Synthetic Biology Strategies for Harnessing Bacterial Glucose Oxidation Pathways.

As the most important carbon source for bioproduction, glucose is transported and enters the central carbon metabolic pathway directly in most microorganisms. However, certain bacteria utilize membrane-bound dehydrogenases to oxidize glucose to gluconic acid (GA) in the periplasmic space. GA is subsequently converted either to 5-keto-d-gluconate by PQQ-dependent gluconate dehydrogenase (GADH) or to 2-keto-d-gluconate by FAD-dependent GADH, with the latter further oxidized to 2,5-diketo-d-gluconate. This review systematically examines the composition, distribution, physiological functions, and

Rubisco-Centric Strategies for Carbon Conservation in Synthetic Biology.

The escalating global climate crisis urgently demands biomanufacturing technologies with higher carbon efficiency. Ribulose-1,5-bisphosphate carboxylase/oxygenase (Rubisco), the central enzyme catalyzing carbon dioxide fixation in the Calvin-Benson cycle, exhibits low efficiency, thereby limiting its industrial application. This review summarizes fundamental Rubisco research, laying the foundation for its efficiency-enhancing engineering and biomanufacturing applications. We first outline the discovery, systematic classification, and molecular evolution of Rubisco, and then elucidate the struc

Engineering molecular circuits using synthetic biology in mammalian cells.

Synthetic biology has made significant leaps over the past decade, and it now enables rational and predictable reprogramming of cells to conduct complex physiological activities. The bases for cellular reprogramming are mainly genetic control components affecting gene expression. A huge variety of these modules, ranging from engineered fusion proteins regulating transcription to artificial RNA devices affecting translation, is available, and they often feature a highly modular scaffold. First endeavors to combine these modules have led to autoregulated expression systems and genetic cascades.

Direct and indirect impacts of synthetic biology on biodiversity conservation.

The world's biodiversity is in crisis. Synthetic biology has the potential to transform biodiversity conservation, both directly and indirectly, in ways that are negative and positive. However, applying these biotechnology tools to environmental questions is fraught with uncertainty and could harm cultures, rights, livelihoods, and nature. Decisions about whether or not to use synthetic biology for conservation should be understood alongside the reality of ongoing biodiversity loss. In 2022, the 196 Parties to the United Nations Convention on Biological Diversity are negotiating the post-2020

Synthetic biology tools for bioprospecting of natural products in eukaryotes.

Filamentous fungi have the capacity to produce a battery of natural products of often unknown function, synthesized by complex metabolic pathways. Unfortunately, most of these pathways appear silent, many in intractable organisms, and their products consequently unidentified. One basic challenge is the difficulty of expressing a biosynthesis pathway for a complex natural product in a heterologous eukaryotic host. Here, we provide a proof-of concept solution to this challenge and describe how the entire penicillin biosynthesis pathway can be expressed in a heterologous host. The method takes ad

Synthetic biology unlocks programmable control of complex plant glycan metabolism.

Advances in synthetic biology now offer spatiotemporal, conditional, and precise control of plant metabolism, enabling engineering of pathways that have resisted constitutive approaches. Plant cell wall biosynthesis and metabolite glycosylation are industrially valuable pathways that are also acutely sensitive to constitutive perturbation. We use these pathways as a lens to examine the potential impact of emerging programmable tools, including synthetic, tissue-specific, and inducible promoter design; RNA-, protein-, and pathway-level regulatory switches; and CRISPR-based systems. We then exam

Advances in synthetic biology for engineering methylotrophic microbial cell factories.

Methanol, a renewable non-food C1 substrate, holds great promise as a feedstock for sustainable biomanufacturing and carbon neutral production. However, its industrial application is hindered by low methanol assimilation efficiency in most microbes. Recent advances in synthetic biology and metabolic engineering have enabled the development of methylotrophic microbial cell factories through strategies including building efficient methanol-utilizing pathways, engineering methanol dehydrogenase for enhanced oxidation efficiency, and optimizing redox balance via cofactor utilization. Additionally,

Biocatalytic and synthetic biology strategies for S-type lignin valorization.

Lignin, as one of the most abundant natural aromatic polymers, holds significant potential for valorization into high-value products. However, its complex and heterogeneous structure presents a major challenge for bioconversion. This review focuses on the bioconversion of lignin-derived syringyl monomers, which are characterized by 3,5-dimethoxy-substituted aromatic rings that create metabolic bottlenecks during microbial O-demethylation and ring cleavage. Recent advances are summarized in lignin depolymerization, biological funneling, and synthetic biology-driven pathway design for converting

Synthetic biology approaches to copper remediation: bioleaching, accumulation and recycling.

One of the current aims of synthetic biology is the development of novel microorganisms that can mine economically important elements from the environment or remediate toxic waste compounds. Copper, in particular, is a high-priority target for bioremediation owing to its extensive use in the food, metal and electronic industries and its resulting common presence as an environmental pollutant. Even though microbe-aided copper biomining is a mature technology, its application to waste treatment and remediation of contaminated sites still requires further research and development. Crucially, any

Plant Chemical Genetics: From Phenotype-Based Screens to Synthetic Biology.

The treatment of a biological system with small molecules to specifically perturb cellular functions is commonly referred to as chemical biology. Small molecules are used commercially as drugs, herbicides, and fungicides in different systems, but in recent years they are increasingly exploited as tools for basic research. For instance, chemical genetics involves the discovery of small-molecule effectors of various cellular functions through screens of compound libraries. Whereas the drug discovery field has largely been driven by target-based screening approaches followed by drug optimization,

Synthetic biology development of microbial strains for liquid biofuel production.

As a renewable energy source, biofuels can reduce dependence on fossil fuels and effectively lower greenhouse gas emissions, mitigating the global climate change issue. The production of liquid biofuels primarily relies on the biosynthetic processes of microorganisms. While many natural strains possess specific metabolic capabilities to produce liquid biofuels, their performance often fails to meet the demands of industrial-scale production. Therefore, genetic engineering to construct strains with optimized metabolic pathways has become an inevitable approach. Synthetic biology technology has

Robust Synthetic Biology Toolkit to Advance Carboxysome Study and Redesign.

Carboxysomes are polyhedral protein organelles that microorganisms use to facilitate carbon dioxide assimilation. They are composed of a modular protein shell that envelops an enzymatic core mainly composed of physically coupled Rubisco and carbonic anhydrase. While the modular construction principles of carboxysomes make them attractive targets as customizable metabolic platforms, their size and complexity can be a hindrance. In this work, we design and validate a plasmid set, the pXpressome toolkit, in which α-carboxysomes are robustly expressed and remain intact and functional after purific

Virus Eradication and Synthetic Biology: Changes with SARS-CoV-2?

The eradication of infectious diseases has been achieved only once in history, in 1980, with smallpox. Since 1988, significant effort has been made to eliminate poliomyelitis viruses, but eradication is still just out of reach. As the goal of viral disease eradication approaches, the ability to recreate historically eradicated viruses using synthetic biology has the potential to jeopardize the long-term sustainability of eradication. However, the emergence of the severe acute respiratory syndrome-coronavirus (SARS-CoV)-2 pandemic has highlighted our ability to swiftly and resolutely respond to

A synthetic biology-based device prevents liver injury in mice.

BACKGROUND & AIMS: The liver performs a panoply of complex activities coordinating metabolic, immunologic and detoxification processes. Despite the liver's robustness and unique self-regeneration capacity, viral infection, autoimmune disorders, fatty liver disease, alcohol abuse and drug-induced hepatotoxicity contribute to the increasing prevalence of liver failure. Liver injuries impair the clearance of bile acids from the hepatic portal vein which leads to their spill over into the peripheral circulation where they activate the G-protein-coupled bile acid receptor TGR5 to initiate a variety
