A multiplex-NGS approach to identifying respiratory RNA viruses during the COVID-19 pandemic.

A methodological approach based on reverse transcription (RT)-multiplex PCR followed by next-generation sequencing (NGS) was implemented to identify multiple respiratory RNA viruses simultaneously. A convenience sampling from respiratory surveillance and SARS-CoV-2 diagnosis in 2020 and 2021 in Montevideo, Uruguay, was analyzed. The results revealed the cocirculation of SARS-CoV-2 with human rhinovirus (hRV) A, B and C, human respiratory syncytial virus (hRSV) B, influenza A virus, and metapneumovirus B1. SARS-CoV-2 coinfections with hRV or hRSV B and influenza A virus coinfections with hRV C

Antiviral activity of chlorpromazine, fluphenazine, perphenazine, prochlorperazine, and thioridazine towards RNA-viruses. A review.

In 2020 the whole world focused on antivirus drugs towards SARS-CoV-2. Most of the researchers focused on drugs used in other viral infections or malaria. We have not seen such mobilization towards one topic in this century. The whole situation makes clear that progress needs to be made in antiviral drug development. The first step to do it is to characterize the potential antiviral activity of new or already existed drugs on the market. Phenothiazines are antipsychotic agents used previously as antiseptics, anthelminthics, and antimalarials. Up to date, they are tested for a number of other d

An optimized methodology for whole genome sequencing of RNA respiratory viruses from nasopharyngeal aspirates.

Over the last decade, the number of viral genome sequences deposited in available databases has grown exponentially. However, sequencing methodology vary widely and many published works have relied on viral enrichment by viral culture or nucleic acid amplification with specific primers rather than through unbiased techniques such as metagenomics. The genome of RNA viruses is highly variable and these enrichment methodologies may be difficult to achieve or may bias the results. In order to obtain genomic sequences of human respiratory syncytial virus (HRSV) from positive nasopharyngeal aspirate

Phylogenetic analysis reveals a low rate of homologous recombination in negative-sense RNA viruses.

Recombination is increasingly seen as an important means of shaping genetic diversity in RNA viruses. However, observed recombination frequencies vary widely among those viruses studied to date, with only sporadic occurrences reported in RNA viruses with negative-sense genomes. To determine the extent of homologous recombination in negative-sense RNA viruses, phylogenetic analyses of 79 gene sequence alignments from 35 negative-sense RNA viruses (a total of 2154 sequences) were carried out. Powerful evidence was found for recombination, in the form of incongruent phylogenetic trees between dif

Inhibition of expression of rna polymerase with small interfering RNAs targeting a conserved motif in the respective viral genes in viruses of the family Flaviviridae.

The RNA-dependent RNA polymerase (RdRp) in viruses of the family Flaviviridae plays an important role in the viral replication process and in the forming of a replicase complex. We used small interfering RNAs (siRNAs) corresponding to the highly conservative Motif V of RdRp gene of different viruses to examine their role in modulating the expression of RdRp. Evaluation of the expression of RdRps was performed by the fluorescence, flow cytometry, Western blotting, and real-time PCR. We found that Classical swine fever virus (CSFV) siRNA could completely block the transcription and expression of

Repurposing antiviral drugs targeting RNA viruses: A focus on the fusion protein of human metapneumovirus.

OBJECTIVE: Human metapneumovirus (HMPV) is a clinically important respiratory pathogen causing severe lower respiratory tract infections, particularly in infants, elderly individuals, and immunocompromised patients. Despite its substantial disease burden and global circulation, no HMPV-specific antiviral therapy has been approved to date. This unmet clinical need underscores the importance of identifying rapidly translatable therapeutic strategies. The present study aimed to identify potential inhibitors of the HMPV fusion (F) protein through a structure-based drug repurposing approach, levera

Effect of two double-stranded RNA viruses on the virulence of the phytopathogenic fungus Fusarium oxysporum.

Fusarium root rot, a persistent soil-borne disease, poses a serious threat to crop production, quality, and ultimately to food security. We identified two double-stranded RNA viruses co-infecting the phytopathogenic fungus Fusarium oxysporum strain 3 S-18: Fusarium oxysporum partitivirus 1 isolate 3 S-18 (FoPV1/3S18) and Fusarium oxysporum virus 1 (FoV1). The genome of FoPV1/3S18 consists of two segments. dsRNA1 is 1,761 nt in length with a large open reading frame (ORF) encoding an RNA-dependent RNA polymerase (RdRp) of 539 amino acids (aa). dsRNA2 is 1,556 nt in length with an ORF encoding a

APOBEC3A is the predominant global editor of cytosines in human mRNAs and in single-strand RNA viruses.

APOBEC cytidine deaminases can convert cytosines to uracils in DNA as well as in RNA. The knowledge of DNA deamination motifs preferred by individual APOBECs revealed APOBEC3A as a major source of hypermutation in cancer. However, the extent and relative contribution of specific APOBECs into RNA editing remains unclear as their preferred RNA-editing motifs have not been defined. Here, using a parallel DNA and RNA sequencing strategy, coupled with motif-centered statistical analyses, we sought to identify mRNA edits and diagnostic editing motifs in yeast and human cells overexpressing individua

Ancient and current association of the Trichinella complex with negative-sense and double-stranded RNA viruses.

UNLABELLED: The earliest records of Trichinellosis might be found in bibles that recommend against pork consumption due to the spread of a disease that resembles what is now identified as Trichinellosis. Parasitic nematodes (round worms) of the genus Trichinella form a complex of at least 13 species with a broad geographic range. Herein, through data mining of transcriptomic data, and re-sequencing of the transcriptome of representative isolates, we demonstrate the presence of viruses within 10 recognized Trichinella species. We provide genome sequences of four viral species of negative sense

Direct RNA Sequencing of Dengue and Chikungunya Viruses with Ultra-Low Input and Custom Multiplexing.

Accurate viral genome characterization is essential for understanding viral dynamics. Oxford Nanopore Technologies (ONT) Direct RNA Sequencing provides detailed genomic data by directly reading RNA molecules, avoiding biases from reverse transcription and PCR. However, it requires high RNA inputs and lacks a multiplexing protocol, raising costs. This study explores Direct RNA Sequencing with minimal RNA inputs and multiplexing for arboviruses. We sequenced five strains, including dengue and chikungunya viruses, to test ultra-low RNA inputs and multiplexing. Results show successful sequencing a

Epitranscriptomic Regulation in Oncogenic Viruses: Emerging Roles of RNA Modifications in Viral Persistence and Tumourigenesis.

Oncogenic viral pathogens, such as human papillomavirus (HPV), Epstein-Barr virus (EBV), hepatitis B and C viruses (HBV, HCV), and Kaposi's sarcoma-associated herpesvirus (KSHV), are involved in a significant proportion of human cancers worldwide. While genetic and epigenetic mechanisms underlying viral oncogenesis have been thoroughly investigated, emerging evidence underscores a critical role for epitranscriptomic regulation in virus-host interactions and their clinical consequences. RNA modifications such as N6-methyladenosine (m6A), 5-methylcytosine (m5C), and pseudouridine (Ψ) dynamically

New directions in the multifunctionality of RNA viruses: insights from the rabies virus P-protein.

RNA viruses have compact genomes that typically encode only a few proteins, but these viruses orchestrate complex replication cycles while concurrently exercising control over multiple aspects of the biology of the infected host cell, including the evasion of antiviral responses. Central to this functional diversity is the evolution of multifunctional proteins, which integrate diverse roles in replication and host subversion through structural, regulatory, and spatial versatility. The rabies virus P-protein exemplifies these principles. In addition to serving as an essential cofactor and chape

Metatranscriptomic Sequencing Suggests the Presence of Novel RNA Viruses in Rice Transmitted by Brown Planthopper.

Viral pathogens are a major threat to stable crop production. Using a backcross strategy, we find that integrating a dominant brown planthopper (BPH) resistance gene Bph3 into a high-yield and BPH-susceptible indica rice variety significantly enhances BPH resistance. However, when Bph3-carrying backcross lines are infested with BPH, these BPH-resistant lines exhibit sterile characteristics, displaying panicle enclosure and failure of seed production at their mature stage. As we suspected, BPH-mediated viral infections could cause the observed sterile symptoms, and we characterized rice-infecti

Roles of nuclear trafficking in infection by cytoplasmic negative-strand RNA viruses: paramyxoviruses and beyond.

Genome replication and virion production by most negative-sense RNA viruses (NSVs) occurs exclusively in the cytoplasm, but many NSV-expressed proteins undergo active nucleocytoplasmic trafficking via signals that exploit cellular nuclear transport pathways. Nuclear trafficking has been reported both for NSV accessory proteins (including isoforms of the rabies virus phosphoprotein, and V, W and C proteins of paramyxoviruses) and for structural proteins. Trafficking of the former is thought to enable accessory functions in viral modulation of antiviral responses including the type I IFN system,

Structural perspective on the formation of ribonucleoprotein complex in negative-sense single-stranded RNA viruses.

Negative-sense single-stranded RNA viruses (NSRVs) possess a ribonucleoprotein (RNP) complex composed of viral polymerase and genomic RNA surrounded by viral nucleoprotein. The RNP facilitates virus replication, transcription, and assembly. To date, a large body of structural work, through crystallography and electron microscopy (EM) analysis, has been performed to aid understanding the molecular mechanism of RNP formation in NSRVs, and provides great potential for the discovery of antiviral agents targeting viral RNP formation.

An Expanding Universe of Mutational Signatures and Its Rapid Evolution in Single-Stranded RNA Viruses.

The study of mutational processes in somatic genomes has gained recent momentum, uncovering a wide array of endogenous and exogenous factors associated with somatic changes. However, the overall landscape of mutational processes in germline mutations across the tree of life and associated evolutionary driving forces are rather unclear. In this study, we analyzed mutational processes in single-stranded RNA (ssRNA) viruses which are known to jump between different hosts with divergent exogenous environments. We found that mutational spectra in different ssRNA viruses differ significantly and are
