Integrated Transcriptomic-Proteomic Analysis Using a Proteogenomic Workflow Refines Rat Genome Annotation.

Proteogenomic re-annotation and mRNA splicing information can lead to the discovery of various protein forms for eukaryotic model organisms like rat. However, detection of novel proteoforms using mass spectrometry proteomics data remains a formidable challenge. We developed EuGenoSuite, an open source multiple algorithmic proteomic search tool and utilized it in our in-house integrated transcriptomic-proteomic pipeline to facilitate automated proteogenomic analysis. Using four proteogenomic pipelines (integrated transcriptomic-proteomic, Peppy, Enosi, and ProteoAnnotator) on publicly available

Analytical workflow for rapid screening and purification of bioactives from venom proteomes.

Animal venoms are important sources for finding new pharmaceutical lead molecules. We used an analytical platform for initial rapid screening and identification of bioactive compounds from these venoms followed by fast and straightforward LC-MS only guided purification to obtain bioactives for further chemical and biological studies. The analytical platform consists of a nano-LC separation coupled post-column to high-resolution mass spectrometry and parallel on-line bioaffinity profiling for the acetylcholine binding protein (AChBP) in a chip based fluorescent enhancement based bioassay. AChBP

Beyond Grammar: A Structural Scientific Writing Workflow for Non-native English Speakers.

Scientific writing presents a universal cognitive challenge, but non-native English speakers (NNES) face a dual burden: mastering complex scientific content while navigating a second language within an English-dominated publishing landscape. Despite the global expansion of research, many early-career clinicians and international medical graduates struggle to publish, not due to a lack of scientific merit, but because of unaddressed structural and psychological barriers. Moving beyond traditional interventions that rely strictly on grammar workshops and language editing, this Perspective offers

Pediatric contrast-enhanced ultrasound in clinical practice: evidence maturity and workflow integration.

Contrast-enhanced ultrasound (CEUS) has become an important adjunct in pediatric imaging because it enables real-time assessment of microvascular perfusion without ionizing radiation and without nephrotoxic contrast media. This narrative review synthesizes current evidence and practical applications of pediatric CEUS, with emphasis on intravenous blood-pool CEUS, contrast-enhanced voiding urosonography (ceVUS), and selected luminal or hydrosonographic gastrointestinal applications. Literature was identified through targeted searches of PubMed/MEDLINE and Google Scholar, with priority given to

A Direct DNA Extraction Workflow for Metabarcoding Fungal Bioaerosols From Adhesive Samplers.

Monitoring fungal bioaerosols is essential for understanding their impacts on human health and crop productivity. However, current monitoring approaches rely on culture-dependent techniques, which underestimate the diversity of fungal exposures. Adhesive-coated films can effectively capture airborne particles but have been regarded as unsuitable for downstream DNA analysis, owing to the lack of standardised DNA extraction methods for the adhesive capture surface. Here, we present an optimised DNA extraction protocol for adhesive film, which we developed and validated to enable direct and cultu

Making waves: Human-governed workflow logic for agentic AI in water management.

Agentic AI is extending artificial intelligence from content generation to task execution, enabling large language models to coordinate knowledge, data, models, and tools in water management. As these systems enter real operations, ensuring task process quality by balancing reliability and efficiency becomes increasingly important. Two linked needs therefore emerge: grounding agent execution in complete operational logic and avoiding repeated reconstruction of procedures that have already been verified. In this Perspective, we argue that execution trajectories provide a natural bridge between

An Integrated Multiphoton Imaging Workflow for Quantitative Analysis of Aortic Tissue Microstructure.

Quantitative characterization of aortic microstructure is essential for advancing vascular biomechanics and mechanobiology. To address this need, we present an image-analysis workflow that extracts microstructural descriptors from multiphoton microscopy of the murine descending thoracic aorta. The workflow is demonstrated in a representative vessel imaged under physiological loading. Channel-specific signals are acquired for collagen (second harmonic generation), elastin (two-photon autofluorescence), and cell nuclei (two-photon excited fluorescence). Following reorientation into the through-t

Data Management Workflow for FAIR Sharing of Bioimaging Datasets in Plasma Medicine.

Bioimaging experiments in plasma medicine generate datasets that extend beyond conventional imaging studies by combining microscopy data with heterogeneous metadata from biological experiments and gas plasma treatments. These data are often distributed across multiple systems, making it difficult to maintain links between imaging data, plasma treatment conditions, biological metadata, and microscopy acquisition settings. This fragmentation limits data sharing and repository deposits. To address this challenge, we present a data management workflow for FAIR sharing of bioimaging datasets in pla

A highly sensitive amplicon sequencing workflow for genomic surveillance of Usutu virus.

Genomic surveillance of Usutu virus (USUV) in blood donors is hampered by extremely low viral loads, which usually prevent reliable genome sequencing. We developed and validated a tiled amplicon-based sequencing protocol optimized for low-titer samples. Serial dilutions of four phylogenetically distinct USUV lineages showed ≥ 95% genome recovery above 100 RNA copies/µL and 65-98% recovery between 3 and 100 copies/µL. We applied the method to 27 USUV-positive blood donors from Germany (median 1.70 copies/µL), achieving lineage assignment in 74% and ≥ 70% genome coverage in 63% of samples. This

strainedSMILES2xyz: a workflow for reliable 3D structures of strained molecules from SMILES.

Accurate 3D structure generation from SMILES is essential for data-driven chemistry but often fails for strained ring systems. We introduce strainedSMILES2xyz, a Python workflow that improves conformer generation by relaxing RDKit constraints, exploring stereoisomer variants, and correcting errors using force-field refinement. Benchmarking on strained and unstrained rings shows that it outperforms existing tools, generating correct geometries in nearly all cases. The workflow is available as a Python package and Jupyter notebook.Scientific ContributionThis work identifies a critical gap in aut

Optimizing Point-of-Care Ultrasound Workflow Through Middleware Integration: An Implementation Report.

BACKGROUND: Point-of-care ultrasound (POCUS) is integral to emergency medicine, offering rapid, radiation-free diagnostic information across a wide range of clinical scenarios. However, widespread adoption has exposed significant challenges related to standardization of documentation, quality assurance (QA), image storage, credentialing, and billing. Without a reliable, centralized management system, there is an increased risk of inefficiencies, data loss, missed billing opportunities, and potentially worse patient outcomes. OBJECTIVE: This implementation report describes the planning, deploy

Initial experience with the extravascular implantable cardioverter-defibrillator: Workflow, feasibility and safety.

INTRODUCTION AND OBJECTIVES: Implantable cardioverter-defibrillators (ICDs) are among the most effective interventions for the prevention of sudden cardiac death. However, traditional transvenous systems are associated with venous access and intracardiac lead complications. Subcutaneous ICDs (S-ICD), which were developed to overcome these complications, are unable to provide anti-tachycardia pacing (ATP) or pause prevention pacing. The extravascular ICD (EV-ICD) is a recent technological innovation designed to mitigate these limitations by enabling cardioversion, defibrillation and pacing with

A Multimodal Workflow for Spatial Metabolic Neighborhood Mapping in Neural Rosette Cultures.

Neural rosettes are hallmarks of the neural progenitor cell stage that is a necessary pre-condition for manufacturing central nervous system lineages. Characterization of early changes during differentiation through positional arrangement and metabolic shifts that occur in a multi-day protocol would facilitate cell culture quality monitoring and optimization of batch culture yield. We describe an analytical framework for identifying neural rosettes from confocal microscopy within a colony of differentiating stem cells and translating co-registered, cell-resolved MALDI imaging data into interpr

OBJECTIVE: To describe a structured technical-conceptual workflow for comprehensive biological knee reconstruction, focusing on the coordinated integration of four independent allografts - femoral osteochondral, tibial osteochondral, meniscal, and anterior cruciate ligament (ACL) - performed in a single operative setting. BACKGROUND: Multicompartmental failure involving bipolar osteochondral defects, meniscal deficiency, and ligamentous instability represents one of the most challenging scenarios in joint preservation surgery. Although individual reconstructive techniques are well documented,

A Practical Workflow for Reliable MALDI-Based Hydrogen/Deuterium Exchange Mass Spectrometry.

Matrix-assisted laser desorption/ionization-based hydrogen/deuterium exchange mass spectrometry (MALDI-HDX-MS) can provide peptide-level information on protein conformational dynamics without any specialized liquid chromatography (LC)-HDX instrumentation. Accurate interpretation of structure-dependent deuterium incorporation and reproducible MALDI-HDX measurements require minimization of unintended exchange and spectral variability during MALDI sample preparation and acquisition. Appropriate control of matrix crystallization, humidity, and spectral acquisition timing is therefore essential for

Accessible STORM Imaging: An Optimized Workflow for Conventional Widefield Epifluorescence/TIRF Setups.

Stochastic optical reconstruction microscopy (STORM) is a single-molecule localization microscopy technique that enables visualization of cellular structures beyond the diffraction limit. This approach has revealed previously inaccessible ultrastructural details in a wide range of cellular components, including the actin cytoskeleton, clathrin-coated pits, mitochondria, and bacterial nucleoid-associated proteins. STORM relies on the sequential emission of single photons from photosensitive fluorophores, which are precisely localized before entering a dark state or undergoing photobleaching. By

A validity-guided workflow for robust large language model research in psychology.

Large language models (LLMs) are rapidly being integrated into psychological and behavioral research as research tools, evaluation targets, human simulators, and cognitive models. Yet recent evidence reveals severe measurement unreliability: personality assessments degenerate under factor analysis, moral preferences reverse with punctuation changes, and theory-of-mind accuracy varies widely with trivial rephrasing. These "measurement phantoms"-statistical artifacts masquerading as psychological phenomena-threaten the validity of a growing body of research. Guided by the dual-validity framework
