Virtual clinical QT exposure-response studies - A translational computational approach.

BACKGROUND AND PURPOSE: A recent paradigm shift in proarrhythmic risk assessment suggests that the integration of clinical, non-clinical, and computational evidence can be used to reach a comprehensive understanding of the proarrhythmic potential of drug candidates. While current computational methodologies focus on predicting the incidence of proarrhythmic events after drug administration, the objective of this study is to predict concentration-response relationships of QTc as a clinical endpoint. EXPERIMENTAL APPROACH: Full heart computational models reproducing human cardiac populations we

Spectrum of Models for Assessing the Cost Effectiveness of Total Knee Replacement Implants: A Comparison of Discrete-Time Cohort Markov and Continuous-Time Individual-Level Multistate Models.

BACKGROUND AND OBJECTIVE: A primary elective total knee replacement is routinely used for patients with advanced osteoarthritis. Knee implants differ in characteristics (constraint, fixation, mobility), costs, need for revisions and other health outcomes, and so models evaluating their relative cost effectiveness are required to optimise decision making. Economic modelling approaches differ in complexity, the simplest in use being discrete time Markov models (DTMMs). Continuous-time Markov models (CTMMs) can capture transition timing in finer detail, and can more flexibly relax the constant ha

Large-Scale Atomic Simulation via Machine Learning Potentials Constructed by Global Potential Energy Surface Exploration.

Atomic simulations based on quantum mechanics (QM) calculations have entered into the tool box of chemists over the past few decades, facilitating an understanding of a wide range of chemistry problems, from structure characterization to reactivity determination. Due to the poor scaling and high computational cost intrinsic to QM calculations, one has to either sacrifice accuracy or time when performing large-scale atomic simulations. The battle to find a better compromise between accuracy and speed has been central to the development of new theoretical methods. The recent advances of machine-l

Quantum deep reinforcement learning for clinical decision support in oncology: application to adaptive radiotherapy.

Subtle differences in a patient's genetics and physiology may alter radiotherapy (RT) treatment responses, motivating the need for a more personalized treatment plan. Accordingly, we have developed a novel quantum deep reinforcement learning (qDRL) framework for clinical decision support that can estimate an individual patient's dose response mid-treatment and recommend an optimal dose adjustment. Our framework considers patients' specific information including biological, physical, genetic, clinical, and dosimetric factors. Recognizing that physicians must make decisions amidst uncertainty in

Ultrasound transmission computed tomography of the breast.

A preliminary clinical study of ultrasound transmission computed tomography of the breast (UTCTB) was undertaken to evaluate its capacity in the detection of breast abnormalities and to establish criteria for distinguishing benign from malignant lesions. Only patients with palpable and/or mammographically evident lesions were selected for study; complete analysis was accomplished in 78 cases. Visual and computer interpretations of reconstructed UTCTB scans were based on changes in speed of sound wave transmission and attenuation between the suspicious area and the surrounding tissue. In the co

Characterizing magnetic field coupling in MRI-guided radiotherapy by solving a Dirichlet problem with sparsely sampled boundary conditions.

Integrating medical linear accelerators and MRI scanners for MRI-guided radiotherapy (MRgRT) is complicated by mutual magnetic field coupling, making efficient field mapping crucial. This study proposes a computationally efficient methodology to characterize an MR scanner's magnetic fringe field by solving a boundary value problem (BVP) from sparsely sampled data. This approach accurately maps fields in free space and near ferromagnetic materials without requiring proprietary internal MR coil models or full-scale room simulations.
Approach: A full-scale finite element method (FEM) model of

Rational Design of Novel Inhibitors: Integrating 3D-QSAR and Molecular Dynamics.

This study presents an integrated computational framework that combines three-dimensional quantitative structure-activity relationship (3D-QSAR) modeling with molecular dynamics (MD) simulations to advance the rational design of triazole-based urease inhibitors. Given the role of urease as a central virulence factor in Helicobacter pylori and its increasing relevance in antibiotic-resistant infections, effective predictive methodologies are essential for early-stage inhibitor development. A dataset of 54 triazole derivatives was examined using comparative molecular field analysis (CoMFA) and c

Validating the knowledge bank approach for personalized prediction of survival in acute myeloid leukemia: a reproducibility study.

Reproducibility is not only essential for the integrity of scientific research but is also a prerequisite for model validation and refinement for the future application of predictive algorithms. However, reproducible research is becoming increasingly challenging, particularly in high-dimensional genomic data analyses with complex statistical or algorithmic techniques. Given that there are no mandatory requirements in most biomedical and statistical journals to provide the original data, analytical source code, or other relevant materials for publication, accessibility to these supplements natu

Assessment of Thorax Finite Element Model Response for Behind Armor Blunt Trauma Impact Loading Using an Epidemiological Database.

Nonperforating ballistic impacts on thoracic armor can cause blunt injuries, known as behind-armor blunt trauma (BABT). To evaluate the potential for this injury, the back face deformation (BFD) imprinted into a clay backing is measured; however, the link between BFD and potential for injury is uncertain. Computational human body models (HBMs) have the potential to provide an improved understanding of BABT injury risk to inform armor design but require assessment with relevant loading scenarios. In this study, a methodology was developed to apply BABT loading to a computational thorax model, e

Placido-based indices of corneal irregularity.

PURPOSE: To construct a set of indices that measure the irregularity of the anterior corneal surface, computed directly from the image of the Placido disks reflected on the cornea. Besides the high sensitivity and specificity, this approach allows bypassing the surface or curvature reconstruction step that is currently performed by the software of any commercial Placido topographer. METHODS: Several basic indices are proposed to detect irregularities on the anterior surface of the cornea, via analyzing some geometric and mathematical properties of the mires. These individual primary indices a

Multimodal Early Birth Weight Prediction Using Multiple Kernel Learning.

In this work, a novel multimodal learning approach for early prediction of birth weight is presented. Fetal weight is one of the most relevant indicators in the assessment of fetal health status. The aim is to predict early birth weight using multimodal maternal-fetal variables from the first trimester of gestation (Anthropometric data, as well as metrics obtained from Fetal Biometry, Doppler and Maternal Ultrasound). The proposed methodology starts with the optimal selection of a subset of multimodal features using an ensemble-based approach of feature selectors. Subsequently, the selected va

Bayesian clustering of flow cytometry data for the diagnosis of B-chronic lymphocytic leukemia.

In the rapidly advancing field of flow cytometry, methodologies facilitating automated clinical decision support are increasingly needed. In the case of B-chronic lymphocytic leukemia (B-CLL), discrimination of the various subpopulations of blood cells is an important task. In this work, our objective is to provide a useful paradigm of computer-based assistance in the domain of flow-cytometric data analysis by proposing a Bayesian methodology for flow cytometry clustering. Using Bayesian clustering, we replicate a series of (unsupervised) data clustering tasks, usually performed manually by th

Modeling bladder mechanics with 4D reconstruction of murine ex vivo bladder filling.

This study presents a novel methodology for high-resolution 3D bladder modeling during filling, developed by leveraging improved imaging and computational techniques. Using murine bladder filling data, the methodology generates accurate 3D geometries across time, enabling in-depth mechanical analysis. Comparison with a traditional spherical model revealed similar stress trends, but the 3D model permitted nuanced quantifications, such as localized surface curvature and stress analysis. This advanced 3D model captures complex tissue behavior crucially influenced by tissue-specific microstructura

Computational Analyses and Challenges of Single-cell ATAC-seq.

Single-cell Assay for Transposase-Accessible Chromatin using sequencing (scATAC-seq) has emerged as a powerful technique to study cell-specific epigenetic landscapes and to provide a multidimensional portrait of gene regulation. However, low genomic coverage per cell results in intrinsic data sparsity and missing-data issues, presenting unique methodological challenges. Consequently, numerous computational methods and techniques have been developed to address these challenges. This review provides a concise overview of published workflows for scATAC-seq analysis, covering preprocessing through
