Mining antibody functionality via AI-guided structural landscape profiling.

Despite substantial progress in single-cell screening techniques, antibody (Ab) repertoires still remain enigmatic. Here we show that Ab sequences can be linked to their functionality by using big data obtained from high-throughput sequencing. Using the expansive SARS-CoV-2 pandemic data, we develop an AI-based method to reveal the neutralization potential of Ab repertoires. We employ machine learning to process public 3D structural data of Ab-RBD complexes and create a comprehensive tool, RBD-AIM ( https://rbdaim.2a2i.org/ ), for high-throughput prediction of structural Ab epitopes based on A

TRPA1 Regulates Fibrosis-Associated Transcriptional Pathways in Human Lung Epithelial Cells.

Transient receptor potential ankyrin 1 (TRPA1) is a cation channel originally identified in lung fibroblasts and extensively studied in sensory neurons, where it is associated with pain and neurogenic inflammation. We and others have recently shown that TRPA1 is also expressed in lung epithelial cells and that its expression is regulated by the cytokine environment. In the present study, we used next-generation sequencing to analyse the role of TRPA1 and the effects of its inhibition on human A549 lung epithelial cell phenotype under inflammatory conditions. Two different TRPA1 inhibitors (HC-

Genetic Diversity of the Non-Polio Enteroviruses Detected in Samples of Patients with Aseptic Meningitis in the Ural Federal District and Western Siberia.

Human non-polio enteroviruses (NPEVs) cause a plethora of infections in humans, ranging from mild to severe neurological diseases including aseptic meningitis. NPEVs are the leading cause of aseptic meningitis in both children and adults worldwide. In Russia, reports of NPEV infections have surged, especially in the post-COVID era starting in 2022, with elevated infection rates into 2023. A comprehensive examination of the whole genome is crucial for understanding the evolution of NPEV genes and for predicting potential outbreaks. This study focused on identifying the circulating NPEV strains

Molecular and immune profiling of HER2-low, HER2 ultra-low, and HER2-null male breast cancer.

BACKGROUND: HER2 expression is described along a biological continuum from null to positive and serves as a critical biomarker for therapeutic guidance in breast cancer (BC). While HER2-low and ultra-low categories have emerged as actionable targets for antibody-drug conjugates (ADCs) in female BC, their molecular and immune characteristics remain largely unexplored in male breast cancer. METHODS: We profiled 214 male breast tumors using next-generation sequencing and whole-transcriptome sequencing to assess mutational, transcriptomic, and immune landscapes. Tumor mutational burden (TMB) was

Trastuzumab Deruxtecan in Metastatic Urothelial Carcinoma with NGS-Detected ERBB2 Amplification: A Four-Patient Real-World Case Series.

Background: Next-generation sequencing (NGS)-detected ERBB2 amplification occurs in a subset of urothelial carcinomas, but its role as a treatment-selection marker for trastuzumab deruxtecan (T-DXd) remains uncertain. Methods: We retrospectively reviewed four patients with metastatic urothelial carcinoma treated with T-DXd in routine practice from 2024. Treatment selection was based on NGS-detected ERBB2 amplification because HER2 immunohistochemistry and in situ hybridization were unavailable. Results: Four men aged 65-76 years received T-DXd: one in the second line and three in the fourth or

Prognostic significance of deep sequencing for analysis of measurable residual disease in acute myeloid leukemia with NPM1 mutation.

In acute myeloid leukemia with NPM1 mutation, analysis of measurable residual disease (MRD) with reverse transcription quantitative polymerase chain reaction (RT-qPCR) is recommended for response assessment and monitoring after treatment. For rare mutations in NPM1, this is not readily available. Therefore, we evaluated the prognostic value of deep sequencing covering all NPM1 exon 11 variants, using retrospectively analyzed bone marrow samples from 97 patients in remission during treatment. MRD positivity was defined as NPM1 mutation at ≥0.05% variant allele frequency based on a previous comp

Deep sequencing reveals distinct microRNA-mRNA signatures that differentiate pancreatic neuroendocrine tumor from non-diseased pancreas tissue.

BACKGROUND: Only a limited number of biomarkers guide personalized management of pancreatic neuroendocrine tumors (PanNETs). Transcriptome profiling of microRNA (miRs) and mRNA has shown value in segregating PanNETs and identifying patients more likely to respond to treatment. Because miRs are key regulators of mRNA expression, we sought to integrate expression data from both RNA species into miR-mRNA interaction networks to advance our understanding of PanNET biology. METHODS: We used deep miR/mRNA sequencing on six low-grade/high-risk, well-differentiated PanNETs compared with seven non-dis

Molecular profiling of sporadic medullary thyroid carcinomas - a next-generation sequencing-based study.

Medullary thyroid carcinomas (MTCs) are 75% sporadic and 25% hereditary. This study aimed to determine the histopathological parameters and molecular changes of sporadic MTCs in a university hospital by targeted next-generation sequencing (NGS) including 62 genes. All RET mutations were missense mutations. EIF1AX was suggested by artificial intelligence as a gene of interest for further analysis; subsequent testing revealed a pathogenic missense mutation in this gene in a patient with advanced-stage disease, who died at the 25th month of follow-up due to liver metastasis. We identified differe

TIRTL-seq: deep, quantitative and affordable paired TCR repertoire sequencing.

The specificity of T cells is determined by T cell receptor (TCR) α and β chain sequences. While bulk TCR sequencing enables cost-effective repertoire profiling without chain pairing information, single-cell approaches provide paired data but are costly and limited in throughput. Here we present throughput-intensive rapid TCR library sequencing (TIRTL-seq), an experimental and computational methodology for paired TCR repertoire sequencing (TCR-seq). TIRTL-seq is based on the parallel generation of hundreds of TCR libraries in 384-well plates at less than US$200 per plate, allowing cohort-scale

Targeted next-generation sequencing for antimicrobial resistance detection in ventilator-associated pneumonia.

BACKGROUND: Ventilator-associated pneumonia (VAP) carries a high mortality rate in the intensive care units (ICUs) due to its widespread drug resistance. Traditional microbial cultures limited by speed and sensitivity, are often unable to help clinicians make effective diagnosis and treatment. Therefore, there is an urgent need for a rapid and accurate test that can identify both pathogens and their antimicrobial resistance (AMR) to improve the prognosis of patients with VAP. STUDY DESIGN: We analyzed samples from ICU patients with suspected VAP using both microbial tests and targeted next-ge

Molecular analysis of the evolutionary history of endometrial and ovarian carcinoma in Lynch syndrome.

Lynch syndrome (LS) is a prevalent cause of hereditary gynecological cancers. DNA mismatch repair (MMR) defects are important players in LS tumorigenesis, but the developmental steps leading to malignancy are incompletely understood. We undertook a deep sequencing approach with a panel of ~1,000 cancer-associated genes to detect somatic changes in retrospective specimens from 33 LS carriers who had developed endometrial carcinoma (EC) or ovarian carcinoma (OC). Consecutive samples of atypical endometrial hyperplasia (AH) and EC or OC (64 samples plus blood) were available from a screening peri

Landscapes of immunoglobulin heavy-chain gene repertoire and its cytogenetic abnormalities in Chinese patients with multiple myeloma.

Multiple myeloma (MM) is a heterogeneous disease, the full understanding of whose pathogenesis remains elusive. While B-cell receptors are known to play a pivotal role in myeloma pathogenesis, the characterization of immunoglobulin heavy-chain (IGH) gene repertoire and their clinical significance in Chinese patients has not been fully explored. In this study, we analyzed the profiling of clonal IGH gene rearrangements via NGS assay, and its cytogenetic abnormalities by FISH in a cohort of 301 Chinese patients with newly diagnosed MM. We identified a particular subgroup, which was characterized
