Epitranscriptomic regulation of Notch signaling.

Notch signaling is extensively controlled post-transcriptionally, yet the contribution of RNA chemical modifications has only recently begun to be resolved mechanistically. Here, we review epitranscriptomic regulation of Notch signaling, focusing on RNA modification-dependent control of the processing, localization, stability, translation, and editing of Notch-related transcripts. To distinguish direct transcript-level regulation from global pathway effects, we propose a four-step mechanistic framework requiring site-resolved modification mapping, modifier- or reader-dependent alteration of RN

A Hadean timeline for the emergence of the RNA World.

Estimates for when life emerged on Earth range from ca. 3.8 Ga (Eoarchean) to the Hadean eon (≥4.0-4.5 Ga). Here, we conclude that a proposed early stage of life - the RNA World - appeared at ca. 4.33 Ga by tracking the near-surface thermal stability of key biomolecules comprising postulated RNA organisms. We apply a global three-dimensional numerical model to analyse the thermal evolution profile of Hadean crust in response to late accretion bombardment. Results show that frequent global sterilization events persisted up until about 4.4 Ga owing to hot ejecta deposition, rock vapour condensat

Control of Candida albicans morphology and pathogenicity by post-transcriptional mechanisms.

Candida albicans is a major human fungal pathogen responsible for both systemic and mucosal infections in a wide variety of immunocompromised individuals. Because the ability of C. albicans to undergo a reversible morphological transition from yeast to filaments is important for virulence, significant research efforts have focused on mechanisms that control this transition. While transcriptional and post-translational mechanisms have been well-studied, considerably less is known about the role of post-transcriptional mechanisms. However, in recent years several discoveries have begun to shed l

Monocyte chemotactic protein-1-induced protein-1 (MCPIP1) is a novel multifunctional modulator of inflammatory reactions.

The generalized inflammatory response leads to activation of hundreds of genes transcribed in an established sequence in specialized cells. Transcriptome analysis of human monocyte-derived cells stimulated with IL-1beta or with monocyte chemotactic protein-1 (MCP-1) has led to the identification of a new inflammation-related gene ZC3H12A encoding a chain of 599 amino acids corresponding to a 66-kDa protein. The protein, given a provisional name of MCPIP1 (monocyte chemotactic protein-induced protein-1), is expressed in several human and murine tissues such as bone marrow, spleen, heart and pla

Fluorogenic RNA aptamers in cancer: emerging platforms for molecular imaging, biosensing, and precision oncology.

Fluorogenic RNA aptamers have emerged as powerful molecular tools for cancer imaging, biosensing, and biomarker detection due to their high specificity, low background fluorescence, and genetic encodability. These short RNA molecules activate fluorescence upon binding specific fluorogens, enabling real-time visualization of intracellular targets and dynamic molecular processes in living systems. Recent advances in RNA structural engineering, fluorophore optimization, and biosensor integration have significantly expanded the translational applications of fluorogenic aptamers in oncology. Sensing the needs: Molecular basis of miRNA regulatory role of ELAVL protein HuR.

Regulation of miRNAs in mammalian cells-including their expression, activity, transport, storage, and export-is vital for the control of gene expression and cellular function. This process is affected by external stimuli, such as stress or pathogen exposure, and regulated by interactions among miRNAs, target mRNAs, and RNA-binding proteins. Human ELAVL1 HuR, a stress-responsive nuclear protein that can shuttle to the cytoplasm, modulates miRNA activity, storage, and export in a contextual manner. As an AU-rich element (ARE)-containing RNA-binding protein, HuR plays multimodal roles in miRNA re

RNA decay rate as a control point for long non-coding RNA function: a BRIC-based causal analysis of NEAT1.

The abundance of a long non-coding RNA (lncRNA) is set by both its synthesis and its decay, yet for nuclear lncRNAs the contribution of decay - and whether decay rate is a determinant of function - has been little explored. I addressed this for NEAT1, the architectural scaffold of paraspeckles. By genome-wide half-life measurement (5'-bromouridine immunoprecipitation chase, BRIC), NEAT1 is a representative short-lived lncRNA at the median of the lncRNA half-life distribution (∼3.3 h), unlike the stable MALAT1. Using inhibitor-free decay measurement and bidirectional perturbation, I show that t

Tumour-Derived Extracellular Vesicles Containing dsRNA Induce Degradation of Ribosomal Protein mRNA in Platelets.

Extracellular vesicles (EVs) mediate intercellular communication within the tumour microenvironment by carrying cargoes from paracrine parent cells. EVs have attracted great research interest for their ability to carry nucleic acids into recipient cells and modulate cellular functions. However, previous studies have largely focused on RNA sequence information rather than RNA structure features. Here, we observed that EVs derived from colorectal cancer cells are enriched with endogenous double‑stranded RNA (dsRNA), a danger‑associated molecular pattern (DAMP) that leads to the activation of dsR

Evidence for Strong Mutation Bias toward, and Selection against, U Content in SARS-CoV-2: Implications for Vaccine Design.

Large-scale re-engineering of synonymous sites is a promising strategy to generate vaccines either through synthesis of attenuated viruses or via codon-optimized genes in DNA vaccines. Attenuation typically relies on deoptimization of codon pairs and maximization of CpG dinucleotide frequencies. So as to formulate evolutionarily informed attenuation strategies that aim to force nucleotide usage against the direction favored by selection, here, we examine available whole-genome sequences of SARS-CoV-2 to infer patterns of mutation and selection on synonymous sites. Analysis of mutational profil

Inducible degradation of lncRNA Sros1 promotes IFN-γ-mediated activation of innate immune responses by stabilizing Stat1 mRNA.

Interferon-γ (IFN-γ) is essential for the innate immune response to intracellular bacteria. Noncoding RNAs and RNA-binding proteins (RBPs) need to be further considered in studies of regulation of the IFN-γ-activated signaling pathway in macrophages. In the present study, we found that the microRNA miR-1 promoted IFN-γ-mediated clearance of Listeria monocytogenes in macrophages by indirectly stabilizing the Stat1 messenger RNA through the degradation of the cytoplasmic long noncoding RNA Sros1. Inducible degradation or genetic loss of Sros1 led to enhanced IFN-γ-dependent activation of the inn

NAT10 drives endometriosis progression through acetylation and stabilization of TGFB1 mRNA.

Endometriosis, a gynecological disorder marked by pelvic pain and infertility, has its pathogenesis and pathophysiology significantly influenced by epigenetics, as these factors have been well characterized. However, the role of RNA-mediated epigenetic regulation in endometriosis remains to be elucidated. In our study, we found that N4-acetylcytidine (ac4C) RNA modification and N-acetyltransferase 10 (NAT10) were significantly upregulated in endometrial lesions compared to eutopic endometrium. Knockdown of NAT10 suppressed endometrial epithelial cell proliferation, epithelial-to-mesenchymal tr

USP11 inhibits cuproptosis in non-small cell lung cancer by deubiquitinating IGF2BP2 to enhance the stability of m6A-modified ATOX1 mRNA.

Inducing cuproptosis is considered a novel strategy to impede non-small cell lung cancer (NSCLC) progression. ATOX1 suppressed cuproptosis by chelating free copper ions. This study seeks to elucidate the pathways that regulate ATOX1 upstream and thereby pinpoint molecular targets for activating cuproptosis in NSCLC. Cuproptosis was induced with ES-Cu. Malignant phenotypes were assessed using CCK-8, clonogenic, and Transwell assays. RNA immunoprecipitation, RNA pull-down, and actinomycin D chase were used to examine IGF2BP2-ATOX1 mRNA interaction and mRNA stability. Protein-protein interactions

METTL14-mediated FDX1 m6A methylation inhibited the proliferation of clear cell renal cell carcinoma.

FDX1 exerts a significant influence in the process of cuproptosis by facilitating the lipoacylation of proteins and reducing copper ions to monovalent copper ions. The methyltransferase METTL14 is an enzyme that modulates the m6A methylation of RNA, which can impact the stability, translation efficiency, and degradation rate of RNA. Nevertheless, the regulatory association between METTL14 and FDX1 in kidney cancer requires further investigation. The differential expression of METTL14 and FDX1 between normal tissues and renal cancer tissues was analyzed via the GEO public database. The associat

Human m6A demethylase FTO modulates the flowering time of tomato plants under low-temperature stress.

N6-methyladenosine (m6A) RNA modification plays an important role in plant development and environmental stress responses. However, whether m6A demethylation modulates flowering under low-temperature (LT) stress in tomatoes remains unclear. Here, we investigated whether ectopic expression of FTO, a well-characterized human m6A demethylase, influences flowering and post-transcriptional behaviour in tomato (Solanum lycopersicum) under LT conditions. Flowering of transgenic tomato plants expressing FTO was analyzed under LT and normal conditions (NC), and the impacts of FTO on transcripts-specifi

The mRNA covalent modification dihydrouridine regulates transcript turnover and photosynthetic capacity during plant abiotic stress.

RNA covalent modifications (RCMs) influence RNA stability and translation efficiency, and they thus play critical roles in eukaryotic growth and development. However, their role in regulating plant performance under abiotic stress remains largely unexplored. Here, we integrated multi-omics data in 6 Sorghum bicolor accessions under water-limiting conditions in the field to explore the relationship between RCMs and drought response. Within a stress- and photosynthesis-associated gene co-expression module, we identified SbDUS2, a member of a family of enzymes conserved across eukaryotes, that ca

Multivalency in the recognition and antagonism of a HIV TAR RNA-TAT assembly using an aminoglycoside benzimidazole scaffold.

Recognition of RNA by high-affinity binding small molecules is crucial for expanding existing approaches in RNA recognition, and for the development of novel RNA binding drugs. A novel neomycin dimer benzimidazole conjugate 5 (DPA 83) was synthesized by conjugating a neomycin-dimer with a benzimidazole alkyne using click chemistry to target multiple binding sites on HIV TAR RNA. Ligand 5 significantly enhances the thermal stability of HIV TAR RNA and interacts stoichiometrically with HIV TAR RNA with a low nanomolar affinity. 5 displayed enhanced binding compared to its individual building blo

Stress-induced ribosome degradation in Bacillus subtilis is mediated by the RNase Y-specificity complex.

Limiting ribosome synthesis and activity is crucial for adaptation to stresses, such as heat or nutrient starvation. In Bacillus subtilis, this can be achieved through the coordinated action of the alarmones (p)ppGpp and the transcription factor Spx. Here, we performed a genetic screen to identify novel factors that contribute to the heat shock response in B. subtilis. We identified the Y-complex, which confers specificity to the endonuclease RNase Y, as a critical player under stress conditions, such as heat or transition into the stationary phase. This protein complex is required for the tar

Molecular mechanism of de novo replication by the Ebola virus polymerase.

Non-segmented negative-strand RNA viruses, including Ebola virus (EBOV), rabies virus, human respiratory syncytial virus and pneumoviruses, can cause respiratory infections, haemorrhagic fever and encephalitis in humans and animals, and are considered a substantial health and economic burden worldwide1. Replication and transcription of the viral genome are executed by the large (L) polymerase, which is a promising target for the development of antiviral drugs. Here, using the L polymerase of EBOV as a representative, we show that de novo replication of L polymerase is controlled by the specifi
