FAIR digital twins for biodiversity: enabling data, model, and workflow integration.

The biodiversity crisis demands computational tools to integrate and analyse complex, disparate data and models. This paper presents the concept of FAIR Digital Twins (FDTs) and, drawing on the work of the Biodiversity Digital Twin (BioDT) project (2022-2025), demonstrates how combining Digital Twins with FAIR principles (Findable, Accessible, Interoperable, and Reusable) can transform biodiversity research and decision-making. We show strategies for integrating heterogeneous data, models, and computational workflows within a FAIR framework, paving the way for operational FDTs. The BioDT proje

A Single-organoid Workflow for quantitative Imaging classiFication and Tracking (SWIFT).

SWIFT (Single-organoid Workflow for quantitative Imaging classiFication and Tracking) is a fast and modular pipeline for quantitative, time-resolved organoid analysis from brightfield images. Requiring only minimal training annotations, SWIFT combines YOLOv8, SAM, and application-specific object classification to deliver accurate single-organoid segmentation, phenotyping, and tracking. The workflow is robust across organoid types and microscope systems. Applied to intestinal organoids, SWIFT uncovers dynamic Wnt-dependent morphological transitions, enabling scalable, high-throughput studies of

An integrated workflow for combined organic and inorganic chemical exposome analysis.

Humans are exposed to a multitude of non-genetic factors throughout their lives, all of which are encompassed in the concept of the exposome. To assess its chemical component, combinations of complementary analytical techniques are needed for broad chemical space coverage. However, approaches for combined organic and inorganic analysis remain scarce and are further constrained by limited sample availability (e.g., in historical biobanks or preterm infants), as individual techniques require different sample preparation workflows. Therefore, we developed and evaluated an approach to combine samp

Click. Screen. Degrade. A Miniaturized D2B Workflow for Rapid PROTAC Discovery.

Targeted protein degradation is one of the fastest developing fields in medicinal chemistry and chemical biology. Despite significant development in assay technologies and inhibitor discovery, the development of PROTACs remains a challenging endeavor since rational design approaches remain widely elusive. Our workflow eliminates the rate-limiting step of classic synthesis, namely compound purification, and pairs it with high-throughput, semi-automated plate-based synthesis, and direct cellular assay evaluation. We applied this direct-to-biology approach to four diverse targets, demonstrating t

SingleCellMQC: A comprehensive quality control workflow for single-cell multi-omics.

As single-cell multi-omics studies scale in size and complexity, comprehensive and modality-aware quality control (QC) is essential to ensure data integrity. Here, we develop SingleCellMQC, an open-source R package that provides a unified QC framework for single-cell RNA sequencing (scRNA-seq), surface proteome profiling (antibody-derived tags, ADTs), and immune repertoire (T cell receptors [TCRs]/B cell receptors [BCRs]) data. SingleCellMQC implements multi-level QC across sample, cell, feature, and batch levels, integrating empirical thresholds, tissue-specific reference ranges, and data-dri

Surgical management of jugular foramen meningiomas: a function-prioritized perioperative workflow.

OBJECTIVE: Jugular foramen meningiomas are challenging because of their deep, neurovascularly crowded location and multicompartment extension; hyperostosis and rigid dural attachment further narrow the corridor and increase the risk of lower cranial nerve morbidity, causing dysphagia and airway complications that may rarely require tracheostomy. This study aimed to describe a contemporary function-first workflow integrating compartment-based anatomy, venous sinus status, preoperative embolization, and continuous vagus nerve monitoring and its relation to clinically actionable recovery endpoint

SurgflowNet: Leveraging unannotated video for consistent endoscopic pituitary surgery workflow recognition.

Surgical workflow recognition has the potential to accelerate training initiatives through the analysis of surgical videos, improve intraoperative efficiency, and support preemptive postoperative care. Unlike well-explored minimally invasive surgeries, where surgical workflows are consistent across patients, automating endoscopic pituitary surgery workflow recognition is challenging. Pituitary surgery involves a large number of steps, diverse sequences, optional steps, and frequent transitions, making it challenging for current state-of-the-art (SOTA) methods, which struggle with transferabili

An Ultrasensitive Spatial Tissue Proteomics Workflow Exceeding 100 Proteomes Per Day.

Achieving high-resolution spatial tissue proteomes requires careful balancing and integration of optimized sample processing, chromatography, and MS acquisition. Here, we present an advanced cellenONE protocol for loss-reduced tissue processing and compare all Evosep ONE Whisper Zoom gradients (20, 40, 80, and 120 samples per day), along with three common data-independent acquisition schemes on a timsUltra athena ion processor mass spectrometer. We found that tissue type was as important as gradient length and sample amount in determining proteome coverage. Moreover, the benefit of increased t

Artificial intelligence-based triage of large bowel biopsies can improve workflow.

BACKGROUND: Large bowel biopsies are one of the commonest types of biopsy specimen. We describe a service evaluation study to test the feasibility of using artificial intelligence (AI) to triage large bowel biopsies from a reporting backlog and prioritize those that require more urgent reporting. METHODS: The pathway was developed in the UK by National Health Service (NHS) laboratory staff working in a medium-sized general hospital.   The AI platform was interfaced with the slide scanner software and the reporting platform's software, so that pathologists could correct the AI label and reinfo

Developing and reusing bioinformatics data analysis pipelines using scientific workflow systems.

Data analysis pipelines are now established as an effective means for specifying and executing bioinformatics data analysis and experiments. While scripting languages, particularly Python, R and notebooks, are popular and sufficient for developing small-scale pipelines that are often intended for a single user, it is now widely recognized that they are by no means enough to support the development of large-scale, shareable, maintainable and reusable pipelines capable of handling large volumes of data and running on high performance computing clusters. This review outlines the key requirements
