Estimating the true stability of the prehydrolytic outward-facing state in an ABC protein.

CFTR, the anion channel mutated in cystic fibrosis patients, is a model ABC protein whose ATP-driven conformational cycle is observable at single-molecule level in patch-clamp recordings. Bursts of CFTR pore openings are coupled to tight dimerization of its two nucleotide-binding domains (NBDs) and in wild-type (WT) channels are mostly terminated by ATP hydrolysis. The slow rate of non-hydrolytic closure - which determines how tightly bursts and ATP hydrolysis are coupled - is unknown, as burst durations of catalytic site mutants span a range of ~200-fold. Here, we show that Walker A mutation

Molecular Determinants of Human Rhinovirus Infection, Assembly, and Conformational Stability at Capsid Protein Interfaces.

Human rhinovirus (HRV), one of the most frequent human pathogens, is the major causative agent of common colds. HRVs also cause or exacerbate severe respiratory diseases, such as asthma or chronic obstructive pulmonary disease. Despite the biomedical and socioeconomic importance of this virus, no anti-HRV vaccines or drugs are available yet. Protein-protein interfaces in virus capsids have increasingly been recognized as promising virus-specific targets for the development of antiviral drugs. However, the specific structural elements and residues responsible for the biological functions of the

Hematopoietic protein-1 regulates the actin membrane skeleton and membrane stability in murine erythrocytes.

Hematopoietic protein-1 (Hem-1) is a hematopoietic cell specific member of the WAVE (Wiskott-Aldrich syndrome verprolin-homologous protein) complex, which regulates filamentous actin (F-actin) polymerization in many cell types including immune cells. However, the roles of Hem-1 and the WAVE complex in erythrocyte biology are not known. In this study, we utilized mice lacking Hem-1 expression due to a non-coding point mutation in the Hem1 gene to show that absence of Hem-1 results in microcytic, hypochromic anemia characterized by abnormally shaped erythrocytes with aberrant F-actin foci and de

Analysis of disease-linked rhodopsin mutations based on structure, function, and protein stability calculations.

Retinitis pigmentosa (RP) refers to a heterogeneous group of inherited diseases that result in progressive retinal degeneration, characterized by visual field constriction and night blindness. A total of 103 mutations in rhodopsin are linked to RP to date, and the phenotypes range from severe to asymptomatic. To study the relation between phenotype and rhodopsin stability in disease mutants, we used a structure-based approach. For 12 of the mutants located at the protein-lipid interphase, we used the von Heijne water-membrane transfer scale, and we find that 9 of the mutations could affect mem

Tear film stability of protein extracts from dry eye patients administered a sigma agonist.

Fourteen dry eye volunteers placed one to two drops of 0.15% AF2975 (N,N-dimethyl-2-phenylethylamine HCl) in one eye and the vehicle in their other eye four times a day for 21 days. AF2975 is a sigma agonist known to stimulate the release of tear proteins after instillation in rabbit eyes and was tested for its ability to stabilize protein film extracted from dry eye volunteers. After day 7 and again after day 21, Schirmer test strips were inserted in each eye for 5 minutes, measured for wetting, and stored at -20 degrees C for protein analysis. A volume of 600 microliters was used to extract

Janus kinase 2 regulates Nurr1 protein stability in dopaminergic neurons of the aging midbrain.

The nuclear receptor Nurr1 (NR4A2) is an essential transcription factor that governs the differentiation, maturation, and long-term maintenance of midbrain dopaminergic (mDA) neurons in the substantia nigra. Reduced Nurr1 expression has been closely linked to age-related dopaminergic neuronal loss and the pathogenesis of Parkinson's disease. However, the molecular mechanisms regulating Nurr1 expression and protein stability in the aging midbrain remain poorly understood. Here, we identify Janus kinase 2 (JAK2) as a previously unrecognized regulator of Nurr1 in mDA neurons. In the substantia ni

High-throughput ligand discovery in living cells using the cellular protein stability enhancement assay.

Target-based drug screening typically relies on biochemical or affinity-based assays to identify compounds that modulate or bind to purified target proteins in vitro. However, additional cellular validation is essential to confirm genuine drug-target engagements. Integrating screening and validation within a single cellular assay could greatly expedite the drug discovery process. Herein, we developed a cellular ligand discovery method called CPSEA (cellular protein stability enhancement assay), which leverages the biophysical principle of ligand-induced stabilization of target proteins contain

Aberrant expression of TRIM26 suppresses ferroptosis through regulating GPX4 protein stability in colorectal cancer.

BACKGROUND: Ferroptosis is recognized as a critical regulator of tumor growth in colorectal cancer (CRC). The enzyme GPX4 plays a vital role in regulating ferroptosis by converting lipid hydroperoxides into non-toxic lipid alcohols, thus protecting cells from ferroptosis. However, the mechanisms by which GPX4 mediates ferroptosis in CRC remain largely unexplored. METHODS AND RESULTS: A significant increase was observed in both mRNA and protein expression of TRIM26 in CRC tissues compared to healthy colon tissues. TRIM26 regulates the cell proliferation in both HT-26 and HCT116 cells. TRIM26 a

Locking in stability: a biocompatible calcium-squarate framework for protein preservation under extreme stress.

Protein therapeutics are highly vulnerable to thermal and mechanical stress, resulting in denaturation and aggregation that complicate storage and transportation. Here, we demonstrate that the calcium-squarate metal-organic framework UTSA-280 provides a chemically rigid and biocompatible confinement matrix for insulin stabilization. Insulin is quantitatively encapsulated via in situ mineralization while preserving the crystallinity, morphology, and coordination environment of the framework. Structural and thermal analyses reveal that crystalline confinement within UTSA-280 significantly enhanc

Validation of synthetic M-protein materials for external quality assessment: homogeneity, commutability, and stability.

OBJECTIVES: Accurate quantification of M-proteins is important for clinical management of monoclonal gammopathies. Reliable assessment of trueness on M-protein quantification in External Quality Assessment (EQA) schemes is difficult due to the lack of reference methods and materials for target value assignment. We propose a strategy to produce targeted synthetic M-protein EQA materials by spiking known amounts of human(ised) therapeutic monoclonal antibodies (t-mAb) into null serum. This paper validates homogeneity, commutability, and stability of these materials. METHODS: Homogeneity was ass

Insights into mechanism of ionic liquids for protein stability: Future implications for neurodegeneration treatment.

Neurodegenerative diseases are characterized by a gradual loss of neurons, cellular dysfunction, loss of intricate synaptic networks and brain damage, which are going to be the second leading cause of death in future. These proteinopathies are marked by abnormal amyloid fibril deposition, aberrant aggregation of misfolded proteins via polymerization, where protein aggregates serve as key pathological hallmarks in Alzheimer's, Parkinson's, and multiple system atrophy disorders. These toxic aggregates accumulate in the brain and disrupt neuronal function, targeting motor neurons, spinal cord, an

Food-derived protein-based calcium chelates: digestive stability, intestinal transport, and bone-related functions.

Conventional calcium supplements often show limited bioaccessibility and suboptimal gastrointestinal tolerance. Food-derived proteins, protein hydrolysates, and peptide-calcium chelates have been investigated as protein-based calcium chelates. This review organizes these systems along a structural continuum from proteins to hydrolysates and peptide-calcium chelates, in which enzymatic hydrolysis, fractionation, purification, and chelation reshape carrier composition, molecular weight distribution, and calcium coordination characteristics. Within this framework, this review examines the prepara

Cellular Prion Protein as a Novel Regulator of Vascular Plexus Stability During Retinal Angiogenesis.

Angiogenesis is essential not only during embryogenesis but also in adult physiology and disease, relying on vascular endothelial growth factor (VEGF) gradients to guide tip cell sprouting. Cellular prion protein (PrPC), expressed in several neurovascular unit (NVU) cell types, regulates neuronal and astrocytic differentiation through laminin binding, yet its role in angiogenesis remains understudied. Here, we investigated its function in retinal vascular development. In PrPC knockout mice, the superficial retinal plexus exhibited increased tip cell density and branching, accompanied by microg

Milk protein modulates antioxidant activity and metabolome stability in coffee beverages during thermal processing.

Milk is frequently added to coffee to enhance its flavor; however, its effect on antioxidant compounds and related metabolite profiles remains poorly characterized. In this study, the functional properties and free metabolites of the milk-infused coffee were analyzed under thermal conditions. Results indicated that milk addition facilitated the formation of polyphenol-protein complexes, increasing the antioxidant properties. For instance, when milk was added to achieve a protein concentration of 90 mg/mL, the 2,2-diphenyl-1-picrylhydrazyl free radical scavenging capacity of the coffee-milk sys

Conformational and Stability Analysis of SARS-CoV-2 Spike Protein Variants by Molecular Simulation.

We performed a comprehensive structural analysis of the conformational space of several spike (S) protein variants using molecular dynamics (MD) simulations. Specifically, we examined four well-known variants (Delta, BA.1, XBB.1.5, and JN.1) alongside the wild-type (WT) form of SARS-CoV-2. The conformational states of each variant were characterized by analyzing their distributions within a selected space of collective variables (CVs), such as inter-domain distances between the receptor-binding domain (RBD) and the N-terminal domain (NTD). Our primary focus was to identify conformational state

ActiMut-XGB: Predicting thermodynamic stability of point mutations for CALB with protein language model.

Predicting the functional impact of single-point mutations on protein residual activity, especially after high-temperature incubation, is critical in protein engineering. We present an innovative machine learning model based on eXtreme Gradient Boosting that leverages protein sequence data to predict thermostability, circumventing the need for three-dimensional structural information. Our model integrates features from the ESM2 language model, physicochemical properties, evolutionary features, and positional features. A key advancement is the use of transfer learning with thermal stability dat

Cyclization Scaffolding for Improved Vaccine Immunogen Stability: Application to Tau Protein in Alzheimer's Disease.

Effective scaffolding of immunogens is crucial for generating conformationally selective antibodies through active immunization, particularly in the treatment of protein misfolding diseases such as Alzheimer's and Parkinson's disease. Previous computational work has revealed that a disorder-prone region of the tau protein, when in a stacked form, is predicted to structurally resemble a small, soluble protofibril, having conformational properties similar to those of experimental in vitro tau oligomers. Such an oligomeric structural mimic has the potential to serve as a vaccine immunogen design

Ellagic acid-loaded soy protein isolate self-assembled particles: Characterization, stability, and antioxidant activity.

The limited water solubility and bioactivity of lipophilic phytochemicals may be enhanced by delivery systems. Ellagic acid (EA) has antioxidant and anti-inflammatory properties, but low solubility and instability limit its use in the food industry. In this study, the pH-shift method was applied to encapsulate EA with soy protein isolate (SPI). The interaction, encapsulation, and protective potential of the EA-loaded soy SPI complexes (SPI-EA) were investigated. The fluorescence spectra results suggest that the reaction between SPI and EA is spontaneous, with hydrophobic interactions predomina

Stability and Oligomerization of Mutated SMN Protein Determine Clinical Severity of Spinal Muscular Atrophy.

Spinal muscular atrophy (SMA) is a common autosomal recessive neuromuscular disease characterized by defects of lower motor neurons. Approximately 95% of SMA patients are homozygous for survival motor neuron 1 (SMN1) gene deletion, while ~5% carry an intragenic SMN1 mutation. Here, we investigated the stability and oligomerization ability of mutated SMN1 proteins. Plasmids containing wild- and mutant-type SMN1 cDNA were constructed and transfected into HeLa cells. Reverse transcription-polymerase chain reaction (RT-PCR) demonstrated similar abundances of transcripts from the plasmids containin

Tyrp1 Mutant Variants Associated with OCA3: Computational Characterization of Protein Stability and Ligand Binding.

Oculocutaneous albinism type 3 (OCA3) is an autosomal recessive disorder caused by mutations in the TYRP1 gene. Tyrosinase-related protein 1 (Tyrp1) is involved in eumelanin synthesis, catalyzing the oxidation of 5,6-dihydroxyindole-2-carboxylic acid oxidase (DHICA) to 5,6-indolequinone-2-carboxylic acid (IQCA). Here, for the first time, four OCA3-causing mutations of Tyrp1, C30R, H215Y, D308N, and R326H, were investigated computationally to understand Tyrp1 protein stability and catalytic activity. Using the Tyrp1 crystal structure (PDB:5M8L), global mutagenesis was conducted to evaluate muta
