Whole-genome sequencing and identification of Morganella morganii KT pathogenicity-related genes.

BACKGROUND: The opportunistic enterobacterium, Morganella morganii, which can cause bacteraemia, is the ninth most prevalent cause of clinical infections in patients at Changhua Christian Hospital, Taiwan. The KT strain of M. morganii was isolated during postoperative care of a cancer patient with a gallbladder stone who developed sepsis caused by bacteraemia. M. morganii is sometimes encountered in nosocomial settings and has been causally linked to catheter-associated bacteriuria, complex infections of the urinary and/or hepatobiliary tracts, wound infection, and septicaemia. M. morganii inf

A comprehensive comparative genomic analysis of the endogenous Florendovirus-1 in Prunus.

Endogenous caulimovirid elements (ECVs) are widespread components of plant genomes and provide valuable information on the long-term evolution of plant viruses and their hosts. However, the mechanisms underlying their integration and subsequent genomic reorganization remain poorly understood. Here, we investigated the diversity, distribution, and structural organization of ECVs in 30 chromosome-level genome assemblies representing 15 species of the genus Prunus. A genome-wide search based on conserved reverse transcriptase (RT) domains identified 781 caulimovirid sequences, which were classifi

Experimental production of synthetic infectious porcine circovirus 2b particles in swine testicular cells.

Porcine circoviruses (PCV) are widespread in the global swine population and is notable for having the smallest known viral genome and structure. Among its species, porcine circovirus 2 (PCV2) is particularly significant due to its association with porcine circovirus diseases (PCVD), a group of syndromes affecting various organs, with the most common symptom being reduced zootechnical performance. Monitoring and preventing this infection are crucial to reducing economic losses and improving animal welfare. In this context, producing synthetic infectious PCV2b particles from a fully designed ge

Review: Genetic mutations affecting bull fertility.

Cattle are a well-suited "model organism" to study the genetic underpinnings of variation in male reproductive performance. The adoption of artificial insemination and genomic prediction in many cattle breeds provide access to microarray-derived genotypes and repeated measurements for semen quality and insemination success in several thousand bulls. Similar-sized mapping cohorts with phenotypes for male fertility are not available for most other species precluding powerful association testing. The repeated measurements of the artificial insemination bulls' semen quality enable the differentiat

Comparative Genomic Analysis of Pseudomonas shahriarae Reveals Virulence Potential, Antimicrobial Resistance, and Environmental Adaptation.

Pseudomonas shahriarae is a recently identified member of the P. fluorescens group. Its ecological range and ability to cause disease are still mostly unknown, especially in aquaculture settings. This work presents the first genome sequence of P. shahriarae isolated from diseased Siberian sturgeon (Acipenser baerii). To obtain deeper understanding of its evolutionary history, pathogenicity, and capacity of antibiotic resistance, this genome was compared with seven other publicly available genomes. The draft genome of strain SK21 was 6.12 Mb size and had a GC content of 60.5%. Core genome analy

A comprehensive study on Salmonella enterica serovar Richmond in farmed fish Pangasianodon hypophthalmus: insights into zoonotic potential, virulence and antimicrobial resistance.

Salmonella enterica serovar Richmond is an emerging pathogen from contaminated animal food, posing a risk of global foodborne outbreaks. Few reports have documented this species in live aquatic organisms. In this study, Salmonella Richmond COFI-RLBCAU-I was isolated from live Pangasianodon hypophthalmus, and its pathogenicity was tested on the three most culturable fish species, P. hypophthalmus, Labeo rohita, and Oreochromis niloticus. The results showed that the bacteria are non-pathogenic to these three species. Techniques, including β-hemolytic activity, Gram staining, biochemical tests su

Accuracy of genome-enabled polygenic risk score prediction of cruciate ligament rupture risk in the Labrador Retriever.

INTRODUCTION: Canine cruciate ligament rupture (CR) is a common, complex, polygenic, orthopaedic disease in dogs that results in serious financial burden and patient morbidity even in the face of surgical correction. The goal of this study was to evaluate the clinical utility of CR polygenic risk score (PRS) prediction models using genome-wide SNP data from a large reference population of Labrador Retriever dogs. METHODS: Using 10-fold cross-validation and an independent validation population, we assessed Bayesian and machine learning models with and without covariates using both genome-wide

Genome of Rhodnius prolixus, an insect vector of Chagas disease, reveals unique adaptations to hematophagy and parasite infection.

Rhodnius prolixus not only has served as a model organism for the study of insect physiology, but also is a major vector of Chagas disease, an illness that affects approximately seven million people worldwide. We sequenced the genome of R. prolixus, generated assembled sequences covering 95% of the genome (∼ 702 Mb), including 15,456 putative protein-coding genes, and completed comprehensive genomic analyses of this obligate blood-feeding insect. Although immune-deficiency (IMD)-mediated immune responses were observed, R. prolixus putatively lacks key components of the IMD pathway, suggesting

Genome partitioning of genetic variation for height from 11,214 sibling pairs.

Height has been used for more than a century as a model by which to understand quantitative genetic variation in humans. We report that the entire genome appears to contribute to its additive genetic variance. We used genotypes and phenotypes of 11,214 sibling pairs from three countries to partition additive genetic variance across the genome. Using genome scans to estimate the proportion of the genomes of each chromosome from siblings that were identical by descent, we estimated the heritability of height contributed by each of the 22 autosomes and the X chromosome. We show that additive gene

The complete genome sequence of a chronic atrophic gastritis Helicobacter pylori strain: evolution during disease progression.

Helicobacter pylori produces acute superficial gastritis in nearly all of its human hosts. However, a subset of individuals develops chronic atrophic gastritis (ChAG), a condition characterized in part by diminished numbers of acid-producing parietal cells and increased risk for development of gastric adenocarcinoma. Previously, we used a gnotobiotic transgenic mouse model with an engineered ablation of parietal cells to show that loss of parietal cells provides an opportunity for a H. pylori isolate from a patient with ChAG (HPAG1) to bind to, enter, and persist within gastric stem cells. Computational prediction and characterisation of miRNAs and their pathway genes in human schistosomiasis caused by Schistosoma haematobium.

BACKGROUND Key genes control the infectivity of the Schistosoma haematobium causing schistosomiasis. A method for understanding the regulation of these genes might help in developing new disease strategies to control schistosomiasis, such as the silencing mediated by microRNAs (miRNAs). The miRNAs have been studied in schistosome species and they play important roles in the post-transcriptional regulation of genes, and in parasite-host interactions. However, genome-wide identification and characterisation of novel miRNAs and their pathway genes and their gene expression have not been explored

Stenotrophomonas raiganjensis sp. nov., an extensively drug-resistant bacterium isolated from Bombyx mori L., described under the SeqCode.

SeqCode allows a single strain or a high-quality genome to serve as type material, making it compatible with modern genomics and biodiversity governance frameworks, especially for countries such as India. We, therefore, describe a novel bacterium, designated RAC2TS under the SeqCode. RAC2TS was isolated from the hemolymph of infected Bombyx mori L. and characterized using a polyphasic taxonomic approach. While 16S rRNA gene sequence based phylogenetics showed Stenotrophomonas maltophilia NBRC 14161ᵀ to be the closest relative, multilocus sequence analysis (MLSA) based on seven housekeeping gen

The Cryptococcus neoformans STRIPAK complex controls genome stability, sexual development, and virulence.

The eukaryotic serine/threonine protein phosphatase PP2A is a heterotrimeric enzyme composed of a scaffold A subunit, a regulatory B subunit, and a catalytic C subunit. Of the four known B subunits, the B"' subunit (known as striatin) interacts with the multi-protein striatin-interacting phosphatase and kinase (STRIPAK) complex. Orthologs of STRIPAK components were identified in Cryptococcus neoformans, namely PP2AA/Tpd3, PP2AC/Pph22, PP2AB/Far8, STRIP/Far11, SLMAP/Far9, and Mob3. Structural modeling, protein domain analysis, and detected protein-protein interactions suggest C. neoformans STRI

The potential role of comprehensive genomic profiling to guide targeted therapy for patients with biliary cancer.

Remarkable advancements in techniques of genomic profiling and bioinformatics have led to the accumulation of vast amounts of knowledge on the genomic profiles of biliary tract cancer (BTC). Recent largescale molecular profiling studies have not only highlighted genomic differences characterizing tumors of the intrahepatic and extrahepatic bile ducts and gallbladder, but have also revealed differences in genomic profiles pertaining to associated risk factors. Novel genomic alterations such as FGFR2 fusions and IDH1/2 mutations in intrahepatic cholangiocarcinoma (ICC) and ERBB2 alterations in g

Genome-wide comparison reveals great inter- and intraspecies variability in B. pseudomallei and B. mallei pathogens.

Burkholderia mallei and B. pseudomallei, closely related Gram-negative bacteria, are causative agents of serious infectious diseases of humans and animals: glanders and melioidosis, respectively. Despite numerous studies of these pathogens, the detailed mechanism of their pathogenesis is still unknown. The problem is even more complicated due to natural variability of B. pseudomallei and B. mallei strains, the understanding of which is a prerequisite for rational design of tools for diagnostics, prophylaxis and therapy of the diseases. Using a subtractive hybridization technique, we compared t

Convergent Mutations and Single Nucleotide Variants in Mitochondrial Genomes of Modern Humans and Neanderthals.

The genetic contributions of Neanderthals to the modern human genome have been evidenced by the comparison of present-day human genomes with paleogenomes. Neanderthal signatures in extant human genomes are attributed to intercrosses between Neanderthals and archaic anatomically modern humans (AMHs). Although Neanderthal signatures are well documented in the nuclear genome, it has been proposed that there is no contribution of Neanderthal mitochondrial DNA to contemporary human genomes. Here we show that modern human mitochondrial genomes contain 66 potential Neanderthal signatures, or Neandert

Rapid Detection of the Monkeypox Virus Genome and Antigen Proteins Based on Surface-Enhanced Raman Spectroscopy.

The conventional detection methods cannot satisfy the need for early and rapid detection of monkeypox virus (MPXV) infection. This is due to complicated pretreatment, time consumption, and complex operation of the diagnostic tests. Based on surface-enhanced Raman spectroscopy (SERS), this study attempted to capture the characteristic fingerprints of the MPXV genome and multiple antigenic proteins without the need to design specific probes. The minimum detection limit of this method is 100 copies/mL, with good reproducibility and signal-to-noise ratio. Therefore, the relationship between charac

Single-cell chromatin accessibility landscape of human umbilical cord blood in trisomy 18 syndrome.

BACKGROUND: Trisomy 18 syndrome (Edwards syndrome, ES) is a type of aneuploidy caused by the presence of an extra chromosome 18. Aneuploidy is the leading cause of early pregnancy loss, intellectual disability, and multiple congenital anomalies. The research of trisomy 18 is progressing slowly, and the molecular characteristics of the disease mechanism and phenotype are still largely unclear. RESULTS: In this study, we used the commercial Chromium platform (10× Genomics) to perform sc-ATAC-seq to measure chromatin accessibility in 11,611 single umbilical cord blood cells derived from one tris

Genome-wide SNP analysis reveals population structure and demographic history of the ryukyu islanders in the southern part of the Japanese archipelago.

The Ryukyu Islands are located to the southwest of the Japanese archipelago. Archaeological evidence has revealed the existence of prehistoric cultural differentiation between the northern Ryukyu islands of Amami and Okinawa, and the southern Ryukyu islands of Miyako and Yaeyama. To examine a genetic subdivision in the Ryukyu Islands, we conducted genome-wide single nucleotide polymorphism typing of inhabitants from the Okinawa Islands, the Miyako Islands, and the Yaeyama Islands. Principal component and cluster analyses revealed genetic differentiation among the island groups, especially betw
