The value of avian genomics to the conservation of wildlife.

BACKGROUND: Genomic studies in non-domestic avian models, such as the California condor and white-throated sparrow, can lead to more comprehensive conservation plans and provide clues for understanding mechanisms affecting genetic variation, adaptation and evolution.Developing genomic tools and resources including genomic libraries and a genetic map of the California condor is a prerequisite for identification of candidate loci for a heritable embryonic lethal condition. The white-throated sparrow exhibits a stable genetic polymorphism (i.e. chromosomal rearrangements) associated with variatio

Genetic evidence for causality between thyroid function and endometriosis: A bidirectional 2-sample Mendelian randomization study.

Accumulating observational evidence suggests an association between thyroid function and endometriosis, though the causal relationship remains unclear. To investigate potential bidirectional causal relationships, including for endometriosis subtypes, we conducted a bidirectional 2-sample Mendelian randomization (MR) analysis utilizing summary genetic data. Data sources included the ThyroidOmics Consortium (free thyroxine [FT4], thyroid-stimulating hormone [TSH], subclinical hypothyroidism, subclinical hyperthyroidism: N = 72,167, thyroid peroxidase antibody [TPOAb]: N = 18,297), IEU database (

Genetically predicted association between immune cells and optic neuritis: evidence from a Mendelian randomization study.

PURPOSE: Optic neuritis (ON) is a common inflammatory disease of the optic nerve that usually precedes serious neurological disorders. The purpose of this study was to explore the causal relationship between immune cells and ON. METHODS: We adopted a bidirectional Mendelian randomization (MR) approach, analyzing genetic variants associated with 731 immune cells from a Sardinian cohort and ON data from the FinnGen consortium. Instrumental variables (IVs) for each phenotype were stringently selected based on linkage disequilibrium and genome-wide significance levels. Inverse-variance weighted (

The potential association between sedentary behaviors and risk of temporomandibular disorders: evidence from Mendelian randomization analysis.

The role of sedentary behaviors in temporomandibular disorders (TMD) has not been thoroughly investigated. This study aims to investigate the potential association between sedentary behaviors and TMD using Mendelian randomization (MR) analysis. The MR method was employed to assess the causal association between sedentary behaviors and the risk of TMD. Genetic variants associated with sedentary behaviors, such as watching TV (Television), using computers and driving, were used as instrumental variables (IVs). MR analysis was performed using inverse variance-weighted (IVW) and weighted median me

ARV1 Gene: A Novel Cause of Autosomal Recessive Cerebellar Ataxia with Elevated Alpha Fetoprotein.

ARV1 mutation is known to present as developmental and epileptic encephalopathy (DEE)-38. However, the phenotypic spectrum has been expanding ever since it was reported in 2016. Along with seizures and developmental delay, other unique clinical features include ophthalmological abnormalities and movement disorders in the form of ataxia and dystonia, especially in those with missense mutation. These manifestations closely mimic ataxia telangiectasia. Elevation of alpha-fetoprotein levels is an important investigative marker in the diagnosis of ataxia telangiectasia and ataxia with oculomotor ap

Serum Uric Acid Levels and Nonalcoholic Fatty Liver Disease: A 2-Sample Bidirectional Mendelian Randomization Study.

BACKGROUND: Observational studies have shown that nonalcoholic fatty liver disease (NAFLD) is highly correlated with serum uric acid (SUA). However, these studies have an inherent risk of bias due to reverse causality. Here, we perform a Mendelian randomization (MR) study to investigate causality between SUA and NAFLD. METHODS: We performed a 2-sample bidirectional MR analysis using summary-level data from genome-wide association studies of SUA (with up to 110 347 individuals) and NAFLD (1483 cases and 17781 controls) in European populations. First, 13 single nucleotide polymorphisms (SNPs) a

HLA-disease association and pleiotropy landscape in over 235,000 Finns.

The human leukocyte antigen (HLA) system is the single most important genetic susceptibility factor for many autoimmune diseases and immunological traits. For systematic population-level analysis of HLA-phenotype association landscape we imputed the alleles of classical HLA genes in a discovery cohort of 146,630 and replication cohort of 89,340 Finns of whom SNP genotype data and 3,355 disease phenotypes were available as part of the FinnGen project. In total, 3,649 statistically significant single HLA allele associations in 368 phenotypes were found. Known susceptibility associations clearly

GRIN2A Variant in A 3-Year-Old-An Expanding Spectrum?

Glutamate, the major excitatory neurotransmitter, plays a ubiquitous role in most aspects of normal brain functioning. Its indispensable position is paradoxically doubled by a high excitotoxic potential following disruption of its dynamic equilibrium. Several lines of evidence have suggested the involvement of the glutamatergic N-methyl-D-aspartate receptor (NMDAR) in learning, memory formation, and human cognition. Furthermore, NMDARs play a pivotal role in various neuropsychiatric disorders, recently being identified as an important locus for disease-associated genomic variation. The GRIN2A

Connecting the CNTNAP2 Networks with Neurodevelopmental Disorders.

Based on genomic rearrangements and copy number variations, the contactin-associated protein-like 2 gene (CNTNAP2) has been implicated in neurodevelopmental disorders such as Gilles de la Tourette syndrome, intellectual disability, obsessive compulsive disorder, cortical dysplasia-focal epilepsy syndrome, autism, schizophrenia, Pitt-Hopkins syndrome, and attention deficit hyperactivity disorder. To explain the phenotypic pleiotropy of CNTNAP2 alterations, several hypotheses have been put forward. Those include gene disruption, loss of a gene copy by a heterozygous deletion, altered regulation

The relationship between urinary tract infections and sepsis: results from Mendelian randomization and MIMIC data study.

BACKGROUND: Urinary tract infections (UTIs) commonly have complications in the form of sepsis. We used machine learning (ML) via MIMIC-IV clinical data coupled with bi-directional Mendelian randomization to (i) diagnose UTI inpatients with sepsis and to (ii) test causal inference between UTI and sepsis. METHODS: We internally validated seven ML classifiers (including Random Forest [RF]) using 10-fold cross-validation on 13,567 UTI inpatients. The feature selection strategy used a stepwise logistic regression approach. To summarize model performance, the area under the curve (AUC), accuracy, se

Oral Microbiota and Pharyngeal-Laryngeal Cancer Risk: Evidence from Mendelian Randomization in East Asian Populations.

Pharyngeal and laryngeal cancer (PLC) encompasses a range of aggressive malignancies associated with substantial clinical impact, underscoring the need for novel preventive and therapeutic measures. Mendelian randomization (MR) serves as an effective methodology for assessing causal associations based on genetic variants as instrumental tools. It reduces biases such as confounding and reverse causation prevalent in traditional observational studies. This research sought to investigate the causal relationships between oral microbial taxa and PLC using a two-sample MR approach. The goal was to i

Causal link between metabolic related factors and osteoarthritis: a Mendelian randomization investigation.

INTRODUCTION: Metabolic syndrome (MetS) is significantly associated with osteoarthritis (OA), especially in MetS patients with blood glucose abnormalities, such as elevated fasting blood glucose (FG), which may increase OA risk. Dietary modifications, especially the intake of polyunsaturated fatty acids (PUFAs), are regarded as a potential means of preventing MetS and its complications. However, regarding the effects of FG, Omega-3s, and Omega-6s on OA, the research conclusions are conflicting, which is attributed to the complexity of the pathogenesis of OA. Therefore, it is imperative to thor

Comprehensive identification of pleiotropic loci for body fat distribution using the NHGRI-EBI Catalog of published genome-wide association studies.

We conducted a hypothesis-free cross-trait analysis for waist-to-hip ratio adjusted for body mass index (WHRadjBMI ) loci derived through genome-wide association studies (GWAS). Summary statistics from published GWAS were used to capture all WHRadjBMI single-nucleotide polymorphisms (SNPs), and their proxy SNPs were identified. These SNPs were used to extract cross-trait associations between WHRadjBMI SNPs and other traits through the NHGRI-EBI GWAS Catalog. Pathway analysis was conducted for pleiotropic WHRadjBMI SNPs. We found 160 WHRadjBMI SNPs and 3675 proxy SNPs. Cross-trait analysis iden
