Natural Product-Derived Drugs: Structural Insights into Their Biological Mechanisms.

Natural product-derived drugs represent a cornerstone of modern pharmacotherapy, with many serving as essential therapeutic agents across diverse medical conditions. Recent advances in structural biology have provided unprecedented insights into the molecular mechanisms underlying their biological activities. This review presents a comprehensive structural analysis of five representative natural product-derived drugs: digoxin, simvastatin, morphine, paclitaxel, and penicillin. Through an examination of high-resolution crystal structures and cryo-electron microscopy (cryo-EM) data, we elucidate

Facile Control of a Tailed Virus Surrogate by Iron Conventional Coagulation and Electrocoagulation.

Both FeCl3 conventional coagulation and Fe(0) electrocoagulation were highly effective in mitigating the long-tailed somatic phage P1. We targeted enterobacterial coliphages because they are better than fecal indicator bacteria in tracking environmental persistence of viral pathogens and their fate in wastewater unit operations. Cryogenic electron microscopy (cryo-EM) of intact/damaged P1 and enumeration of infective virions by plaque assays demonstrated control via both removal and inactivation. Cryo-single particle analysis was coupled with cryo-electron tomography to generate 3-dimensional

Structural and functional basis of bacteriophage K64-ORF41 depolymerase for capsular polysaccharide degradation of Klebsiella pneumoniae K64.

Capsule polysaccharide is an important virulence factor of Klebsiella pneumoniae (K. pneumoniae), which protects bacteria against the host immune response. A promising therapeutic approach is using phage-derived depolymerases to degrade the capsular polysaccharide and expose and sensitize the bacteria to the host immune system. Here we determined the cryo-electron microscopy (cryo-EM) structures of a bacteriophage tail-spike protein against K. pneumoniae K64, ORF41 (K64-ORF41) and ORF41 in EDTA condition (K64-ORF41EDTA), at 2.37 Å and 2.50 Å resolution, respectively, for the first time. Prospect of acromegaly therapy: molecular mechanism of clinical drugs octreotide and paltusotine.

Somatostatin receptor 2 (SSTR2) is highly expressed in neuroendocrine tumors and represents as a therapeutic target. Several peptide analogs mimicking the endogenous ligand somatostatin are available for clinical use, but poor therapeutic effects occur in a subset of patients, which may be correlated with subtype selectivity or cell surface expression. Here, we clarify the signal bias profiles of the first-generation peptide drug octreotide and a new-generation small molecule paltusotine by evaluating their pharmacological characteristics. We then perform cryo-electron microscopy analysis of S

Cryo-EM structures of human GPR34 enable the identification of selective antagonists.

GPR34 is a functional G-protein-coupled receptor of Lysophosphatidylserine (LysoPS), and has pathogenic roles in numerous diseases, yet remains poorly targeted. We herein report a cryo-electron microscopy (cryo-EM) structure of GPR34 bound with LysoPS (18:1) and Gi protein, revealing a unique ligand recognition mode with the negatively charged head group of LysoPS occupying a polar cavity formed by TM3, 6 and 7, and the hydrophobic tail of LysoPS residing in a lateral open hydrophobic groove formed by TM3-5. Virtual screening and subsequent structural optimization led to the identification of

Response to Comment on "Inhibition mechanism of NKCC1 involves the carboxyl terminus and long-range conformational coupling".

Moseng et al. recently reported four cryo-electron microscopy structures of the human Na-K-2Cl cotransporter-1 (hNKCC1), both in the absence and presence of bound loop diuretic (furosemide or bumetanide). This research article included high-resolution structural information for a previously undefined structure of apo-hNKCC1 containing both the transmembrane and cytosolic carboxyl-terminal domains. The manuscript also demonstrated various conformational states of this cotransporter induced by diuretic drugs. On the basis of the structural information, the authors proposed a scissor-like inhibit

Structural Insights into the Distortion of the Ribosomal Small Subunit at Different Magnesium Concentrations.

Magnesium ions are abundant and play indispensable functions in the ribosome. A decrease in Mg2+ concentration causes 70S ribosome dissociation and subsequent unfolding. Structural distortion at low Mg2+ concentrations has been observed in an immature pre50S, while the structural changes in mature subunits have not yet been studied. Here, we purified the 30S subunits of E. coli cells under various Mg2+ concentrations and analyzed their structural distortion by cryo-electron microscopy. Upon systematically interrogating the structural heterogeneity within the 1 mM Mg2+ dataset, we observed 30S

Across scales: novel insights into kidney health and disease by structural biology.

Over the past decades, structural biology methods such as X-ray crystallography and cryo-electron microscopy have been increasingly used to study protein functions, molecular interactions, physiological processes, and disease mechanisms. This review outlines a selection of structural biology methods, highlights recent examples of how structural analyses have contributed to a more profound understanding of the machinery of life, and gives a perspective on how these methods can be applied to investigate functions of kidney molecules and pathogenic mechanisms of renal diseases.

High-quality, high-throughput cryo-electron microscopy data collection via beam tilt and astigmatism-free beam-image shift.

The throughput of cryo-electron microscopy (cryo-EM) can be improved by employing a procedure that collects beam-image shift data. However, this procedure inadvertently induces a beam tilt, thus decreasing the resolution of the reconstruction. Here, we report an automatic calibration procedure for correcting the beam tilt and a large unexpected astigmatism in the beam-image shift data collection. In this procedure, the changes of the beam tilt and the astigmatism against the beam shift are measured and calibrated. The beam tilt and the astigmatism are corrected by changing the setting of the m

Ultra-low friction between boundary layers of hyaluronan-phosphatidylcholine complexes.

UNLABELLED: The boundary layers coating articular cartilage in synovial joints constitute unique biomaterials, providing lubricity at levels unmatched by any human-made materials. The underlying molecular mechanism of this lubricity, essential to joint function, is not well understood. Here we study the interactions between surfaces bearing attached hyaluronan (hyaluronic acid, or HA) to which different phosphatidylcholine (PC) lipids had been added, in the form of small unilamellar vesicles (SUVs or liposomes), using a surface force balance, to shed light on possible cartilage boundary lubric

In-tissue structural biology of the brain: A focus on Alzheimer's disease pathology.

The structure of biology spans length scales from meters to Ångstroms - from whole organisms to the atomic positions of macromolecules. Cryo-electron microscopy is well-established for determining the structures of individual macromolecules in isolation, including pathological aggregates from post-mortem donor Alzheimer's disease brain. Recent advances integrating cryo-fluorescence microscopy, sample preparation and cryo-electron tomography are revealing macromolecular structures in the context of cells and anatomically intact tissues. In this chapter, we describe experimental workflows for ta

Collective methodological emission assay of Thioflavin T for qualitative α-synuclein fibril structures discrimination.

α-Synuclein aggregation into distinct fibrillar structures is increasingly recognized as a key determinant of Parkinson's disease heterogeneity, yet rapid discrimination of these morpho-types remains challenging. Here, we present a multi-parametric emission assay, supported by machine-learning, to qualitatively distinguish three α-synuclein fibril samples, containing different fibril structures, which were generated under controlled stressors (temperature, glass-bead surface area, quaking). Atomic force microscopy (AFM) revealed that type I fibrils display cross-sectional height variations, ty

Real-time detection and single-pass minimization of TEM objective lens astigmatism.

Minimization of the astigmatism of the objective lens is a critical daily instrument alignment task essential for high resolution TEM imaging. Fast and sensitive detection of astigmatism is needed to provide real-time feedback and adjust the stigmators to efficiently reduce astigmatism. Currently the method used by many microscopists is to visually examine the roundness of a diffractogram (Thon rings) and iteratively adjust the stigmators to make the Thon rings circular. This subjective method is limited by poor sensitivity and potentially biased by the astigmatism of human eyes. In this study

Silane-Coupled Photo-Oxidized Graphene Grids for Controlling Protein-Surface Interactions in Cryo-EM Sample Preparation.

Cryo-electron microscopy (cryo-EM) has become a powerful tool for the high-resolution structural analysis of biological macromolecules; however, protein behavior at support-film and air-water interfaces often leads to preferred orientation and particle loss during sample preparation. Here, we report a versatile strategy for engineering graphene (GP)-based cryo-EM grids via silane coupling agent (SCA) modification of photo-oxidized GP. Photo-oxidation introduces reactive oxygen-containing functionalities onto the GP surface, enabling rapid SCA modification with silane precursors bearing distinc

From molecular dynamics to cryo-EM: Imaging liposomes in silico.

Cryogenic electron microscopy (cryo-EM) has recently emerged as a powerful single-particle approach for characterizing the structure and organization of lipid bilayers at nanometer resolution. In parallel, the ongoing refinement of force fields for molecular dynamics (MD) simulations of lipid bilayers has enabled accurate descriptions of lipid packing, thickness, and electrostatic structure in biologically relevant membrane compositions. This chapter describes a computational framework that links these two methodologies by generating realistic synthetic cryo-EM projection images directly from

Cytochrome nanowires under electron microscopy.

Microbial nanowires are appendages that Bacteria and Archaea use to transfer electrons to external surfaces, such as minerals, electrodes, or other microbes. While initial studies suggested that nanowires were modified pili, recent advancements in cryo-EM revealed that microbial nanowires are composed of multi-heme c-type cytochromes. In this review, we discuss the discovery of microbial nanowires, advancements that allowed elucidation of their near-atomic resolution cryo-EM structures, and the impact of heme arrangement on electron transfer. We also discuss how new structural information can

Asymmetric architecture and adaptation of Treponema flagella.

Spirochetes exhibit a distinctive corkscrew-like motility driven by periplasmic flagella that wrap around the cell body in a supercoiled configuration, yet the structural basis of this propulsion remains poorly understood. Here we combine cryo-electron microscopy, cryo-electron tomography, and genetic and biochemical analyses to determine the assembly and adaptation principles of the supercoiled flagellar filament in Treponema denticola, a major periodontal pathogen. Near-atomic structures reveal a glycosylated FlaB flagellin core encased by an asymmetric sheath. The major sheath protein FlaA

Structural biology of alpha-synuclein amyloid filaments: Implications in synucleinopathies.

Synucleinopathies are a group of neurodegenerative disorders characterized pathologically by the presence of neuronal and/or oligodendrocyte inclusions composed of aggregated alpha-synuclein (αS). These disorders can be divided into two major sub-types: Lewy body disease and multiple system atrophy, which have distinct clinical and pathological profiles. As is seen with other neurodegenerative diseases, recent evidences suggest that the conformation and molecular organization of αS amyloid filaments deposited in brains might dictate the distinct pathological and clinical profiles in synucleino
