A PCA-based deep feature optimization framework for explainable orange fruit disease classification.

Accurate classification of orange fruit diseases is important for precision agriculture and yield protection. This study develops and rigorously benchmarks a hybrid deep-feature framework for classifying Black Spot, Canker, Fresh, and Greening oranges (1,090 images), combining deep feature extraction, PCA-based dimensionality reduction, and classical machine-learning classification. Eight backbones (seven CNNs and a Vision Transformer, ViT) and four classifiers (32 configurations in total) were evaluated under 5 × 5 repeated stratified cross-validation, with PCA fitted exclusively on training-

Invited review: Theoretical concepts and practical applications of the APY algorithm for large-scale genomic evaluations.

The increasing availability of genomic data has transformed modern genetic evaluation systems but has also introduced substantial computational challenges, particularly associated with the inversion of large genomic relationship matrices (G). In genomic best linear unbiased prediction (GBLUP) and single-step GBLUP (ssGBLUP), direct inversion of the G matrix becomes computationally infeasible beyond a threshold in the number of genotypes. Furthermore, G becomes numerically positive semidefinite or singular as the number of genotyped individuals approaches or exceeds the number of markers. The A

A comparative analysis of CNNs and LSTMs for ECG-based diagnosis of arrythmia and congestive heart failure.

Cardiac arrhythmias are major global health concern and their early detection is critical for diagnosis. This study comprehensively evaluates the effectiveness of CNNs and LSTMs for the classification of cardiac arrhythmias, considering three PhysioNet datasets. ECG records are segmented to accommodate around ∼10s of ECG data. Followed by transformation to scalograms using DWT for training VGG-16; and WTS for feature extraction and dimensionality reduction for training LSTM network. VGG-16 achieved 96.44% test accuracy while LSTM achieved 92%. Results also highlight the effectiveness of VGG-16

Reproducibility of diffusion, shape, and connectivity metrics across scanners: Implications for multi-site tractography.

Multi-site diffusion MRI studies face scanner-induced variability that can obscure biological signal. Harmonization methods such as ComBat have been developed to address this, but have been evaluated primarily on diffusion scalar metrics. Whether scanner reproducibility differs across fundamentally distinct tract-derived representations has not been systematically compared. Here, we compared the reproducibility of three metric families (diffusion, shape, and connectivity) across 36 association tracts using the MASiVar dataset (5 subjects, 4 scanners, 27 sessions). We assessed intraclass correl

Which EDE-Q items are structurally relevant in borderline personality disorder? An exploratory graph analysis.

BACKGROUND: Borderline personality disorder (BPD) frequently co-occurs with eating disorders (EDs). Despite this clinical relevance, the dimensional structure of commonly used assessment instruments, such as the Eating Disorder Examination Questionnaire (EDE-Q), has not been sufficiently examined in BPD populations. Previous research suggests that the original four-factor structure of the EDE-Q may not be stable across different populations. METHODS: This study examined the structure of the EDE-Q in a clinical sample of individuals with BPD (N = 73) using Exploratory Graph Analysis (EGA), a n

Revealing therapeutic single-cell transcriptomic signatures using a simple classifier.

Single-cell RNA sequencing (scRNA-seq) has become a routine tool for characterizing heterogeneous populations. Here, we present Cell-Sign, a detection algorithm that can classify cells according to drug treatments at the single-cell level. The method allows the identification of individual cells that remain hidden in conventional dimensionality reduction approaches and reveals both the drug a cell was exposed to and the duration of exposure. We show how our approach can be used to identify drug targets by comparing single-cell Perturb-seq data with drug signatures from the Library of Integrate

On the inherent robustness of one-stage object detection against out-of-distribution data.

Robustness is a fundamental aspect for developing safe and trustworthy models, particularly when they are deployed in the open world. In this work we analyze the inherent capability of one-stage object detectors to robustly operate in the presence of out-of-distribution (OoD) data. Specifically, we propose a novel detection algorithm for detecting unknown objects in image data, which leverages the features extracted by the model from each sample. Differently from other recent approaches in the literature, our proposal does not require retraining the object detector, thereby allowing for the us

Interpretable spatial multi-omics data integration and dimension reduction with SpaMV.

Spatial multi-omics technologies have revolutionized our understanding of biological systems by providing spatially resolved molecular profiles from multiple perspectives. Existing spatial multi-omics integration methods often assume that data from different modalities share a common underlying distribution, aiming to project them into a single unified latent space. This assumption, however, can obscure the unique insights offered by each modality, thereby limiting the full potential of multi-omics analyses. To address this limitation, we present the Spatial Multi-View (SpaMV) representation l

Gestational testosterone excess early to mid-pregnancy disrupts maternal lipid homeostasis and activates biosynthesis of phosphoinositides and phosphatidylethanolamines in sheep.

Gestational hyperandrogenism is a risk factor for adverse maternal and offspring outcomes with effects likely mediated in part via disruptions in maternal lipid homeostasis. Using a translationally relevant sheep model of gestational testosterone (T) excess that manifests maternal hyperinsulinemia, intrauterine growth restriction (IUGR), and adverse offspring cardiometabolic outcomes, we tested if gestational T excess disrupts maternal lipidome. Dimensionality reduction models following shotgun lipidomics of gestational day 127.1 ± 5.3 (term 147 days) plasma revealed clear differences between

Consensus embedding: theory, algorithms and application to segmentation and classification of biomedical data.

BACKGROUND: Dimensionality reduction (DR) enables the construction of a lower dimensional space (embedding) from a higher dimensional feature space while preserving object-class discriminability. However several popular DR approaches suffer from sensitivity to choice of parameters and/or presence of noise in the data. In this paper, we present a novel DR technique known as consensus embedding that aims to overcome these problems by generating and combining multiple low-dimensional embeddings, hence exploiting the variance among them in a manner similar to ensemble classifier schemes such as Ba
