The integrated multiomic diagnosis of sporadic meningiomas: a review of its clinical implications.

INTRODUCTION: Meningiomas are generally considered "benign," however, these tumors can demonstrate variability in behavior and a surprising aggressiveness with elevated rates of recurrence. The advancement of next-generation molecular technologies have led to the understanding of the genomic and epigenomic landscape of meningiomas and more recent correlations with clinical characteristics and behavior. METHODS: Based on a thorough review of recent peer-reviewed publications (PubMed) and edited texts, we provide a molecular overview of meningiomas with a focus on relevant clinical implications

Single-cell multiomics of neuron activation reveals context-specific genetics of brain disorders.

Most causal variants for neuropsychiatric disorders (NPD) remain unknown. A major hurdle is that disease variants may act in specific contexts, such as during neuronal activation, which is difficult to study in vivo at the population level. We profiled single-nucleus neuron-activation multiomics in human induced pluripotent stem cell-derived neurons from 100 donors, revealing the NPD-relevant transcriptomic and epigenomic landscape of neuronal activation. We identified abundant genetic variants associated with activity-dependent gene expression and chromatin accessibility, the latter explainin

Cerebral large vessel occlusion stroke multiomics biosample cohort (CLOMB): a multicentre cohort protocol.

BACKGROUND: Acute ischaemic stroke with large vessel occlusion (AIS-LVO) is a significant subtype of ischaemic stroke which always requires endovascular treatment (EVT). Although EVT has a high recanalisation rate, nearly 40% of AIS-LVO patients experience futile recanalisation. Studying the occlusion microenvironment (OME), comprising thrombus and intracranial arterial blood, is essential to understand the localised markers of stroke and futile recanalisation. DESIGN: Cerebral Large Vessel Occlusion Stroke Multiomics Biosample Cohort (CLOMB) is a multicentre, multiomics ambispective cohort s

Knowledge Mapping of Human Genetic Variation in Multiomics Biomarker Translation: A Bibliometric Analysis.

Human genetic variation and multiomics biomarker translation has emerged as a rapidly developing research field at the intersection of molecular medicine, bioinformatics, and clinical decision-making. This study used bibliometric methods to map its global structure, intellectual base, and thematic evolution. The eligibility framework was deliberately restricted to studies in which inherited or somatic human genetic variation was substantively linked to omics-integrated biomarker discovery, functional interpretation, clinical stratification, or therapeutic response; generic omics studies withou

Interpretable modality-aware mapping of gene regulation in single-cell multiomics with scMAGCA.

Single-cell multi-omics technologies profile multiple molecular layers in individual cells, but existing methods often struggle to integrate transcriptomic, proteomic, and epigenomic measurements into an interpretable representation while preserving relationships among cells. Here, we present the single-cell multi-omics adversarial graph convolutional autoencoder (scMAGCA), which constructs cell graphs and uses adversarial alignment to learn interpretable shared embeddings that capture cellular heterogeneity and regulatory complexity. Across diverse datasets, scMAGCA outperforms existing metho

Exploring Endoplasmic Reticulum Stress in Gestational Diabetes Mellitus: MultiOmics Insights Through Mendelian Randomization.

OBJECTIVE: Recent studies suggest a correlation between endoplasmic reticulum (ER) stress and gestational diabetes mellitus (GDM). Nevertheless, the potential causal role of ER stress-related genes remains largely unexplored. This study aims to generate hypotheses regarding these connections through an integrative analysis of multiomics data. METHODS: We utilized an exploratory list of genes related to ER stress and integrated quantitative trait loci (QTL) for gene expression (eQTLs), DNA methylation (mQTLs), and protein levels (pQTLs). Genome-wide association studies (GWAS) summary statistic

Unraveling Emerging Data on Lipoprotein(a)-Driven Cardiovascular Disease via Multiomics: A Review.

Evidence has shown that lipoprotein(a) (Lp[a]) is an independent, causal, genetic risk factor for cardiovascular disease (CVD) that promotes the progression of high-risk, vulnerable atherosclerotic plaque phenotypes. Systems biology integrates multiomics datasets to study linear and nonlinear relationships to enhance understanding of the molecular patterns of disease. One such example is the Genetic Loci and the Burden of Atherosclerotic Lesions (GLOBAL) study, which utilizes multiomics profiling to unravel the molecular signatures of Lp(a)-driven CVD. Using deep phenotyping of coronary athero

Multiomics identify the gene expression signature of the spinal cord during aging process.

Age-related long-term disability is attracting increasing attention due to the growing ageing population worldwide. However, the current understanding of the senescent spinal cord remains insufficient. Bulk RNA sequencing reveals that 526 genes are upregulated and 300 genes are downregulated in senescent spinal cords. Pathway enrichment analysis of differentially expressed genes shows that senescence in spinal cords is related to phagosome function, neuroinflammation, ferroptosis, and necroptosis. Prediction of upstream transcription factors and interactome analysis identify Spi1 as a transcri

Integrative multiomics elucidate crotonylation-associated GCDH in Parkinson's disease pathogenesis via metabolome remodeling.

The pathophysiological significance of crotonylation and its metabolomic regulatory circuitry in Parkinson's disease (PD) remains elusive. We utilized Mendelian randomization (MR) frameworks combined with mediation analysis to establish causal links between crotonylation-associated genes and PD, while systematically delineating metabolite-mediated mechanisms. In this study, crotonylation-related genes were selected from the eQTLGen dataset, and their causal relationship with PD was assessed using two-sample MR analysis. Subsequently, we investigated metabolites associated with PD risk. Additio

Spatial multiomics of acute myocardial infarction reveals immune cell infiltration through the endocardium.

Myocardial infarction (MI) continues to be a leading cause of death worldwide. Even though it is well established that the complex interplay between different cell types determines the overall healing response after MI, the precise changes in the tissue architecture are still poorly understood. In this study, we generated an integrative cellular map of the acute phase after murine MI using a combination of imaging-based transcriptomics (Molecular Cartography) and antibody-based highly multiplexed imaging (Sequential Immunofluorescence). This enabled us to evaluate cell type compositions and ch

A bovine pulmosphere model and multiomics reveal early host response signature in tuberculosis.

Early interactions between tubercle bacilli and lung cells are critical in tuberculosis (TB) pathogenesis. Conventional two-dimensional cell cultures fail to replicate the multicellular complexity of lungs. We introduce a three-dimensional pulmosphere model for Mycobacterium tuberculosis infection in bovine systems, demonstrating through comprehensive transcriptome and proteome analyses that these multicellular spheroids closely mimic lung cell diversity, interactions, and extracellular matrix (ECM) composition. Cell viability, hypoxia, and reactive oxygen species assessments over three weeks

Multiomics analysis identifies oxidative phosphorylation as a cancer vulnerability arising from myristoylation inhibition.

BACKGROUND: In humans, two ubiquitously expressed N-myristoyltransferases, NMT1 and NMT2, catalyze myristate transfer to proteins to facilitate membrane targeting and signaling. We investigated the expression of NMTs in numerous cancers and found that NMT2 levels are dysregulated by epigenetic suppression, particularly so in hematologic malignancies. This suggests that pharmacological inhibition of the remaining NMT1 could allow for the selective killing of these cells, sparing normal cells with both NMTs. METHODS AND RESULTS: Transcriptomic analysis of 1200 NMT inhibitor (NMTI)-treated cance

Integrated single-cell multiomics uncovers foundational regulatory mechanisms of lens development and pathology.

Ocular lens development entails epithelial to fiber cell differentiation, defects in which cause congenital cataracts. We report the first single-cell multiomic atlas of lens development, leveraging snRNA-seq, snATAC-seq and CUT&RUN-seq to discover previously unreported mechanisms of cell fate determination and cataract-linked regulatory networks. A comprehensive profile of cis- and trans-regulatory interactions, including for the cataract-linked transcription factor MAF, is established across a temporal trajectory of fiber cell differentiation. Furthermore, we identify an epigenetic paradigm

Functional multiomics reveals genetic and pharmacologic regulation of surface CD38 in multiple myeloma.

CD38 is a surface ectoenzyme expressed at high levels on myeloma plasma cells and is the target for the monoclonal antibodies (mAbs) daratumumab and isatuximab. Pretreatment CD38 density on tumor cells is an important determinant of mAb efficacy. Several small molecules have been found to increase tumor surface CD38, with the goal of boosting mAb efficacy in a cotreatment strategy. Numerous other CD38-targeting therapeutics are currently in preclinical or clinical development. Here, we sought to extend our currently limited insight into CD38 surface expression by using a multiomics approach. G
