N6-methyladenosine modifications: interactions with novel RNA-binding proteins and roles in signal transduction.

RNA epigenetics has received a great deal of attention in recent years, and the reversible N6-methyladenosine (m6A) modification on messenger RNAs (mRNAs) has emerged as a widespread phenomenon. The vital roles of m6A in diverse biological processes are dependent on many RNA-binding proteins (RBPs) with 'reader' or 'nonreader' functions. Moreover, m6A effector proteins affect cellular processes, such as stem cell differentiation, tumor development and the immune response by controlling signal transduction. This review provides an overview of the interactions of m6A with various RBPs, including

Chaperoning ribonucleoprotein biogenesis in health and disease.

The survival motor neuron (SMN) protein is part of a macromolecular complex that functions in the biogenesis of small nuclear ribonucleoproteins (snRNPs)--the essential components of the pre-messenger RNA splicing machinery--as well as probably other RNPs. Reduced levels of SMN expression cause the inherited motor neuron disease spinal muscular atrophy (SMA). Knowledge of the composition, interactions and functions of the SMN complex has advanced greatly in recent years. The emerging picture is that the SMN complex acts as a macromolecular chaperone of RNPs to increase the efficiency and fidel

Crystal structures of alphavirus nonstructural protein 4 (nsP4) reveal an intrinsically dynamic RNA-dependent RNA polymerase fold.

Alphaviruses such as Ross River virus (RRV), chikungunya virus (CHIKV), Sindbis virus (SINV), and Venezuelan equine encephalitis virus (VEEV) are mosquito-borne pathogens that can cause arthritis or encephalitis diseases. Nonstructural protein 4 (nsP4) of alphaviruses possesses RNA-dependent RNA polymerase (RdRp) activity essential for viral RNA replication. No 3D structure has been available for nsP4 of any alphaviruses despite its importance for understanding alphaviral RNA replication and for the design of antiviral drugs. Here, we report crystal structures of the RdRp domain of nsP4 from b

PPR9 mediates mitochondrial nad transcript maturation required for complex I biogenesis and early plant development in Arabidopsis.

The biogenesis and function of plant mitochondria relies on the expression of the organellar genome, which involves extensive post-transcriptional processing of organellar transcripts in order to generate mature functional RNAs. This includes the removal of introns from many essential organellar transcripts through splicing, a process mediated by diverse nuclear-encoded RNA-processing factors, including numerous members of the pentatricopeptide repeat (PPR) protein family. Here, we report the analysis of PPR9 (At1g03560), a mitochondrial P-class PPR protein originally identified in genetic scr

Novel HBx-interacting host cellular factors regulate dynamic nuclear and cytoplasmic localization of Hepatitis B virus X protein (HBx).

The hepatitis B virus (HBV) X protein (HBx) is a key player in viral transcription, replication, and HBV-associated hepatocarcinogenesis. Several novel HBx-interacting host cellular factors: DDX1, DDX3, MOV10 RNA helicases, INI1/hSNF5 chromatin-remodeling factor, Rad18 DNA repair enzyme, and CPSF6 cleavage factor were identified. DDX1, DDX3, and MOV10 colocalized with HBx in cytoplasmic foci or aggregates. In contrast, INI1/hSNF5 and CPSF6 relocalized with HBx in nuclear speckles, interchromatin granule clusters (IGCs), and/or PML-nuclear bodies. Rad18 sequestered HBx in the nucleoli. Importan

MeCP2 NID interaction with RNA: implications for Rett syndrome-relevant protein regulation.

Mutations in the X-linked MECP2 gene cause the progressive neurodevelopmental disorder Rett syndrome. Pathogenic missense mutation hotspots exist in the protein's Methyl DNA binding Domain (MBD), and the Nuclear receptor Co-Repressor (NCoR) Interaction Domain (NID), indicating these regions as critical for MeCP2 function. The NID binds to a co-repressor complex allowing transcriptional repression at target genes. A putative RNA Binding Domain (RBD) was identified that overlaps with the NID, yet the role that RNA interaction plays in MeCP2 function remains underexplored. Using cell-based and in

Mogrol Attenuates Osteoclast Formation and Bone Resorption by Inhibiting the TRAF6/MAPK/NF-κB Signaling Pathway In vitro and Protects Against Osteoporosis in Postmenopausal Mice.

Osteoporosis is a serious public health problem that results in fragility fractures, especially in postmenopausal women. Because the current therapeutic strategy for osteoporosis has various side effects, a safer and more effective treatment is worth exploring. It is important to examine natural plant extracts during new drug design due to low toxicity. Mogrol is an aglycon of mogroside, which is the active component of Siraitia grosvenorii (Swingle) and exhibits anti-inflammatory, anticancer and neuroprotective effects. Here, we demonstrated that mogrol dose-dependently inhibited osteoclast f

Correction of aberrant splicing caused by intronic CAPN3 pathogenic variants using RNA-targeted therapeutic strategies in limb-girdle muscular dystrophy type R1.

BACKGROUND: Pre-mRNA splicing is a highly precise process, and it is estimated that approximately 9%-11% of pathogenic variants in patients with rare genetic diseases are caused by non-coding variants that disrupt this mechanism. Developing targeted strategies to correct such splicing defects represents a promising therapeutic avenue. In this proof-of-concept study, we demonstrate the feasibility of rescuing distinct aberrant splicing patterns using tailored RNA-targeted approaches. RESULTS: We focused on two disease-causing intronic pathogenic variants in the CAPN3 gene (c.1193 + 30G > A and

Disruption of the nuclear localization signal in RBM20 is causative in dilated cardiomyopathy.

Human patients carrying genetic mutations in RNA binding motif 20 (RBM20) develop a clinically aggressive dilated cardiomyopathy (DCM). Genetic mutation knockin (KI) animal models imply that altered function of the arginine-serine-rich (RS) domain is crucial for severe DCM. To test this hypothesis, we generated an RS domain deletion mouse model (Rbm20ΔRS). We showed that Rbm20ΔRS mice manifested DCM with mis-splicing of RBM20 target transcripts. We found that RBM20 was mis-localized to the sarcoplasm in Rbm20ΔRS mouse hearts and formed RBM20 granules similar to those detected in mutation KI an

Analysis of somatic piRNAs in the malaria mosquito Anopheles coluzzii reveals atypical classes of genic small RNAs.

Piwi-interacting small RNAs (piRNA) play a key role in controlling the activity of transposable elements (TEs) in the animal germline. In diverse arthropod species, including the pathogen vectors mosquitoes, the piRNA pathway is also active in nongonadal somatic tissues, where its targets and functions are less clear. Here, we studied the features of small RNA production in head and thorax tissues of an uninfected laboratory strain of Anopheles coluzzii focusing on the 24-32-nt-long RNAs. Small RNAs derived from repetitive elements constitute a minor fraction while most small RNAs process from

The HNRNPF/H RNA binding proteins and disease.

The members of the HNRNPF/H family of heterogeneous nuclear RNA proteins-HNRNPF, HNRNPH1, HNRNPH2, HNRNPH3, and GRSF1, are critical regulators of RNA maturation. Documented functions of these proteins include regulating splicing, particularly alternative splicing, 5' capping and 3' polyadenylation of RNAs, and RNA export. The assignment of these proteins to the HNRNPF/H protein family members relates to differences in the amino acid composition of their RNA recognition motifs, which differ from those of other RNA binding proteins (RBPs). HNRNPF/H proteins typically bind RNA sequences enriched

A Drosophila model for mito-nuclear diseases generated by an incompatible interaction between tRNA and tRNA synthetase.

Communication between the mitochondrial and nuclear genomes is vital for cellular function. The assembly of mitochondrial enzyme complexes, which produce the majority of cellular energy, requires the coordinated expression and translation of both mitochondrially and nuclear-encoded proteins. The joint genetic architecture of this system complicates the basis of mitochondrial diseases, and mutations both in mitochondrial DNA (mtDNA)- and nuclear-encoded genes have been implicated in mitochondrial dysfunction. Previously, in a set of mitochondrial-nuclear introgression strains, we characterized

Beyond the nuclear border: single-cell analysis of in situ sequenced human brain tissue using cellular features.

Spatial transcriptomics has advanced our understanding of cellular heterogeneity at single-cell resolution. Here, we assess the suitability of in situ sequencing (ISS) for analyzing formalin-fixed, paraffin-embedded (FFPE) postmortem human brain tissue. A key challenge in ISS data analysis is optimizing transcript allocation while minimizing misallocation, particularly in the morphologically complex central nervous system (CNS). We compared geospatial methods using nuclear and expanded nuclear boundaries for segmentation and transcript allocation. While overall cell-type proportions remained c

SARS-CoV-2 rORF3, a novel microprotein, impairs interferon-β production by targeting RanBP2 to inhibit p65 nuclear import.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is the causative agent of the coronavirus disease 2019 (COVID-19). SARS-CoV-2 encodes various proteins to evade host innate immunity. rORF3 is a novel microprotein encoded by the negative-strand RNA (-RNA) of SARS-CoV-2 that antagonizes type I interferon (IFN-I) production. However, the molecular mechanism by which SARS-CoV-2 rORF3 suppresses IFN-I production remains elusive. Here we report rORF3 interacts with a nucleoporin Ran-Binding Protein 2 (RanBP2), and suppresses IFN-β production and promotes viral infection in a RanBP2-depen

African swine fever virus pI73R hijacks host mRNA to suppress interferon beta and reveals a druggable target for antiviral intervention.

African swine fever (ASF) is an acute transmissible disease caused by the African swine fever virus (ASFV), which has evolved multiple mechanisms to circumvent the host immune response. This research reveals that ASFV pI73R (I73R protein) downregulates cGAS-STING-mediated interferon beta (IFN-β) activation. ASFV pI73R binds to TBK1 and IRF3 mRNAs, promoting their nuclear retention and attenuating IFN-β production. Furthermore, silencing I73R enhances IFN-β mRNA levels and increases TBK1 and IRF3 protein levels in primary porcine alveolar macrophages (PAMs) exposed to ASFV. Unlike other reporte

REIIBP methylates nucleolar proteins and regulates pre-rRNA processing.

The NSD2 (nuclear receptor binding SET [Suppressor of variegation 3-9, Enhancer of zeste, and Trithorax] domain protein 2) gene encodes a short isoform, REIIBP (interleukin-5 response element II binding protein), via alternative transcription initiation. It is particularly overexpressed in t(4;14)+ multiple myeloma. However, the biological functions of REIIBP remain elusive. Here, we show that REIIBP localizes at the dense fibrillar component of the nucleolus. The disordered regions of REIIBP recognize pre-rRNA, which mediates the nucleolar localization of REIIBP. Proteomic analyses reveal tha

CRISPR Disruption of scaRNA1 Reduces Pseudouridylation in Spliceosomal RNA U2 at U89 and Perturbs the Transcriptome in HEK293T Cells.

Small Cajal body-associated RNAs (scaRNAs) are essential for biochemical modification of spliceosomal RNAs and spliceosome function. Changes in scaRNA expression level have been associated with developmental issues, including cancer and congenital heart defects (CHDs), although the mechanism remains unclear. Small Cajal body-associated RNA 1 (scaRNA1) guides pseudouridylation at uridine 89 (Ψ89) of the spliceosomal RNA U2, a highly conserved modification that may be critical for spliceosome function. To investigate the role of scaRNA1 in splicing regulation, CRISPR-Cas9 genome editing was used

Combination of single-nucleus and bulk RNA-seq reveals the molecular mechanism of thalamus haemorrhage-induced central poststroke pain.

Central poststroke pain (CPSP) induced by thalamic haemorrhage (TH) can be continuous or intermittent and is accompanied by paresthesia, which seriously affects patient quality of life. Advanced insights into CPSP mechanisms and therapeutic strategies require a deeper understanding of the molecular processes of the thalamus. Here, using single-nucleus RNA sequencing (snRNA-seq), we sequenced the transcriptomes of 32332 brain cells, which revealed a total of four major cell types within the four thalamic samples from mice.
