Voltammetry of osmium-modified DNA at a mercury film electrode: application in detecting DNA hybridization.

Mercury film electrodes (MFE) have recently been used in nucleic acid electrochemical analysis as alternatives to the classical mercury drop ones. DNA modified with osmium tetroxide, 2,2'-bipyridine (Os,bipy) can be detected with a high sensitivity at mercury electrodes via measurements of a catalytic osmium signal. In this paper we show that mercury film on a glassy carbon electrode can be used in voltammetric analysis of Os,bipy-modified DNA. Application of the MFE as a detection electrode in double-surface electrochemical DNA hybridization assay involving osmium labeling of target DNA is de

The mobility of an HIV-1 integrase active site loop is correlated with catalytic activity.

Replication of HIV-1 requires the covalent integration of the viral cDNA into the host chromosomal DNA directed by the virus-encoded integrase protein. Here we explore the importance of a protein surface loop near the integrase active site using protein engineering and X-ray crystallography. We have redetermined the structure of the integrase catalytic domain (residues 50-212) using an independent phase set at 1.7 A resolution. The structure extends helix alpha4 on its N-terminal side (residues 149-154), thus defining the position of the three conserved active site residues. Evident in this an

Probing Electrostatics in a DNA Repair Enzyme with a pH-Sensitive Nitroxyl Spin Label.

Enzymes use electrostatic interactions to recognize their substrates, preorganize active sites, and stabilize reaction transition states. Formamidopyrimidine-DNA glycosylase (Fpg) is a bacterial enzyme that repairs a pro-mutagenic DNA lesion, 8-oxoguanine; its human homologues are important for cancer prevention. General acid-base catalysis in the active site of Fpg requires a finely tuned proton transfer between Pro1 and Glu2 residues. To assess the protonation state of the active site experimentally, we used EPR spectroscopy with a novel imidazolidine nitroxyl spin label responsive in the ph

Structural determinants of the catalytic inhibition of human topoisomerase IIα by salicylate analogs and salicylate-based drugs.

We previously identified salicylate as a novel catalytic inhibitor of human DNA topoisomerase II (topo II; EC 5.99.1.3) that preferentially targets the alpha isoform by interfering with topo II-mediated DNA cleavage. Many pharmaceuticals and compounds found in foods are salicylate-based. We have now investigated whether these are also catalytic inhibitors of topo II and the structural determinants modulating these effects. We have determined that a number of hydroxylated benzoic acids attenuate doxorubicin-induced DNA damage signaling mediated by the ATM protein kinase and inhibit topo II deca

Target-triggered G-quadruplex DNAzyme on electrospun nanofibrous films for multicolor visual detection of uracil-DNA glycosylase.

BACKGROUND: Aberrant expression of UDG in vivo could disturb uracil excision repair process to cause various diseases such as bloom syndrome, human immune deficiency, neurodegeneration, and even cancer. Sensitive, reliable, DNAzyme catalytic, and point-of-care testing technique of uracil DNA glycosylase (UDG) activity is significant for clinical diagnosis and prognostic evaluation monitoring. DNA-functionalized electrospun nanofibrous films (ENFs)-based biosensor could provide possibilities for the portable and reliable detection of UDG. Meanwhile, gold nanobipyramids (Au NBPs) as visually pla

Guanidine- and purine-functionalized ligands of FeIIIZnII complexes: effects on the hydrolysis of DNA.

In this paper, the catalytic effects of aminoguanidine and aminopurine groups in the second sphere of a FeIIIZnII complex that mimics the active site of the metallohydrolase purple acid phosphatase (PAP) are investigated, with a particular view on DNA as substrate. The ligand 3-(((3-((bis(2-(pyridin-2-yl)ethyl)amino)methyl)-2-hydroxy-5-methylbenzyl)(pyridin-2-ylmethyl)amino)meth-yl)-2 hydroxy-5-methylbenzaldehyde-(H2L1bpea) was synthesized and its complex [(OH)FeIII(μ-OH)ZnII(H2O)(L1bpea)](ClO4) was used as a base for comparison with similar complexes previously published in the literature. A modified X10-23 DNAzyme that can better access large, structured RNA targets.

The 10-23 DNA enzyme is one of the most efficient RNA-cleaving enzymes reported, possessing substrate recognition arms that can be designed to target virtually any AU diribonucleotide junction. However, 10-23 often shows reduced activity for large, structured RNA (lsRNA) substrates like messenger RNA. Increasing arm length or adding antisense DNA oligonucleotides (ASOs) can improve accessibility to lsRNA but may also reduce the efficiency of product release. Xeno nucleic acids (XNAs), such as 2'-fluoro-arabinonucleic acid (FANA), have been substituted for DNA into the arms of 10-23 to improve

DNAzyme nanomotor-based logic biocomputing system for highly reliable intracellular microRNAs imaging and cancer cell identification.

BACKGROUND: The intricate progression of diseases is associated with alterations in relevant microRNAs (miRNAs). However, intracellular miRNA expression is often overlapping and nonspecific, and analysis of a single miRNA target may not offer comprehensive insights into disease states. Current DNA nanomotor technology focus on single target detection, restricting their diagnostic performance. Therefore, multiple intracellular miRNAs analysis is essential for accurate cell type discrimination and diseases diagnosis. RESULTS: A DNAzyme nanomotor-based logic biocomputing system was developed for

Nucleic acid driven DNA machineries synthesizing Mg2+-dependent DNAzymes: an interplay between DNA sensing and logic-gate operations.

Polymerase/nicking enzymes and nucleic-acid scaffolds are implemented as DNA machines for the development of amplified DNA-detection schemes, and for the design of logic gates. The analyte nucleic acid target acts, also, as input for the logic gates. In the presence of two DNA targets, acting as inputs, and appropriate DNA scaffolds, the polymerase-induced replication of the scaffolds, followed by the nicking of the replication products, are activated, leading to the autonomous synthesis of the Mg(2+)-dependent DNAzyme or the Mg(2+)-dependent DNAzyme subunits. These biocatalysts cleave a fluor

A Minimalist Cascade Logic Amplifier Engineered on a Multilayered Metal-Organic Framework for Intracellular miRNAs Profiling and Breast Cancer Staging.

Current strategies for microRNAs (miRNAs) detection in live-cell imaging are hindered by several methodological limitations, including poor delivery efficiency, inadequate signal amplification, insufficient target specificity, and overly complex reaction architectures. To address these issues, we present a streamlined cascade logic system mediated by multilayered metal-organic framework nanomaterials (PCZF-8), which integrates catalytic hairpin assembly (CHA) and DNAzyme sequences for the fluorescent detection of endogenous intracellular miRNAs (miR-21 and miR-155) and enables precise cancer c

Molecular sandwich-based DNAzyme catalytic reaction towards transducing efficient nanopore electrical detection of antigen proteins.

Despite significant advances in nanopore nucleic acid sequencing and sensing, protein detection remains challenging due to the inherent complexity of protein molecular properties (i.e., net charges, polarity, molecular conformation & dimension) and sophisticated environmental parameters (i.e., biofluids), resulting in unsatisfactory electrical signal resolution for protein detection such as poor accessibility, selectivity and sensitivity. The selection of an appropriate electroanalytical approach is strongly desired which should be capable of offering easily detectable and readable signals reg

A convenient fluorescent/electrochemical dual-mode biosensor for accurate detection of Pb2+ based on DNAzyme cycle.

The presence of heavy metals in the ecological environment is a serious threat to human health. Therefore, it is very important to establish a simple and sensitive method for the detection of heavy metals. Currently, most of the methods are single-channel sensing, and these methods are prone to false-positive signals, which reduces the accuracy. In this work, Pb2+-DNAzyme was immobilized on magnetic beads (MBs) using a linkage of biotin and streptavidin and successfully applied to the construction of a fluorescent/electrochemical dual-mode (DM) biosensor. The supernatant after magnetic separat

A Lateral Flow Test for Staphylococcus aureus in Nasal Mucus Using a New DNAzyme as the Recognition Element.

Detection of pathogenic bacteria in complex biological matrices remains a major challenge. Herein, we report the selection and optimization of a new DNAzyme for Staphylococcus aureus (SA) and the use of the DNAzyme to develop a simple lateral flow device (LFD) for detection of SA in nasal mucus. The DNAzyme was generated by in vitro selection using a crude extra/intracellular mixture derived from SA, which could be used directly for simple solution or paper-based fluorescence assays for SA. The DNAzyme was further modified to produce a DNA cleavage fragment that acted as a bridging element to

Tetrahedron-Based Constitutional Dynamic Network for COVID-19 or Other Coronaviruses Diagnostics and Its Logic Gate Applications.

Considering the large-scale outbreak of the coronavirus, it is essential to develop a versatile sensing system for different coronaviruses diagnostics, such as COVID-19, severe acute respiratory syndrome-related coronavirus (SARS-CoV), and bat SARS-like coronavirus (Bat-SL-CoVZC45). In this work, a tetrahedron-based constitutional dynamic network was built as the sensing platform for coronavirus detection. Four different DNA probes were used to construct the tetrahedron structure. DNAzyme and the fluorophore modified substrate strand were used to generate different fluorescence signals, which

Three-Dimensional Nucleic-Acid-Based Constitutional Dynamic Networks: Enhancing Diversity through Complexity of the Systems.

Inspired by nature, where gene regulatory networks consisting of intercommunicating constituents, each composed of three or more components, play a central role in the development of living systems, we use the information encoded in the base sequences of nucleic acids to construct three-dimensional constitutional dynamic networks (3D CDNs) consisting of eight three-component constituents (AiBjCk). Upon subjecting the parent 3D CDN I to four auxiliary nucleic acid triggers (T1, T2, T3, or T4), the adaptive reconfiguration of CDN I into four different CDNs (II, III, IV, or V) is demonstrated, an

Mus Musculus papillomavirus MmuPV1 resists restriction by human APOBEC3B.

The single-stranded DNA deaminase APOBEC3B (A3B) is capable of potently restricting the replication of a range of viruses including retroviruses (cDNA) and herpesviruses (genomic DNA). However, these and likely other DNA virus families have evolved host species-specific counter-defenses that are equally potent and serve to protect viral DNA from restriction. Although high-risk human papillomavirus (HPV) infection triggers A3B upregulation, potentially as part of an antiviral response, the impact of this restriction factor on papillomavirus replication and pathogenesis has yet to be assessed. Structural Insights into the Post-Chemistry Steps of Nucleotide Incorporation Catalyzed by a DNA Polymerase.

DNA polymerases are essential enzymes that faithfully and efficiently replicate genomic information.1-3 The mechanism of nucleotide incorporation by DNA polymerases has been extensively studied structurally and kinetically, but several key steps following phosphodiester bond formation remain structurally uncharacterized due to utilization of natural nucleotides. It is thought that the release of pyrophosphate (PPi) triggers reverse conformational changes in a polymerase in order to complete a full catalytic cycle as well as prepare for DNA translocation and subsequent incorporation events. Dual Steric-Hindrance-Modulated Switchable DNAzyme for Sensitive Antibody Detection, Logic Circuits, and Dynamic Monitoring.

Antibodies play a pivotal role in clinical diagnostics and biomedical research, yet conventional detection platforms are often constrained by limited signal tunability and an inability to perform complex signal processing. Herein, we report a fluorescence-based sensing platform that leverages switchable DNAzymes based on a dual steric-hindrance effect on the gold nanoparticle surface for multifunctional antibody detection. This research suggests that the steric-hindrance effect can be flexibly tuned by regulating the valency of antigen labeling on the DNAzyme and the length of the flexible spa

Enzyme Engineering by Force: DNA Springs for the Modulation of Biocatalytic Trajectories.

The engineering of enzymatic activity generally involves alteration of the protein primary sequences, which introduce structural changes that give rise to functional improvements. Mechanical forces have been used to interrogate protein biophysics, leading to deep mechanistic insights in single-molecule studies. Here, we use simple DNA springs to apply small pulling forces to perturb the active site of a thermostable alcohol dehydrogenase. Methods were developed to enable the study of different spring lengths and spring orientations under bulk catalysis conditions. Tension applied across the ac

RNA-cleaving DNAzymes as a diagnostic and therapeutic agent against antimicrobial resistant bacteria.

The development of nucleic-acid-based antimicrobials such as RNA-cleaving DNAzyme (RCD), a short catalytically active nucleic acid, is a promising alternative to the current antibiotics. The current rapid spread of antimicrobial resistance (AMR) in bacteria renders some antibiotics useless against bacterial infection, thus creating the need for alternative antimicrobials such as DNAzymes. This review summarizes recent advances in the use of RCD as a diagnostic and therapeutic agent against AMR. Firstly, the recent diagnostic application of RCD for the detection of bacterial cells and the assoc
