Encounter-State Over-Anchoring Governs Productive PETase Binding on PET Surfaces.

Polyethylene terephthalate (PET) hydrolysis by Ideonella sakaiensis PETase (IsPETase) begins at a heterogeneous solid-liquid interface, yet the molecular basis of productive surface recognition remains poorly resolved. Here, we combined a Martini 3 coarse-grained PET model with Go̅Martini protein dynamics to investigate IsPETase binding to an extended PET surface. A four-state kinetic model, comprising unbound, encounter, docked, and precatalytic states, shows that productive binding is not limited by adsorption itself but by a postadsorption reregistration step that converts surface-bound enc

Unraveling the ecological success of Iodidimonas in a bioreactor treating oil and gas produced water.

UNLABELLED: Iodidimonas sp., a bacterium found in bioreactors treating oil and gas produced water as well as iodide-rich brines, has garnered attention for its unique ability to oxidize iodine. However, little is known about the metabolic capabilities that enable Iodidimonas sp. to thrive in certain unique ecological niches. In this study, we isolated, characterized, and sequenced three strains belonging to the Iodidimonas genus from the sludge of a membrane bioreactor used for produced water treatment. We investigated the genomic features of these isolates and compared them with the four publ

Roles of Gut Microbiota and Associated Metabolites in Clostridioides difficile Infection.

Clostridioides difficile infection (CDI), is the most common healthcare problem primarily involving the colon of individuals who's gut microbiota has been disrupted. Proteobacteria (officially updated and recognized as Pseudomonadota), a minor gut-associated microbial community within a healthy host, could serve as a metric for CDI. However, the alterations of specific members of Proteobacteria in the context of CDI are not thoroughly understood. Based on the summary data of microbiome from 7,738 participants in the Dutch cohort, linkage disequilibrium score regression (LDSC) was used to explo

Gut-bone axis research: unveiling the impact of gut microbiota on postmenopausal osteoporosis and osteoclasts through Mendelian randomization.

BACKGROUND: Postmenopausal osteoporosis is a prevalent disease that affects the bone health of middle-aged and elderly women. The link between gut microbiota and bone health, known as the gut-bone axis, has garnered widespread attention. METHODS: We employed a two-sample Mendelian randomization approach to assess the associations between gut microbiota with osteoclasts and postmenopausal osteoporosis, respectively. Single nucleotide polymorphisms associated with the composition of gut microbiota were used as instrumental variables. By analyzing large-scale multi-ethnic GWAS data from the inte

Physiological and evolutionary contexts of a new symbiotic species from the nitrogen-recycling gut community of turtle ants.

While genome sequencing has expanded our knowledge of symbiosis, role assignment within multi-species microbiomes remains challenging due to genomic redundancy and the uncertainties of in vivo impacts. We address such questions, here, for a specialized nitrogen (N) recycling microbiome of turtle ants, describing a new genus and species of gut symbiont-Ischyrobacter davidsoniae (Betaproteobacteria: Burkholderiales: Alcaligenaceae)-and its in vivo physiological context. A re-analysis of amplicon sequencing data, with precisely assigned Ischyrobacter reads, revealed a seemingly ubiquitous distrib

Effects of continuous cropping on bacterial community diversity and soil metabolites in soybean roots.

The alternating planting of corn and soybeans is regarded as an effective strategy in addressing the challenges faced in soybean cultivation. However, the precise mechanisms that control the bacterial microbiome in soybean roots in the soil, particularly in continuous cropping and rotational corn-soybean farming rotations, are remain unclear. This study employed both field and pot positioning experiments, using high-throughput and generic metabolomics sequencing techniques to explore the dynamics between soybean plants, root microflora, and soil metabolites, especially in the context of contin

Re-Analyses of Samples From Amyotrophic Lateral Sclerosis Patients and Controls Identify Many Novel Small RNAs With Diagnostic And Prognostic Potential.

Amyotrophic lateral sclerosis (ALS) is a highly heterogeneous disease for which accurate diagnostic and prognostic biomarkers are needed. Toward this goal, we reanalyzed two published collections of datasets generated from the plasma and serum of ALS patients and controls. We profiled these datasets for isoforms of microRNAs (miRNAs) known as isomiRs, transfer RNA-derived fragments (tRFs), and ribosomal RNA-derived fragments (rRFs), placing all remaining reads into a group labeled "not-itrs." We found that plasma and serum are rich in isomiRs (canonical, non-canonical, and non-templated), tRFs

Biochemical and structural characterization of AmyY from Alkalimonas sp. NCh-2 reveals a class of metal-free α-amylases in glycoside hydrolase family 13.

α-Amylases (EC 3.2.1.1) are among the most important industrial enzymes in starch saccharification, detergent, paper, and textile industries. Canonical α-amylases typically contain Ca2+ in their structure, which is not directly involved in catalysis but essential in maintaining the structural integrity of α-amylases. Ca2+ ions are easily removed by chelating reagents, which may affect the activity and stability of α-amylases and thereby hinder their applications in some industries. Here, we identified a metal-free α-amylase, AmyY, from the bacterium Alkalimonas sp. NCh-2 isolated from an alkal

Gut microbiome and circulating bacterial DNA ("blood microbiome") in a mouse model of total parenteral nutrition: Evidence of two distinct separate microbiotic compartments.

BACKGROUND & AIMS: Total parenteral nutrition (TPN) causes gut atrophy, dysbiosis and leakage of the gut barrier. This study aimed to characterize the gut microbiome in response to different TPNs and tested the hypothesis whether increased gut permeability in TPN would lead to changes in the circulating bacterial DNA ("blood microbiome"). METHODS: Male C57BL/6J mice were randomly allocated to the following groups for seven days (1) chow-fed control (C) without jugular vein catheter (JVC, n=6) (2) chow-fed with JVC and infusion of saline (S) (n = 6) (3) Intralipid-based TPN (n-6:n-3 ratio 7:1)

Multi-omics analysis revealing the interplay between gut microbiome and the host following opioid use.

Opioid crisis is an ongoing epidemic since the past several decades in the United States. Opioid use-associated microbial dysbiosis is emerging as a key regulator of intestinal homeostasis and behavioral responses to opioid. However, the mechanistic insight into the role of microbial community in modulating host response is unavailable. To uncover the role of opioid-induced dysbiosis in disrupting intestinal homeostasis we utilized whole genome sequencing, untargeted metabolomics, and mRNA sequencing to identify changes in microbiome, metabolome, and host transcriptome respectively. Tracking plant, fungal, and bacterial DNA in honey specimens.

Consuming honey can result in adverse effects owing to poisoning by bacterial (botulism) or plant toxins. We have devised a method to extract polymerase chain reaction (PCR) amplifiable DNA of up to c. 400 bp in length based on dialysis of a 15-mL honey sample for 18 h against deionized water followed by sequential extraction using phenol, phenol/chloroform/isoamyl alcohol, chloroform/isoamyl alcohol, and ether. Sequence analysis of PCR products obtained using "universal" plant, fungal, and bacterial primers targeted to the ribosomal RNA genes has allowed us to identify six different orders of

Bacterial nitrite production oxidizes Fe(II) bioremediating acidic abandoned coal mine drainage.

UNLABELLED: Passive remediation systems (PRSs) treating either acidic or neutral abandoned coal mine drainage (AMD) are colonized by bacteria that can bioremediate iron (Fe) through chemical cycling. Due to the low pH in acidic AMD, iron oxidation from soluble Fe(II) to precipitated Fe(III) is mainly directed by microbial oxidation. Less well described are biotic reactions that lead to iron remediation through abiotic secondary reactions. We describe here iron oxidation in acidic AMD that is mediated by the bacterial reduction of nitrate to nitrite followed by the geochemical oxidation of Fe(I

Achromobacter Infections and Treatment Options.

Achromobacter is a genus of nonfermenting Gram-negative bacteria under order Burkholderiales Although primarily isolated from respiratory tract of people with cystic fibrosis, Achromobacter spp. can cause a broad range of infections in hosts with other underlying conditions. Their rare occurrence and ever-changing taxonomy hinder defining their clinical features, risk factors for acquisition and adverse outcomes, and optimal treatment. Achromobacter spp. are intrinsically resistant to several antibiotics (e.g., most cephalosporins, aztreonam, and aminoglycosides), and are increasingly acquirin

Autotrophic denitrification supported by sphalerite and oyster shells: Chemical and microbiome analysis.

This research evaluated the metal-sulfide mineral, sphalerite, as an electron donor for autotrophic denitrification, with and without oyster shells (OS). Batch reactors containing sphalerite simultaneously removed NO3- and PO43- from groundwater. OS addition minimized NO2- accumulation and removed 100% PO43- in approximately half the time compared with sphalerite alone. Further investigation using domestic wastewater revealed that sphalerite and OS removed NO3- at a rate of 0.76 ± 0.36 mg NO3--N/(L · d), while maintaining consistent PO43- removal (∼97%) over 140 days. Increasing the sphalerite

Efficient biodegradation of chlorobenzene via monooxygenation pathways by Pandoraea sp. XJJ-1 with high potential for groundwater bioremediation.

Chlorobenzene (CB), extensively used in industrial processes, has emerged as a significant contaminant in soil and groundwater. The eco-friendly and cost-effective microbial remediation has been increasingly favored to address this environmental challenge. In this study, a degrading bacterium was isolated from CB-contaminated soil at a pesticide plant, identified as Pandoraea sp. XJJ-1 (CCTCC M 2021057). This strain completely degraded 100 mg·L-1 CB and showed extensive degradability across a range of pH (5.0-9.0), temperature (10-37 °C), and CB concentrations (100-600 mg·L-1). Notably, the de

Wheat Bran Arabinoxylan Potentiates Hepatoprotective Efficacy of Postbiotic Limosilactobacillus reuteri in Colitis Mice via a Gut-Liver Axis.

Postbiotics demonstrate superior stability and safety compared to probiotics. We found that wheat bran arabinoxylan (WBAX) served as an effective substrate for the tryptophan-metabolizing probiotic Limosilactobacillus reuteri WX-94, enhancing its tryptophan metabolism to produce indole-3-acetic and indole-lactic acids in vitro. Oral administration of WBAX-L. reuteri postbiotic alleviated colitis and hepatic disorders, outperforming strains cultured with glucose- or xylo-oligosaccharide. Multiomics analysis showed that WBAX-L. reuteri restored metabolic homeostasis and activated hepatic FXR/SHP

Nitrate removal, spatiotemporal communities of denitrifiers and the importance of their genetic potential for denitrification in novel denitrifying bioreactors.

Nitrate treatment performance and denitrification activity were compared between denitrifying biological filters (DNBFs) based on dewatered alum sludge (DAS) and neutralized used acid (NUA). The spatiotemporal distribution of denitrifying genes and the genetic potential associated with denitrification activity and nitrate removal in both DNBFs were also evaluated. The removal efficiency of NUA-DNBF increased by 8% compared with that of DAS-DNBF, and the former NUA-DNBF emitted higher amount of N2O. Analysis of abundance and composition profiles showed that denitrifying gene patterns varied mor

Black soldier fly and uric acid-degrading bacteria contribute to bioconvert duck manure in an efficient manner.

Duck manure, a major pollutant of intensive poultry production, is characterized by high organic load and nutrient content. However, the high water content of duck manure virtually impedes effective manure management. Here, we report the suitability of duck manure as a rearing substrate for larvae of black soldier fly Hermetia illucens L. (Diptera: Stratiomyidae), achieving a corresponding reduction in organic liquid waste. First, duck manure efficiently sustains the development and growth of black soldier fly larvae and is optimized to rear black soldier fly larvae by appropriately adding cor
