Spatial transcriptomics identifies a suppressive, T-cell-excluded tumor microenvironment in extramedullary myeloma.

Extramedullary disease (EMD) in multiple myeloma (MM) is associated with poor outcomes because of aggressive disease kinetics and therapy resistance. The bone marrow (BM) tumor microenvironment (TME) promotes cell survival and drug resistance in marrow-restricted MM, but little is known about the TME in EMD. To characterize the tissue architecture of these tumors, we performed spatial transcriptomics on tumor biopsies. Similar to BM-restricted MM, we identified significant interpatient heterogeneity in plasma cell (PC) expression profiles, although still maintaining a characteristic PC transcr

Multimodal Spatial Transcriptomics Reveals the Developing Human Liver Niche at Single-Cell Resolution.

BACKGROUND AND AIMS: A comprehensive understanding of the liver niche during development provides insights into a unique, naturally occurring multifunctional multicellular environment. We applied spatial transcriptomic and histologic approaches to identify and histologically validate RNA-based markers in human liver tissue during a critical developmental window when the liver serves as the primary site of hematopoiesis, just prior to the rapid growth phase of the third trimester. During this period, the developmental liver niche uniquely supports the coexistence of endodermal- and mesenchymal-

Dual-oxygen pancreatic cancer organoids recapitulate basal-classical heterogeneity validated by spatial transcriptomics.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) comprises heterogeneous classical and basal-like subtypes. Although pancreatic cancer organoids (PCOs) are widely used, normoxic cultures preferentially maintain the classical subtype, limiting their ability to represent intrinsic intratumoral heterogeneity. Because PDAC develops in profoundly hypoxic microenvironments, the influence of oxygen tension on organoid modelling remains unclear. METHODS: We performed spatially resolved single-cell transcriptomics on 12 primary PDAC tumours to map the distributions of classical and basal-like cells

Spatial transcriptomics of primary and metastatic ALK-rearranged NSCLC reveals site-specific adaptations.

INTRODUCTION: Genetic alterations and the tumor microenvironment (TME) influence treatment response in anaplastic lymphoma kinase-rearranged non-small cell lung cancer (ALK+ NSCLC). This study maps site-specific TME adaptations and exploratory risk-associated signatures in lymph node metastases (LNT) to investigate metastatic evolution. METHOD: We applied spatial transcriptomics to profile tumor (PanCK+) and stromal (PanCK-) compartments in a pilot cohort of 16 cases: primary lung tumors (LT, n = 3), LNT (n = 10), and brain metastases (BT, n = 3), with three site-matched non-tumor controls. Accurate trajectory inference in time-series spatial transcriptomics with structurally-constrained optimal transport.

New experimental and computational methods use genetic or gene expression observations with single cell resolution to study the relationship between single-cell molecular profiles and developmental trajectories. Most tissues contain spatially contiguous regions that develop as a unit, such as follicles in the ovary, or tubules and glomeruli in the kidney. We find that existing approaches designed to use time series spatial transcriptomics (ST) data produce biologically incoherent trajectories that fail to maintain these structural units over time. We present Spatiotemporal Optimal transport wi

Spatial and single-cell transcriptomics reveal the reorganization of cerebellar microglia with aging.

The cerebellum, essential for motor coordination and increasingly recognized for its role in cognition, is typically considered more resilient to aging and largely spared from hallmark Alzheimer's disease (AD) pathology. However, transcriptomic analyses across fifteen mouse brain regions revealed that the cerebellum undergoes some of the earliest and most pronounced age-related changes. To investigate cerebellar aging, we applied single-nucleus RNA sequencing (RNA-seq), microglial bulk RNA-seq, and multiplexed error-robust fluorescence in situ hybridization (MERFISH)-based spatial transcriptom

Single cell spatial transcriptomics integration deciphers the morphological heterogeneity of atherosclerotic carotid arteries.

The process of arterial atherosclerosis is characterised by accumulation of lipids and fibrous material with accompanying inflammation. As plaques progress, they restrict blood flow and cause rupture, which results in life threatening organ ischemia and dysfunction. Although extensively studied, a clear understanding of plaque heterogeneity and mechanisms that trigger their destabilization remains elusive. Our study reveals the molecular microarchitecture of human carotid artery plaques, using bulk and single-cell RNA sequencing combined with single-cell spatial transcriptomics, for which we p

Protocol for single-cell RNA sequencing and spatial transcriptomics of bladder Ewing sarcoma.

Single-cell RNA sequencing provides a deep understanding of gene expression patterns at the single-cell level, enabling researchers to study cellular heterogeneity and differentiation. Spatial transcriptomics, meanwhile, delivers spatial visualization and quantitative analysis of tissue sections. Here, we introduce a protocol to isolate single cells and obtain high-quality spatial transcriptomics data from bladder Ewing sarcoma tissue. We outline steps for sample collection, single-cell RNA sequencing, and spatial transcriptomics sequencing. For complete details on the use and execution of thi

Identification of conserved gene expression changes across common glomerular diseases by spatial transcriptomics.

BACKGROUND: Glomerular diseases encompass a group of kidney diseases that may share common gene expression pathways. Here, we analyzed glomerular-specific gene expression profiles across various glomerular diseases. METHODS: We performed spatial transcriptomic profiling using formalin-fixed paraffin-embedded kidney biopsy specimens of controls and patients with five types of glomerular diseases using the GeoMx Digital Spatial Profiler. Disease-representative glomerular regions of interest (ROIs) were configured, probed with oligonucleotide barcodes linked with target complimentary sequence. T

LARIS enables accurate and efficient ligand and receptor interaction analysis in spatial transcriptomics.

Advances in spatially resolved transcriptomics provide unprecedented opportunities to characterise intercellular communication pathways. However, robust and computationally efficient incorporation of spatial information into intercellular communication inference remains challenging. Here, we present LARIS (Ligand And Receptor Interaction analysis in Spatial transcriptomics), an accurate and scalable method that identifies cell type-specific and spatially restricted ligand-receptor (LR) interactions at single-cell or bead resolution. LARIS is compatible with all spatial transcriptomic technolog

Single-cell and spatial transcriptomics reveal aberrant lymphoid developmental programs driving granuloma formation.

Granulomas are lumps of immune cells that can form in various organs. Most granulomas appear unstructured, yet they have some resemblance to lymphoid organs. To better understand granuloma formation, we performed single-cell sequencing and spatial transcriptomics on granulomas from patients with sarcoidosis and bioinformatically reconstructed the underlying gene regulatory networks. We discovered an immune stimulatory environment in granulomas that repurposes transcriptional programs associated with lymphoid organ development. Granuloma formation followed characteristic spatial patterns and in

Spatial transcriptomics map of the embryonic mouse brain - a tool to explore neurogenesis.

The developing brain has a well-organized anatomical structure comprising different types of neural and non-neural cells. Stem cells, progenitors and newborn neurons tightly interact with their neighbouring cells and tissue microenvironment, and this intricate interplay ultimately shapes the output of neurogenesis. Given the relevance of spatial cues during brain development, we acknowledge the necessity for a spatial transcriptomics map accessible to the neurodevelopmental community. To fulfil this need, we generated spatially resolved RNA sequencing (RNAseq) data from embryonic day 13.5 mous

Molecular insights using spatial transcriptomics of the distal lung in congenital diaphragmatic hernia.

Abnormal pulmonary vascular development and function in congenital diaphragmatic hernia (CDH) is a significant factor leading to pulmonary hypertension. The lung is a very heterogenous organ and has marked cellular diversity that is differentially responsive to injury and therapeutic agents. Spatial transcriptomics provides the unmatched capability of discerning the differences in the transcriptional signature of these distinct cell subpopulations in the lung with regional specificity. We hypothesized that the distal lung parenchyma (selected as a region of interest) would show a distinct tran

Spatial transcriptomics unveils ZBTB11 as a regulator of cardiomyocyte degeneration in arrhythmogenic cardiomyopathy.

AIMS: Arrhythmogenic cardiomyopathy (ACM) is an inherited cardiac disorder that is characterized by progressive loss of myocardium that is replaced by fibro-fatty cells, arrhythmias, and sudden cardiac death. While myocardial degeneration and fibro-fatty replacement occur in specific locations, the underlying molecular changes remain poorly characterized. Here, we aim to delineate local changes in gene expression to identify new genes and pathways that are relevant for specific remodelling processes occurring during ACM. METHODS AND RESULTS: Using Tomo-Seq, genome-wide transcriptional profili

Multiplex immunofluorescence-guided laser capture microdissection for spatial transcriptomics of metastatic melanoma tissues.

We describe a pipeline for optimized and streamlined multiplexed immunofluorescence-guided laser capture microdissection allowing the harvest of individual cells based on their phenotype and tissue localization for transcriptomic analysis with next-generation RNA sequencing. Here, we analyze transcriptomes of CD3+ T cells, CD14+ monocytes/macrophages, and melanoma cells in non-dissociated metastatic melanoma tissue. While this protocol is described for melanoma tissues, we successfully applied it to human tonsil, skin, and breast cancer tissues as well as mouse lung tissues. For complete detai

DIALOGUE maps multicellular programs in tissue from single-cell or spatial transcriptomics data.

Deciphering the functional interactions of cells in tissues remains a major challenge. Here we describe DIALOGUE, a method to systematically uncover multicellular programs (MCPs)-combinations of coordinated cellular programs in different cell types that form higher-order functional units at the tissue level-from either spatial data or single-cell data obtained without spatial information. Tested on spatial datasets from the mouse hypothalamus, cerebellum, visual cortex and neocortex, DIALOGUE identified MCPs associated with animal behavior and recovered spatial properties when tested on unseen

Spatial transcriptomic analysis reveals spatial features in human Stanford type A aortic dissection.

Stanford type A aortic dissection (AAD) is a life-threatening cardiovascular disease characterized by tearing in the aortic wall. Using spatial transcriptomics and multiplex immunofluorescence, we comprehensively analyzed ascending aortas from eight AAD patients across different severities and segments. We demonstrate that SPP1-driven inflammatory signaling intensifies with AAD severity, identifying a nine-gene, layer-anchored severity scale: MYL6/CALD1/MYH9 (mild); CCL2/CP/COL4A1 (moderate); and TMSB4X/ATP5F1E/PKM (severe). Importantly, the collagen-remodeling triad COL1A1/COL3A1/MMP2 is conc

Spatialsmooth: a spatially-aware convolutional autoencoder framework for enhanced deconvolution of spatial transcriptomics data.

Spatial transcriptomics technologies have revolutionized our understanding of tissue heterogeneity by providing gene expression data with spatial context. However, due to the limited resolution of some of these techniques, multiple cell types are often captured at each spatial location. Several spatial deconvolution methods have been developed in recent years to infer cell type compositions from these mixed spots, but their results can be noisy and spatially inconsistent. In this study, we introduce a spatial smoothing method, Spatialsmooth based on convolutional autoencoder, in which several

Applying Spatial Transcriptomics to the Human Heart: A Practical Guide for Translational Studies.

Spatial transcriptomics and single-cell methods are changing the questions we can ask about the human cardiovascular system. In this review, we share lessons learned from applying spatial profiling to human cardiovascular samples. We walk through experimental considerations, sampling, fixation, and ribonucleic acid quality control, then compare sequencing-based and imaging-based platforms within a 2-stage "discovery then validation" framework. We propose a heart-aware analytical pipeline: spatially informed quality control, normalization respecting the outsized transcriptome of cardiomyocytes,
