Methanosarcina horonobensis sp. nov., a methanogenic archaeon isolated from a deep subsurface Miocene formation.

A methanogenic organism, designated strain HB-1(T), from the domain Archaea was isolated from groundwater sampled from a subsurface Miocene formation located in Horonobe, Hokkaido, Japan. The strain grew on methanol, dimethylamine, trimethylamine, dimethylsulfide and acetate but not on monomethylamine, H(2)/CO(2), formate, 2-propanol, 2-butanol or cyclopentanol. Cells were Gram-reaction-negative, non-motile, irregular cocci that were 1.4-2.9 µm in diameter and occurred singly or in pairs. The strain grew at 20-42 °C (optimum 37 °C), at pH 6.0-7.75 (optimum pH 7.0-7.25) and in 0-0.35 M NaCl (op

A versatile cis-prenyltransferase from Methanosarcina mazei catalyzes both C- and O-prenylations.

Polyprenyl groups, products of isoprenoid metabolism, are utilized in peptidoglycan biosynthesis, protein N-glycosylation, and other processes. These groups are formed by cis-prenyltransferases, which use allylic prenyl pyrophosphates as prenyl-donors to catalyze the C-prenylation of the general acceptor substrate, isopentenyl pyrophosphate. Repetition of this reaction forms (Z,E-mixed)-polyprenyl pyrophosphates, which are converted later into glycosyl carrier lipids, such as undecaprenyl phosphate and dolichyl phosphate. MM_0014 from the methanogenic archaeon Methanosarcina mazei is known as

sRNA154 a newly identified regulator of nitrogen fixation in Methanosarcina mazei strain Gö1.

Trans-encoded sRNA154 is exclusively expressed under nitrogen (N)-deficiency in Methanosarcina mazei strain Gö1. The sRNA154 deletion strain showed a significant decrease in growth under N-limitation, pointing toward a regulatory role of sRNA154 in N-metabolism. Aiming to elucidate its regulatory function we characterized sRNA154 by means of biochemical and genetic approaches. 24 homologs of sRNA154 were identified in recently reported draft genomes of Methanosarcina strains, demonstrating high conservation in sequence and predicted secondary structure with two highly conserved single stranded

Coenzyme M methylase activity of the 480-kilodalton corrinoid protein from Methanosarcina barkeri.

Activity staining of extracts of Methanosarcina barkeri electrophoresed in polyacrylamide gels revealed an additional methylcobalamin:coenzyme M (methylcobalamin:CoM) methyltransferase present in cells grown on acetate but not in those grown on trimethylamine. This methyltransferase is the 480-kDa corrinoid protein previously identified by its methylation following inhibition of methyl-CoM reductase in otherwise methanogenic cell extracts. The methylcobalamin:CoM methyltransferase activity of the purified 480-kDa protein increased from 0.4 to 3.8 micromol/min/mg after incubation with sodium do

The novel regulator HdrR controls the transcription of the heterodisulfide reductase operon hdrBCA in Methanosarcina barkeri.

Methanogenic archaea play a key role in the global carbon cycle because these microorganisms remineralize organic compounds in various anaerobic environments. The microorganism Methanosarcina barkeri is a metabolically versatile methanogen, which can utilize acetate, methanol, and H2/CO2 to synthesize methane. However, the regulatory mechanisms underlying methanogenesis for different substrates remain unknown. In this study, RNA-seq analysis was used to investigate M. barkeri growth and gene transcription under different substrate regimes. According to the results, M. barkeri showed the best g

Effects of various environmental conditions on the transformation of chlorinated solvents by Methanosarcina thermophila cell exudates.

Several microbiologically produced biomolecules have been shown to degrade chlorinated contaminants found in groundwater systems. It was discovered that the cell-free exudates of the methanogen Methanosarcina thermophila were capable of carbon tetrachloride (CT) and chloroform (CF) degradation. Characterization of the exudates suggested that the active agents were porphorinogen-type molecules, possibly containing zinc. This research was performed to determine if the exudates from M. thermophila could be used for remediation purposes. The cell exudates were found to be capable of degrading CT,

1H NMR metabolomic profiling of Methanobacterium and Methanosarcina reveals unusual intracellular trimethylamine and acetamide production.

OBJECTIVES: Only a limited number of metabolomic datasets are available for pure cultures of methanogenic archaea, and none have reported 1H-NMR-based intracellular profiles for Methanobacterium and Methanosarcina. We aimed to characterize intracellular metabolite profiles in selected strains and to identify metabolites that challenge current metabolic models. MATERIALS AND METHODS: Nine lyophilized biomass samples representing three Methanobacterium species and three Methanosarcina species (including M. acetivorans grown on methanol, acetate and trimethylamine) were analyzed as single biolog

Synthesis of acetyl coenzyme A by carbon monoxide dehydrogenase complex from acetate-grown Methanosarcina thermophila.

The carbon monoxide dehydrogenase (CODH) complex from Methanosarcina thermophila catalyzed the synthesis of acetyl coenzyme A (acetyl-CoA) from CH3I, CO, and coenzyme A (CoA) at a rate of 65 nmol/min/mg at 55 degrees C. The reaction ended after 5 min with the synthesis of 52 nmol of acetyl-CoA per nmol of CODH complex. The optimum temperature for acetyl-CoA synthesis in the assay was between 55 and 60 degrees C; the rate of synthesis at 55 degrees C was not significantly different between pHs 5.5 and 8.0. The rate of acetyl-CoA synthesis was independent of CoA concentrations between 20 microM

Histones and nucleoid-associated proteins in Methanosarcina acetivorans mediate recovery from stress and stasis.

Many archaea encode histones in tandem with nucleoid-associated proteins (NAPs), but the functional overlap between these two classes of non-specific DNA-binding proteins (DBPs) is not well studied. Most in vivo studies of DBPs have been conducted with archaea that only encode histones or NAPs. Here, we characterize the endogenous function of the two families of DBPs in a methanogen, Methanosarcina acetivorans, that encodes a histone and two copies of an archaea-specific NAP called methanogen chromatin Protein 1 (MC1). In M. acetivorans, we found that each DBP is individually dispensable, but

Simplified Anaerobic Cultivation of Acetivibrio cellulolyticus and Methanosarcina barkeri: Implications for Lignocellulosic Biomethane Research.

Conventional anaerobic digestion relies on diverse inocula present in sludge-based systems. A defined consortium approach was investigated as an alternative. Acetivibrio cellulolyticus was chosen as the cellulose degrader, and two strains of Methanosarcina barkeri were selected as methane producers. Initial cultivation following manufacturer protocols highlighted significant challenges in maintaining strict anaerobic conditions, particularly in the absence of specialized infrastructure. A simplified anaerobic cultivation workflow was therefore evaluated for pure cultures of the selected anaero

NrpRII mediates contacts between NrpRI and general transcription factors in the archaeon Methanosarcina mazei Gö1.

We report here on the formation of a complex between the two NrpR homologs present in Methanosarcina mazei Gö1 and their binding properties to the nifH and glnK(1) promoters. Reciprocal co-chromatography demonstrated that NrpRI forms stable complexes with NrpRII (at an NrpRI : NrpRII molar ratio of ∼ 1 : 3), which are not affected by 2-oxoglutarate. Promoter-binding, analyses using DNA-affinity chromatography and electrophoretic gel mobility shift assays, verified that NrpRII is not able to bind to either the nifH promoter or the glnK(1) promoter except when in complex with NrpRI. Physiological Responses of Methanosarcina barkeri under Ammonia Stress at the Molecular Level: The Unignorable Lipid Reprogramming.

Acetotrophic methanogens' dysfunction in anaerobic digestion under ammonia pressure has been widely concerned. Lipids, the main cytomembrane structural biomolecules, normally play indispensable roles in guaranteeing cell functionality. However, no studies explored the effects of high ammonia on acetotrophic methanogens' lipids. Here, a high-throughput lipidomic interrogation deciphered lipid reprogramming in representative acetoclastic methanogen (Methanosarcina barkeri) upon high ammonia exposure. The results showed that high ammonia conspicuously reduced polyunsaturated lipids and longer-cha

A polyferredoxin with eight [4Fe-4S] clusters as a subunit of molybdenum formylmethanofuran dehydrogenase from Methanosarcina barkeri.

Formylmethanofuran dehydrogenase (Fmd) from Methanosarcina barkeri is a molybdenum iron-sulfur protein involved in methanogenesis. The enzyme contains approximately 30 mol non-heme iron/mol and 30 mol acid-labile sulfur/mol. We report here the cloning and sequencing of the encoding genes, and that these genes form a transcription unit fmdEFACDB. Evidence is provided that the subunit FmdB harbours the molybdenum-containing active site and may bind one [4Fe-4S] cluster. fmdF encodes a protein with four tandemly repeated bacterial-ferredoxin-like domains and is predicted to be a polyferredoxin th

Facilitating extracellular respiration of Methanosarcina barkeri with magnetite nanoparticle: Formation of conductive magnetite nanoparticle-membrane complex.

Extracellular electron transfer (EET) by type I Methanosarcina is relevant to bioenergy recovery, greenhouse gas emissions, environmental remediation and metal corrosion. However, its extracellular respiration is limited by low methanophenazine (MP) levels in the cell membrane, resulting in poor conductivity and restricted electron flux. Here, we grew Methanosarcina barkeri, the most studied species in type I Methanosarcina, with methanol as a sole electron donor and anthraquinone-2,6-disulfonate (AQDS) as a sole electron acceptor. Nearly all AQDS was reduced in the presence of magnetite nanop

Isolation of a methanogenic bacterium, Methanosarcina sp. strain FR, for its ability to degrade high concentration of perchloroethylene.

Tetrachloroethylene (PCE) is a toxic compound essentially used as a degreasing and dry-cleaning solvent. A methanogenic and sulfate-reducing consortium that dechlorinates and mineralizes high concentrations of PCE was derived from anaerobically digested sludge obtained from a waste water treatment plant (Bourg-en-Bresse, France). A methanogenic bacterium, strain FR, was isolated from this acclimated consortium. On the basis of morphological and physiological characteristics, strain FR was classified in the genus of Methanosarcina. Phylogeny analysis with the 16S rRNA gene sequence revealed tha

A self-assembled Methanosarcina barkeri-NH2-MIL-101(Fe) biohybrid enables efficient photocatalytic CO2-to-CH4 conversion.

Semi-artificial photosynthesis offers a promising route for converting CO2 into value-added chemicals. Herein, a novel self-assembled biohybrid of Methanosarcina barkeri and NH2-MIL-101(Fe) enables direct CO2-to-CH4 conversion, achieving a CH4 yield of 563.72 ± 23.75⋅μmol gcat-1 and nearly 100% selectivity. NH2-MIL-101 exhibits high CO2 adsorption without generating H2 as a by-product. The biohybrid showed enhanced light-harvesting, improved electron-hole separation, accelerated interfacial charge transfer, and increased abundance of membrane-bound redox-active mediators. A shift between mineral and nonmineral sources of iron and sulfur causes proteome-wide changes in Methanosarcina barkeri.

Iron (Fe) and sulfur (S) are required elements for life, and changes in their availability can limit the ecological distribution and function of microorganisms. In anoxic environments, soluble Fe typically exists as ferrous iron [Fe(II)] and S as sulfide (HS-). These species exhibit a strong affinity that ultimately drives the formation of sedimentary pyrite (FeS2). Recently, paradigm-shifting studies indicate that Fe and S in FeS2 can be made bioavailable by methanogens through a reductive dissolution process. However, the impact of the utilization of FeS2, as opposed to canonical Fe and S so
