Genome-wide association analysis reveals insights into the genetic architecture of right ventricular structure and function.

Right ventricular (RV) structure and function influence the morbidity and mortality from coronary artery disease (CAD), dilated cardiomyopathy (DCM), pulmonary hypertension and heart failure. Little is known about the genetic basis of RV measurements. Here we perform genome-wide association analyses of four clinically relevant RV phenotypes (RV end-diastolic volume, RV end-systolic volume, RV stroke volume, RV ejection fraction) from cardiovascular magnetic resonance images, using a state-of-the-art deep learning algorithm in 29,506 UK Biobank participants. We identify 25 unique loci associate

Genotypes and phenotypes of Joubert syndrome and related disorders.

Joubert syndrome is an autosomal recessive condition characterized by hypotonia, ataxia, psychomotor delay and variable occurrence of oculomotor apraxia and neonatal breathing abnormalities. The neuroradiological hallmark of JS is a complex midbrain-hindbrain malformation known as the "molar tooth sign" (MTS), originating from the association of cerebellar vermis hypo-/aplasia, horizontally-oriented and thickened superior cerebellar peduncles and a deepened interpeduncular fossa. A group of pleiotropic conditions, termed "Joubert syndrome related disorders" (JSRDs), present the pathognomonic c

Center of mass approximation and prediction as a function of body acceleration.

In order to maintain postural stability, the central nervous system must maintain equilibrium of the total center of body mass (COM) in relation to its base of support. Thus, the trajectory of the COM provides an important measure of postural stability. Three different models were developed to estimate the COM and the results tested on 16 subjects: namely a neural network, an adaptive fuzzy interface system and a hybrid genetic algorithm sum-of-sines model. The inputs to the models were acquired via two accelerometers, one representing the trunk segment placed on T2 and the second representing

Obstacle-aware inverse kinematics of variable-length continuum robots via teaching-learning-based optimization with experimental validation.

Continuum robots offer high dexterity and compliance, which makes them attractive for tasks in confined, hazardous, and hard-to-reach environments. Despite this potential, inverse kinematics (IK) for multi-section continuum robots remains challenging due to strong nonlinearities and redundancy, and the problem becomes more demanding when each section can actively change its backbone length. This paper addresses obstacle-aware IK for a cable-driven variable-length continuum robot by formulating IK as a constrained optimization problem built on a constant-curvature forward kinematic model. A tea

Artificial Intelligence-Assisted Automated DNA Ploidy Analysis of Oral Lesions From Fanconi Anemia Patients With DNA Karyometry.

BACKGROUND: Fanconi anemia (FA) is an inherited genetic instability syndrome that increases the risk of developing head and neck squamous cell carcinoma, particularly in the oral cavity. These epithelial cancers often arise from visible oral and potentially malignant disorders (OPMD). Research has shown that oral brush biopsies combined with cytology, such as manual DNA cytometry, can facilitate the early detection of OPMDs that require treatment. Thus, this study aimed to evaluate the diagnostic accuracy of a DNA karyometry (DNA-KM) system in the brush biopsy-based diagnostic workup for OPMDs

Stacking Learning for Smart Proxy Modeling in CO2-WAG Optimization: A Techno-Economic Approach to Sustainable Enhanced Oil Recovery.

Climate change and greenhouse gas emissions are critical global challenges, driving the need for innovative solutions to reduce carbon footprints while meeting energy demands. This study addresses these challenges by optimizing the CO2-WAG (water-alternating gas) injection process, a technique that enhances oil recovery while sequestering carbon dioxide in oil reservoirs. The optimization framework integrates machine learning methods with the non-dominated sorting genetic algorithm II (NSGA-II) to simultaneously maximize cumulative oil production and CO2 sequestration, minimize water productio

Predicting respiratory infection and symptoms development using gene set enrichment scores and machine learning.

Recent advancements in precision medicine enable personalized predictions grounded in individual-level genetic data. However, relying solely on a single type of data can decrease prediction accuracy and limit the biological interpretability of the resulting models. Incorporating predefined genetic knowledge, such as derived gene sets, can improve performance and provide deeper biological insights for complex diseases, including respiratory infections. This study aimed to evaluate the usability of enrichment scores (ES), calculated using gene sets from the Molecular Signatures Database (MSigDB)

Supervised clustering of bacterial promoter identifies two groups with different relevant positions at -10.

Promoters are DNA sequences responsible for the specific recognition of the transcriptional machinery in all the biological systems. In bacteria, two main groups of promoters have been described, the σ70-like family, which includes the housekeeping σ70 and the alternative σ38, σ32, σ28, and σ24; and the σ54 family. However, promoter sequences may differ even inside the same family, and this classification may not fully capture the functional diversity of groups. In this work, we explored and classified a collection of bacterial promoters associated with six σ factor families in the bacterium E

PGCNMDA: Learning node representations along paths with graph convolutional network for predicting miRNA-disease associations.

Identifying miRNA-disease associations (MDAs) is crucial for improving the diagnosis and treatment of various diseases. However, biological experiments can be time-consuming and expensive. To overcome these challenges, computational approaches have been developed, with Graph Convolutional Network (GCN) showing promising results in MDA prediction. The success of GCN-based methods relies on learning a meaningful spatial operator to extract effective node feature representations. To enhance the inference of MDAs, we propose a novel method called PGCNMDA, which employs graph convolutional networks

Deep Learning-Based Blood Abnormalities Detection as a Tool for VEXAS Syndrome Screening.

INTRODUCTION: VEXAS is a syndrome described in 2020, caused by mutations of the UBA1 gene, and displaying a large pleomorphic array of clinical and hematological features. Nevertheless, these criteria lack significance to discriminate VEXAS from other inflammatory conditions at the screening step. This work hence first focused on singling out dysplastic features indicative of the syndrome among peripheral blood (PB) polymorphonuclears (PMN). A deep learning algorithm is then proposed for automatic detection of these features. METHODS: A multicentric dataset, comprising 9514 annotated PMN imag

Prediction of the age at onset in spinocerebellar ataxia type 1, 2, 3 and 6.

BACKGROUND: The most common spinocerebellar ataxias (SCA)--SCA1, SCA2, SCA3, and SCA6--are caused by (CAG)n repeat expansion. While the number of repeats of the coding (CAG)n expansions is correlated with the age at onset, there are no appropriate models that include both affected and preclinical carriers allowing for the prediction of age at onset. METHODS: We combined data from two major European cohorts of SCA1, SCA2, SCA3, and SCA6 mutation carriers: 1187 affected individuals from the EUROSCA registry and 123 preclinical individuals from the RISCA cohort. For each SCA genotype, a regressi

Coverage-based rarefaction and extrapolation: standardizing samples by completeness rather than size.

We propose an integrated sampling, rarefaction, and extrapolation methodology to compare species richness of a set of communities based on samples of equal completeness (as measured by sample coverage) instead of equal size. Traditional rarefaction or extrapolation to equal-sized samples can misrepresent the relationships between the richnesses of the communities being compared because a sample of a given size may be sufficient to fully characterize the lower diversity community, but insufficient to characterize the richer community. Thus, the traditional method systematically biases the degre

Incorporating biological pathways via a Markov random field model in genome-wide association studies.

Genome-wide association studies (GWAS) examine a large number of markers across the genome to identify associations between genetic variants and disease. Most published studies examine only single markers, which may be less informative than considering multiple markers and multiple genes jointly because genes may interact with each other to affect disease risk. Much knowledge has been accumulated in the literature on biological pathways and interactions. It is conceivable that appropriate incorporation of such prior knowledge may improve the likelihood of making genuine discoveries. Although a

CGHScan: finding variable regions using high-density microarray comparative genomic hybridization data.

BACKGROUND: Comparative genomic hybridization can rapidly identify chromosomal regions that vary between organisms and tissues. This technique has been applied to detecting differences between normal and cancerous tissues in eukaryotes as well as genomic variability in microbial strains and species. The density of oligonucleotide probes available on current microarray platforms is particularly well-suited for comparisons of organisms with smaller genomes like bacteria and yeast where an entire genome can be assayed on a single microarray with high resolution. Diagnostic approach, genetic screening and prognostic factors of medullary thyroid carcinoma.

Medullary thyroid carcinoma is the least frequent thyroid neoplasm; it originates in thyroid parafollicular cells (calcitonin secreting C cells). In 80% of cases it is sporadic, in the remaining 20% it is familial, associated or not to other endocrinopathies as pheochromocytoma and hyperparathyroidism (MEN 2A, MEN 2B, and isolated familial medullary thyroid carcinoma). Preclinical diagnosis in relatives of affected subjects (preferably at pediatric age) is essential for successful therapy and is performed with genetic and biochemical screening tests. The genetic screening is based on DNA analy

Tryptophan-47 rotational isomerization in variant-3 scorpion neurotoxin. A combination thermodynamic perturbation and umbrella sampling study.

A combination thermodynamic perturbation and umbrella sampling study predicts two free energy wells for the rotational isomerization of the variant-3 scorpion neurotoxin tryptophan-47 indole side chain. One well has the indole side chain in the crystallographic orientation; the other has the indole rotated approximately 220 degrees to form a new conformation with a relative free energy of 3 +/- 2 kcal/mol. The activation barrier is 8.5 kcal/mol from the crystallographic well, from which transition state theory predicts a rate of escape of 2 x 10(5) s-1. Correlations in the displacements of sid
