Exploring Privileged Structure Repurposing: Target Similarity as a Catalyst for Cross-Species Drug Discovery.

Privileged drug structures refer to substructures that impart drug-like properties, including high target affinity, favorable pharmacokinetic profiles, and structural modifiability. In cross-species drug repositioning, targets should be prioritized based on homologous proteins that exhibit high structural and functional conservation across members of the same virus family. Subsequently, validated, safe, and druggable privileged structures must be identified. Thereafter, computational chemistry and structural biology approaches are systematically employed to evaluate the structure's potential b

Beyond Junk DNA: Emerging Roles of Non-Coding RNAs in Cancer and Therapeutic Innovation.

Non-coding RNAs (ncRNAs) are the biggest class of regulatory molecules in the human genome, which constitute ~98% of total transcripts, and were once considered as "transcriptional noise". This review will focus on the newly identified functions of non-coding RNAs (ncRNAs) in cancer biology and therapeutic innovations. We review the existing knowledge on microRNAs, long non-coding RNAs, and circular RNAs in the context of their different experimental and computational studies, and we highlight their mechanisms of action in cancer hallmarks such as proliferation and resistance to apoptosis, met

Mining and validating quorum sensing interference molecules from food-derived compounds for Salmonella Typhimurium.

Food-derived compounds represent a promising reservoir for developing novel therapeutic agents against pathogenic infections such as Salmonella Typhimurium. In this study, we integrated computational biology with experimental validation to identify and characterize quorum sensing interference molecules (QSIMs) from food-derived compounds. Through structure-based virtual screening of more than 8000 compounds in the FooDB database, we identified the potential candidates (such as skatole, 2-aminoquinoline, tricarballylic acid, and L-3-phenyllactic acid) demonstrating high affinity binding to the …

Applying Super-Resolution and Tomography Concepts to Identify Receptive Field Subunits in the Retina.

Spatially nonlinear stimulus integration by retinal ganglion cells lies at the heart of various computations performed by the retina. It arises from the nonlinear transmission of signals that ganglion cells receive from bipolar cells, which thereby constitute functional subunits within a ganglion cell's receptive field. Inferring these subunits from recorded ganglion cell activity promises a new avenue for studying the functional architecture of the retina. This calls for efficient methods, which leave sufficient experimental time to leverage the acquired knowledge for further investigating id

The Parametric Model of the Human Mandible Coronoid Process Created by Method of Anatomical Features.

Geometrically accurate and anatomically correct 3D models of the human bones are of great importance for medical research and practice in orthopedics and surgery. These geometrical models can be created by the use of techniques which can be based on input geometrical data acquired from volumetric methods of scanning (e.g., Computed Tomography (CT)) or on the 2D images (e.g., X-ray). Geometrical models of human bones created in such way can be applied for education of medical practitioners, preoperative planning, etc. In cases when geometrical data about the human bone is incomplete (e.g., frac

Neuroimaging study designs, computational analyses and data provenance using the LONI pipeline.

Modern computational neuroscience employs diverse software tools and multidisciplinary expertise to analyze heterogeneous brain data. The classical problems of gathering meaningful data, fitting specific models, and discovering appropriate analysis and visualization tools give way to a new class of computational challenges--management of large and incongruous data, integration and interoperability of computational resources, and data provenance. We designed, implemented and validated a new paradigm for addressing these challenges in the neuroimaging field. Our solution is based on the LONI Pip

Elucidating Transitions of k-mer-Based Objects Across k-mer Sizes.

The widespread adoption of k-mers in computational biology has enabled efficient methods for utilizing genomic sequences in a variety of biological tasks. However, understanding the influence of k-mer sizes within these methods remains a persistent challenge. Slicing sequences into a fixed size lacks grounding in biological insight, and complex bioinformatics pipelines obscure the effect of the parameter k due to various noisy factors. The choice of k-mer size is typically arbitrary, with justification omitted in both the literature and method tutorials. Furthermore, the lack of theoretical un…

SpaOmicsVAE: A deep learning framework for integrative analysis of spatial multi-omics data.

Spatial multi-omics technologies have revolutionized our understanding of biological systems by enabling simultaneous measurement of multiple molecular features while preserving spatial information. However, the effective integration and analysis of these complex datasets remain challenging. Here we introduce SpaOmicsVAE, a novel computational framework that combines variational autoencoder architecture with a dual graph neural network to address these challenges. The framework uniquely integrates spatial and feature information through an attention-based mechanism, effectively handling data s

Active Human Transposable Elements: Long-Read Sequencing Technologies, Computational Analysis, and Implications for Human Disease.

Transposable elements (TEs) account for nearly half of the human genome and shape chromatin organization, gene regulation, and genome evolution. However, their contributions to human physiology and disease remain incompletely understood. The most active elements in humans, LINE-1 (L1), Alu, and SVA, retain some copies with the ability to evade epigenetic repression and mobilize via target-primed reverse transcription (TPRT), whereas copies become inactive through various fragmentations and mutations. TE activity contributes to genomic instability and has been implicated in aging, cancer, neuro

A molecular cell atlas of mouse lemur, an emerging model primate.

Mouse lemurs are the smallest and fastest reproducing primates, as well as one of the most abundant, and they are emerging as a model organism for primate biology, behaviour, health and conservation. Although much has been learnt about their ecology and phylogeny in Madagascar and their physiology, little is known about their cellular and molecular biology. Here we used droplet-based and plate-based single-cell RNA sequencing to create Tabula Microcebus, a transcriptomic atlas of 226,000 cells from 27 mouse lemur organs opportunistically obtained from four donors clinically and histologically

A Vein Attempt? Experimental Models for Arteriovenous Fistula Research.

BACKGROUND: Chronic kidney disease (CKD) affects more than 10% of adults worldwide and is associated with rising mortality and increasing demand for hemodialysis. Hemodialysis requires durable vascular access, with surgically created arteriovenous fistulas (AVFs) being the preferred modality. However, up to 60% of AVFs fail to mature in time for clinical use, whereas others develop excessively high flow that can drive adverse cardiac remodeling and heart failure. These problems reflect incomplete understanding of the biological and biomechanical processes that govern AVF maturation and failure

Integration of Multiomics Datasets to Identify Allergy Biomarkers and Protective Signatures.

The identification of biomarkers for diseases such as allergies requires analytical strategies capable of handling high-dimensional and heterogeneous biological data. Advances in omics technologies have enabled the systematic exploration of molecular features across multiple biological levels. However, their effective integration and interpretation remain challenging. In this chapter, we present a data-driven bioinformatic framework for biomarker discovery based on single-omics and multi-omics datasets, with a particular focus on allergy-related applications. We describe complementary strategi

Process bigraphs and the architecture of compositional systems biology.

Building multiscale biological models requires the integration of independently developed submodels, which means moving shared variables between them and coordinating when each submodel runs. Existing tools typically address isolated biological mechanisms with specific numerical methods, rarely specify which variables each model reads and writes, how those variables are translated, and how model updates are synchronized. We present Process Bigraph, a framework for composing and simulating multiscale models. Process Bigraph generalizes the architectural ideas previously used in the Vivarium sof

Accurate cancer subtype identification is crucial for personalized medicine, as it enables precise diagnosis based on molecular characteristics. With the advent of large-scale multi-omics data from various resources, researchers now have unprecedented opportunities to explore cancer subtypes comprehensively. However, the inherent complexity, high dimensionality, and heterogeneity of these datasets present significant statistical and computational challenges, often leading to suboptimal clustering performance when inter-omics heterogeneity is overlooked. To address these challenges, we propose

V- and VL-scores unveil viral signatures and origins of protein families.

Viruses are key drivers of microbial ecology and evolution, yet their study is hindered due to challenges in culturing. Traditional gene-centric methods, which focus on a few hallmark genes like for capsids, miss much of the viral genome, leaving key viral proteins and functions undiscovered. Here, we introduce two powerful annotation-free metrics, V-score and VL-score, designed to quantify the "virus-likeness" of protein families and genomes and create an open-access searchable database, 'V-Score-Search'. By applying V- and VL-scores to public protein databases, we link 19 - 59% of protein fa

Extending protein language models to a viral genomic scale using biologically induced sparse attention.

BACKGROUND: The transformer architecture in deep learning has revolutionized protein sequence analysis. Recent advancements in protein language models have paved the way for significant progress across various domains, including protein function and structure prediction, multiple sequence alignments, and mutation effect prediction. A protein language model is commonly trained on individual proteins, ignoring the interdependencies between sequences within a genome. However, biological understanding reveals that protein-protein interactions span entire genomic regions, underscoring the limitatio
