Genomic population structure and insecticide resistance mechanisms in the malaria vector An. coluzzii across contrasting bioclimatic zones in West Africa.

BACKGROUND: Environmental barriers influencing the movement of insect vectors can govern adaptive gene flow, including the dispersal of insecticide resistance mechanisms that compromise population control. We sought to understand population connectivity of the major malaria vector, An. coluzzii, across the different bioclimatic zones of West Africa including Ghana, Mali and Côte d’Ivoire using SNPs from whole genomes and inversion karyotypes previously associated with environmental adaptation. METHODS: We used Ghana as a case study to investigate how adaptive alleles are shared across geograph

Application of Targeted RNA-Sequencing in High-Risk B-Cell Acute Lymphoblastic Leukemia (B-ALL): Identifying Fusions, IKZF1 Deletions, and CRLF2 Expression in an Indian Cohort.

INTRODUCTION: B-cell acute lymphoblastic leukemia (B-ALL) is genetically heterogeneous. We assessed the utility of FusionPlex ALL targeted RNA sequencing panel in detecting gene fusions and other genomic lesions in B-ALL. METHODS: The high-risk B-ALL, negative for common recurrent gene fusions (RGF), that is, BCR::ABL1, ETV6::RUNX1, TCF3::PBX1 and KMT2A::AFF1, were analysed with RNA-based targeted sequencing 81-gene-panel FusionPlex ALL (IDT, USA). Multiplex ligation-dependent probe amplification (MLPA) was used for IKZF1 deletions and flow-cytometry for CRLF2 expression and ploidy analysis.

Decreased left heart flow in fetal lambs causes left heart hypoplasia and pro-fibrotic tissue remodeling.

Low blood flow through the fetal left heart is often conjectured as an etiology for hypoplastic left heart syndrome (HLHS). To investigate if a decrease in left heart flow results in growth failure, we generate left ventricular inflow obstruction (LVIO) in mid-gestation fetal lambs by implanting coils in their left atrium using an ultrasound-guided percutaneous technique. Significant LVIO recapitulates important clinical features of HLHS: decreased antegrade aortic valve flow, compensatory retrograde perfusion of the brain and ascending aorta (AAo) from the arterial duct, severe left heart hyp

CLEC4C gene expression can be used to quantify circulating plasmacytoid dendritic cells.

Plasmacytoid dendritic cells (pDC) are an important type I interferon producer that play an important role in the first line of host defence during viral infection. Abnormalities in pDC numbers and function have been associated with several health conditions. Quantifying pDC is important for understanding pDC related immune responses in viral infections and other diseases, however the current methods for quantifying pDC using flow cytometry have limited utility in large cohort studies involving multiple centres with limited access to flow cytometry. We reasoned that examining gene expression o

QbD product development: rapid optimization and scale-up of PBAE-based siRNA delivery via DoE-guided microfluidics.

Poly(β-amino ester) (PBAE)-based nanoparticles have emerged as promising carriers for RNA delivery, yet clear design rules linking formulation parameters to performance are still lacking. In this study, a Quality by Design (QbD)-guided and Design of Experiments (DoE)-driven approach was combined with high-throughput microfluidics to rapidly identify formulations with favorable physicochemical properties and consistent critical quality attributes (CQAs). Response Surface Modeling revealed that high total flow rates (TFR ≥ 10), nitrogen to phosphorus (N/P) ratios ≥10, and a Flow Rate Ratio (FRR)

Genetic diversity and phylogeography of Hyalomma scupense, the main vector of tropical theileriosis: Global analysis with novel data from Tunisia.

Hyalomma scupense, the main vector of tropical theileriosis, presents taxonomic challenges that impede vector surveillance. This study combines targeted sampling of 20 morphologically-confirmed specimens from El Hessiene, Tunisia (36°50'N 10°12'E) with global GenBank analysis of mitochondrial markers 16S rRNA, 12S rRNA, and COI to assess genetic diversity, phylogeographic structure, and regional gene flow. All Tunisian sequences showed 99.88-100% identity to H. scupense references. Global analysis revealed moderate genetic diversity: 8 genotypes for 16S rRNA (Hd=0.551, π=0.0036), 13 for 12S rR

Population genetic structure of serotine bats (Eptesicus serotinus) across Europe and implications for the potential spread of bat rabies (European bat lyssavirus EBLV-1).

Understanding of the movements of species at multiple scales is essential to appreciate patterns of population connectivity and in some cases, the potential for pathogen transmission. The serotine bat (Eptesicus serotinus) is a common and widely distributed species in Europe where it frequently harbours European bat lyssavirus type 1 (EBLV-1), a virus causing rabies and transmissible to humans. In the United Kingdom, it is rare, with a distribution restricted to south of the country and so far the virus has never been found there. We investigated the genetic structure and gene flow of E. serot

Extensive population subdivision of the cuttlefish Sepia officinalis (Mollusca: Cephalopoda) around the Iberian Peninsula indicated by microsatellite DNA variation.

The Atlantic Ocean-Mediterranean Sea junction has been proposed as an important phylogeographical area on the basis of concordance in genetic patterns observed at allozyme, mtDNA and microsatellite DNA markers in several marine species. This study presents microsatellite DNA data for a mobile invertebrate species in this area, the cuttlefish Sepia officinalis, allowing comparison of this relatively new class of DNA marker with previous allozyme results, and examination of the relative effects on gene flow of the Strait of Gibraltar and the Almería-Oran oceanographic front. The genomic architecture of local adaptation in two connected populations of three-spined stickleback.

Populations often adapt to their local environments despite the homogenizing effects of gene flow, but the genomic mechanisms enabling this process remain unclear. Theory predicts that adaptive divergence under high connectivity is favored when beneficial alleles cluster in regions of reduced recombination, a pattern that can be reinforced by structural variants (SVs). We investigated this in three-spined sticklebacks (Gasterosteus aculeatus) from the St. Lawrence Estuary, where distinct freshwater and marine ecotypes meet and interbreed along a short ecological gradient. Using long- and short

Genomic structure, phenotypic variation and drivers of diversification in Euphonia hirundinacea (Aves: Fringilidae).

The evolutionary drivers of genetic and phenotypic diversity in widespread Neotropical birds remain poorly understood, particularly in species with high dispersal capabilities. In this study, we examine the population genetic structure, demographic history, and phenotypic variation of Euphonia hirundinacea across its Mesoamerican range using NextRad genomic data, as well as geographic and phenotypic variables. A maximum-likelihood phylogeny confirmed the monophyly of E. hirundinacea, with two well-supported clades corresponding to geographically segregated populations that align with the subsp

Genetic isolation drives divergent insecticide resistance between coastal and western Kenya Anopheles funestus populations.

Escalating levels of insecticide resistance and adaptive changes in mosquito populations threaten recent gains in malaria control. Understanding the molecular, ecological, and evolutionary processes driving these transformations is important for extending the effectiveness of current insecticides and informing the development of effective strategies and tools for vector control and insecticide resistance management. This study analyzed 103 whole-genome sequences from Anopheles funestus s.s. mosquitoes collected before the implementation of non-pyrethroid-based vector control tools in Kenya in

Genetic diversity, determinants, and dissemination of Burkholderia pseudomallei lineages implicated in melioidosis in Northeast Thailand.

Melioidosis is an often-fatal neglected tropical disease caused by an environmental bacterium Burkholderia pseudomallei. However, our understanding of the disease-causing bacterial lineages, their dissemination, and adaptive mechanisms remains limited. To address this, we conduct a comprehensive genomic analysis of 1,391 B. pseudomallei isolates collected from nine hospitals in northeast Thailand between 2015 and 2018, and contemporaneous isolates from neighbouring countries, representing the most densely sampled collection to date. Our study identifies three dominant lineages, each with uniqu

Commonly Assessed Markers in Childhood BCP-ALL Diagnostic Panels and Their Association with Genetic Aberrations and Outcome Prediction.

Immunophenotypic characterization of leukemic cells with the use of flow cytometry (FC) is a fundamental tool in acute lymphoblastic leukemia (ALL) diagnostics. A variety of genetic aberrations underlie specific B-cell precursor ALL (BCP-ALL) subtypes and their identification is of great importance for risk group stratification. These aberrations include: ETV6::RUNX1 fusion gene, Philadelphia chromosome (BCR::ABL1 fusion gene), rearrangements of the KMT2A, TCF3::PBX1 fusion gene and changes in chromosome number (hyperdiploidy and hypodiploidy). Diagnostic panels for BCP-ALL usually include B-c

The rates of introgression and barriers to genetic exchange between hybridizing species: sex chromosomes vs autosomes.

Interspecific crossing experiments have shown that sex chromosomes play a major role in reproductive isolation between many pairs of species. However, their ability to act as reproductive barriers, which hamper interspecific genetic exchange, has rarely been evaluated quantitatively compared to Autosomes. This genome-wide limitation of gene flow is essential for understanding the complete separation of species, and thus speciation. Here, we develop a mainland-island model of secondary contact between hybridizing species of an XY (or ZW) sexual system. We obtain theoretical predictions for the

Fluorescence-activated cell sorting for aptamer SELEX with cell mixtures.

Aptamers that target a specific cell subpopulation within composite mixtures represent invaluable tools in biomedical research and in the development of cell-specific therapeutics. Here we describe a detailed protocol for a modular and generally applicable scheme to select aptamers that target the subpopulations of cells in which you are interested. A fluorescence-activated cell-sorting device is used to simultaneously differentiate and separate those subpopulations of cells having bound and unbound aptamers. There are fewer false positives when using this approach in comparison with other cel

Molecular phylogeny based on six nuclear genes suggests that Echinococcus granulosus sensu lato genotypes G6/G7 and G8/G10 can be regarded as two distinct species.

Tapeworms of the species complex of Echinococcus granulosus sensu lato (s. l.) are the cause of a severe zoonotic disease - cystic echinococcosis, which is listed among the most severe parasitic diseases in humans and is prioritized by the World Health Organization. A stable taxonomy of E. granulosus s. l. is essential to the medical and veterinary communities for accurate and effective communication of the role of different species in this complex on human and animal health. E. granulosus s. l. displays high genetic diversity and has been divided into different species and genotypes. Despite

Computational modeling of epithelial fluid and ion transport in the parotid duct after transfection of human aquaporin-1.

UNLABELLED: Previous studies have shown that localized delivery of the aquaporin-1 (AQP1) gene to the parotid duct can restore saliva flow in minipigs following irradiation-induced salivary hypofunction. The resulting flow rate and electrochemistry of secreted saliva contradicts current understanding of ductal fluid transport. We hypothesized that changes in expression of ion transport proteins have occurred following AQP1 transfection. We use a mathematical model of ion and fluid transport across the parotid duct epithelial cells to predict the expression profile of ion transporters that are
