Transcription factors SP5 and SP8 drive primary cilia formation in mammalian embryos.

Although specific transcription factors (TFs) are known to regulate cell fate decisions, the degree to which they can stimulate formation of specific cell organelles is less clear. We used a multiomics comparison of the transcriptomes of ciliated and unciliated embryonic cells to identify TFs up-regulated in ciliated cells. We also used conditional genetics in mouse embryos and stem cells and found that the TFs SP5 and SP8 regulate cilia formation and gene expression. In embryos lacking Sp5 and Sp8, primary and motile cilia were shorter than normal and reduced in number across cell types, cont…

Intranasal HSV‑1 infection drives region‑specific interferon‑dominant microglial remodeling.

Herpes simplex virus type 1 (HSV-1) is a neurotropic pathogen capable of invading the central nervous system (CNS) and is associated with chronic neuroinflammation, cognitive impairment, and neurodegenerative disease. While microglia orchestrate the initial immune response to HSV‑1, the molecular mechanisms that regulate their sustained neuroinflammatory activity in vivo remain poorly understood. To define the transcriptional and epigenetic mechanisms that shape microglial responses during acute HSV-1 infection in vivo, we have, for the first time, integrated single‑nucleus RNA sequencing, chr

Genetic risk and inflammatory signaling converge on cell type-specific regulatory programs in type 1 diabetes.

Type 1 diabetes (T1D) is a complex autoimmune disease characterized by the destruction of insulin-producing pancreatic β cells. Both genetic susceptibility and epigenetic dysregulation contribute to T1D risk. Recent studies have reported β-cell dysfunction before disease onset, suggesting that β-cell-intrinsic mechanisms contribute to pathogenesis. However, the mechanistic link between disease-associated variants and β-cell dysfunction remains poorly understood. We hypothesized that a subset of T1D-associated variants directly influences cell type-specific candidate cis-regulatory elements (cC

Comparative analysis of isoproterenol- and lipopolysaccharide-mediated cytoprotective responses in the heart.

A panoply of different stimuli activates endogenous signaling pathways that confer cardioprotection in the heart; however, it is unclear whether these stimuli engage similar or distinct biological pathways. We showed that tissue injury induced by isoproterenol (ISO), or pretreatment with the Toll-like receptor 4 agonist lipopolysaccharide (LPS), protects the heart against the myopathic effects of a subsequent exposure to ISO. Here, we used a multiomic approach to examine ISO- and LPS-treated hearts to identify shared and distinct biological themes. Bulk RNA sequencing showed that ISO and LPS e

Variants in the DDX6-CXCR5 autoimmune disease risk locus influence the regulatory network in immune cells and salivary gland.

OBJECTIVES: Sjögren's disease (SjD) and systemic lupus erythematosus (SLE) share genetic risk at the DDX6-CXCR5 locus (11q23.3). Identifying and functionally characterising shared SNPs spanning this locus can provide new insights into common genetic mechanisms of autoimmunity. METHODS: Transdisease meta-analyses, fine-mapping, and bioinformatic analyses prioritised shared likely functional single nucleotide polymorphisms (SNPs) for allele-specific and cell type-specific functional interrogation using electromobility shift, luciferase reporter, and quantitative chromatin conformation capture a

Decoding the microbiome: artificial intelligence-targeted gut microenvironment breakthroughs in personalized cancer therapy.

The gut microbiome functions as a key regulator of tumorigenesis and progression, thereby modulating tumor development and treatment outcomes (including chemoresistance, immunotherapy efficacy, and adverse effects) through its influence on the immune microenvironment and metabolite-mediated signaling pathways. Recent advances in multiomics technologies (metagenomics, metabolomics, and transcriptomics) have generated large-scale, comprehensive, and heterogeneous datasets whose complexity exceeds the capabilities of manual analysis, thus necessitating the implementation of artificial intelligenc…

Mapping the exposome-microbiota-host axis for prenatal origins of infant health.

Prenatal exposures influence infant health, yet the microbiota related mechanisms remain unclear. We profiled 776 maternal exposome variables and meconium microbiota in 1,689 mother-infant pairs, establishing a network linking maternal exposures, neonatal microbiota, and 10 infant outcomes. Using multiomics, pathway enrichment, and robust regression, we identified maternal anthropometrics and clinical indicators as key predictors of infant development, and specific metabolic and chemical exposures as major factors associated with microbiota composition. These microbial changes were associated …

Metabolic insecticide resistance DNA markers in malaria vectors.

Metabolic resistance to insecticides in malaria vectors is jeopardizing control strategies. Unlike target-site resistance, metabolic resistance is more complex, making causative variants harder to pinpoint and design field-applicable diagnostics. Recently, multiomics approaches have helped detect several DNA markers in detoxification genes (cytochrome P450s, glutathione S-transferases) in major vectors, including Anopheles gambiae (CYP6P4, CYP6P3, GSTe2) and Anopheles funestus (CYP6P9a/b, CYP6P4a/b, CYP9K1, GSTe2, ASL). These markers now support resistance management by assessing spatiotempora…
