Gene expression profiles of late colonic Crohn's disease.

To determine the genetic program mediating and maintaining the change from susceptibility to Crohn's disease (CD) to ongoing tissue destruction and loss of function, we utilized Affymetrix HG U95 AV2 Gene Chips and analyzed unpooled surgical CD colon specimens from adult patients. Using the patient as his own genetic filter we examined involved versus uninvolved adjacent areas, comparing results within one individual and then performing analysis comparing results between four individuals. Our results interrogated twice as many genes than the previous studies that used pooled unmatched specimen

Gene expression profiles of cutaneous B cell lymphoma.

We studied gene expression profiles of 17 cutaneous B cell lymphomas that were collected with 4-6 mm skin punch biopsies. We also included tissue from two cases of mycosis fungoides, three normal skin biopsies, and three tonsils to create a framework for further interpretation. A hierarchical cluster algorithm was applied for data analysis. Our results indicate that small amounts of skin tissue can be used successfully to perform microarray analysis and result in distinct gene expression patterns. Duplicate specimens clustered together demonstrating a reproducible technique. Within the cutaneo

Gene expression profile of AIDS-related Kaposi's sarcoma.

BACKGROUND: Kaposi's Sarcoma (KS) is a proliferation of aberrant vascular structures lined by spindle cells, and is caused by a gammaherpes virus (HHV8/KSHV). Its course is aggravated by co-infection with HIV-1, where the timing of infection with HIV-1 and HHV8 is important for the clinical outcome. METHODS: In order to better understand the pathogenesis of KS, we have analysed tissue from two AIDS-KS lesions, and from normal skin by serial analysis of gene expression (SAGE). Semi-quantitative RT-PCR was then used to validate the results. RESULTS: The expression profile of AIDS-related KS (A

Gene expression analysis reveals chemical-specific profiles.

The application of gene expression profiling technology to examine multiple genes and signaling pathways simultaneously promises a significant advance in understanding toxic mechanisms to ultimately aid in protection of public health. Public and private efforts in the new field of toxicogenomics are focused on populating databases with gene expression profiles of compounds where toxicological and pathological endpoints are well characterized. The validity and utility of a toxicogenomics is dependent on whether gene expression profiles that correspond to different chemicals can be distinguished

Gene expression profile in mouse myocardium after ischemia.

This study was designed to elaborate a molecular profile of expressed genes during ischemic injury to the mouse heart after surgical constriction of the left coronary artery without reperfusion. A mouse cDNA array containing 588 known genes was used to compare gene expression in heart RNA after 24-h ischemia with control tissue. Alterations in gene expression on the array were supported by relative reverse transcription-polymerase chain reaction analysis after timed periods of ischemia. Decreased levels of the cell cycle regulator p18ink4 and the oxidative responsive gene glutathione S-transfe

Inflammatory gene expression profile of oral plasmablastic lymphoma.

Plasmablastic lymphoma (PBL) is a rare and aggressive non-Hodgkin lymphoma with a poor prognosis and short survival rates. It is classified as a large B-cell lymphoma subtype, but carries a plasmacytic immunophenotype. Therefore, PBL has pathogenetic overlaps with diffuse large B-cell lymphoma not otherwise specified (DLBCL NOS) and plasma cell neoplasms (PCNs). Although recent studies have characterized important genetic abnormalities in PBL, the precise molecular mechanisms driving its pathogenesis remain elusive. In this study, we analyzed 607 inflammatory genes in 10 PBL, 11 DLBCL NOS/high

Expression profile of diagnostic genes in oral submucous fibrosis.

Oral Submucous Fibrosis (OSMF) is a chronic precancerous disorder of the oral mucosa caused by chewing of areca nut and its other variants. Chewing of areca nuts leads to dysregulated expression of specific genes, leading to various premalignant or malignant disorders. This study aimed to determine the differential expression of the diagnostic genes (MYH6, TNNT3, MYL1, and TPM2) in healthy controls and OSMF patients using saliva and tissue samples, determining the histopathological grade of the clinical samples. A total of 20 patients were included in the study and were divided into two groups

Gene expression profile in cases of infectious death in infancy.

BACKGROUND: Genetic predispositions in cases suffering sudden unexpected infant death have been a research focus worldwide during the past decade. Despite large efforts, there is still uncertainty concerning the molecular pathogenesis of these deaths. With genetic technology in constant development, the possibility of an alternative approach into this research field has become available, like mRNA expression studies. METHODS: In this study, we investigated mRNA gene expression in 14 cases who died suddenly and unexpectedly from infection without a history of severe illness prior to death. The

Characterization of the expression profile of CRBP1 and CRBP3 gene in chicken.

In this study, we quantified the expression of CRBP1 and CRBP3 in Roman layer (R) and Erlang mountainous chickens (SD02 and SD03), to discern the tissue, breed and age-related expression patterns in order to discover potential involvement in egg production and other related reproduction traits. Real-time quantitative PCR assays were developed for accurate measurement of CRBP1 and CRBP3 mRNA levels in different tissues from chickens at four ages (12, 20, 32 and 45 weeks). We found that the CRBP1 and CRBP3 were expressed in all six tissues examined in all three breeds of chicken at 32 weeks. CRB

Linking tissues to phenotypes using gene expression profiles.

Despite great biological and computational efforts to determine the genetic causes underlying human heritable diseases, approximately half (3500) of these diseases are still without an identified genetic cause. Model organism studies allow the targeted modification of the genome and can help with the identification of genetic causes for human diseases. Targeted modifications have led to a vast amount of model organism data. However, these data are scattered across different databases, preventing an integrated view and missing out on contextual information. Once we are able to combine all the e

Inflammation-related gene expression profiles of endocervical polyps.

The roles of inflammation-associated genes in the pathogenesis of endocervical polyps remain unclear. We thus compared the expression levels of 509 inflammation-associated genes between endocervical polyp tissues and endocervical canal membrane tissues using a gene microarray. Sixteen inflammation-related genes were differentially expressed in endocervical polyps compared with those of normal endocervical canal membrane tissues. Expression of 8 of these 16 genes was further validated biochemically. The protein expression levels of IL-12P40, IL-17, IFN-γ, TNF-α, CCR2, and IL-11 were significant

Identification of ankylosing spondylitis-associated genes by expression profiling.

Ankylosing spondylitis (AS) is a chronic inflammation attacking the sacroiliac joints and the spine. Certain genes have been associated with the occurrence of AS. Gene chip data were utilized to recognize genes associated with AS for the association of the clinical diagnosis and the biomedical study. Microarray expression data of AS were acquired from the public microarray database GEO (gene expression omnibus), and AS-related genes were obtained by differential gene expression profiling. The transcriptional and translational levels of these genes were further examined. The transcriptional and

Gene and miRNA expression profiles in autism spectrum disorders.

Accumulating data indicate that there is significant genetic heterogeneity underlying the etiology in individuals diagnosed with autism spectrum disorder (ASD). Some rare and highly-penetrant gene variants and copy number variation (CNV) regions including NLGN3, NLGN4, NRXN1, SHANK2, SHANK3, PTCHD1, 1q21.1, maternally-inherited duplication of 15q11-q13, 16p11.2, amongst others, have been identified to be involved in ASD. Genome-wide association studies have identified other apparently low risk loci and in some other cases, ASD arises as a co-morbid phenotype with other medical genetic conditio

Effect of destrin mutations on the gene expression profile in vivo.

Remodeling of the actin cytoskeleton through actin dynamics (assembly and disassembly of filamentous actin) is known to be essential for numerous basic biological processes. In addition, recent studies have provided evidence that actin dynamics participate in the control of gene expression. A spontaneous mouse mutant, corneal disease 1 (corn1), is deficient for a regulator of actin dynamics, destrin (DSTN, also known as ADF), which causes epithelial hyperproliferation and neovascularization in the cornea. Dstn(corn1) mice exhibit an actin dynamics defect in the corneal epithelial cells, offeri
