Ribosomal architecture and rRNA modification landscape in the tick-borne parasite Babesia divergens.

Babesia are tick-borne intracellular apicomplexan parasites that infect a wide range of wild and domestic animals (e.g., cattle), resulting in significant economic losses to the livestock industry. Humans are considered accidental hosts for a few Babesia species. Babesia microti and B. divergens are the most prevalent causes of human babesiosis that are showing a broadening geographic distribution. Due to the complex life cycle of Babesia species, their survival depends on the precise control of gene expression, which is primarily regulated by epigenetic, transcriptional, and post-transcriptio

Real-Time Fluorescence Aptasensor Based on Programmable Switch-Coupled Exponential Amplification Transduction for Ultrasensitive and Specific Vibrio parahemolyticus Determination.

The accurate and early detection of Vibrio parahemolyticus (V. parahemolyticus) is crucial for ensuring food safety and protecting consumer health. However, current detection methods face challenges in preventing the rapid transmission of V. parahemolyticus due to insufficient sensitivity and limited coverage. Herein, an aptamer-based real-time fluorescence biosensor was developed, termed CAPANA (a catalytic nucleic acid exponential cascade amplification network-powered magnetic aptasensor) for simple and ultrafast sensitive diagnosis of V. parahemolyticus. By integrating the programmable trun

On-Site Visualization and Sensing Platform for Detecting Genetically Modified Papaya "55-1" in Papaya-Derived Products.

Genetically modified (GM) papaya "55-1" is the world's first papaya cultivar resistant to Papaya ringspot virus (PRSV). To facilitate government regulation and protect consumers' rights to informed choices, scientists are expected to develop a rapid and straightforward method for detecting "55-1". In this study, we established an on-site visualization and sensing platform based on recombinase polymerase amplification (RPA) to detect "55-1" in papaya-derived products. Amplified signals were generated exclusively in samples containing "55-1", with a detection limit of 20 copies, demonstrating hi

Conformational Analysis and Structure-Altering Mutations of the HIV-1 Frameshifting Element.

Human immunodeficiency virus (HIV) continues to be a threat to public health. An emerging technique with promise in the context of fighting HIV type 1 (HIV-1) focuses on targeting ribosomal frameshifting. A crucial -1 programmed ribosomal frameshift (PRF) has been observed in several pathogenic viruses, including HIV-1. Altered folds of the HIV-1 RNA frameshift element (FSE) have been shown to alter frameshifting efficiency. Here, we use RNA-As-Graphs (RAG), a graph-theory based framework for representing and analyzing RNA secondary structures, to perform conformational analysis in motif space

Incidental Detection of Maternal Cancer Following Cell-Free DNA Screening for Fetal Aneuploidies.

BACKGROUND: Prenatal cell-free DNA (cfDNA) screening is a success story of clinical genomics that has translated to and transformed obstetric care. It is a highly sensitive and specific method of screening for the most common fetal aneuploidies, including trisomies 13, 18, and 21. While primarily designed to detect fetal chromosomal abnormalities, the test also analyzes maternal cfDNA, which can complicate interpretation of results. Occasionally, abnormalities in cfDNA that do not align with fetal aneuploidy may indicate benign or malignant maternal disease states, presenting unique diagnostic

TarP: A microRNA target gene prediction tool utilizing a polymorphic structured alignment approach.

MicroRNAs (miRNAs) represent a vital class of small non-coding RNAs that play key regulatory roles in gene expression. Accurate identification of miRNA-mRNA interactions is essential for understanding their biological functions. However, current computational prediction tools suffer from several limitations, including species-specific biases, suboptimal accuracy, high false discovery rates, and incomplete target gene coverage. To address these challenges, we present TarP, a novel miRNA target prediction algorithm employing a Polymorphic structured alignment (PMS) approach. Our method mimics th

Isothermal and protein-free cascade catalytic hairpin assembly induced-DNAzyme sensing strategy for sensitive miRNA analysis.

Sequence-specific microRNAs (miRNAs) represent promising biomarkers for tumor diagnosis, while current detection methods are often limited by stringent temperature requirements and excessive protease dependency. Herein, we present an isothermal, protein-free cascaded amplification circuit for the sensitive analysis of miRNA-21. This strategy, termed CHA-DNAzyme, integrates a miRNA-activated catalytic hairpin assembly (CHA) reaction with a deoxyribozymes (DNAzyme) component. Specifically, the target miRNA-21 initiates the CHA process via a toehold-mediated strand displacement reaction. This rea

Rapid commercial CTX-M diagnostics: Performance, limitations and clinical impact.

CTX-M enzymes account for more than 90% of all extended-spectrum β-lactamases (ESBLs) identified in Enterobacterales. Therefore, rapid identification of these enzymes could improve clinical outcomes in patients infected or colonized by such pathogens. In this review, we described the characteristics and limitations of commercially available rapid tests for detecting CTX-M proteins (lateral flow immunoassays) or blaCTX-M genes (microarrays, quantitative PCR, or loop-mediated isothermal amplification). Additionally, we summarized and discussed their potential clinical impact. Some commercial CTX

Unproductive alternative splicing of ATM exon 7: mapping of critical regulatory elements and identification of 34 spliceogenic variants.

ATM loss-of-function variants are significantly associated with increased breast cancer risk. ATM exon 7 skipping (△(E7)) is a naturally-occurring alternative splicing event, which introduces a premature termination codon and represents a form of gene-expression regulation via unproductive splicing. Disruption of splicing regulatory elements (SRE) by variants can lead to mis-splicing, potentially contributing to disease susceptibility. To study the regulatory mechanisms of △(E7) and the impact of exonic variants on splicing, a combined in silico/minigene approach was employed, using the constr

BACKGROUND: Cell-free RNAs (cfRNAs) can be detected in biofluids and have emerged as valuable disease biomarkers. Accurate identification of the fragmented cfRNA signals, especially those originating from pathological cells, is crucial for understanding their biological functions and clinical value. However, many challenges still need to be addressed for their application, including developing specific analysis methods and translating cfRNA fragments with biological support into clinical applications. RESULTS: We present cfPeak, a novel method combining statistics and machine learning models

Cell-Free DNA Screening for Single-Gene Disorders.

IMPORTANCE: In pregnancy, cell-free DNA (cfDNA) represents short fragments of placental DNA released into the maternal blood stream through natural cell death. Noninvasive prenatal screening with cfDNA is commonly used in pregnancy to screen for common aneuploidies. This technology continues to evolve, and laboratories now offer cfDNA screening for single-gene disorders. OBJECTIVE: This article aims to review cfDNA screening for single-gene disorders including the technology, current syndromes for which screening may be offered, limitations, and current recommendations. Development of a Recombinase-Aided Amplification Assay for the Rapid Detection of Candida auris.

Candida auris (C. auris) was first discovered in Japan in 2009 and has since spread worldwide. It exhibits strong transmission ability, high multidrug resistance, blood infectivity, and mortality rates. Traditional diagnostic techniques for C. auris have shortcomings, leading to difficulty in its timely diagnosis and identification. Therefore, timely and accurate diagnostic assays for clinical samples are crucial. We developed a novel, rapid recombinase-aided amplification (RAA) assay targeting the 18S rRNA, ITS1, 5.8S rRNA, ITS2, and 28S rRNA genes for C. auris identification. This assay can

Triblock PolyA-Mediated Protein Biosensor Based on a Size-Matching Proximity Hybridization Analysis.

The antibodies in the natural biological world utilize bivalency/multivalency to achieve a higher affinity for antigen capture. However, mimicking this mechanism on the electrochemical sensing interface and enhancing biological affinity through precise spatial arrangement of bivalent aptamer probes still pose a challenge. In this study, we have developed a novel self-assembly layer (SAM) incorporating triblock polyA DNA to enable accurate organization of the aptamer probes on the interface, constructing a "lock-and-key-like" proximity hybridization assay (PHA) biosensor. The polyA fragment act

Self-assembly of protein-DNA hybrids dedicated to an accelerated and self-primed strand displacement amplification for reinforced serum microRNA probing.

BACKGROUND: High-efficiency and highly reliable analysis of microRNAs (miRNAs) in bodily fluids highlights its significance to be extensively utilized as candidates for non-invasive "liquid biopsy" approaches. DNA biosensors based on strand displacement amplification (SDA) methods have been successfully designed to detect miRNAs given the efficiently amplified and recycled of the target sequences. However, the unpredictable DNA framework and heavy reliance on free diffusion or random reactant collisions in existing approaches lead to delayed reaction kinetics and inadequate amplification. Thus

Essential Considerations for Free Energy Calculations of RNA-Small Molecule Complexes: Lessons from the Theophylline-Binding RNA Aptamer.

Alchemical free energy calculations are widely used to predict the binding affinity of small molecule ligands to protein targets; however, the application of these methods to RNA targets has not been deeply explored. We systematically investigated how modeling decisions affect the performance of absolute binding free energy calculations for a relatively simple RNA model system: theophylline-binding RNA aptamer with theophylline and five analogs. The goal of this investigation was 2-fold: (1) understanding the performance levels we can expect from absolute free energy calculations for a simple

Folding molecular origami from ribosomal RNA.

Approximately 80 percent of the total RNA in cells is ribosomal RNA (rRNA), making it an abundant and inexpensive natural source of long, single-stranded nucleic acid, which could be used as raw material for the fabrication of molecular origami. In this study, we demonstrate efficient and robust construction of 2D and 3D origami nanostructures utilizing cellular rRNA as a scaffold and DNA oligonucleotide staples. We present calibrated protocols for the robust folding of contiguous shapes from one or two rRNA subunits that are efficient to allow folding using crude extracts of total RNA. We als
