that byp

Overcoming Computational Bottlenecks in Quantum Hydrodynamics: A Volume-Based Integral Formalism for Spherical Nanoparticles.

Mesoscopic models of the optical response of metals have emerged as fundamental building blocks in quantum plasmonics, in principle overcoming the computational bottlenecks of ab initio techniques by implementing aspects of the atomistic description of the metal in otherwise classical calculations. Nonetheless, even these approaches are eventually hindered by demanding computations due to a sophisticated material response. Here, this issue is addressed for the advanced self-consistent hydrodynamic Drude model (SC-HDM), which captures both nonlocal electron dynamics and electron spill-out, thro

Computational Approaches and Structure-Based Drug Design of CAIs.

Human carbonic anhydrases (hCAs) are emerging as increasingly relevant therapeutic targets due to their involvement in a broad spectrum of pathological conditions, ranging from glaucoma and epilepsy to cancer, neuroinflammation, metabolic disorders, and obesity. The coexistence of 15 isoforms with distinct catalytic activities and tissue distributions makes selectivity a central challenge in the development of CA inhibitors (CAIs). Recent advances in computational chemistry, artificial intelligence (AI), machine learning (ML), and Structure-Based Drug Design (SBDD) have significantly accelerat

Efficient Protein-Ligand Binding Free Energy Estimation with Coarse-Grained Funnel Metadynamics.

Despite considerable advances in computational chemistry, bridging the gap between the accuracy of all-atom molecular dynamics (AA-MD) and the high-throughput capabilities of docking remains an unsolved problem in protein-ligand binding free energy predictions. In this work, we propose to address this challenge through coarse-grained funnel metadynamics (CG-FMD) with the Martini 3 force field. This approach combines the reduced computational cost of a CG representation with state-of-the-art enhanced sampling techniques and the interpretability of a physics-based force field. Specifically, the

Efficient Free Energies from a Simplified Electrostatic Embedding QM/MM Approach Based on Electrostatic Potential Fitted Operators.

Periodic boundary condition (PBC)-adapted formulations of quantum mechanics/molecular mechanics (QM/MM) methods allow for the accurate computation of free energies, provided there is sufficient phase-space sampling. In this work, we develop a robust and efficient QM/MM approach based on electrostatic potential fitted (ESPF) charge operators. The method combines smooth particle-mesh Ewald summation to describe QM-MM electrostatic interactions and the Ewald pair potential to treat long-range QM-QM interactions. It is fully compatible with both ab initio DFT and semiempirical DFTB QM/MM framework

Hybrid quantum-classical computation for automatic guided vehicles scheduling.

Motivated by recent efforts to develop quantum computing for practical, industrial-scale challenges, we demonstrate the effectiveness of state-of-the-art hybrid (not necessarily quantum) solvers in addressing the business-centric optimization problem of scheduling Automatic Guided Vehicles (AGVs). Some solvers can already leverage noisy intermediate-scale quantum (NISQ) devices. In our study, we utilize D-Wave hybrid solvers that implement classical heuristics with potential assistance from a quantum processing unit. This hybrid methodology performs comparably to existing classical solvers. Ho

Modular Neural Networks for Osteoporosis Detection in Mandibular Cone-Beam Computed Tomography Scans.

In this technical note, we examine the capabilities of deep convolutional neural networks (DCNNs) for diagnosing osteoporosis through cone-beam computed tomography (CBCT) scans of the mandible. The evaluation was conducted using 188 patients' mandibular CBCT images utilizing DCNN models built on the ResNet-101 framework. We adopted a segmented three-phase method to assess osteoporosis. Stage 1 focused on mandibular bone slice identification, Stage 2 pinpointed the coordinates for mandibular bone cross-sectional views, and Stage 3 computed the mandibular bone's thickness, highlighting osteoporo

Towards precision medicine: advances in computational approaches for the analysis of human variants.

Variations and similarities in our individual genomes are part of our history, our heritage, and our identity. Some human genomic variants are associated with common traits such as hair and eye color, while others are associated with susceptibility to disease or response to drug treatment. Identifying the human variations producing clinically relevant phenotypic changes is critical for providing accurate and personalized diagnosis, prognosis, and treatment for diseases. Furthermore, a better understanding of the molecular underpinning of disease can lead to development of new drug targets for

[Computer stimulation of endoscopic resection of the prostate].

The number of urologists in need of training is increasing whereas the number of resections of the prostate is falling. Patients are less and less willing to have their procedure serve for young residents to learn the technique of endoscopic resection of the prostate. Despite teachings and videoendoscopy, this procedure remains difficult to learn. We decided to develop a simulator for endoscopic resection after having seen the remarkable model of endoscopic simulation developed by French gastroenterologists and presented at the computer science workshop of the AFU symposium. Improving pharmacokinetic-pharmacodynamic modeling to investigate anti-infective chemotherapy with application to the current generation of antimalarial drugs.

Mechanism-based pharmacokinetic-pharmacodynamic (PK/PD) modelling is the standard computational technique for simulating drug treatment of infectious diseases with the potential to enhance our understanding of drug treatment outcomes, drug deployment strategies, and dosing regimens. Standard methodologies assume only a single drug is used, it acts only in its unconverted form, and that oral drugs are instantaneously absorbed across the gut wall to their site of action. For drugs with short half-lives, this absorption period accounts for a significant period of their time in the body. Treatment

Improved molecular conductance predictions using wavefunction-in-DFT quantum embedding.

A novel electronic structure methodology to describe electron transport in single-molecule junctions (SMJs) within non-equilibrium Green's function theory is presented. The approach is based on a formally exact, projection-based quantum embedding technique that combines correlated many-electron wavefunction models for the molecular region with a density functional theory (DFT) description of the metallic electrodes. This is achieved by constructing a specialized Hamiltonian for the molecular domain, leveraging Dyson orbitals corresponding to the ionized and electron-attached states of the embe

Human Extracellular Vesicles, Metabolites, and Metabolomics: A Comprehensive Review.

Metabolomics is a powerful systems-level approach and has the potential to serve as an important part for understanding the biochemical pathways and metabolic phenotypes in physiological and pathological states. Extracellular vesicles (EVs), which include apoptotic bodies, microvesicles, and exosomes, have emerged alongside metabolomics as active mediators of intercellular communication, transporting diverse cargo that mirrors the cellular origin and metabolic status of their parent cell. EVs are enriched with lipids, proteins, nucleic acids, and biologically active metabolites involve in sign

Multidisciplinary co-creation, design and clinical evaluation of a two-material 3D printed ankle-foot orthosis: Preliminary clinical findings in a case report of fibular hemimelia.

Lower-limb orthoses are often either standardized, lacking personalization for individual clinical needs, or custom-made, which is time-consuming and labor-intensive for orthotists. To address this gap, this study proposes a co-creation methodology for developing a customized orthosis, integrating 3D scanning, computer-aided design (CAD), and 3D printing with feedback from both the clinical team and the patient's caregivers. The methodology was applied to a fibular hemimelia case study, where the orthosis was designed based on 3D scans and printed using two materials: thermoplastic polyurethan

Measuring and testing vulnerability to food insecurity for prediction and targeting.

Taking advantage of the exogenous nature of the COVID-19 shock, we present an empirical test to assess the validity of theory-based methods for targeting household vulnerability to food insecurity. Specifically, we test the performance of an applied measure of vulnerability to food insecurity using the World Bank's multi-topic longitudinal survey data for Nigeria collected between 2010 and 2020, covering the period before and after the pandemic. The results show that this vulnerability measure severely underperforms in predicting food-insecure households out of sample relative to a simple, dat
