Genome Assembly and Annotation of the Medicinal Plant Calotropis gigantea, a Producer of Anticancer and Antimalarial Cardenolides.

Calotropis gigantea produces specialized secondary metabolites known as cardenolides, which have anticancer and antimalarial properties. Although transcriptomic studies have been conducted in other cardenolide-producing species, no nuclear genome assembly for an Asterid cardenolide-producing species has been reported to date. A high-quality de novo assembly was generated for C. gigantea, representing 157,284,427 bp with an N50 scaffold size of 805,959 bp, for which quality assessments indicated a near complete representation of the genic space. Transcriptome data in the form of RNA-sequencing

Selection-aware metrics provide complementary decision-level information in plant genomic prediction.

Breeding programs increasingly need prediction systems that support reliable candidate selection across heterogeneous environments, which makes cross-environment genomic prediction an important component of multienvironment crop improvement. However, model evaluation still relies heavily on Pearson's correlation coefficient (r), a global summary that may not fully capture which top-ranked candidates would be advanced. Using maize and switchgrass datasets as focused case studies, we compared global predictive ability with phenotype-referenced candidate diagnostics across within-environment and

Phenol-stacked carbon nanotubes: A new approach to genomic DNA isolation from plants.

Extraction of intact quality DNA from plant tissues, especially those rich in secondary metabolites, is often challenging. Literally, hundreds of different DNA isolation protocols from various plant species have been published over the last decades. Although many commercial DNA isolation kits are convenient and designed to be safe, their cost and availability cause limitations in small molecular labs in many developing countries. In nearly all protocols and DNA isolation kits, phenol and chloroform are used to precipitate various classes of impurities. However, phenol is partially soluble in w

A genomic approach to identify regulatory nodes in the transcriptional network of systemic acquired resistance in plants.

Many biological processes are controlled by intricate networks of transcriptional regulators. With the development of microarray technology, transcriptional changes can be examined at the whole-genome level. However, such analysis often lacks information on the hierarchical relationship between components of a given system. Systemic acquired resistance (SAR) is an inducible plant defense response involving a cascade of transcriptional events induced by salicylic acid through the transcription cofactor NPR1. To identify additional regulatory nodes in the SAR network, we performed microarray ana

Why Specialized Metabolism Recurrently Emerges in Plants: Chemical and Genomic Biases in Metabolic Diversification.

Specialized metabolism plays a central role in mediating ecological interactions and adaptive responses in plants, while leaving enduring signatures in genome structure and evolution. Here, we synthesize advances in genomics, biochemistry, and evolutionary biology into a metabolite-driven genetic diversification (MGD) framework, in which metabolite chemistry biases the generation, retention, and reuse of genetic variation. When metabolic flux produces reactive, inhibitory, or otherwise costly intermediates, pathways handling these liabilities recurrently recruit gene dosage changes, duplicatio

Boosting genome editing in perennial plants by CRISPR-Combo mediated morphogenic gene activation.

A major bottleneck in genome editing of many perennial plants is their recalcitrance to transformation and regeneration. To boost genome editing in such perennial crops, transcriptional reprogramming of morphogenic genes is introduced by CRISPR-Combo, a versatile system for simultaneous genome editing and transcriptional activation in plant cells. In potato, we screen 17 morphogenic genes and identify 4 genes (WOX11/12, ARF5, ABI3-1, and ABI3-2) that promote regeneration of genome-edited hairy roots, and 3 of the 4 genes are also found to boost shoot regeneration by Agrobacterium-mediated stab

Genomic and Transcriptomic Insights into the Evolution and Parasitic Strategy of the Woody-Plant Nematode Pratylenchus vulnus.

The root-lesion nematode Pratylenchus vulnus parasitizes a wide range of hosts, including woody perennials such as walnut (Juglans regia) and grapevine (Vitis vinifera), significantly damaging roots and reducing yields. Here, we present a high-quality, chromosome-level genome assembly of P. vulnus (61.7 Mb across six chromosomes). Comparative genomic analysis revealed high collinearity in protein-coding genes between P. vulnus and the root-knot nematode included in this analysis, Meloidogyne graminicola, indicating a close evolutionary relationship between these genera of plant parasites. Automatic curation of LTR retrotransposon libraries from plant genomes through machine learning.

Transposable elements are mobile sequences that can move and insert themselves into chromosomes, activating under internal or external stimuli, giving the organism the ability to adapt to the environment. Annotating transposable elements in genomic data is currently considered a crucial task to understand key aspects of organisms such as phenotype variability, species evolution, and genome size, among others. Because of the way they replicate, LTR retrotransposons are the most common transposable elements in plants, accounting in some cases for up to 80% of all DNA information. To annotate the

Genes of cyanobacterial origin in plant nuclear genomes point to a heterocyst-forming plastid ancestor.

Plastids are descended from a cyanobacterial symbiosis which occurred over 1.2 billion years ago. During the course of endosymbiosis, most genes were lost from the cyanobacterium's genome and many were relocated to the host nucleus through endosymbiotic gene transfer (EGT). The issue of how many genes were acquired through EGT in different plant lineages is unresolved. Here, we report the genome-wide frequency of gene acquisitions from cyanobacteria in 4 photosynthetic eukaryotes--Arabidopsis, rice, Chlamydomonas, and the red alga Cyanidioschyzon--by comparison of the 83,138 proteins encoded i

Position Effect Variegation of Penicillium rubens Genome and Application in Heterologous Production of the Plant-Derived Anthraquinone Physcion.

The filamentous fungus Penicillium rubens is well known as an industrial host for producing penicillin and also used as a promising chassis for secondary metabolite biosynthesis. Chromosomal position effect significantly influences the functional implementation of exogenous genetic modules, but it remains underexplored in filamentous fungi such as P. rubens. In this study, a PiggyBac (PB) transposon-mediated mutagenesis library was constructed in P. rubens. High-throughput sequencing confirmed a broadly distributed with moderate local hopping of PB insertions across this fungal genome. To char

Genome assembly of Elcysma westwoodi provides insights into host-plant cyanogenic glucoside detoxification and chemical defence gene evolution.

Elcysma westwoodi is a major pest of cherry trees (Rosaceae), which contain high levels of cyanogenic glucosides that release toxic hydrogen cyanide upon tissue damage. To investigate the genomic basis of host-plant cyanogenic glucoside detoxification and the evolution of chemical defence genes, we generated a PacBio HiFi-based genome assembly of E. westwoodi. The final assembly spans 460.62 Mb with high contiguity (contig N50 > 15 Mb) and near-complete recovery of conserved genes (99.6% BUSCO completeness). We predicted 19,502 protein coding genes, with annotation completeness reaching 95.2%
