Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disorder marked by progressive motor neuron (MN) degeneration in the brain and spinal cord. Although neuroinflammation is increasingly recognized as a hallmark of ALS, the precise molecular programs linking immune responses to MN pathology remain poorly defined. Using an integrated approach that combines single-cell and bulk RNA sequencing with spatial proteogenomics, we characterized both shared and distinct immune dynamics in peripheral blood and spinal cord tissues from patients with sporadic ALS and those carrying C9orf72 rep

Understanding how genetic variation shapes tissue-specific protein expression is fundamental for uncovering disease mechanisms and therapeutic targets. However, the proteomic landscape and its underlying genetic regulation in skin, the largest human organ, remain largely uncharted. Here, we present a population-level skin proteomic dataset, quantifying 5,774 proteins across 248 individuals and revealing substantial inter-individual variation shaped by genetic and non-genetic factors. Genome-wide pQTL analysis identifies 1,765 significant variant-protein associations involving 36 proteins, with

Pancreatic ductal adenocarcinoma (PDAC) remains among the deadliest malignancies, as tumors evolve faster than therapies. Resistance is ecological, not merely KRAS driven, involving overlooked players like high-grade pancreatic intraepithelial neoplasias (PanINs), peripancreatic fat, stromal mechanics, myeloid-neural circuits, metabolic rewiring, and systemic host responses. We propose precision interception targeting PanIN/intraductal papillary mucinous neoplasm (IPMN) biology, spatial-functional-proteogenomic classification beyond transcriptomics, the Heracles Protocol (measure, prime, strik

Proteogenomic analysis is emerging as an advantageous tool to assist personalized therapy decisions in clinical health care and integrates complementary information from the genome, transcriptome, and (phospho)proteome. A prerequisite for such analysis is a workflow for the simultaneous isolation of DNA, RNA, and protein from a single sample that does not compromise the different biological molecules and their examination. Focusing on the phosphoproteomic aspect of this workflow, we here provide detailed information on our protocol, which is based on commonly used acid guanidinium thiocyanate-

UNLABELLED: The kinetoplastid protozoan parasite, Leishmania donovani, is the causative agent of kala azar or visceral leishmaniasis. Kala azar is a severe form of leishmaniasis that is fatal in the majority of untreated cases. Studies on proteomic analysis of L. donovani thus far have been carried out using homology-based identification based on related Leishmania species (L. infantum, L. major and L. braziliensis) whose genomes have been sequenced. Recently, the genome of L. donovani was fully sequenced and the data became publicly available. We took advantage of the availability of its geno

BACKGROUND: Idiopathic pulmonary fibrosis (IPF) is a progressive lung disease for which diagnosis and management remain challenging. Defining the circulating proteome in IPF may identify targets for biomarker development. We sought to quantify the circulating proteome in IPF, determine differential protein expression between subjects with IPF and controls, and examine relationships between protein expression and markers of disease severity.
METHODS: This study involved 300 patients with IPF from the IPF-PRO Registry and 100 participants without known lung disease. Plasma collected at enrolmen

The past decade has seen a rapid acceleration in the discovery of new genetic causes of ALS, with more than 20 putative ALS-causing genes now cited. These genes encode proteins that cover a diverse range of molecular functions, including free radical scavenging (e.g., SOD1), regulation of RNA homeostasis (e.g., TDP-43 and FUS), and protein degradation through the ubiquitin-proteasome system (e.g., ubiquilin-2 and cyclin F) and autophagy (TBK1 and sequestosome-1/p62). It is likely that the various initial triggers of disease (either genetic, environmental and/or gene-environment interaction) mu

Alternative splicing (AS) generates transcript and protein isoforms, but its evolutionary significance cannot be inferred from isoform number alone. This review uses a comparative evidence framework to separate splice-variant origin, functional consequence, and evolutionary retention in plants and animals. We synthesize evidence from long-read sequencing, single-cell isoform profiling, pangenomics, proteogenomics, and perturbation studies. Animal studies emphasize exon-level switches in neural, cardiac, immune, and germline programs, whereas plant studies highlight intron retention, exitron sp

Classically, B and T cells are differentiated by their mutually exclusive expression of surface markers such as CD3 and CD20, but it is now established that a few percent of T cells in human blood display also CD20. We analyzed CD3+CD20+ cells in detail by combining single-cell proteogenomics, FACS, and ImageStream. Thereby, we identified CD3+ B cells and found that about 40% of plasmablasts displayed CD3 in both blood and tonsils. In tonsils, where T-B interactions occur, about 80% of follicular helper T (Tfh) cells displayed CD20. In vitro, coactivation of T and B cells induced marker exchan

Understanding intratumoral heterogeneity is essential for elucidating tumor biology. Compared to RNA expression, omics-level characterization of cell-type-specific protein expression remains a technical challenge. Bulk mass spectrometry (MS) provides abundant proteomics resources to infer cell-type specificity via data deconvolution; however, it is unclear which proteomic quantification formats are optimal, as they differ from the data types for which most deconvolution methods were designed. Here, leveraging recently generated large-cohort proteogenomics data, we systematically evaluated diff

Neuropathological lesions in the brains of individuals affected with neurodegenerative disorders are hypothesized to trigger molecular and cellular processes that disturb homeostasis of local microenvironments. Here, we applied the 10x Genomics Visium Spatial Proteogenomics (Visium-SPG) platform, which couples spatial gene expression with immunofluorescence protein co-detection, to evaluate its ability to quantify changes in spatial gene expression with respect to amyloid-β (Aβ) and hyperphosphorylated tau (pTau) pathology in post-mortem human brain tissue from individuals with Alzheimer's dis

In the present study, a comprehensive proteomic analysis of Brucella melitensis (B. melitensis) strain ATCC23457 was carried out to investigate proteome alterations in response to in vitro-induced nutrient stress. Our analysis resulted in the identification of 2440 proteins, including 365 hypothetical proteins and 850 potentially secretory proteins representing ~77.8% of the B. melitensis proteome. Utilizing a proteogenomics approach, we provide translational evidence for eight novel putative protein-coding genes and confirmed the coding potential of 31 putatively annotated pseudogenes, thus r

Data-independent acquisition (DIA) mass spectrometry is increasingly used in proteomics because it offers a shorter analysis time at higher proteome coverage. Most existing DIA search engines rely heavily on fragmentation spectra and produce identification results, even when precursor ions are not detected. Although the latter is well-known, the errors it can lead to have received little attention. In this work, we studied false identifications in DIA, primarily due to the lack of a corresponding precursor ion envelope. Using a DIA data set with known UPS proteins spiked into Escherichia coli

During thymic development, most γδ T cells acquire innate-like characteristics that are critical for their function in tumor surveillance, infectious disease, and tissue repair. The mechanisms, however, that regulate γδ T cell developmental programming remain unclear. Recently, we demonstrated that the SLAM-SAP signaling pathway regulates the development and function of multiple innate-like γδ T cell subsets. Here, we used a single-cell proteogenomics approach to identify SAP-dependent developmental checkpoints and to define the SAP-dependent γδ TCR repertoire. SAP deficiency resulted in both

The aim of this study is to provide a comprehensive overview of spatial multiomics analysis, including its definition, processes, applications, significance and relevant research in psychiatric disorders. To achieve this, a literature search was conducted, focusing on three major spatial omics techniques and their application to three common psychiatric disorders: Alzheimer's disease (AD), schizophrenia, and autism spectrum disorders. Spatial genomics analysis has revealed specific genes associated with neuropsychiatric disorders in certain brain regions. Spatial transcriptomics analysis has i

The increasing incidence of malaria and the emergence of drug-resistant strains highlight the critical need for new therapeutic targets. A recent study employing saturation mutagenesis has identified several essential, conserved genes in Plasmodium falciparum that code for proteins with unknown functions, presenting potential new avenues for therapeutic intervention. We hypothesized that these essential conserved hypothetical proteins could be functionally annotated with therapeutic relevance using an in-silico framework. However, a comprehensive framework for the functional annotation and cla

Prostate cancer (PCa) is one of the main causes of cancer-related mortality. The tumor microenvironment (TME) and the development of drug resistance pose significant challenges to effective cancer therapy. This review explores the integration of multi-omics proteomic approaches to decipher the complex interactions within the TME and the mechanisms driving resistance in PCa. We discuss how proteomics and genomics, transcriptomics, and metabolomics enhance our understanding of the molecular drivers of cancer progression, immune evasion, and treatment failure. Emphasis is placed on recent advance

The Mycobacterium tuberculosis (Mtb) VapC4 endoribonuclease toxin exclusively cleaves and inactivates tRNACys, which leads to extensive ribosome stalling at Cys codons. Serendipitously, the precise position of stalled ribosomes is revealed within our 5' RNA-seq datasets used to identify and validate the tRNA target of the toxin, precluding the need for Ribo-seq. Here we show how mapping of stalled ribosomes can be harnessed as an innovative tool for reliable detection of new Cys-containing Mtb open reading frames (ORFs). Using proteogenomics we unmasked 96 unannotated ORFs; of which 54% are sm

Plasma protein quantitative trait loci (pQTLs) have been integrated with genetic studies to prioritize proteins implicated in numerous human diseases. However, limited interaction between plasma and the central nervous system decreases the fluid's relevance for neurological disease. We compared the pQTL landscapes between plasma and cerebrospinal fluid (CSF), detecting widespread differences across fluids that translate to the identification and prioritization of proteins and pathways implicated in neurological disorders. Of almost 5000 CSF and plasma pQTLs, fewer than 30% were present in both
