DNA fingerprinting in the epidemiology of African serogroup A Neisseria meningitidis.

The restriction endonuclease (RE) technique was used to compare 172 meningococcal group A strains collected between 1969 and 1990, mainly from countries of the so-called African Meningitis Belt, the Gambia and Ethiopia. The 64 strains from various African countries (Niger, Chad, Burkina Faso, Cameroon, Morocco, Djibouti) were distributed within 3 main restriction enzyme patterns (REPs); the 77 Gambian strains fell into 5 REPs and the 24 Ethiopian strains into 2 such patterns. Several of the main REPs were formed by clusters of closely related clones. Clones, very similar to dominating REPs of

DNA fingerprinting in reptiles: Bkm hybridization patterns in Crocodilia and Chelonia.

The simple tetranucleotide repeat GATA (GACA) occurs in all eukaryotes so far studied. In many species, the arrangement of these sequences varies considerably among individuals. Thus GATA (GACA) type probes produce DNA fingerprints when hybridized with restricted DNA from different individuals within a species. Banded krait minor (Bkm) satellite DNA (related to sequences originally recovered from the W chromosome of the banded krait and consisting essentially of a series of GATA repeats) is found in a wide spectrum of vertebrates and invertebrates. We used the Bkm 2(8) clone to evaluate the oc

Comprehensive duck DNA fingerprinting based on machine learning for breed identification.

Duck is one of the most widely distributed waterfowl in the world, with more than 6 billion of them farmed annually in the world, and has great economic and ecological value. Amidst mounting global prioritization of duck genetic resource exploration and prevalent inter-varietal hybridization events, the traditional breed identification methods are difficult to address actual requirements, restricting the utilization, development and protection of duck germplasm resources. This study aims to develop an accurate, efficient, and scalable duck DNA fingerprinting system based on genomic technologie

Genotyping of Corynebacterium pseudotuberculosis isolates using PCR-based DNA fingerprinting methods.

Phenotypic typing methods are often time consuming and do not adequately discriminate among the strains involved. Innovative molecular techniques can perform direct typing by analyzing DNA and are becoming widespread as important tools for bacterial typing, molecular epidemiology and molecular systematization. The aim of this study was to genotype Corynebacterium pseudotuberculosis strains using PCR-based DNA fingerprinting methods and to evaluate the methods comparatively. Within the scope of the study, 17 C. pseudotuberculosis strains were analyzed. The strains were genotyped by enterobacter

Effects of fingerprint development reagents on subsequent DNA analysis.

A variety of evidences are found at crime scenes. Fingerprint and DNA evidences are especially important in the process of identifying personal sources. Among evidences found at crime scenes, cigarette butts are important because they might contain both fingerprints and DNA. In this study, latent fingerprints were detected in cigarette butts using 1,8-diazafluoren-9-one (DFO) and 1,2-Indanedione/zinc chloride (1,2-IND/Zn). Next, DNA extraction and real-time qPCR were performed to quantify and identify the DNA present. Short tandem repeat (STR) profiling was also performed. The results showed t

Prenatal diagnosis of twin zygosity by DNA 'fingerprint' analysis.

A twin pregnancy with one hydrocephalic fetus with oligohydramnios is presented. Sonographic evaluation could not exclude monochorionicity. Before considering selective feticide, blood samples from both fetuses were examined for DNA 'fingerprint' analysis. The different banding patterns of the blood samples established dizygosity. This procedure is suggested in cases where sonography fails to determine chorionicity.

DNA fingerprint analysis of a free-range koala population.

Thirty-six koalas in a free-range Queensland population were fingerprinted using an M13 probe in combination with MspI digestion. The technique was found to be highly repeatable, with estimates of 0.1-1.6% within-gel error and 0.1-2.5% between-gel error. Of the 43 different-size fingerprint bands produced in the population, only 2 bands were common to all 36 koalas. Ten bands were quite rare, occurring at a frequency of 0.2 or less. All 36 koalas had unique DNA fingerprints (probability of 1.88 x 10(-7)), which enabled them each to be uniquely identified. Despite this, there was still a high l

DNA fingerprinting of Chlamydia trachomatis by use of ribosomal RNA, oligonucleotide and randomly cloned DNA probes.

DNA fingerprinting of 15 reference strains and 24 clinical isolates of Chlamydia trachomatis, 2 strains of C. psittaci and one strain of C. pneumoniae was studied by use of universal 16 + 23S RNA from Escherichia coli, 16S rDNA-directed oligonucleotide and randomly cloned chlamydial DNA probes. The rRNA-gene restriction patterns (ribotypes) enabled the differentiation of chlamydial species. Following DNA cleavage by restriction endonuclease PvuII, lymphogranuloma venereum and trachoma biovars of C. trachomatis could be differentiated. An oligonucleotide, designed to hybridize the C. trachomati

Detection of somatic mutations in tumours of diverse types by DNA fingerprinting with M13 phage DNA.

Hybridization of M13 phage DNA to Southern blots of human DNA produces an individual-specific DNA fingerprint. In this study, tumour and lymphocyte DNA from a series of patients with melanoma, Merkel-cell carcinoma, Burkitt's lymphoma and Wilms' tumour was probed with M13 DNA to detect somatic mutations in the DNA of the tumours. Somatic changes were observed in tumour DNA of 16 out of the 28 cases examined. This frequency compared favourably with the frequency with which tumour-specific changes have been found when using the Jeffreys DNA fingerprinting probe 33.15, and demonstrates that M13 D

DNA fingerprinting of septicemic and localized Burkholderia pseudomallei isolates from Malaysian patients.

We have analysed DNA fingerprinting patterns by pulsed-field gel electrophoresis (PFGE) of 52 unrelated Burkholderia pseudomallei strains isolated from septicemic and localized infections from Malaysian subjects. A total of 38 PFGE types were observed among 36 septicemic and 16 localized strains with no predominant pattern. Type 25 was seen in 2 epidemiologically related strains, suggesting human to human transmission. Twelve PFGE types were shared among 26 strains (21 septicemic and 5 localized) showing close genetic relatedness with coefficient of similarity of 0.81 to 1.0. The other 26 stra

Probe-specific DNA fingerprinting applied to the epidemiology of localized juvenile periodontitis.

Although Actinobacillus actinomycetemcomitans has been recognized as a primary etiological agent in localized juvenile periodontitis, questions remain concerning the source of infection, mode of transmission, and relative virulence of strains. DNA fingerprinting analysis, using a randomly cloned chromosomal DNA fragment as a probe, revealed that previously characterized strains of A. actinomycetemcomitans displayed significant restriction site heterogeneity which could be applied to the typing of clinical isolates of this bacterium such that individual strains or variants could be traced withi

DNA fingerprint changes in tuberculosis: reinfection, evolution, or laboratory error?

BACKGROUND: DNA fingerprint patterns of Mycobacterium tuberculosis strains vary within individuals and between epidemiologically linked individuals because of pattern evolution, new infections, and laboratory error. We explored the importance of these factors. METHODS: Cultures from individuals in northern Malawi who had been diagnosed with tuberculosis (TB) during 1996-2001 were fingerprinted with restriction fragment-length polymorphism (RFLP). Probable laboratory error was inferred by use of dates or isolated positive cultures. Pattern evolution was explored within and between individuals,

Monitoring of relapse and remission in acute leukaemias by DNA-fingerprint analysis.

DNA-fingerprint (DNA-F) analysis was successfully performed with DNA from 22 adult patients with acute leukaemia, including 13 patients with acute myeloid leukaemia (AML) and nine patients with acute lymphoblastic leukaemia (ALL). The purpose of this study was to detect differences between the leukaemic phase (at diagnosis or relapse) and remission-phase DNA. We applied one simple repeat probe (GTG)5 and one minisatellite (M13) after DNA-digestion with different restriction endonucleases (HinfI and HaeIII) and agarose gel electrophoresis. In 7/13 patients with AML and 5/9 patients with ALL it

Multidimensional Pathogen Fingerprinting via DNA Scaffold-Confined Enzymatic Synthesis of Silicon Quantum Dots.

Accurate and highly sensitive detection of pathogenic bacteria is essential to public health. Conventional biosensors often rely on bulk signal amplification, which suffers from diffusion-limited kinetics and high background signals. Herein, we present a programmable, surface-confined biosensing strategy that constructs a target-responsive nucleic acid-enzyme microenvironment directly on the bacterial surface, enabling localized catalytic reactions for ultrasensitive detection. Upon target recognition, the aptamer-primer (AP) strand triggers surface-confined rolling circle amplification (RCA)

Evaluation of different DNA-based fingerprinting methods for typing Photobacterium damselae ssp. piscicida.

This study evaluates the effectiveness of three different molecular techniques, repetitive extragenic palindromic PCR (REP-PCR), enterobacterial repetitive intergenic consensus sequence PCR (ERIC-PCR) and the random amplified polymorphic DNA (RAPD-PCR) for rapid typing of Photobacterium damselae ssp. piscicida strains isolated from different species of marine fish and geographic areas. The results obtained by the three methods showed that RAPD and ERIC-PCR were more discriminative for suitable rapid typing of Ph. damselae ssp. piscicida than REP-PCR.
