Genetic and Transcriptomic Profiles Identify Potential Therapeutic Targets of Concurrent Follicular and Diffuse Large B-Cell Lymphoma and Transformed Follicular Lymphoma.

Concurrent follicular and diffuse large B-cell lymphoma (FL/DLBCL) and transformed follicular lymphoma (tFL) are distinct B-cell lymphoma entities, posing challenges for understanding pathogenesis and clinical management. The clinical characteristics of 98 FL/DLBCL, 31 tFL, 403 FL1-2/3A, and 608 DLBCL patients were analyzed. DNA sequencing was performed in these cohorts, and RNA sequencing was performed on 60 FL/DLBCL, 8 tFL, 175 FL1-2/3A, and 329 DLBCL patients. FL/DLBCL was characterized by localized disease, whereas tFL was associated with elevated LDH levels. Genomic analyses revealed that

Decoding the Heterogeneity of Diffuse Large B-Cell Lymphomas: A Comprehensive Genetic, Transcriptomic, and Phenotypic Profiling of B-Cell Lymphoma Cell Lines.

Diffuse large B-cell lymphoma (DLBCL) is the most prevalent form of non-Hodgkin lymphoma, exhibiting significant molecular and clinical heterogeneity. Advances in classification integrating phenotypic, genetic, and transcriptomic features have improved diagnosis and prognosis. However, a comprehensive and integrated molecular characterization of DLBCL cell lines is still lacking, which limits their optimal use as reliable experimental models. We employed fluorescence in situ hybridization, immunohistochemistry, and targeted DNA and RNA sequencing to identify genetic subtypes and determine the

Gene expression-based dissemination score predicts early spread and poor outcomes in multiple myeloma.

Multiple myeloma progresses from bone marrow-confined disease to systemic forms through processes linked to loss of adhesion and EMT-related programs. We analyzed baseline plasma cell RNA-seq, microarray, and single-cell datasets to derive and validate a dissemination score. In the newly diagnosed MMRF CoMMpass cohort (n = 754), differential expression analyses of circulating plasma cells (n = 592) and PET-CT-confirmed plasmacytomas (n = 118), integrated with 1114 EMTome genes, identified 1357 dissemination-associated genes. Elastic Net Cox regression derived a 30-gene Dissemination Score (DS)

Landscape of Cell States and Multicellular Ecotypes in Non-Small Cell Lung Cancer.

Non-small cell lung cancer (NSCLC) is the most prevalent type of lung cancer and remains a major global health burden. Comprehensive characterization of tumor microenvironment (TME) heterogeneity is critical for understanding tumor progression and clinical outcomes in NSCLC. In this study, we identified 34 transcriptionally defined cell states and 6 multicellular ecotypes using the EcoTyper framework, thereby systematically delineating the TME landscape of NSCLC. These cell states and ecotypes were further validated across 11 independent bulk transcriptomic cohorts, one single-cell RNA sequenc

SPAG1 Expression as a Candidate Predictor of Pathological Lymph Node Metastasis in Prostate Cancer: A Transcriptomic Analysis of The Cancer Genome Atlas Prostate Adenocarcinoma Cohort.

Background/Objectives: Improved preoperative prediction of nodal metastasis in prostate cancer could refine selection for extended pelvic lymph node dissection, a high-morbidity procedure. Sperm-associated antigen 1 (SPAG1) is a candidate marker of nodal status, but its incremental value beyond clinical staging and the associated transcriptional state remain unevaluated. Methods: In The Cancer Genome Atlas prostate adenocarcinoma (TCGA-PRAD) cohort (497 patients with matched clinical and RNA-sequencing data), we evaluated the association between SPAG1 expression and pathological N stage by log

A Neuro-Immune Score Defines a Stromal-Neural and Immune-Segregated Microenvironment Associated with Poor Prognosis in Colorectal Cancer.

Colorectal cancer progression and therapeutic response are determined not only by tumor-intrinsic programs but also by neural, stromal, and immune components of the tumor microenvironment. However, biologically interpretable transcriptomic scores that jointly capture neural/stromal remodeling and immune activation remain limited. We developed a neuro-immune score (NIS), defined as the neural/stromal module score minus the immune activation module score. NIS was constructed using the combined TCGA-COAD/READ colorectal cancer cohort and externally evaluated in independent Gene Expression Omnibus

AI-Assisted Multimodal Transcriptomic Analysis Identifies a Senescence-Related Prognostic Signature and Characterizes ADGRF5-Associated Malignant Phenotypes in Breast Cancer.

Cellular senescence (CS) is increasingly recognized as an important cell-state programme involved in breast cancer progression and therapeutic response, but its context-dependent molecular heterogeneity limits its application in prognostic assessment. In this study, GeneCompass-based all-gene in silico perturbation analysis was performed to identify candidate genes predicted to induce senescence or rejuvenation, thereby expanding the known senescence-related gene set. Machine learning further established a seven-gene prognostic signature that may serve as an adjunctive tool for prognostic asse

Characterization of the bone marrow architecture of multiple myeloma using spatial transcriptomics.

The bone marrow (BM) is a complex and compartmentalized tissue where spatial context plays a critical role in regulating cell behavior, signaling, and disease progression. To capture these dynamics, we apply spatial transcriptomics using the Visium Spatial Gene Expression platform on formalin-fixed paraffin-embedded (FFPE) BM sections from both healthy and Multiple Myeloma (MM) mouse models, as well as MM patient samples. Overcoming the technical challenges of working with mineralized long bone tissue, we develop a custom analytical framework integrating spatial and single-cell transcriptomic

Using machine learning to discover DNA metabolism biomarkers that direct prostate cancer treatment.

DNA metabolism genes play pivotal roles in the regulation of cellular processes that contribute to cancer progression, immune modulation, and therapeutic response in prostate cancer (PC). Understanding the mechanisms by which these genes influence the tumor microenvironment and immune evasion is crucial for identifying prognostic biomarkers and developing targeted therapies. We performed an integrative analysis using transcriptomic data from the TCGA cohort and external validation datasets. Differentially expressed genes (DEGs) were identified using the edgeR algorithm with an FDR < 0.01 and a

Uncovering the molecular signature of feline diffuse iris melanoma through transcriptomic analysis of disease severity.

Feline diffuse iris melanoma (FDIM) is the most common primary ocular tumour in cats, with metastatic disease occurring in 19-63% of patients. Greater intraocular invasion correlates with increased mortality. No effective therapeutics exist for metastatic FDIM, partly due to a lack of known molecular targets associated with aggressive tumour behaviour. Here, we define the transcriptomic landscape of FDIM in treatment-naïve cats using bulk RNA sequencing on laser capture microdissection and core biopsy specimens from formalin-fixed paraffin-embedded tissue. Samples included 'iris melanosis' (dy
