The KIX domain is a mediator of the interaction between different transcription factors. This complex function is carried out via two distinct binding sites located on opposite sides of the protein; namely, the 'c-Myb site' and the 'MLL site', named after their characteristic ligands-the transactivation domain of c-Myb and the mixed lineage leukemia protein (MLL). Both these ligands are unstructured in isolation and fold only upon binding, posing the KIX domain as an ideal candidate to explore the binding induced folding reaction of intrinsically unstructured proteins. Here, we complement the

Subcutaneous (SC) administration of therapeutic antibodies enhances patient convenience and healthcare resource efficiency compared to intravenous (IV) delivery, but therapy can be limited by incomplete bioavailability (BA) of SC biotherapeutics. This limitation may be attributed to processes inherent to the unique composition of SC tissue, including the potential presence of reactive oxygen species (ROS) within the SC microenvironment, which can induce chemical and structural instability and functional impairment. This study investigated the impact of oxidation on the SC BA of adalimumab (Hum

G protein-coupled receptors (GPCRs) are pivotal sensors of the mechanical environment, yet how they sense and transduce physical stimuli into biochemical signals within live cells remains largely elusive. Here we introduce mechanoLight, a genetically encoded red fluorescent biosensor designed to report the mechanical activation of the 5-hydroxytryptamine 2A receptor (5-HT2AR). By incorporating a circularly permuted mApple (cp-mApple) into the third intracellular loop of 5-HT2AR with the optimized linker (m-linker), mechanoLight selectively detects conformational changes of 5-HT2AR in response

Tau dysregulation, particularly abnormal phosphorylation, is increasingly implicated in Parkinson's disease (PD) and in the pathogenic interaction between Tau and α-synuclein. This review proposes an integrated PD-focused workflow connecting phosphoproteomic discovery, structural modeling, computational drug discovery, and experimental validation. Phosphoproteomic analyses of post-mortem brain tissue, biofluids, and patient-derived dopaminergic neuronal models can identify candidate Tau phosphosignatures associated with vulnerable brain regions, α-synuclein pathology, genetic background, or cl

Bioinformatics analysis was conducted on proteins in the PDB to identify local structures that can stabilize the cis-proline conformation. C-H/O interactions were observed between a sidechain oxygen and Pro C-Hα in the cis-proline conformation at Glu-Pro, Asp-Pro, Gln-Pro, Asn-Pro, Ser-Pro, and Thr-Pro sequences. These C-H/O interactions are apparently most stabilizing at Glu-Pro sequences, which have a substantially higher than average frequency of cis-proline (7.1% of all Glu-Pro amide bonds in the PDB). DFT calculations were conducted to understand the bases and geometries of C-H/O interact

Chondroitin sulfate A (CSA), a natural mucopolysaccharide of the extracellular matrix, plays a critical role in amyloidogenesis. This study explores the interaction between CSA and human insulin, with emphasis on conformational transitions and amyloid fibril formation. A combination of biophysical (UV-Vis spectroscopy, Far-UV CD, light scattering, ThT fluorescence), microscopic (TEM imaging), and computational approaches was employed to assess CSA's impact on insulin solubility, aggregation propensity, and structural rearrangements. Our findings reveal that CSA-induced amyloid formation procee

Unbiased atomistic molecular dynamics simulations have been employed to examine the binding interactions between amyloid fibrils (Aβ(1-42) and tau) with various ligands: anionic pFTAA, qFTAA-CN, neutral HS-276, and cationic bTVBT4. The ligand-fibril interactions were analyzed in a two-step approach. First, an analysis of the spatial distributions of the ligands around the amyloid fibril protofilaments was carried out to identify prospective binding sites. Second, the associated ligand-fibril binding energies at these sites were determined using umbrella sampling. The results reveal that pFTAA

Phospholipase A2 (PLA2) and PLA2-like toxins are key contributors to the local myonecrotic effects induced by Bothrops snake venoms and represent important targets for inhibition. Synthetic molecules such as varespladib (LY315920) and AZD2716 were originally developed as inhibitors of human group IIA PLA2, with varespladib emerging as a promising candidate for repurposing against venom toxins. Here, we investigated a snake venom Lys49-PLA2-like toxin and another potent sPLA2 inhibitor, AZD2716, using ex vivo neuromuscular blockade assays, microscale thermophoresis, crystallographic, and bioinf

Prions are self-templating assemblies of the host prion protein in which conformational templating encodes heritable "strain" information. Human prion diseases, including Creutzfeldt-Jakob disease (CJD), are rare but uniformly fatal neurodegenerative disorders with established public-health relevance through epidemic and iatrogenic transmission and provide a paradigm for conformational templating in neurodegeneration. Mechanistic analysis of human prion propagation and development of infectivity assays for public health surveillance have been limited by the absence of mammalian cell systems th

Collagens are ubiquitous in biology: functioning as the backbone of the extracellular matrix, forming the primary structural components of key immune system complexes, and fulfilling numerous other structural roles in a variety of systems. Despite this, there is limited understanding of how triple helices, the basic collagen structural units, pack into collagenous assemblies. Here we use a peptide self-assembly system to design collagenous assemblies based on the C1q collagen-like region. Using cryo-EM we solved a structure of one assembly to 3.5 Å resolution and built an atomic model. From th

The HER2 (human epidermal growth factor receptor 2) kinase domain plays a pivotal role in receptor-mediated signaling and is frequently mutated across various cancer types. Variants of uncertain significance (VUS) within this domain pose significant challenges for clinical interpretation. In this study, a comprehensive computational analysis was conducted on 97 HER2 kinase domain variants comprising 25 pathogenic and 72 VUS entries using a panel of 13 predictive algorithms, including PredictSNP, PolyPhen-2, SIFT, and CADD. A subset of 32 variants (11 pathogenic and 21 VUS) was prioritized for

INTRODUCTION: The study aims to explore selective potential inhibitors for the homologous BD1/BD2 domains of bromodomain-containing protein 4 (BRD4) and uncover the binding mechanisms between these inhibitors and BD1/BD2. Given BRD4's role as an epigenetic regulator and its potential in treating triple-negative breast cancer (TNBC), overcoming the challenge of domain-specific inhibition due to the structural similarity of BD1 and BD2 is crucial.
METHODS: For comparison with experimental research, FL-411 was selected as a novel inhibitor for BD1/BD2. The AutoDock vina method was employed to sc

Lipid synthesis is regulated by the actions of Scap, a polytopic membrane protein that binds cholesterol in membranes of the endoplasmic reticulum (ER). When ER cholesterol levels are low, Scap activates SREBPs, transcription factors that upregulate genes for synthesis of cholesterol, fatty acids, and triglycerides. When ER cholesterol levels rise, the sterol binds to Scap, triggering conformational changes that prevent activation of SREBPs and halting synthesis of lipids. To achieve a molecular understanding of how cholesterol regulates the Scap/SREBP machine and to identify therapeutics for

Spread and aggregation of misfolded α-synuclein (aSyn) within the brain is the pathologic hallmark of Lewy body diseases (LBD), including Parkinson's disease (PD) and dementia with Lewy bodies (DLB). While evidence exists for multiple aSyn protein conformations, often termed "strains" for their distinct biological properties, it is unclear whether PD and DLB result from aSyn strain differences, and biomarkers that differentiate PD and DLB are lacking. Moreover, while pathological forms of aSyn have been detected outside the brain ( e.g., in skin, gut, blood), the functional significance of the…

Curcuminoids and their complexes continue to attract attention in medicinal chemistry, but little attention has been given to their metabolic derivatives. Here, the first examples of (arene)Ru(II) complexes with curcuminoid metabolites, tetrahydrocurcumin (THcurcH), and tetrahydrobisdesmethoxycurcumin (THbdcurcH) were prepared and characterized. The neutral complexes [Ru(arene)(THcurc)Cl] and [Ru(arene)(THbdcurc)Cl] (arene = cymene, benzene, or hexamethylbenzene) were characterized by NMR spectroscopy and ESI mass spectrometry, and the crystal structures of the three complexes were determined

In recent years there has been an increase in the prevalence of allergic reactions to contact with/or consumption of crustaceans by immune responses mediated by IgE antibodies. Arginine kinase (AK) is considered one of the main allergens present in marine invertebrates. Currently, the allergenic potential of the brown crab (Callinectes bellicosus), which is a crustacean of great economic importance, has not been studied. Therefore, the aim of this work was to identify C. bellicosus AK as an allergen and to predict IgE-binding epitopes through immunobioinformatic analysis. AK was purified by pr

Antigen processing in the class II MHC pathway depends on conventional proteolytic enzymes, potentially acting on antigens in native-like conformational states. CD4+ epitope dominance arises from a competition among antigen folding, proteolysis, and MHCII binding. Protease-sensitive sites, linear antibody epitopes, and CD4+ T-cell epitopes were mapped in plague vaccine candidate F1-V to evaluate the various contributions to CD4+ epitope dominance. Using X-ray crystal structures, antigen processing likelihood (APL) predicts CD4+ epitopes with significant accuracy for F1-V without considering pe

Diseases associated with acquired or genetic defects in members of the chaperoning system (CS) are increasingly found and have been collectively termed chaperonopathies. Illustrative instances of genetic chaperonopathies involve the genes for chaperonins of Groups I (e.g., Heat shock protein 60, Hsp60) and II (e.g., Chaperonin Containing T-Complex polypeptide 1, CCT). Examples of the former are hypomyelinating leukodystrophy 4 (HLD4 or MitCHAP60) and hereditary spastic paraplegia (SPG13). A distal sensory mutilating neuropathy has been linked to a mutation [p.(His147Arg)] in subunit 5 of the C
