Human immunodeficiency virus (HIV) infection of the central nervous system (CNS) results in neuronal damage and apoptosis, and both in vitro models and pathological studies suggest that a variety of neurotoxins released by HIV-infected and -activated macrophages/microglia selectively damage susceptible subsets of neurons. Confirmation of in vitro findings of mechanisms of neurodegeneration and neuronal cell dysfunction in vivo has been approached through detailed pathological analysis of regional structural damage, immunohistochemical detection of selected antigens in damaged cells, and, more

Dysregulation of R-loops has been implicated in tumor development, progression, and the regulation of tumor immune microenvironment (TME). However, their roles in osteosarcoma (OS) remain underexplored. In this study, we firstly constructed a novel R-loop Gene Prognostic Score Model (RGPSM) based on the RNA-sequencing (RNA-seq) datasets and evaluated the relationships between the RGPSM scores and the TME. Additionally, we identified key R-loop-related genes involved in OS progression using single-cell RNA sequencing (scRNA-seq) dataset, and validated these findings through experiments. We foun

Lipoxygenase (LOX)-catalyzed cooxidation of the human carcinogen benzidine (BZD) has been shown in in vitro enzyme systems. This study aimed to determine whether BZD could be activated by arachidonate 5-lipoxygenase (ALOX5) in the human tracheobronchial epithelial cells (HBECs) using RNA interference strategy and a 5-LOX-specific inhibitor, AA861. We show that the soybean LOX catalyzed the cooxidation of BZD, generating BZD diimine. Benzidine induced expression of ALOX5 messenger RNA and 5-LOX protein in HBECs, and significantly decreased cell proliferation, but enhanced DNA damage and apoptos

Single-nuclei RNA sequencing enables the interrogation of tissue microenvironments in clinical samples preserved by snap-freezing, where cell membrane damage precludes single-cell isolation, but nuclei remain intact for high-quality molecular profiling. Here, we present an optimized protocol to process mouse colon samples for single-nuclei RNA sequencing using FLEX library preparation. We describe steps for preparing and dissociating colon tissue, nuclei filtration, and fixation. We then detail procedures for Chromium Fixed RNA Profiling (Gene Expression Flex).

Significant increases in male infertility and the still unresolved questions on the compatibility and interpretation of current methods in infertility diagnostics call for new protocols. Morphology, genome damage, RNA content and quantity are currently in practice as the major parameters in evaluation of sperm quality. However, results of various methods are not always in mutual concordance. In this study, in vivo acridine orange (AO) staining, which is presently in application in the estimation of genome damage in reticulocytes, was adjusted for spermatozoa staining. Ten men suffering from ol

G-quadruplexes (G4s) are four-stranded nucleic acid structures that regulate virtually all nucleic acid-dependent cellular processes. At present, most functional studies involving G4s have focused on cancer cells. This study investigated how neurons respond to genotoxic stress induced by quarfloxin (CX-3543), a small molecule that stabilizes G4s. We found that quarfloxin treatment induced DNA damage in neurons, with double-strand breaks enriched in the nucleolus. Proteomic analysis revealed that quarfloxin promoted substantial protein changes, affecting networks associated with Alzheimer's, Pa

The parasitic disease known as cystic echinococcosis (CE) is a significant zoonotic condition caused by Echinococcus granulosus sensu lato (s.l.). The current lack of safe and effective pharmacological treatments necessitates urgent efforts to identify and develop novel drug targets and therapeutic molecules. This study investigates the role of DNA repair protein 50 (Rad50) in Echinococcus granulosus sensu stricto (s.s.) and evaluates whether it serve as a viable target for CE. Three small interfering RNA (siRNA) fragments targeting EgRad50 were introduced into E. granulosus s.s. via electropo

Aging is characterized by the accumulation of proteins that display amyloid-like behavior. However, the molecular mechanisms by which these proteins arise remain unclear. Here, we demonstrate that amyloid-like proteins are produced in a variety of human cell types, including stem cells, brain organoids and fully differentiated neurons by mistakes that occur in messenger RNA molecules. Some of these mistakes generate mutant proteins already known to cause disease, while others generate proteins that have not been observed before. Moreover, we show that these mistakes increase when cells are exp

AIM: Circular RNAs (circRNAs) have been identified as key regulators in inflammatory diseases, yet their function in pulpitis is unclear. This study investigates their potential role in the progression of pulpitis.
METHODOLOGY: Microarray and single-cell RNA sequencing were applied to assess DNA damage responses (DDR) in inflammatory pulp and its derived stem cells, respectively. qRT-PCR and Western blot were employed to detect the DNA double-strand break (DSB) marker γ-H2AX and inflammatory cytokines in pulp tissue. Bioinformatics analysis was used to identify upregulated circRNAs in inflame

Genome instability (GI) is a hallmark of cancer. GI is associated with accumulative DNA damage and tumor-specific defects in DNA repair. Multiple antitumor drugs have been developed to promote persistent GI and to drive DNA damage beyond a threshold that tumor cells can survive. However, regulatory roles of circular RNAs (circRNAs) in GI and DNA damage remain elusive. Through circRNA profiling and a small interfering RNA (siRNA)-mediated screen, we have identified a circRNA termed circRBM39(4,5,6), which is significantly decreased in breast cancer (BC) and disrupts DNA damage response. CircRBM

Hematopoietic stem and progenitor cell (HSPC) development requires finely tuned gene expression programs, yet the role of transfer RNA (tRNA) modifications in this process remains largely unknown. In this study, we uncover the essential function of the tRNA methyltransferase, Trmt61a, in sustaining fetal liver HSPCs through N1-methyladenosine (m1A) deposition. Ribosome profiling revealed globally declined translation efficiency because of translational blockage upon Trmt61a loss in HSPCs, notably of the transferrin receptor (Tfrc). Mechanistically, m1A reduction caused ribosomal stalling at ar

Telomeres are nucleoprotein structures at the end of chromosomes that maintain their integrity. Mutations in genes coding for proteins involved in telomere protection and elongation produce diseases such as dyskeratosis congenita or idiopathic pulmonary fibrosis known as telomeropathies. These diseases are characterized by premature telomere shortening, increased DNA damage and oxidative stress. Genetic diagnosis of telomeropathy patients has identified mutations in the genes TERT and TERC coding for telomerase components but the functional consequences of many of these mutations still have to

Formaldehyde is a ubiquitous DNA damaging agent, with human exposures occurring from both exogenous and endogenous sources. Formaldehyde exposure can result in multiple types of DNA damage, including DNA-protein crosslinks and thus, is representative of other exposures that induce DNA-protein crosslinks such as cigarette smoke, automobile exhaust, wood smoke, metals, ionizing radiation, and certain chemotherapeutics. Our objective in this study was to identify the genes necessary to mitigate formaldehyde toxicity following chronic exposure in human cells. We used siRNAs that targeted 320 genes

BACKGROUND: Acute kidney injury (AKI) is closely linked to inflammatory responses driven by the NF-κB pathway, yet the epigenetic mechanisms underlying this association remain poorly understood. This study investigates the role of N-acetyltransferase 10 (NAT10)-mediated RNA N4-acetylcytidine (ac4C) modification in regulating NF-κB signaling during AKI.
METHODS: Clinical AKI specimens and experimental models (in vivo and in vitro) were analyzed to assess NAT10 expression in renal tubular epithelial cells (RTECs). Genetic knockdown and overexpression of NAT10 (including the catalytically inacti

Diabetic peripheral neuropathy (DPN) is a common and debilitating complication of diabetes, in which oxidative stress and metabolic memory drive progressive nerve damage. Circular RNAs (circRNAs) have emerged as important regulators in diabetic complications, but their roles in DPN remain poorly understood. RNA sequencing (RNA-Seq) and Weighted Gene Co-Expression Network Analysis (WGCNA) were performed to identify DPN-associated circRNAs in rat sciatic nerves. Multi-omics approaches, including proteomics and metabolomics, were applied to characterize the downstream pathways of circ_0000756. Fu

Despite the widespread adoption of emergency coronary reperfusion therapy, reperfusion-induced myocardial injury remains a challenging issue in clinical practice. Following myocardial reperfusion, S100A8/A9 molecules are considered pivotal in initiating and regulating tissue inflammatory damage. Effectively reducing the S100A8/A9 level in ischemic myocardial tissue holds significant therapeutic value in salvaging damaged myocardium. In this study, HA (hemagglutinin)- and RAGE (receptor for advanced glycation end products)- comodified macrophage membrane-coated siRNA nanoparticles (MMM/RNA NPs)

Blood-brain barrier (BBB) disruption is a major pathological feature of traumatic brain injury (TBI) that contributes to secondary damage and poor neurological recovery. Although astrocytes are essential for BBB homeostasis, the molecular basis of astrocyte-associated BBB dysfunction after TBI remains unclear. Here, we found that astrocytic dystrophin protein 71 (Dp71) expression was reduced after TBI in both patients and mouse models. In mice, further experimental down-regulation of astrocytic Dp71 attenuated secondary BBB disruption and was accompanied by reduced astrocyte activation, inflam

Mutations in the Fused in Sarcoma (FUS) gene cause familial amyotrophic lateral sclerosis (ALS), characterized by selective degeneration of spinal motor neurons (sMNs) with relative sparing of cortical neurons (CNs). The mechanisms underlying this cell-type vulnerability remain unclear. Here, we compare CNs and sMNs derived from FUS-ALS models to assess differential responses to FUS mutations. We find that CNs are less affected than sMNs in DNA damage repair, axonal organelle trafficking, and stress granule dynamics. RNA sequencing (RNA-seq) reveals distinct transcriptomic signatures, with sMN
