Forecasting tuberculosis epidemics using an autoregressive fractionally integrated moving average model: a 17-year time series analysis.

BACKGROUND: Tuberculosis (TB) remains a significant public health challenge in Henan, China, requiring accurate forecasting to guide prevention and control efforts. While traditional models like autoregressive integrated moving average (ARIMA) are commonly used, they may not fully capture long-term dependencies in the data. This study evaluates the autoregressive fractionally integrated moving average (ARFIMA) model, which incorporates fractional differencing, to improve TB forecasting by better modelling long-range dependencies and seasonal patterns. METHODS: Monthly TB incidence data from J

Flagged observation analyses as a tool for scoping and communication in integrated ecosystem assessments.

Working groups for integrated ecosystem assessments are often challenged with understanding and assessing recent change in ecosystems. As a basis for this, the groups typically have at their disposal many time series and will often need to prioritize which ones to follow up for closer analyses and assessment. In this article we provide a procedure termed Flagged Observation analysis that can be applied to all the available time series to help identifying time series that should be prioritized. The statistical procedure first applies a structural time series model including a stochastic trend m

Non-stationary Bayesian spatial model for disease mapping based on sub-regions.

This paper aims to extend the Besag model, a widely used Bayesian spatial model in disease mapping, to a non-stationary spatial model for irregular lattice-type data. The goal is to improve the model's ability to capture complex spatial dependence patterns and increase interpretability. The proposed model uses multiple precision parameters, accounting for different intensities of spatial dependence in different sub-regions. We derive a joint penalized complexity prior to the flexible local precision parameters to prevent overfitting and ensure contraction to the stationary model at a user-defi

Variable Selection for Sparse Data with Applications to Vaginal Microbiome and Gene Expression Data.

Sparse data with a high portion of zeros arise in various disciplines. Modeling sparse high-dimensional data is a challenging and growing research area. In this paper, we provide statistical methods and tools for analyzing sparse data in a fairly general and complex context. We utilize two real scientific applications as illustrations, including a longitudinal vaginal microbiome data and a high dimensional gene expression data. We recommend zero-inflated model selections and significance tests to identify the time intervals when the pregnant and non-pregnant groups of women are significantly d

scHiCDiff: detecting differential chromatin interactions in single-cell Hi-C data.

SUMMARY: Here, we presented the scHiCDiff software tool that provides both nonparametric tests and parametirc models to detect differential chromatin interactions (DCIs) from single-cell Hi-C data. We thoroughly evaluated the scHiCDiff methods on both simulated and real data. Our results demonstrated that scHiCDiff, especially the zero-inflated negative binomial model option, can effectively detect reliable and consistent single-cell DCIs between two conditions, thereby facilitating the study of cell type-specific variations of chromatin structures at the single-cell level. Exploring flexible polynomial regression as a method to align routine clinical outcomes with daily data capture through remote technologies.

BACKGROUND: Clinical outcomes are normally captured less frequently than data from remote technologies, leaving a disparity in volumes of data from these different sources. To align these data, flexible polynomial regression was investigated to estimate personalised trends for a continuous outcome over time. METHODS: Using electronic health records, flexible polynomial regression models inclusive of a 1st up to a 4th order were calculated to predict forced expiratory volume in 1 s (FEV1) over time in children with cystic fibrosis. The model with the lowest AIC for each individual was selected

Estimation of time-specific intervention effects on continuously distributed time-to-event outcomes by targeted maximum likelihood estimation.

This work considers targeted maximum likelihood estimation (TMLE) of treatment effects on absolute risk and survival probabilities in classical time-to-event settings characterized by right-censoring and competing risks. TMLE is a general methodology combining flexible ensemble learning and semiparametric efficiency theory in a two-step procedure for substitution estimation of causal parameters. We specialize and extend the continuous-time TMLE methods for competing risks settings, proposing a targeting algorithm that iteratively updates cause-specific hazards to solve the efficient influence

Improving trends estimates for specific work-related ill-health conditions when excess zeros are present in a voluntary health reporting scheme.

BACKGROUND: Trends in occupational disease incidence are estimated in voluntary reporting schemes such as The Health and Occupational Reporting (THOR) Network in the UK. Voluntary reporting schemes request responses even if no cases are observed to reduce uncertainty in non-response. This may result in false zeros that bias trends estimates. Analysis using zero-inflated models is unsuitable for specific health outcomes due to overestimates of the excess zeros. Here, we attempt to account for excess zeros while investigating condition-specific trends. METHODS: Zero-inflated negative binomial (

Using ecological niche modeling to predict the potential distribution of scrub typhus in Fujian Province, China.

BACKGROUND: Despite the increasing number of cases of scrub typhus and its expanding geographical distribution in China, its potential distribution in Fujian Province, which is endemic for the disease, has yet to be investigated. METHODS: A negative binomial regression model for panel data mainly comprising meteorological, socioeconomic and land cover variables was used to determine the risk factors for the occurrence of scrub typhus. Maximum entropy modeling was used to identify the key predictive variables of scrub typhus and their ranges, map the suitability of different environments for t

Implementation of prognostic machine learning algorithms in paediatric chronic respiratory conditions: a scoping review.

Machine learning (ML) holds great potential for predicting clinical outcomes in heterogeneous chronic respiratory diseases (CRD) affecting children, where timely individualised treatments offer opportunities for health optimisation. This paper identifies rate-limiting steps in ML prediction model development that impair clinical translation and discusses regulatory, clinical and ethical considerations for ML implementation. A scoping review of ML prediction models in paediatric CRDs was undertaken using the PRISMA extension scoping review guidelines. From 1209 results, 25 articles published be

A Combined Model of SARIMA and Prophet Models in Forecasting AIDS Incidence in Henan Province, China.

Acquired immune deficiency syndrome (AIDS) is a serious public health problem. This study aims to establish a combined model of seasonal autoregressive integrated moving average (SARIMA) and Prophet models based on an L1-norm to predict the incidence of AIDS in Henan province, China. The monthly incidences of AIDS in Henan province from 2012 to 2020 were obtained from the Health Commission of Henan Province. A SARIMA model, a Prophet model, and two combined models were adopted to fit the monthly incidence of AIDS using the data from January 2012 to December 2019. The data from January 2020 to

Determinants of multimorbidity of infectious diseases among under-five children in Bangladesh: role of community context.

BACKGROUND: The presence of more than one morbid condition among children has become a global public health concern. Studies carried out in Bangladesh have primarily focused on diarrhoea and acute respiratory tract infections independently without considering their co-occurrence effect. The present study examines the multimorbid conditions of infectious diseases in under-five Bangladeshi children. It explores multimorbidity determinants and the role of community context, which are often overlooked in previous literature. METHODS: Utilizing the most recent Demographic and Health Survey of Bang

Development and External Validation of a Model to Predict Overall Survival in Patients With Resected Gallbladder Cancer.

OBJECTIVE: The aim of this study was to develop and validate a clinical prediction model to predict overall survival in patients with nonmetastatic, resected gallbladder cancer (GBC). BACKGROUND: Although several tools are available, no optimal method has been identified to assess survival in patients with resected GBC. METHODS: Data from a Dutch, nation-wide cohort of patients with resected GBC was used to develop a prediction model for overall survival. The model was internally validated and a cohort of Australian GBC patients who underwent resection was used for external validation. The p

Modelling digital and manual contact tracing for COVID-19. Are low uptakes and missed contacts deal-breakers?

Comprehensive testing schemes, followed by adequate contact tracing and isolation, represent the best public health interventions we can employ to reduce the impact of an ongoing epidemic when no or limited vaccine supplies are available and the implications of a full lockdown are to be avoided. However, the process of tracing can prove feckless for highly-contagious viruses such as SARS-CoV-2. The interview-based approaches often miss contacts and involve significant delays, while digital solutions can suffer from insufficient adoption rates or inadequate usage patterns. Here we present a nov

Probabilistic domain-knowledge modeling of disorder pathogenesis for dynamics forecasting of acute onset.

Disease pathogenesis, a type of domain knowledge about biological mechanisms leading to diseases, has not been adequately encoded in machine-learning-based medical diagnostic models because of the inter-patient variabilities and complex dependencies of the underlying pathogenetic mechanisms. We propose 1) a novel pathogenesis probabilistic graphical model (PPGM) to quantify the dynamics underpinning patient-specific data and pathogenetic domain knowledge, 2) a Bayesian-based inference paradigm to answer the medical queries and forecast acute onsets. The PPGM model consists of two components: a

Epistemic uncertainty quantification in deep learning classification by the Delta method.

The Delta method is a classical procedure for quantifying epistemic uncertainty in statistical models, but its direct application to deep neural networks is prevented by the large number of parameters P. We propose a low cost approximation of the Delta method applicable to L2-regularized deep neural networks based on the top K eigenpairs of the Fisher information matrix. We address efficient computation of full-rank approximate eigendecompositions in terms of the exact inverse Hessian, the inverse outer-products of gradients approximation and the so-called Sandwich estimator. Moreover, we prov

Bayesian quantile nonhomogeneous hidden Markov models.

Hidden Markov models are useful in simultaneously analyzing a longitudinal observation process and its dynamic transition. Existing hidden Markov models focus on mean regression for the longitudinal response. However, the tails of the response distribution are as important as the center in many substantive studies. We propose a quantile hidden Markov model to provide a systematic method to examine the entire conditional distribution of the response given the hidden state and potential covariates. Instead of considering homogeneous hidden Markov models, which assume that the probabilities of be
