Photolabile oligonucleotides with topological light gradients enable spatially resolved single-cell transcriptomics and epigenomics.

We introduce scSTAMP-seq (single-cell spatial transcriptomic and multiomic profiling), a modular light-encoded barcoding strategy that preserves spatial information while leveraging standard single-cell platforms. scSTAMP-seq labels live and fixed cells with cholesterol-conjugated, photocleavable hashtag oligonucleotides, followed by patterned light exposure that 'stamps' spatial coordinates onto individual cells before single-cell multiome sequencing. Here we apply scSTAMP-seq to human embryoids showing how spatial organization and epigenetic states coregulate cellular programs in heterogeneo

Transcriptomics and epigenomics datasets of primary brain cancers in formalin-fixed paraffin embedded format.

The access of public omics-based datasets is of paramount importance in brain cancer research as allows the proposal and validation of both biomarkers and therapeutic targets in gliomas, especially in the most prevalent and aggressive glioblastomas. Taking profit of current advances in next generation sequencing and DNA methylation profiling, we have created datasets from approximately 150 formalin-fixed paraffin embedded (FFPE) tumours. These datasets enable for the first time integrative transcriptional and epigenetics studies in a context that consider the degradation and fixation-derived c

Genomics and Epigenomics of Congenital Heart Defects: Expert Review and Lessons Learned in Africa.

Congenital heart defects (CHD) are structural malformations found at birth with a prevalence of 1%. The clinical trajectory of CHD is highly variable and thus in need of robust diagnostics and therapeutics. Major surgical interventions are often required for most CHDs. In Africa, despite advances in life sciences infrastructure and improving education of medical scholars, the limited clinical data suggest that CHD detection and correction are still not at par with the rest of the world. But the toll and genetics of CHDs in Africa has seldom been systematically investigated. We present an exper

A smoothing method for DNA methylome analysis to enhance epigenomic signature detection in epigenome-wide association studies.

Epigenome-wide association studies (EWAS) are instrumental for mapping DNA methylation changes in human traits and diseases but often suffer from low statistical power and false positives, especially in small cohorts. We developed an EWAS smoothing method that exploits co-methylation of adjacent CpG probes within CpG islands via a sliding-window average and generalized it using Savitzky-Golay filtering. We applied the smoothing approach-with window widths of 1-3 CpGs and, for generalization, Savitzky-Golay filters of varying polynomial orders and window sizes-across five distinct EWAS settings

Environmental and Genetic Perturbations of the Sperm Epigenome.

The sperm cell is recognized nowadays as a key epigenetic vector, transmitting not only the paternal genome but also a complex epigenetic content-including DNA methylation, chromatin code and structure, and non-coding RNAs-to the zygote. This epigenome is highly sensitive to environmental factors, with paternal exposures such as dietary intake, lifestyle choices, stress, chemical hazards, pollution, or reprotoxic treatments (among others) influencing its programming. Genetic factors also modulate the sperm epigenetic cargo, supporting that a combination of complex multifactorial cues will defi

Rapid epigenomic classification of acute leukemia.

Acute leukemia requires precise molecular classification and urgent treatment. However, standard-of-care diagnostic tests are time-intensive and do not capture the full spectrum of acute leukemia heterogeneity. Here, we developed a framework to classify acute leukemia using genome-wide DNA methylation profiling. We first assembled a comprehensive reference cohort (n = 2,540 samples) and defined 38 methylation classes. Methylation-based classification matched standard-pathology lineage classification in most cases and revealed heterogeneity in addition to that captured by genetic categories. Us

Transcriptomic and Epigenomic Landscape in Rett Syndrome.

Rett syndrome (RTT) is an extremely invalidating, cureless, developmental disorder, and it is considered one of the leading causes of intellectual disability in female individuals. The vast majority of RTT cases are caused by de novo mutations in the X-linked Methyl-CpG binding protein 2 (MECP2) gene, which encodes a multifunctional reader of methylated DNA. MeCP2 is a master epigenetic modulator of gene expression, with a role in the organization of global chromatin architecture. Based on its interaction with multiple molecular partners and the diverse epigenetic scenario, MeCP2 triggers seve

Epigenomic, genomic, and transcriptomic landscape of schwannomatosis.

Schwannomatosis (SWNTS) is a genetic cancer predisposition syndrome that manifests as multiple and often painful neuronal tumors called schwannomas (SWNs). While germline mutations in SMARCB1 or LZTR1, plus somatic mutations in NF2 and loss of heterozygosity in chromosome 22q have been identified in a subset of patients, little is known about the epigenomic and genomic alterations that drive SWNTS-related SWNs (SWNTS-SWNs) in a majority of the cases. We performed multiplatform genomic analysis and established the molecular signature of SWNTS-SWNs. We show that SWNTS-SWNs harbor distinct genomi

Obesity, male infertility, and the sperm epigenome.

Obesity is a growing epidemic and a common problem among reproductive-age men that can both cause and exacerbate male-factor infertility by means of endocrine abnormalities, associated comorbidities, and direct effects on the fidelity and throughput of spermatogenesis. Robust epidemiologic, clinical, genetic, epigenetic, and nonhuman animal data support these findings. Recent works in the burgeoning field of epigenetics has demonstrated that paternal obesity can affect offspring metabolic and reproductive phenotypes by means of epigenetic reprogramming of spermatogonial stem cells. The role of genetics in the establishment and maintenance of the epigenome.

Epigenetic mechanisms play an important role in gene regulation during development. DNA methylation, which is probably the most important and best-studied epigenetic mechanism, can be abnormally regulated in common pathologies, but the origin of altered DNA methylation remains unknown. Recent research suggests that these epigenetic alterations could depend, at least in part, on genetic mutations or polymorphisms in DNA methyltransferases and certain genes encoding enzymes of the one-carbon metabolism pathway. Indeed, the de novo methyltransferase 3B (DNMT3B) has been recently found to be mutat

[Genomic and Epigenomic Research on Brain Tumors].

All cancers, including brain tumors, arise from driver genomic and epigenomic alterations and evolve through the sequential acquisition of additional abnormalities. The emergence of next-generation sequencing technologies in the early 2000s enabled rapid and large-scale genomic and epigenomic analyses, leading to substantial advances in our understanding of the molecular pathogenesis of brain tumors. Consequently, driver alterations with potential therapeutic relevance have been progressively identified. Furthermore, continued technological innovations in sequencing technologies have consisten

Epigenomic profile of GBA1 in Parkinson's disease.

INTRODUCTION: While genome-wide association studies have identified GBA1 as a key gene contributing to disease severity and cognitive decline in PD, its molecular effects remain poorly understood. METHODS: We used integrative bulk ATAC-seq across six brain regions from autopsied individuals with PD and varying genetic risk to characterize region- and cell type-specific molecular differences. Using Cellformer, an AI-based bulk ATAC-seq-deconvolution tool, we determined cell type-specific effects of GBA1 on PD disease progression and then validated our findings using whole transcriptome data fr

Epigenomic and phenotypic characterization of DEGCAGS syndrome.

Developmental Delay with Gastrointestinal, Cardiovascular, Genitourinary, and Skeletal Abnormalities syndrome (DEGCAGS, MIM #619488) is caused by biallelic, loss-of-function (LoF) ZNF699 variants, and is characterized by variable neurodevelopmental disability, discordant organ anomalies among full siblings and infant mortality. ZNF699 encodes a KRAB zinc finger protein of unknown function. We aimed to investigate the genotype-phenotype spectrum of DEGCAGS and the possibility of a diagnostic DNA methylation episignature, to facilitate the diagnosis of a highly variable condition lacking pathogn

Human-specific epigenomic states in spermatogenesis.

Infertility is becoming increasingly common, affecting one in six people globally. Half of these cases can be attributed to male factors, many driven by abnormalities in the process of sperm development. Emerging evidence from genome-wide association studies, genetic screening of patient cohorts, and animal models highlights an important genetic contribution to spermatogenic defects, but comprehensive identification and characterization of the genes critical for male fertility remain lacking. High divergence of gene regulation in spermatogenic cells across species poses challenges for delineat
