Development of in silico prediction models for drug-induced liver malignant tumors based on the activity of molecular initiating events: Biologically interpretable features.

Liver malignant tumors (LMTs) have recently been reported as severe and life-threatening adverse drug events associated with drug-induced liver injury (DILI). DILIs are the most common adverse drug event and can cause the withdrawal of medicinal products or major regulatory action. To reduce the attrition rate and cost of drug discovery, various quantitative structure-toxicity relationship models have been proposed to predict the probability of a DILI based on the chemical structure of a drug. However, there are many unresolved issues regarding the predictors of LMT-inducing drugs, and biologi

Barrett's Metaplasia Progression towards Esophageal Adenocarcinoma: An Attempt to Select a Panel of Molecular Sensors and to Reflect Clinical Alterations by Experimental Models.

The molecular processes that predispose the development of Barrett's esophagus (BE) towards esophageal adenocarcinoma (EAC) induced by gastrointestinal reflux disease (GERD) are still under investigation. In this study, based on a scientific literature screening and an analysis of clinical datasets, we selected a panel of 20 genes covering BE- and EAC-specific molecular markers (FZD5, IFNGR1, IL1A, IL1B, IL1R1, IL1RN, KRT4, KRT8, KRT15, KRT18, NFKBIL1, PTGS1, PTGS2, SOCS3, SOX4, SOX9, SOX15, TIMP1, TMEM2, TNFRSF10B). Furthermore, we aimed to reflect these alterations within an experimental and

Comparative evaluation of aflatoxin and mineral binding activity of molecular imprinted polymer designed for dummy template using in vitro and in vivo models.

The amelioration of aflatoxicosis in ducklings was examined by feeding molecular imprinted polymer (MIP) synthesized to target the aflatoxin B1 (AFB1) analog molecule [5, 7-dimethoxycoumarin (DMC)] as a smart and novel toxin binder in comparison to a commercial toxin binder (CTB). MIP was characterized with some techniques, such as scanning electron microscopy (SEM) and thermal gravimetric analysis (TGA) that showed morphology and thermal resistance of MIP, respectively. The SEM showed that more pores and big cavities were formed in the network of the MIP. TGA plots of MIP showed dehydration a

Modeling Energy Transfer Efficiency in Collision-Induced Dissociation and Unfolding Using Molecular Dynamics Simulations.

Collisional activation is available ubiquitously in commercial mass spectrometers, but, due to differences in instrumentation, it can be difficult to "translate" instrument settings from one instrument in a collisional activation experiment to another instrument to achieve quantitatively predictable results. With the goal of a more universal understanding and translatability of collision-induced dissociation and unfolding (CID/U) experiments, we recently introduced software ("IonSPA") for simulating ion heating, cooling, and kinetic energy damping during collisional activation. A key parameter

Roughness-Dependent Retention of a Reduced Rabies-Virus Model in a Platinum Nanochannel: A Molecular Dynamics Study.

Capturing nanoscale biological objects in nanochannels depends strongly on surface geometry and interfacial interactions. However, the spatial and temporal limitations of atomistic simulations prevent the direct representation of a complete rabies virion. In this study, we used molecular dynamics simulations to examine the force-driven retention of a reduced rabies-virus model with a characteristic size of approximately 4 nm in a water-filled platinum nanochannel with non-ideal surface roughness. The simulated construct was developed from reported rabies-virus structural information but did no

Reinforced molecular dynamics: Physics-infused generative machine learning model simulates protein motion.

We propose a simple and practical machine learning-based desktop solution for analyzing biologically relevant protein motions. We termed our technology reinforced molecular dynamics (rMD) combining MD trajectory data and free-energy (FE) map data to train a dual loss function autoencoder network that can explore conformational space retroactively with no need for additional simulations. The key insight of rMD is that it replaces the latent space with an FE map for structure prediction, thus infusing the autoencoder network with physical context. The FE map is computed from a biased MD simulati

Shale Asphaltene Nanostructure and Gas Preservation: A Molecular-Level Structure-Function Relationship and Predictive Modeling.

The molecular structure of shale asphaltenes plays a crucial role in gas adsorption and preservation. This study integrates multitechnique characterization (SEM, X-ray diffraction (XRD), Fourier transform infrared (FTIR), X-ray photoelectron spectroscopy (XPS), UV, NMR, gel permeation chromatography (GPC)) with molecular simulations to elucidate the structure-function relationship between asphaltene nanostructure and shale gas retention. The constructed molecular models were rigorously validated against experimental density, XRD interlayer spacing, and NMR aromaticity before the simulation. We

Synthesis, molecular modelling and evaluation of (-)-isopulegol-based 2,4-diaminopyrimidines as promising aurora kinase inhibitors.

A library of (-)-isopulegol-based 2,4-diaminopyrimidines was prepared from commercially available (-)-isopulegol. Aminodiols, derived from (-)-isopulegol according to literature methods, were added to 5-substituted 2,4-dichloropyrimidines; the resulting products were then subjected to microwave-assisted SNAr coupling reactions with aniline derivatives to produce 2,4-diaminopyrimidines. All 2,4-diaminopyrimidine adducts were evaluated for their in vitro cytotoxicity against human colon adenocarcinoma cell lines, including Colo205 and Colo320. Among these derivatives, compounds 6a and 7b exhibit

Molecular Dynamics Study of Water Properties under Cylindrical Superhydrophilic Confinement Using the mW Model.

Studying the anomalous behavior of nanoscale confined water is important for understanding biological processes at the molecular level as well as advancing materials science. Here, we elucidate the effect of strongly hydrophilic cylindrical confinement (pore radius: 10-50 Å) on the thermodynamic and structural properties of water using molecular dynamics simulations with the monatomic water (mW) model. The present work extends earlier slit-confinement analyses to curved cylindrical geometry and complements recent free-energy-based studies of solid-liquid coexistence under cylindrical confineme

A Field-Friendly, Non-Toxic Fixative for Integrated Morphological and Molecular Research in Non-Model Invertebrates.

Formalin, ethanol, and RNAlater are the most commonly used fixatives for morphological and molecular studies. Formalin is preferred for preserving tissue morphology, whereas ethanol and RNAlater are used to obtain high-quality nucleic acids for molecular analyses, including emerging -omics techniques. Over the past few years, the study of non-model organisms has gained attention, but the lack of laboratory cultures for many species requires collecting and fixing the animals directly in the field. Very often, just a few specimens are secured, limiting the possibility of using multiple fixatives

In-Depth Analysis of the Intravitreal Biocompatibility of Polyethylene Glycol of Different Molecular Weight in an In Vivo Porcine Model.

PURPOSE: Polyethylene glycol (PEG)ylation is an established, increasingly used method to prolong the half-lives of active compounds applied intravitreally. However, the biocompatibility of high doses of high molecular weight PEG has never been systematically assessed in a translational in vivo model. The aim of this study was to evaluate the intraocular inflammatory and pro-angiogenic response as well as structural and functional retinal alterations after the intravitreal injection of PEG of varying molecular weight injected intravitreally in a large animal in vivo pig model. METHODS: This co

A Molecular Imaging Strategy for In Vivo Monitoring of Vascular Remodeling in a Porcine Model of Femoral Artery Overdilation.

PURPOSE: Clinical use of endovascular interventions has increased in recent decades for treatment of peripheral artery disease (PAD); however, molecular imaging paradigms for monitoring inflammatory responses or adverse remodeling in targeted arteries have not been validated. Therefore, this study tested the utility of positron emission tomography (PET) imaging with fluorine-18 (18F)-fluorodeoxyglucose (FDG) for in vivo detection of peripheral angioplasty-induced arterial remodeling. METHODS: Yorkshire pigs (n = 8) underwent fluoroscopy-guided overdilation of the right femoral artery using a

Multi-omic analyses identify molecular targets of Chd7 that contribute to CHARGE syndrome model phenotypes.

CHARGE syndrome is a developmental disorder that affects 1 in 10,000 births, and patients exhibit both physical and behavioral characteristics. De novo variants in chromodomain helicase DNA binding protein 7 (CHD7) cause 67% of CHARGE syndrome cases. CHD7 is a DNA-binding chromatin remodeler with thousands of predicted binding sites in the genome, making it challenging to define molecular pathways linking loss of CHD7 to CHARGE syndrome phenotypes. To address this problem, here, we used a previously characterized zebrafish model of CHARGE syndrome to generate transcriptomic and proteomic datas

Neuroprotective Potential of Pinostrobin in a Rat Model of Huntington's Disease: Behavioural, Biochemical, and Molecular Docking Evidence.

Huntington's disease (HD) is an enormously destructive autosomal hereditary neurodegenerative disease that results in malfunction of motor, psychological, and cognitive deficits. The neurotoxin 3-nitropropionic acid (3-NPA) is known to induce HD-like signs in the in vivo rat model. The current research is aimed at defining the defensive properties of pinostrobin (PSB) against 3-NPA-induced HD in rats. Wistar rats were used as a test model, and PBS (10, 20, and 40 mg/kg, per oral) was administered before 3-NPA (10 mg/kg i.p.) treatment for 15 days. To assess neurodegeneration, behavioural tests

Functional, histological, and molecular adaptations of forelimb muscles in a rat model of monocrotaline-induced heart failure.

Histological changes in skeletal muscle after heart failure have been widely investigated in the lower limbs, including slow-to-fast fiber type transition, fast fiber-predominant atrophy, reduced capillary number, and increased collagen content. However, histological changes in the upper limb muscles remain largely unexplored. Given the prognostic significance of grip strength and upper limb muscle mass in heart failure, elucidating these changes is essential. We aimed to investigate histological changes in forelimb muscles in a rat model of monocrotaline (MCT)-induced heart failure. Rats were

Decoding HuH-7: a comprehensive genetic and molecular portrait of a widely used hepatocellular carcinoma model.

INTRODUCTION: Immortalized cell lines play a crucial role in biomedical research by enabling reproducible experiments and enhancing our understanding of complex diseases. HuH-7, originally derived from a human hepatocellular carcinoma, is particularly valuable for studying liver cancer dynamics, viral hepatitis, and drug metabolism. However, concerns about cell line misidentification and genetic drift in cell lines highlight the importance of rigorous authentication to maintain the reliability of research outcomes, despite their widespread use. METHODS: In this study, we present a detailed (c
