Understanding and utilising mammalian venom via a platypus venom transcriptome.

Only five mammalian species are known to be venomous, and while a large amount of research has been carried out on reptile venom, mammalian venom has been poorly studied to date. Here we describe the status of current research into the venom of the platypus, a semi-aquatic egg-laying Australian mammal, and discuss our approach to platypus venom transcriptomics. We propose that such construction and analysis of mammalian venom transcriptomes from small samples of venom gland, in tandem with proteomics studies, will allow the identification of the full range of mammalian venom components. Transporters in the Paracoccidioides brasiliensis transcriptome: insights on drug resistance.

In the struggle for life, the capacity of microorganisms to synthesize and secrete toxic compounds (inhibiting competitors) plays an important role in successful survival of these species. This ability must come together with the capability of being unaffected by these same compounds. Several mechanisms are thought to avoid the toxic effects. One of them is toxin extrusion from the intracellular environment to the outside vicinity, using special transmembrane proteins, referred to as transporters. These proteins are also important for other reasons, since most of them are involved in nutrient

The Polycystic Kidney Disease Cyst Transcriptome Defined by Integrating Spatial, Single Nuclear, and Bulk Transcriptomics.

BACKGROUND: Autosomal dominant polycystic kidney disease (ADPKD) has been transcriptionally profiled at single cellular resolution, yet dissociation eliminated cyst-defining morphology to preclude a retrograde analysis of the cyst transcriptome. Transcriptional profiling of dissected ADPKD cysts has demonstrated size-based transcriptional heterogeneity, impossible to define in prior single cell analysis, but sampling was neither single cell nor comprehensive to limit downstream transcriptional analysis. METHODS: 10X Genomics Visium spatial transcriptomics of an autosomal dominant polycystic k

Spatial Transcriptomics Reveals the Transcriptomic Signatures in a Mouse Model of Pediatric Metabolic Dysfunction-Associated Steatohepatitis.

Metabolic dysfunction-associated steatohepatitis (MASH) is considered the progressive form of metabolic dysfunction-associated steatotic liver disease, which is the leading cause of chronic liver disease in children. However, the pathogenesis of pediatric MASH remains poorly understood because of the lack of animal models. In this study, a mouse model of pediatric MASH was developed and its hepatic transcriptomic profile was characterized using spatial transcriptomics technology. C57BL/6J mice were fed a Western diet (WD) along with weekly injections of carbon tetrachloride (CCl4) from the age

Application of spatial transcriptomics across organoids for a high-resolution, spatial whole-transcriptome benchmarking dataset.

Stem cell-derived organoids hold promise to model tissue-specific diseases. To enable this, it is crucial to assess how transcriptional signatures, cellular organization, and composition of organoids compare to in vivo counterparts. However, spatial transcriptomics has been challenging to apply to organoids to elucidate regional molecular identity. This study presents the first systematic profiling of multiple stem cell-derived organoid models (brain, heart muscle, heart valve, kidney, lung, cartilage, and hematopoietic) with stereo-seq, a full transcriptome, spatial assay using on-chip in sit

Transcriptome-wide association analysis of Alzheimer's disease: construction and clinical validation of transcriptomic risk scores.

Early identification of individuals at high risk for Alzheimer's disease (AD) is crucial for disease prevention and intervention. This study aims to develop AD-specific transcriptomic risk scores (TRSs) through multi-tissue transcriptome-wide association study (TWAS) and to evaluate its clinical utility in AD diagnosis and risk prediction. Using GWAS summary statistics combined with expression quantitative trait loci (eQTL) data from 14 tissues, a multi-tissue TWAS approach was applied to identify AD-associated genes. Peripheral blood RNA expression data from the ADNI and GEO databases were us

A transcriptomic-driven segmentation and cell simulation framework for high-resolution spatial transcriptomics and cell-cell communication.

The Visium HD spatial transcriptomics platform enables transcriptome-wide profiling at near-single-cell resolution. However, accurate segmentation of cells to define spatial boundaries relies heavily on histological images. Previous approaches struggle to define cells when the tissues have high cell density, are inflamed, or are mineralized, leading to transcriptomic bleed-through and inaccurate clustering. To address this, we developed TENGU (Transcript-signal Enrichment and Grouping Unit), a comprehensive end-to-end bioinformatic software package. Unlike existing tools, TENGU employs a trans

Integrative transcriptomic analysis reveals alternative splicing complexity and transcriptomic diversity in porcine placentas across altitudes.

High-altitude hypoxia provides a natural laboratory for studying adaptation in plateau mammals. As an interface for oxygen and nutrient exchange, placenta plays a critical role in fetal development. While high-altitude adaptation in systemic physiological responses and cardiopulmonary tissues has been well-studied, a comprehensive landscape of porcine placental transcriptomic diversity and alternative splicing (AS) complexity across altitudes remains lacking. Here, we integrated Iso-Seq and RNA-Seq to profile placental transcriptomes from placentas of 3 pig breeds across altitudes: the Diannan

Transcriptome Analysis Reveals Cross-Kingdom Virulence Factors in Erwinia persicina Cp2.

Erwinia persicina is a well-documented plant pathogenic bacterium, causing soft rot in various plant hosts. There are rare previous reports that it is associated with animal diseases. In this study, we used an alfalfa root infection model and a mouse model via gavage administration of E. persicina strain Cp2. Strain Cp2 was pathogenic on both alfalfa and mice. On alfalfa, Cp2 primarily caused leaf spot and etiolation. Mice exhibited moderate lesions in their liver, stomach and kidney tissues, with inflammation in the liver and kidney after gavage. Furthermore, viable Cp2 cells were successfull

Multispecies transcriptome analysis identifies networks protecting against MASLD in Göttingen minipigs.

To understand the mechanisms underlying the remarkable resistance of Göttingen minipigs to metabolic dysfunction-associated steatotic liver disease (MASLD), a multilevel transcriptomic analysis comparing their liver with those of humans, mice, and MASLD susceptible pig breeds was performed. This analysis revealed 692 genes uniquely differentially expressed in livers of Göttingen minipigs, linked to multiple metabolic and signaling pathways (e.g., AMPK signaling). Among these, 11 transcription factors (TFs), 3 hepatokines (DPP4, ITIH1, and ITIH3), and 6 additional secreted proteins (including P

Single-cell transcriptome defines cell-type repertoire of adult Daphnia magna.

Detailed knowledge of transcriptional responses to environmental cues or developmental stimuli requires single-cell resolution. We performed 2 single-cell RNAseq experiments of adult females and males of Daphnia magna, a freshwater plankton crustacean which is both a classic and emerging new model for eco-physiology, toxicology, and evolutionary genomics. We were able to identify >25 distinct cell types about half of which could be functionally annotated. First, we identified ovaries- and testis-related cell types by focusing on female- and male-specific clusters. Second, we compared markers b

Epigenetics and In Silico Transcriptome Analysis of Pediatric Acute Myeloid Leukemia.

Pediatric acute myeloid leukemia (AML) is a heterogeneous hematologic malignancy that accounts for about 15%-20% of childhood leukemias. Despite therapeutic advances, relapses remain common, and survival for high-risk patients is below 60%. Unlike adult AML, pediatric AML displays distinct genetic mutations, including FLT3-ITD, NPM1, KMT2A rearrangements, and core-binding factors (CBF) fusions, as well as extensive epigenetic dysregulation. Aberrant DNA methylation, histone modifications, and altered non-coding RNA expressions disrupt hematopoietic differentiation and activate oncogenic transc

Whole transcriptome sequencing and ceRNA regulatory network in diabetic peripheral neuropathy.

UNLABELLED: Although diabetic peripheral neuropathy (DPN) is a serious complication of diabetes, its molecular causes are still unclear. The aim of this study was therefore to further investigate the pathogenesis of diabetes through whole transcriptome sequencing. METHODS: We performed whole transcriptome sequencing on sciatic nerve samples from Sprague-Dawley (SD) rats. Based on the whole transcriptome sequencing data, the differentially expressed genes (DEGs) between the DPN and the control groups were identified, and functions and pathways in which DEGs were enriched were analyzed. The corpus luteum transcriptome is dysregulated in dairy cows with mastitis.

Mastitis-induced inflammation in dairy cows can trigger premature luteolysis and subsequent pregnancy loss; however, the molecular mechanisms underlying these effects remain poorly understood. This study aimed to characterize changes in gene expression in the corpus luteum of cows with clinical or subclinical mastitis compared with healthy cows. Multiparous pregnant cows from a commercial pasture-based dairy herd were classified into three groups: subclinical mastitis (SCM; n = 6), clinical mastitis (CLM; n = 6), and healthy controls (CON; n = 5), based on California Mastitis Test scores and s

Comparative evaluation of HTG and TempO Seq targeted transcriptome profiling methods.

Transcriptomic profiling is a cornerstone of molecular biology and plays a central role in translational and molecular oncology, where reliable gene expression measurements are essential. Targeted RNA sequencing approaches offer several advantages over whole-transcriptome methods, including high sensitivity, reproducibility, and reduced turnaround time, particularly when working with formalin-fixed paraffin-embedded (FFPE) samples. HTG EdgeSeq HTP has previously addressed these needs; however, the recent discontinuation of this platform has created a technical gap for targeted transcriptome an

Whole-Blood Transcriptome Profiling Revealed Gene Expression Signatures of Tourette Disorder.

Tourette disorder (TD) is a childhood-onset neurodevelopmental disorder for which no molecular diagnostic markers currently exist. Here, we used whole-blood transcriptome profiling to identify transcriptional signatures associated with TD and its underlying biology. Comparison of 24 TD cases and 24 controls revealed 19 differentially expressed genes. Classification models based on elastic net and support vector machine algorithms achieved receiver operating characteristic area-under-the-curve (ROC-AUC) values exceeding 0.80 under leave-one-out cross-validation, demonstrating robust discriminat

Transcriptome analysis in osteoarthritis primary tissues identifies high-confidence effector genes.

Osteoarthritis, a whole-joint degenerative disorder, is a major public health burden that affects nearly 600 million individuals worldwide, with no disease-modifying treatment. Molecular profiling of relevant tissues is crucial for understanding the biology of disease development. Here, we generate a comprehensive map of cis- and trans- transcriptional regulation in disease-relevant primary tissues from knee osteoarthritis patients: macroscopically intact (low-grade, n = 261) and degenerated (high-grade, n = 212) cartilage, synovium (n = 277), and fat pad (n = 92). Blood transcriptome bridges orthogonal immunotypes and gut microbiome enterotypes in humans.

Unveiling the systemic effects of disease and health requires a holistic approach that has mainly revolved around well-established, determinable molecular relationships such as the protein synthesis cascade and epigenetic mechanisms. In this study, we integrate multi-modal data from a cohort of 394 individuals to identify direct linkage of branches spanning human biological functions often not studied in conjunction, using clinical data, gut microbial abundances, blood immune cell compositions, blood transcriptomic and blood T cell receptor data. Contrary to current paradigms, we demonstrate t
