VARIANT: Web Server for Decoding and Analyzing Viral Mutations at Genome and Protein Levels.

A comprehensive analysis of viral mutations is essential for understanding viral evolution, disease epidemiology, diagnosis, drug resistance, and immune escape. However, challenges remain in capturing complex mutation patterns and supporting diverse viral families with varying genome architectures. To address these challenges, we present VARIANT, an openly accessible web server for mutational analysis of RNA viral genomes and associated viral products across both single- and multi-segment virus genomes. The server takes as input a viral reference genome, a reference protein sequence, and/or mu

Chromosomal translocation and inverted duplication associated with integrated hepatitis B virus in hepatocellular carcinomas.

Integrated hepatitis B virus (HBV) DNA is found in hepatocellular carcinomas which develop in HBV carriers. Presented here are the results of analyses of four integrants that show chromosomal rearrangements associated with the integrated HBV DNA. Two clones (p4 and C15) were found to have large inverted repeating structures, each consisting of HBV genome along with flanking cellular sequences. The structure must have arisen by duplication of the primary integrant, including the flanking cellular DNA, followed by recombination within the viral DNA. One of the two viral arms in each clone joins

Spatial and functional arrangement of Ebola virus polymerase inside phase-separated viral factories.

Ebola virus (EBOV) infection induces the formation of membrane-less, cytoplasmic compartments termed viral factories, in which multiple viral proteins gather and coordinate viral transcription, replication, and assembly. Key to viral factory function is the recruitment of EBOV polymerase, a multifunctional machine that mediates transcription and replication of the viral RNA genome. We show that intracellularly reconstituted EBOV viral factories are biomolecular condensates, with composition-dependent internal exchange dynamics that likely facilitates viral replication. Within the viral factory

Role of VP30 Phosphorylation in Ebola Virus Nucleocapsid Assembly and Transport.

Ebola virus (EBOV) VP30 regulates viral genome transcription and replication by switching its phosphorylation status. However, the importance of VP30 phosphorylation and dephosphorylation in other viral replication processes such as nucleocapsid and virion assembly is unclear. Interestingly, VP30 is predominantly dephosphorylated by cellular phosphatases in viral inclusions, while it is phosphorylated in the released virions. Thus, uncertainties regarding how VP30 phosphorylation in nucleocapsids is achieved and whether VP30 phosphorylation provides any advantages in later steps in viral repli

α-Herpesviruses exploit host ssDNA gap prevention pathways for GC-rich genome replication and reactivation.

Many α-herpesviruses, such as herpes simplex virus type 1 (HSV-1) and pseudorabies virus, possess GC-rich genomes prone to forming G-quadruplex (G4) structures. However, the impact of these G4 structures on viral genome maintenance is unknown. Here, we demonstrate that G4s impede lagging strand DNA synthesis in the viral genome, generating single-stranded DNA (ssDNA) gaps that activate an ATR-mediated replication checkpoint. To complete genome duplication, these viruses co-opt host ssDNA gap prevention pathways, including PARP-mediated backup Okazaki fragment maturation and post-replicative ga

Ocular viral infections.

The ocular manifestations of viral infection vary greatly. Involvement of the anterior segment is generally mild and self-limited, except in cases of congenital infection which are often associated with significant alteration of ocular structures or in cases of childhood infection with herpes simplex virus or varicella-zoster virus, in which prolonged inflammation may lead to corneal thinning or perforation, glaucoma and cataract formation. Involvement of the posterior structures is potentially sight-threatening. Retinal or optic nerve involvement should be suspected in any patient who complai

Acute optic neuritis: a virological study in relation to multiple sclerosis.

Previous ultrastructural examination of peripheral blood lymphocytes revealed the presence of intranuclear filamentous structures in multiple sclerosis (MS) and in some optic neuritis (ON) patients. The present investigation was undertaken in the attempt to correlate the presence of such structures with the etiology of ON and MS and possibly to demonstrate the viral origin of the filaments. Suitable virological and serological techniques were used to detect and isolate infectious agents from peripheral blood samples and body excretions of 12 monosymptomatic ON patients at their first acute att

Hybrid extrachromosomal DNA in HPV-driven cancers.

Extrachromosomal DNA (ecDNA) drives extensive oncogene amplification and intrinsic tumor heterogeneity in human cancers. Recent studies have uncovered an unexpected convergence between viral oncogenesis and ecDNA biology: integration of human papillomavirus (HPV) can trigger the formation of hybrid viral-human ecDNA structures in approximately 30% of HPV-associated oropharyngeal cancers (HPVOPC), with analogous structures reported in cervical cancer models. These chimeric circular elements fuse viral oncogenes with captured human genomic sequences, co-amplifying viral and human genes, and gene

Conserved marseilleviruses harboring diverse antibiotic resistance genes isolated from the Yangtze river Delta and the Pearl river delta, China.

Marseilleviruses are a group of double-stranded DNA viruses infecting Acanthamoeba within the phylum Nucleocytoviricota and are ubiquitous in water and soil globally. Here, we report six strains of marseilleviruses isolated from environmental samples in the Yangtze River Delta and the Pearl River Delta, China. Viral particles exhibited icosahedral shaped capsids measuring about 220 ~ 240 nm in diameter. Based on stability assays, viral particles were halotolerant and acid-tolerant, but sensitive to chloroform and high temperature. Genomics and phylogenetic analyses showed that these strains we

A review on structural, non-structural, and accessory proteins of SARS-CoV-2: Highlighting drug target sites.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), the causative agent of COVID-19, is a highly transmittable and pathogenic human coronavirus that first emerged in China in December 2019. The unprecedented outbreak of SARS-CoV-2 devastated human health within a short time leading to a global public health emergency. A detailed understanding of the viral proteins including their structural characteristics and virulence mechanism on human health is very crucial for developing vaccines and therapeutics. To date, over 1800 structures of non-structural, structural, and accessory protein

[Changes in the myocardium in encephalomyocarditis of pigs].

The myocardial lesions of pigs (age from 2.5 to 3.5 month) with encephalomyocarditis virus infection are presented. The disease is caused by members of the genus Cardiovirus (family Picornaviridae). In Greece it was first observed 1987 in two stables of pig-breeders with a mortality of 80%. The macroscopic changes are characterized by a myocardial degeneration with greyish pale linear or round foci and by an accumulation of a clear red to yellow fluid in the pericardium and the pleural cavity. The most important histologic changes of the hearts are a diffuse or focal myocarditis with a severe

Host ANP32A mediates the assembly of the influenza virus replicase.

Aquatic birds represent a vast reservoir from which new pandemic influenza A viruses can emerge1. Influenza viruses contain a negative-sense segmented RNA genome that is transcribed and replicated by the viral heterotrimeric RNA polymerase (FluPol) in the context of viral ribonucleoprotein complexes2,3. RNA polymerases of avian influenza A viruses (FluPolA) replicate viral RNA inefficiently in human cells because of species-specific differences in acidic nuclear phosphoprotein 32 (ANP32), a family of essential host proteins for FluPol activity4. Host-adaptive mutations, particularly a glutamic

The Good Treatment, the Bad Virus, and the Ugly Inflammation: Pathophysiology of Kidney Involvement During COVID-19.

Kidney involvement is a common complication during SARS-CoV-2 infection. Its association with poor outcomes, especially in critically ill patients, raises issues whether kidney involvement reflects multi-organ damage or if it is a specific feature of the infection. Based on observational studies, autopsy series, and on current understanding of the route of entry of the virus, this review will highlight the different types of kidney involvement during COVID-19 and put them in the perspective of the different pathophysiological hypotheses. Virus entry route through ACE2 ligation and TMPRSS2 coli

Role of shrimp tegumental glands in the dynamics of infection with the white spot syndrome virus.

The cuticle and peritrophic membrane are important physical barriers against pathogens in shrimp. However, exposed structures, such as tegumental glands (TGs), can act as entry points for the white spot syndrome virus (WSSV). Previous studies have detected viral signals in TGs, although it remains unclear whether the virus is retained in the mucus or infects glandular cells. In this study, in situ hybridization for viral RNA in TG cells indicated the presence of viral transcripts, suggesting that TGs could function as sites of viral infection and subsequent tissue dissemination. Furthermore, β

Formation of adenovirus DNA replication compartments.

Adenoviruses induce an extensive reorganization of the host cell nucleus during replication. Such a process results in the assembly of viral and cellular macromolecules into nuclear structures called adenovirus replication compartments (AdRCs), which function as platforms for viral DNA replication and gene expression. AdRCs co-opt host proteins and cellular pathways that restrict viral replication, suggesting that the mechanisms that control AdRC formation and function are essential for viral replication and lay at the basis of virus-host interactions. Here, we review the hallmarks of AdRCs an

Targeting SARS-CoV-2 programmed -1 ribosomal frameshifting: structural dynamics and RNA-directed antiviral strategies.

Programmed -1 ribosomal frameshifting (-1 PRF) is a translational recoding mechanism used by many RNA viruses to regulate the expression of viral replication proteins. In coronaviruses, including SARS-CoV-2, -1 PRF is controlled by a conserved frameshift stimulation element containing a three-stemmed RNA pseudoknot located downstream of a slippery sequence. Studies have shown that conformational dynamics, mechanical stability, and structural variability of the pseudoknot influence ribosome pausing and frameshifting efficiency, identifying viral RNA structures as potential antiviral targets. Targeting G-Quadruplex with Bis-thiourea Compounds Inhibits SARS-CoV-2 Replication.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), the virus behind COVID-19, has a single-stranded RNA genome approximately 30 kb long. Due to its continuous mutation and potential for reemergence, identifying new therapeutic targets is crucial. G-quadruplexes (G4s), high-order genome structures, are promising therapeutic targets for various viral diseases due to their ability to inhibit virus replication. To develop new anti-SARS-CoV-2 drugs targeting G4s, identifying G4 structures in the viral genome and finding small molecules that selectively bind to them is essential. Recently
