Fitness trade-off and the discovery of a novel missense mutation in the PmrB sensor kinase of a colistin-resistant Pseudomonas aeruginosa strain developed by adaptive laboratory evolution.

Pseudomonas aeruginosa is a prominent bacterial pathogen that causes several nosocomial infections and is notorious for its environmental resilience and rapid development of resistance to frontline antibiotics. A major cause of mortality and morbidity among cystic fibrosis patients, multidrug-resistant P. aeruginosa is often targeted with the antibiotic colistin as a last option. However, increasing reports of colistin resistance among P. aeruginosa is a significant concern. Though the molecular mechanisms responsible for the development of colistin resistance are well known, the evolutionary

Custom CRISPR-Cas9 PAM variants via scalable engineering and machine learning.

Engineering and characterizing proteins can be time-consuming and cumbersome, motivating the development of generalist CRISPR-Cas enzymes1-4 to enable diverse genome-editing applications. However, such enzymes have caveats such as an increased risk of off-target editing3,5,6. Here, to enable scalable reprogramming of Cas9 enzymes, we combined high-throughput protein engineering with machine learning to derive bespoke editors that are more uniquely suited to specific targets. Through structure-function-informed saturation mutagenesis and bacterial selections, we obtained nearly 1,000 engineered

Experimental evolution of Escherichia coli on semi-dry silver, copper, stainless steel, and glass surfaces.

UNLABELLED: To study bacterial adaptation to antimicrobial metal surfaces in application-relevant conditions, Escherichia coli was exposed to copper and silver surfaces for 30 exposure cycles in low-organic dry or high-organic humid conditions. The evolved populations demonstrated increased metal surface tolerance without concurrent increase in minimal biocidal concentration (MBC) and minimal inhibitory concentration (MIC) values of respective metal ions or selected antibiotics. Mutation analysis did not detect increased mutation accumulation nor mutations in cop, cus, cue, sil, pco, or genera

Mechanisms and phenotypic consequences of acquisition of tigecycline resistance by Stenotrophomonas maltophilia.

OBJECTIVES: To elucidate the potential mutation-driven mechanisms involved in the acquisition of tigecycline resistance by the opportunistic pathogen Stenotrophomonas maltophilia. The mutational trajectories and their effects on bacterial fitness, as well as cross-resistance and/or collateral susceptibility to other antibiotics, were also addressed. METHODS: S. maltophilia populations were submitted to experimental evolution in the presence of increasing concentrations of tigecycline for 30 days. The genetic mechanisms involved in the acquisition of tigecycline resistance were determined by W

Bioorthogonal Regulation of Negatively Charged Protein Side Chains in Living Systems.

Negatively charged amino acid side chains are essential determinants of protein structure and function, yet their precise temporal regulation in living systems remains challenging. Although coupling the genetic code expansion strategy with bioorthogonal decaging reaction has enabled conditional control over various residues, the regulation of negatively charged aspartic acid and glutamic acid side chains has primarily relied on light-triggered photodecaging, while complementary chemical-decaging methods remain limited for applications involving limited light penetration or concerns regarding p

Structural and functional consequences of amino acid substitutions in hemoglobin as manifested in natural and artificial mutants.

Compiled data for more than 440 natural human hemoglobin mutants with single amino acid substitutions indicate that molecular properties (oxygen binding, structural stability, ease of autooxidization, etc.) of more than half of them are altered in some way and that the mode of alteration is closely related to the region within the hemoglobin molecule in which the substitution takes place. The present study gives a quantitative basis for the correlations. By means of protein engineering, including site-directed mutagenesis, several artificial mutants of human hemoglobin were prepared and their

Revealing Concentration-Dependent Amplification and Inversion of Circularly Polarized Luminescence in Liquid Crystal Self-Assemblies.

Elucidating supramolecular chiral evolution remains challenging, owing to weak chiroptical signals and poorly characterized conformationally diverse chiral dimers. Here, we adopt liquid crystal matrices to amplify chiroptical signals for real-time monitoring of monomer-to-aggregate chiral evolution. In this pyrene-based supramolecular system, π-π stacking and C-H···π interactions drive the formation of discrete dimers within nematic liquid crystals. The significantly amplified CPL signals with glum values up to 10-1 enable direct visualization of chiral transformation. Structural analyses veri

Late Venous Thromboembolic Events in Survivors of Childhood Cancer: A Report from the St Jude Lifetime Cohort Study.

Ovarian cancer is a biologically heterogeneous disease, yet for more than two decades its standard treatment of surgery and platinum-taxane chemotherapy changed little. Only a modest additional benefit was seen with the addition of bevacizumab, a monoclonal antibody targeting vascular endothelial growth factor A (VEGF-A) in selected patients. The recognition that BRCA1/2 mutations impair the repair of DNA double-strand breaks by homologous recombination, and that inhibitors of PARP are highly active in this setting, established the first widely adopted biomarker-driven treatment in this diseas

Endometriosis from initiation to innovation: Immune microenvironments, clonal lesion biology, and the emerging therapeutic pipeline.

Endometriosis is a chronic, estrogen-dependent inflammatory disease that, despite its benign histology, displays several cancer-relevant features, including clonal expansion, somatic alteration-associated lesion evolution, tissue invasion, apoptosis resistance, immune evasion, angiogenesis, fibrosis, and metabolic adaptation. These features are particularly important in ovarian endometriosis, where recurrent hemorrhage, iron-driven oxidative stress, and chronic inflammatory remodeling may promote malignant transformation. This review examines endometriosis through an oncologic framework by int

Yeast Display of Single-Chain Fc Fragments with Modulated Binding of Effector Molecules.

Yeast display platform has proven instrumental for directed evolution of diverse proteins towards altered binding specificity, affinity, or improved biophysical properties. Particularly in antibody display, this method has delivered variants that are featured today as integral parts of approved therapeutic agents. While broadly used for discovery of binding agents, yeast display has also been applied for optimization of properties of Fc fragment. Among the bispecific antibody formats, which come in a variety of different molecular architectures, the single-chain Fc is a less explored alternati

Molecular Evolution of a Glioblastoma Controlled With Tumor Treating Fields and Concomitant Temozolomide.

Tumor Treating Field (TTFields) therapy has demonstrated efficacy in a Phase 3 study of newly diagnosed glioblastoma (GB) following radiation (RT) and temozolomide (TMZ). We report the appearance of an isolated satellite anterior temporal lobe lesion, 2 months post primary RT/TMZ directed at the primary GB (MGMT methylated) parietal lobe lesion and one adjuvant cycle of TMZ and TTFields. The mean RT dose delivered to the temporal lobe lesion was negligible, i.e., 4.53 ± 0.95 Gy. Mapping of the generated TTFields demonstrated that both lesions were encompassed by a field intensity in a therapeu

In-cell production of a genetically-encoded library based on the θ-defensin RTD-1 using a bacterial expression system.

We report the high-yield heterologous expression of bioactive θ-defensin RTD-1 inside Escherichia coli cells by making use of intracellular protein trans-splicing in combination with a high efficient split-intein. RTD-1 is a small backbone-cyclized polypeptide with three disulfide bridges and a natural inhibitor of anthrax lethal factor protease. Recombinant RTD-1 was natively folded and able to inhibit anthrax lethal factor protease. In-cell expression of RTD-1 was very efficient and yielded ≈0.7mg of folded RTD-1 per gram of wet E. coli cells. This approach was used to generate of a genetica

Comparative whole genome analysis of three consecutive Salmonella diarizonae isolates.

Infections of very young children or immunocompromised people with Salmonella of higher subspecies are a well-known phenomenon often associated with contact to cold-blooded animals. We describe the molecular characterization of three S. enterica subsp. diarizonae strains, isolated consecutively over a period of several months from a hospital patient suffering from diarrhea and sepsis with fatal outcome. With the initial isolate the first complete genome sequence of a member of subsp. diarizonae is provided and based on this reference we revealed the genomic differences between the three isolat

Engineering of p450pyr hydroxylase for the highly regio- and enantioselective subterminal hydroxylation of alkanes.

Terminal-selective cytochrome P450pyr has been successfully engineered through directed evolution for the subterminal hydroxylation of alkanes with excellent regio- and enantioselectivity. A sensitive colorimetric high-throughput screening (HTS) assay was developed for the measurement of both the regioselectivity and the enantioselectivity of a hydroxylation reaction. By using the HTS assay and iterative saturation mutagenesis, sextuple-mutant P450pyrSM1 was created for the hydroxylation of n-octane (1) to give (S)-2-octanol (2) with 98 % ee and >99 % subterminal selectivity. The engineered P4

Polyhydroxy Molecular Regulator Enabled Interfacial Microenvironment Programming for Alkaline Zinc-Iron Flow Batteries.

Alkaline zinc-iron flow batteries (ZIFBs) are attractive for large-scale energy storage because of their low cost, intrinsic safety, and scalable architecture, yet their practical deployment remains hindered by hydrogen evolution and uncontrolled Zn deposition in three-dimensional porous electrodes. Here, we report that isomalt acts as a polyhydroxy molecular regulator that reconfigures the interfacial microenvironment of porous carbon felt, thereby endowing the porous electrode with a more deposition-directing function for reversible Zn plating/stripping. In the bulk electrolyte, isomalt reco

Establishing CRISPR-Cas9 in the sexually dimorphic moss, Ceratodon purpureus.

The development of CRISPR technologies provides a powerful tool for understanding the evolution and functionality of essential biological processes. Here we demonstrate successful CRISPR-Cas9 genome editing in the dioecious moss species, Ceratodon purpureus. Using an existing selection system from the distantly related hermaphroditic moss, Physcomitrium patens, we generated knock-outs of the APT reporter gene by employing CRISPR-targeted mutagenesis under expression of native U6 snRNA promoters. Next, we used the native homology-directed repair (HDR) pathway, combined with CRISPR-Cas9, to knoc
