Code-Free Machine Learning for the Detection of Common Ophthalmic Diseases.

PURPOSE: We explore a code-free method enabling physicians without programming experience to develop machine learning (ML) models for detecting diabetic retinopathy (DR), age-related macular degeneration (AMD), and glaucoma from fundus photographs. METHODS: Two classification models were developed using Google Vertex AI's no-code AutoML Vision platform: a binary model detecting any pathology and a multi-class model classifying specific diseases. The development dataset consisted of 800 fundus photography images (200 each of DR, AMD, glaucoma, and normal) from the publicly available Fundus Ima

A curated dataset of Abstract Syntax Tree-based structural dependency graphs and object-oriented metrics for 21 open-source Java systems.

This article describes a curated dataset of structural dependency graphs and object-oriented metrics extracted from 21 open-source Java systems. Each repository was analyzed at a fixed commit using a deterministic AST-based static analysis pipeline. For every project, the dataset provides a weighted directed GraphML file encoding class-to-class structural dependencies, with node-level metrics (LCOM4, CBO, RFC, NOM, NOA) embedded as node attributes, together with execution metadata documenting repository URL, commit hash, extraction date, tool and dependency versions, and a configuration hash t

An object-based visual attention model for robotic applications.

By extending integrated competition hypothesis, this paper presents an object-based visual attention model, which selects one object of interest using low-dimensional features, resulting that visual perception starts from a fast attentional selection procedure. The proposed attention model involves seven modules: learning of object representations stored in a long-term memory (LTM), preattentive processing, top-down biasing, bottom-up competition, mediation between top-down and bottom-up ways, generation of saliency maps, and perceptual completion processing. It works in two phases: learning p

Construction of a comprehensive fetal monitoring database for the study of perinatal hypoxic ischemic encephalopathy.

This article describes the methods used to build a large-scale database of more than 250,000 electronic fetal monitoring (EFM) records linked to a comprehensive set of clinical information about the infant, the mother, the pregnancy, labor, and outcome. The database can be used to investigate how birth outcome is related to clinical and EFM features. The main steps involved in building the database were: (1) Acquiring the raw EFM recording and clinical records for each birth. (2) Assigning each birth to an objectively defined outcome class that included normal, acidosis, and hypoxic-ischemic e

Retinal circuits in silico: A review of modern retina models and a vision for their future.

Over the last two decades, models of visual processing in the retina have increased in scale and predictive power, driven by advances in recording technologies and deep learning. Current models span a spectrum from functional, high-performance architectures to detailed biophysical simulations. Here, we survey the state-of-the-art across this spectrum, with a focus on the key developments needed to leverage these models to improve our understanding of retinal processing. We argue for a collective effort to build a scientific ecosystem around a core of shared datasets, modular composable models,

The microtubule cytoskeleton of radial glial progenitor cells.

A high number of genetic mutations associated with cortical malformations are found in genes coding for microtubule-related factors. This has stimulated research to understand how the various microtubule-based processes are regulated to build a functional cerebral cortex. Here, we focus our review on the radial glial progenitor cells, the stem cells of the developing neocortex, summarizing research mostly performed in rodents and humans. We highlight how the centrosomal and acentrosomal microtubule networks are organized during interphase to support polarized transport and proper attachment of

Distinct neurological disorders with ATP1A3 mutations.

Genetic research has shown that mutations that modify the protein-coding sequence of ATP1A3, the gene encoding the α3 subunit of Na(+)/K(+)-ATPase, cause both rapid-onset dystonia parkinsonism and alternating hemiplegia of childhood. These discoveries link two clinically distinct neurological diseases to the same gene, however, ATP1A3 mutations are, with one exception, disease-specific. Although the exact mechanism of how these mutations lead to disease is still unknown, much knowledge has been gained about functional consequences of ATP1A3 mutations using a range of in-vitro and animal model

Compact, modular and in-plane AOSLO for high-resolution retinal imaging.

The adaptive optics scanning laser ophthalmoscope (AOSLO) was first developed in 2002 and since then the technology has been adopted in several laboratories around the world, for both clinical and psychophysical research. There have been a few major design implementations of the AOSLO. The first used on-axis tilted spherical mirrors in a planar arrangement, and the second minimized the build up of astigmatism present in the first design by using a non-planar arrangement. Other designs have avoided astigmatism by using custom-made toroidal mirrors or by using lenses on-axis, rather than mirrors

Bacillus anthracis contamination and inhalational anthrax in a mail processing and distribution center.

AIMS: Four inhalational anthrax cases occurred in a large mail processing and distribution center in Washington, DC, after envelopes containing Bacillus anthracis spores were processed. This report describes the results of sampling for B. anthracis spores during investigations conducted in October and December 2001. METHODS AND RESULTS: Wet swabs, wet wipes, vacuum sock, and air-filter samples were collected throughout the facility to characterize the extent of building contamination. The results showed widespread contamination of B. anthracis spores, particularly associated with one delivery

Distributional Cost-Effectiveness Analysis Using Microsimulation in R: A Tutorial.

INTRODUCTION/PURPOSE: Distributional cost-effectiveness analysis (DCEA) extends traditional cost-effectiveness analysis by explicitly incorporating concerns about health inequality. Decision models are central to health economic evaluation, yet existing guidance focuses either on hypothetical microsimulation for standard CEA or on aggregate approaches for DCEA. There is no clear guidance on how to build an individual-level microsimulation model in R specifically to support DCEA. METHODS/DESIGN: We provide a step-by-step tutorial for developing a microsimulation model in R that is tailored to

labapi: a Python object model for the LabArchives electronic lab notebook.

labapi is a Python library that enables computational workflows to connect to LabArchives' electronic lab notebook (ELN). Without an Application Programming Interface (API) connection, researchers must manually add workflow outputs through the LabArchives web interface, navigating to the appropriate page and uploading each output so that it appears with the experimental notes that provide context. labapi translates the flat LabArchives API into a Python object model following the existing hierarchy of the web interface, allowing workflows to navigate and modify notebook content through familia

Keep AI-augmented science contestable.

Artificial intelligence (AI) is moving upstream in science. Systems such as AlphaFold have already transformed protein-structure prediction, while newer agentic systems can search literatures, generate hypotheses, write and execute code, interpret results, and automate much of the path from idea to paper. Recent debates have asked how such systems may change scientific progress, surprise, and human understanding. Yet they also change something more fundamental: who-or what-participates in deciding which questions are asked, which evidence is surfaced, and which alternatives survive. As machine

Using SymPy (Symbolic Python) for understanding Structural Equation Modeling.

Structural Equation Modeling (SEM) continues to grow in popularity with numerous articles, books, courses, and workshops available to help researchers become proficient with SEM quickly. However, few resources are available to help users gain a deep understanding of the analytic steps involved in SEM, with even fewer providing reproducible syntax for those learning the technique. This work builds off of the original work by Ferron and Hess (2007) to provide computer syntax, written in python, for the specification, estimation, and numerical optimization steps necessary for SEM. The goal is to

Playing the piano with the cortex: role of neuronal ensembles and pattern completion in perception and behavior.

Neuronal ensembles, i.e. coactive groups of neurons, have been long postulated to be functional building blocks of cortical circuits and units of the neural code. Calcium imaging of neuronal populations has demonstrated the widespread existence of spontaneous and sensory-evoked ensembles in cortical circuits in vivo. The development of two-photon optical techniques to simultaneously record and activate neurons with single cell resolution ("piano" experiments) has revealed the existence of pattern completion neurons, which can trigger an entire ensemble, and demonstrated a causal relation betwe

The situation specificity of youth responses to peer provocation.

Previous studies have identified peer provocation as a challenging class of situations for youth. The work presented here builds on previous methods of assessing peer provocation by (a) increasing the contextual detail of the vignettes; (b) developing a reliable, descriptive coding system of the range of youth responses to physical, verbal, and relational provocation; and (c) assessing the relevance of these situations for a sample (N = 76) of ethnically diverse, economically disadvantaged youth ages 12 to 14. The vignettes were used to examine the situation specificity of youth responses to p

Machine learning method for optimizing coding sequences in mammalian cells.

Mammalian cell lines are the preferred hosts for producing commercially relevant therapeutic proteins such as antibodies, antibody derivatives, and cytokine fusion proteins. Even though significant investment is made to optimize upstream and downstream processes, the optimal gene design parameters for heterologous recombinant protein expression remain poorly understood. We describe a generic approach to gene optimization in which design features are systematically sampled and iteratively modulated using machine learning (ML). Synthetic gene variants encoding the Dasher fluorescent protein, dif

Model checking for vector autoregressive models.

Time series data have become pervasive in psychological science and vector autoregressive (VAR) models are now widely used to study within-person dynamics. However, researchers rarely check systematically whether these models fit their data. This is problematic because model misfit can lead both to incorrect interpretations of model parameters and to missed structure in the data that would be theoretically interesting. This tutorial explains the theory behind model checking, discusses the most common types of VAR model misspecification in psychological time series, and introduces diagnostics f

Understanding the flexibility of working memory: Compositionality, generative processing, anchors and holistic representations.

The typical conception of working memory is a mechanism to temporarily hold multiple discrete objects in service of other cognitive tasks in an item-based representation. In this paper, we expand the conventional idea that working memory represents objects into a more flexible framework that uses compositional and generative mechanisms to code and then re-code visual input according to task demands. Compositionality allows complex scenes or objects to be mentally decomposed into constituents that can be individually manipulated or recombined to form new representations. Generative processing a

Inadequate child supervision: The role of alcohol outlet density, parent drinking behaviors, and social support.

Supervisory neglect, or the failure of a caregiver to appropriately supervise a child, is one of the predominant types of neglectful behaviors, with alcohol use being considered a key antecedent to inadequate supervision of children. The current study builds on previous work by examining the role of parental drinking and alcohol outlet densities while controlling for caregiver and child characteristics. Data were obtained from 3,023 participants via a telephone survey from 50 cities throughout California. The telephone survey included items on neglectful parenting practices, drinking behaviors
