Integration of single-cell and spatial transcriptomics by SEU-TCA reveals the spatial origin of early cardiac progenitors.

Obtaining single-cell spatial information remains a challenge in spatial transcriptomics. Here we develop SEU-TCA, a method that leverages transfer component analysis to improve single-cell spatial mapping accuracy. Application to multiple single-cell and spatial transcriptomic datasets shows superior performance in spatial deconvolution and cell mapping. Using SEU-TCA, we explore spatial gene expression and regulon activity during mouse gastrulation and identify anterior second heart field progenitors regulated by Irx1. Functional experiments reveal that Irx1 deletion disrupts anterior second

Spatial Transcriptomics in Inflammatory Skin Diseases Using GeoMx Digital Spatial Profiling: A Practical Guide for Applications in Dermatology.

The spatial organization of the skin is critical for its function. In particular, the skin immune microenvironment is arranged spatially and temporally, such that imbalances in the immune milieu are indicative of disease. Spatial transcriptomic platforms are helping to provide additional insights into aberrant inflammation in tissues that are not captured by tissue processing required for single-cell RNA sequencing. In this paper, we discuss a technical and user experience overview of NanoString's GeoMx Digital Spatial Profiler to perform in-depth spatial analysis of the transcriptome in infla

CiCLoDS: Joint cell clustering and gene selection for single-cell spatial transcriptomics.

Imaging-based spatial transcriptomic (ST) assays now profile targeted gene panels for hundreds of thousands of cells while preserving tissue context, yet most downstream analyses still need a compact, interpretable subset. We introduce CiCLoDS (Clustering in Critical & Low-Dimensional Subspace), an unsupervised framework adapted for spatial transcriptomics to jointly optimize clustering and feature selection under a strict, user-defined gene budget. The method returns an explicit feature subset aligned with the discovered partitions, accepts spatial side information via sine–cosine positional

Benchmarking cell type deconvolution in spatial transcriptomics and application to cancer immunotherapy.

UNLABELLED: Cell type deconvolution is essential for resolving multicellular composition in spatial transcriptomics data, yet the accuracy and consistency of current methods across biological contexts remain uncertain. We introduce a benchmarking framework using realistic simulations that incorporate spatial and transcriptional complexity. We find that a simple marker gene signature scoring approach performs competitively, often outperforming more complex models, particularly for rare cell types. We further apply this method to a new spatial transcriptomics dataset profiling the early response

Spatial transcriptomics reveals brain-wide circadian disruption in an Alzheimer's disease model.

Diurnal rhythms in brain transcription align neural, immune, and metabolic processes with the light-dark cycle and are profoundly disrupted in Alzheimer's disease (AD). However, the regional organization of diurnal transcription in the healthy and diseased brain remains poorly defined. Using large-scale spatial transcriptomics, we mapped 24-hour rhythmic transcription across cortical and subcortical regions of the mouse brain. We identified marked regional differences in rhythmicity, including distinct oscillatory signatures across cortical areas and along the rostro-caudal axis. In the APP23

Cross-Modality Alignment of Spatial Transcriptomics, Multiplexed Imaging, and Histology with PHARAOH.

Accurate cross-modality alignment between spatial transcriptomics (ST), multiplexed imaging, and histology is essential for spatially contextualized molecular analysis. In imaging-based ST platforms, molecular measurements are defined in the coordinate system of nuclear-stained images rather than in histological space, requiring precise registration for accurate integration with tissue morphology. Existing approaches either rely on labor-intensive manual landmark placement or lack the precision required for cellular-resolution alignment. Here we present PHARAOH, a hierarchical framework for cr

Optimizing cell segmentation and downstream processing for plant probe-based spatial transcriptomics.

Probe-based spatial transcriptomics platforms use predefined oligonucleotide panels to detect selected RNAs in tissue sections while preserving transcript spatial coordinates. Accurate cell segmentation is required for reliable transcript-to-cell assignments. This analytical process is affected in plant tissues by cell walls, large vacuoles, and strong autofluorescence, which often reduce boundary contrast and elevate background. Nucleus-only segmentation with fixed-distance expansion can be an alternative approach, but it underestimates cellular area and morphology and reduces the number of a

Spatial transcriptomics reveal developmental dynamics of the human cerebral cortex and striatum.

The human fetal brain undergoes morphological changes that contribute to the development of regional functionalities. However, the features of structural development, the underlying molecular and cellular signatures in the fetal brain, remain unclear. With spatial transcriptomics and single-nucleus RNA sequencing (snRNA-seq), we identified 25 forebrain regions and characterized the dynamic changes in the cortex and striatum during the late first and early second trimesters. In particular, we discovered that the temporal lobe enriched NPY-expressing L2/3 excitatory (EX) neurons potentially inte

The role of spatial transcriptomics in exploring the tumor microenvironment in neuroblastoma.

Neuroblastoma is the most common extracranial solid tumor in children and exhibits significant variability in clinical outcomes. Our current understanding of the biology of neuroblastoma has been limited by an incomplete understanding of the complex interaction between tumor cells and the host cells within the tumor microenvironment (TME). The TME is composed of a rich ecosystem of immune and stromal cells, which may play a role in tumor establishment, growth, treatment resistance, and recurrence. Single-cell analysis platforms have been employed to characterize the tumor and non-tumor cells o

Dynamic cellular programs of human cardiac allograft rejection revealed by spatial transcriptomics.

Allograft rejection following solid-organ transplantation is a major cause of graft dysfunction and mortality. Current diagnostic approaches rely on histology, which exhibits wide diagnostic variability and lacks clinically relevant molecular phenotyping. Here we leverage image-based spatial transcriptomics at subcellular resolution in longitudinal human cardiac biopsies to characterize transcriptional heterogeneity in 62 adult and pediatric heart transplant recipients during and following histologically diagnosed rejection. Across 28 cell types, we identified significant differences in abunda

The temporal architecture of the seminiferous epithelial cycle revealed by spatial transcriptomics.

Spermatogenesis features the seminiferous epithelial cycle, a periodic progression of germ-cell differentiation along the seminiferous tubules. Using seqFISH+ spatial transcriptomics, we profiled 2,653 genes in 867,062 mouse testis cells, revealing tubule-level transcriptional patterns that recapitulate the cycle and enable high-resolution temporal mapping of cells. Unlike other somatic cells, Sertoli cells exhibit a cyclic transcriptional profile synchronized with spermatogenesis. This cyclicity persists in germ-cell-depleted testes (busulfan and W/Wv), although with gene-specific dephasing a

Spatial transcriptomics uncovers TAC-OGEs heterogeneity and FN1/MMP9 signature in ameloblastoma.

OBJECTIVE: This study aims to explore how the tumour microenvironment influences the aggressiveness, malignancy, and recurrence of ameloblastoma. By employing a spatial omics approach, we will examine the characteristics of the invasive front of ameloblastoma. METHODS: We systematically characterised the cellular heterogeneity of ameloblastoma using spatial transcriptomic sequencing combined with integrated omics analysis of clinical tumour specimens. Additionally, we independently validated the spatial expression patterns and levels of FN1 and MMP9 in ameloblastoma through immunohistochemist

Single-cell spatial transcriptomics reveals hepatocyte reprogramming in Fontan-associated liver disease.

Fontan-associated liver disease (FALD) is a frequent complication in single-ventricle patients palliated with the Fontan operation. FALD severity can impact clinical decisions; however, the pathophysiology of FALD progression is unknown. Single-cell spatial transcriptomics (ST) was performed on liver explant tissue sections from FALD patients with early (n = 1) and advanced fibrosis (n = 1) using CosMx Spatial Molecular Imaging with in situ hybridization of 6000 genes. Immunofluorescence for liver zonation and cellular stress markers was performed to confirm protein expression based on ST anal

Spatial transcriptomics identifies immune-stromal niches associated with cancer in adult dermatomyositis.

Adult-onset dermatomyositis (DM) is an autoimmune inflammatory myopathy with distinct cutaneous manifestations and a strong association with malignancy. Through comparative analysis with cutaneous lupus erythematosus (CLE), our integrated spatial and single-cell transcriptomics analysis reveals unique immune and stromal niches associated with DM subtypes. We find that cancer-associated DM skin lesions are distinguished by the presence of dispersed immune infiltrates enriched with macrophages or organized lymphoid aggregates with dense B cell cores surrounded by CD4 + /CD8 + T cells, accompanie

Systematic benchmarking of high-throughput subcellular spatial transcriptomics platforms across human tumors.

Recent advancements in spatial transcriptomics technologies have significantly enhanced resolution and throughput, underscoring an urgent need for systematic benchmarking. Here, we generate serial tissue sections from colon adenocarcinoma, hepatocellular carcinoma, and ovarian cancer samples for systematic evaluation. Using these uniformly processed samples, we generate spatial transcriptomics data across four high-throughput platforms with subcellular resolution: Stereo-seq v1.3, Visium HD FFPE, CosMx 6K, and Xenium 5K. To establish ground truth datasets, we profile proteins on tissue section

CellNEST reveals cell-cell relay networks using attention mechanisms on spatial transcriptomics.

Dysregulation of communication between cells mediates complex diseases such as cancer and diabetes; however, detecting cell-cell communication at scale remains one of the greatest challenges in transcriptomics. Most current single-cell RNA sequencing and spatial transcriptomics computational approaches exhibit high false-positive rates, do not detect signals between individual cells and only identify single ligand-receptor communication. To overcome these challenges, we developed Cell Neural Networks on Spatial Transcriptomics (CellNEST) to decipher patterns of communication. Our model introdu

Spatial Transcriptomics Reveals Transcriptomic and Immune Microenvironment Reprogramming during Thyroid Carcinoma Dedifferentiation.

Anaplastic thyroid carcinoma (ATC) is one of the most lethal human malignancies, often evolving from differentiated thyroid carcinoma (DTC) through a poorly understood dedifferentiation process. To elucidate this transition, spatial transcriptomic sequencing (spRNAseq) is performed on seven samples containing coexisting regions of ATC, poorly differentiated thyroid carcinoma, and DTC. SpRNAseq revealed that ATC regions were characterized by upregulated genes involved in immune suppression, angiogenesis, and extracellular matrix remodeling. Whole-exome sequencing and inferCNV analysis confirmed

Scalable spatial single-cell transcriptomics and translatomics in 3D thick tissue blocks.

Characterizing the transcriptional and translational gene expression patterns at the single-cell level within their three-dimensional (3D) tissue context is essential for revealing how genes shape tissue structure and function in health and disease. However, most existing spatial profiling techniques are limited to 5-20 µm thin tissue sections. Here, we developed Deep-STARmap and Deep-RIBOmap, which enable 3D in situ quantification of thousands of gene transcripts and their corresponding translation activities, respectively, within 60-200-µm thick tissue blocks. This is achieved through scalab

Characterization of the bone marrow architecture of multiple myeloma using spatial transcriptomics.

The bone marrow (BM) is a complex and compartmentalized tissue where spatial context plays a critical role in regulating cell behavior, signaling, and disease progression. To capture these dynamics, we apply spatial transcriptomics using the Visium Spatial Gene Expression platform on formalin-fixed paraffin-embedded (FFPE) BM sections from both healthy and Multiple Myeloma (MM) mouse models, as well as MM patient samples. Overcoming the technical challenges of working with mineralized long bone tissue, we develop a custom analytical framework integrating spatial and single-cell transcriptomic
