Founder effect: assessment of variation in genetic contributions among founders.

We present a Monte Carlo method for determining the distribution of founders' genetic contributions to descendant cohorts. The simulation of genes through known pedigrees generates the probability distributions of contributed genes in recent cohorts of descendants, their means, and their variances. Genealogical data from three populations are analyzed: the Hutterite population of North America, the island population of Sottunga from the Aland archipelago, and the large Utah Mormon population. Two applications of the Monte Carlo method are presented. First we investigate the relative opportunit…

A GPU-accelerated radiation dose engine for small animal proton radiotherapy.

BACKGROUND: Preclinical small animal experiments play an indispensable role in proton therapy research. However, accurate dose calculation poses a significant challenge because of the low beam energy and the requirement for submillimeter spatial resolution. Although the Monte Carlo method offers the necessary precision, its high computational cost hinders efficient implementation. PURPOSE: This study aims to develop a GPU-accelerated radiation dose engine for proton radiotherapy (pGARDEN) based on the Monte Carlo method, specifically designed for fast and accurate dose calculation in small an…

A Computationally Efficient Method for Probabilistic Parameter Threshold Analysis for Health Economic Evaluations.

Background. Threshold analysis is used to determine the threshold value of an input parameter at which a health care strategy becomes cost-effective. Typically, it is performed in a deterministic manner, in which inputs are varied one at a time while the remaining inputs are each fixed at their mean value. This approach will result in incorrect threshold values if the cost-effectiveness model is nonlinear or if inputs are correlated. Objective. To propose a probabilistic method for performing threshold analysis, which accounts for the joint uncertainty in all input parameters and makes no assu

Gaussian Process Regression for Value-Censored Functional and Longitudinal Data.

Gaussian process (GP) regression is widely used for flexible and non-parametric Bayesian modeling of data arising from underlying smooth functions. This paper introduces a solution to GP regression when the observations are subject to value-based censoring. We derive exact and closed-form expressions for the conditional posterior distributions of the underlying functions in both the single-curve fitting case and in the case of a hierarchical model where multiple functions are modeled simultaneously. Our method can accommodate left, right, and interval censoring, and is directly applicable as a

Material depth reconstruction method of multi-energy X-ray images using neural network.

With the advent of technology, multi-energy X-ray imaging is promising technique that can reduce the patient's dose and provide functional imaging. Two-dimensional photon-counting detector to provide multi-energy imaging is under development. In this work, we present a material decomposition method using multi-energy images. To acquire multi-energy images, Monte Carlo simulation was performed. The X-ray spectrum was modeled and ripple effect was considered. Using the dissimilar characteristics in energy-dependent X-ray attenuation of each material, multiple energy X-ray images were decomposed

Cerebral perfusion mapping using a robust and efficient method for deconvolution analysis of dynamic contrast-enhanced images.

Dynamic contrast-enhanced (DCE) imaging using MRI or CT is emerging as a promising tool for diagnostic imaging of cerebral disorders and the monitoring of tumor response to treatment. In this study, we present a robust and efficient deconvolution method based on a linearized model of the impulse residue function, which allows for the mapping of functional cerebral parameters such as cerebral blood flow, volume, mean transit time, and permeability. Monte Carlo simulation studies were performed to study the accuracy and stability of the proposed method, before applying it to clinical study cases

Density-adjusted analysis of cell interactions to decipher tissue landscape changes.

Cell-cell proximity influences tissue homeostasis and disease progression, yet robust quantification across varying cell abundances remains challenging. We introduce a Monte Carlo simulation framework using the G-function as a spatial randomness reference to detect proximity differences between case groups independent of cell count. Three metrics, G-area, G-difference, and G-ratio, were evaluated for summarizing G-function outputs, alongside established approaches such as the Morisita-Horn Index and likelihood ratio. G-area most accurately captured group-level proximity changes. To demonstrate

Image based aberration retrieval using helical point spread functions.

A practical method for determining wavefront aberrations in optical systems based on the acquisition of an extended, unknown object is presented. The approach utilizes a conventional phase diversity approach in combination with a pupil-engineered, helical point spread function (PSF) to discriminate the aberrated PSF from the object features. The analysis of the image's power cepstrum enables an efficient retrieval of the aberration coefficients by solving a simple linear system of equations. An extensive Monte Carlo simulation is performed to demonstrate that the approach makes it possible to

Monte Carlo Renormalization Flows in the Space of Relevant and Irrelevant Operators: Application to Three-Dimensional Clock Models.

We study renormalization group flows in a space of observables computed by Monte Carlo simulations. As an example, we consider three-dimensional clock models, i.e., the XY spin model perturbed by a Z_{q} symmetric anisotropy field. For q=4, 5, 6, a scaling function with two relevant arguments describes all stages of the complex renormalization flow at the critical point and in the ordered phase, including the crossover from the U(1) Nambu-Goldstone fixed point to the ultimate Z_{q} symmetry-breaking fixed point. We expect our method to be useful in the context of quantum-critical points with i

Confidence intervals for the risk ratio under inverse sampling.

In this paper, we investigate various confidence intervals for the risk ratio under inverse sampling (also known as negative binomial sampling). Three existing confidence intervals (namely, the confidence intervals that are based on Fieller's theorem, the delta method and the F-statistic) are reviewed and three new confidence intervals (namely, the score, likelihood ratio and saddlepoint approximation (SA)-based confidence intervals) are developed. Comparative studies among these confidence intervals through Monte Carlo simulations are evaluated in terms of their coverage probabilities and exp

Virtual-AMR LiDAR Fusion for AMCL Localization Under Mutual Occlusion.

When autonomous mobile robots (AMRs) travel in formation, mutual occlusion reduces the map features available to adaptive Monte Carlo localization (AMCL) and introduces robot body returns. This study proposes a Virtual-AMR LiDAR fusion method that transforms synchronized 2D scans into a common frame, tracks robot contours, estimates relative pose by KD-tree overlap matching, removes robot returns, and fuses environmental measurements for AMCL. The method was evaluated using two AMRs in a 3.1 m × 10 m indoor area with 4 m straight-line and turning trajectories. Four branch-wise configurations w

Individualized multi-treatment response curves estimation using RBF-net with shared neurons.

Heterogeneous treatment effect estimation is an important problem in precision medicine. Specific interests lie in identifying the differential effect of different treatments based on some external covariates. We propose a novel non-parametric treatment effect estimation method in a multi-treatment setting. Our non-parametric modeling of the response curves relies on radial basis function-nets with shared hidden neurons. Our model thus facilitates modeling commonality among the treatment outcomes. The estimation and inference schemes are developed under a Bayesian framework using thresholded b

Testing for association in case-control genome-wide association studies with shared controls.

The statistical analysis of genome-wide association studies (GWASs) with multiple diseases and shared controls (SCs) is discussed. The usual method for analyzing data from these studies is to compare each individual disease with either the SCs or the pooled controls which include other diseases. We observed that applying individual association tests can be problematic because these tests may suffer from power loss in detecting significant associations between diseases and single-nucleotide polymorphism or copy number variant. We propose here a two-stage procedure wherein we first apply an over

Population pharmacokinetics and thrombocytopenia risk assessment of linezolid in liver transplant recipients.

BACKGROUND: Linezolid is a commonly prescribed antibiotic for multidrug-resistant enterococcal infections in liver transplant recipients (LTRs). However, changes in pharmacokinetics due to fluctuations in liver and renal functions, combined with the increased risk of thrombocytopenia, complicate its clinical use. This study aimed to characterize the exposure-thrombocytopenia risk relationship of linezolid in LTRs, and to identify safe dosing thresholds to promote rational drug use. METHODS: A retrospective analysis was conducted on adult LTRs treated with linezolid at Zhongshan Hospital betwe

Uncertainty Quantification in Automated Detection of Vertebral Metastasis Using Ensemble Monte Carlo Dropout.

The accurate and early detection of vertebral metastases is crucial for improving patient outcomes. Although deep-learning models have shown potential in this area, their lack of prediction reliability and robustness limits their clinical utility. To address these challenges, we propose a novel technique called Ensemble Monte Carlo Dropout (EMCD) for uncertainty quantification (UQ), which combines the Monte Carlo dropout and deep ensembles. In this retrospective study, we analyzed 11,468 abdominal computed tomography images from 116 patients diagnosed with vertebral metastases and 957 images f

Determining the rate of underrecognition of West Nile virus neurologic disease in the province of Quebec in 2012.

BACKGROUND: During a major outbreak of West Nile virus (WNV) infection in the province of Quebec in 2012, public health authorities (PHAs) suspected underrecognition of West Nile neurologic disease (WNND). With data on acute infections detected in blood donors, an estimate of the degree of underrecognition was produced. STUDY DESIGN AND METHODS: All 2012 donors were tested for WNV infection with the use of reverse transcription-polymerase chain reaction (RT-PCR). With the number of cases detected, the number of donors tested, our estimate of the duration of viremia, an estimate of the populat

Parathyroidectomy for asymptomatic primary hyperparathyroidism: A revised cost-effectiveness analysis incorporating fracture risk reduction.

BACKGROUND: Recent data demonstrate decreased fracture risk after operation for asymptomatic primary hyperparathyroidism. We performed a revised cost-effectiveness analysis comparing parathyroidectomy versus observation while incorporating fracture risk reduction. METHODS: A Markov transition-state model was created comparing parathyroidectomy and guideline-based medical observation for a 60-year-old female patient with mild asymptomatic primary hyperparathyroidism. Costs were estimated using published Medicare reimbursement data. Treatment strategy outcomes, including risk of fracture, were

Skin dose study of chest wall treatment with tomotherapy.

PURPOSE: The tangential-beam technique frequently presents challenges in homogeneity of radiation dose to the target. To ensure an adequate dose to the skin, a bolus is often used. Tomotherapy has already been shown to improve target conformity and homogeneity in other disease sites. Because of the tangential delivery technique and lack of flattening filter in TomoTherapy accelerators, we hypothesize that during chest wall irradiation using tomotherapy, the skin dose will be adequate without bolus. MATERIALS AND METHODS: This study compares the dosimetric differences between tomotherapy chest

Tumour size can have an impact on the outcomes of epidemiological studies on second cancers after radiotherapy.

Obtaining a correct dose-response relationship for radiation-induced cancer after radiotherapy presents a major challenge for epidemiological studies. The purpose of this paper is to gain a better understanding of the associated uncertainties. To accomplish this goal, some aspects of an epidemiological study on breast cancer following radiotherapy of Hodgkin's disease were simulated with Monte Carlo methods. It is demonstrated that although the doses to the breast volume are calculated by one treatment plan, the locations and sizes of the induced secondary breast tumours can be simulated and, …

Simultaneous scanning of two mice in a small-animal PET scanner: a simulation-based assessment of the signal degradation.

In PET imaging, research groups have recently proposed different experimental set ups allowing multiple animals to be simultaneously imaged in a scanner in order to reduce the costs and increase the throughput. In those studies, the technical feasibility was demonstrated and the signal degradation caused by additional mice in the FOV characterized, however, the impact of the signal degradation on the outcome of a PET study has not yet been studied. Here we thoroughly investigated, using Monte Carlo simulated [18F]FDG and [11C]Raclopride PET studies, different experimental designs for whole-bod
