ArchVelo: archetypal velocity modeling for single-cell multi-omic trajectories.

Inferring cellular dynamics from static single-cell data remains a central challenge in genomics. We introduce ArchVelo, a computational framework for modeling gene regulation and inferring trajectories from paired single-cell chromatin accessibility (scATAC-seq) and transcriptomic (scRNA-seq) data. ArchVelo represents chromatin accessibility as archetypes-shared regulatory programs-to model their dynamic influence on transcription. It outperforms existing methods in trajectory inference accuracy and gene-level latent time alignment, enables trajectory decomposition into archetypal components,

Integrated left ventricular multi-omics landscape of human cardiometabolic HFpEF.

AIMS: Heart failure with preserved ejection fraction (HFpEF), now the leading form of heart failure, is burdened by high morbidity and mortality, owing to gaps in our understanding of its molecular and pathophysiological mechanisms. The obese/cardiometabolic HFpEF phenotype is particularly prevalent and morbid, and obesity is increasingly recognized as a driver of the syndrome, though the underlying mechanisms distinguishing cardiometabolic HFpEF from obesity remain unclear. Comprehensive multi-omics characterization of left ventricular samples from patients with HFpEF and obesity, compared wi

Integrated network pharmacology and bioinformatics analysis reveals MME as key target of Notoginsenoside R1 in diabetic nephropathy.

BACKGROUND: Diabetic nephropathy (DN) is a major diabetes complication and a primary cause of end-stage renal failure. Notoginsenoside R1 (NGR1) is known to reduce proteinuria, exert hypoglycemic effects, and enhance renal function in DN patients. However, the exact mechanisms by which NGR1 affects DN are not well understood. METHODS: An integrative approach combining multi-omics bioinformatics and experimental validation was employed. We analyzed GEO datasets (GSE30122, GSE96804) to identify differentially expressed genes and performed WGCNA to define key modules. Network pharmacology predic

Glutathione metabolism-linked ferroptosis in human seminoma: a spatial multi-omics mapping study.

Testicular cancer is the most common solid tumor in young men aged 15-44 years, with seminoma being a major subtype. To elucidate its poorly understood molecular mechanisms, we performed integrated spatial transcriptomics (ST) and spatial metabolomics (SM) on fresh-frozen seminoma tissues from four patients. ST identified 16 distinct cell clusters and spatially resolved transcriptional programs in tumor, invasive, tubular, and stromal regions, revealing tumor-enriched pathways like glycolysis, oxidative phosphorylation, and ferroptosis. Pseudotime analysis suggested a branched trajectory of ma

Integrated Multi-Omic Analysis Identifies Altered Colonic Brush Border Profile as a Key Feature of Microscopic Colitis.

BACKGROUND: Microscopic colitis (MC), comprising lymphocytic colitis (LC) and collagenous colitis (CC), is an inflammatory bowel disease with increasing incidence. MC etiopathogenesis remains unknown; however, altered colonic epithelial integrity may underlie uncontrolled luminal antigen passage, triggering immuno-inflammatory responses. OBJECTIVE: The aim of this study was to further define the involvement of the colonic epithelium in MC. METHODS: A paired transcriptomic and proteomic analysis followed by epithelial ultrastructural examination was performed on colonic biopsies from LC and C

CFD+CD14+ monocytes: potential pathogenic subset in myasthenia gravis uncovered by multi-omics integration and machine learning analysis.

BACKGROUND: Transcriptome-wide association study (TWAS) contributes to discovering novel susceptibility genes related to diseases. Single-cell RNA sequencing (scRNA-seq) has been extensively applied to characterize cellular heterogeneity in various biological and pathological conditions. However, few studies have integrated TWAS and scRNA-seq to decode the pathogenesis of myasthenia gravis (MG) at cellular resolution. METHODS: We integrated multi-omics data from GEO, genome-wide association study (GWAS) catalog, and Genotype-Tissue Expression (GTEx) databases, including scRNA-seq data, GWAS s

Spatial multi-omics identifies early synaptic pruning and context-specific dopaminergic vulnerability in synucleinopathies.

Parkinson's disease (PD) is characterized by degeneration of dopaminergic neurons in the substantia nigra pars compacta, but the molecular events preceding neuronal loss remain unclear. Here, we combine spatial transcriptomics, spatial proteomics, and α-synuclein (αSyn) seed amplification assays to profile post-mortem midbrain tissue from controls, incidental Lewy body disease (iLBD), PD, Alzheimer's disease (AD), and AD with Lewy body pathology (AD + LBP). We find that αSyn seeding activity correlates with dopaminergic neuron loss in PD-spectrum cases but not in AD-associated LBP, indicating

TORCH infections at the maternal-fetal placental transmission: an overview of multi-omics, pathogenesis and innate immune defense.

The maternal-fetal interface represents a dynamic immunological frontier where pregnancy outcomes are determined by the delicate balance between host defense and microbial pathogenesis. Vertical transmission of pathogens across the placental barrier can lead to devastating consequences including fetal loss, stillbirth, prematurity, and congenital anomalies. The classic TORCH acronym encompasses Toxoplasma gondii, Other agents, Rubella virus, Cytomegalovirus, and Herpes simplex virus, though emerging viruses including Zika virus and SARS-CoV-2 have expanded this spectrum. This review synthesize

Longitudinal spatial multi-omics delineates tumor microenvironment remodeling across sequential EGFR-TKIs in EGFR-mutant NSCLC.

BACKGROUND: Resistance to therapy is a frequent occurrence in patients with epidermal growth factor receptor (EGFR)-mutant non-small-cell lung cancer (NSCLC) who are treated with EGFR-tyrosine kinase inhibitors (EGFR-TKIs). However, spatial information on how the tumor microenvironment (TME) changes within the same patient from baseline to resistance to first- and then third-generation EGFR-TKIs is scarce. Here, we used rare consecutive re-biopsy samples to build an exploratory, longitudinal, and spatially resolved atlas, aiming to describe within-patient TME remodeling patterns as a resource

Dendrobium nobile Lindl. Polysaccharides ameliorate the inflammatory microenvironment in the retina of diabetic rats: a multi-omics study of the gut-blood-retina axis.

The global epidemic of type 2 diabetes (T2D) and its complications threaten human health and lives. Dendrobium nobile Lindl., a traditional Chinese medicinal herb, demonstrates anti-hyperglycemic and anti-hyperlipidemic effects. However, its protective role and mechanisms against diabetes-induced retinopathy remain unclear. This study aimed to investigate the impact of Dendrobium nobile Lindl. Polysaccharides (DNP) on the gut microbiota-metabolite-retinal inflammatory microenvironment in T2D rats. The results demonstrated that DNP could significantly ameliorate hyperglycemia, restore gut micro

Multi-Omics Analysis of Ileal Mucosa and Mesentery Before and After Ileocecal Resection in Crohn's Disease.

Crohn's disease (CD), a type of inflammatory bowel disease (IBD), is a chronic disorder involving any part of the gastrointestinal tract. Ileocecal resection may serve as a more effective treatment option for early CD. However, the potential relationship and mechanisms between the ileocecum and remission induction of CD are still elusive. In this study, we conducted 16S rRNA sequencing and liquid chromatography-tandem mass spectrometry (LC-MS/MS) on 68 terminal ileal mucosa and mesentery samples from 34 patients with CD. The results showed an improvement in the microbial health of the ileal mu

Multi-omics revealed GOT1/ALDH3A1 pathway attenuated head and neck squamous cell carcinoma and increased cisplatin sensitivity through ROS induced by mitochondrial dysfunction.

Current treatment options for head and neck squamous cell carcinoma (HNSCC) are limited. Aspartate aminotransaminase (GOT1) plays an important role in cancer development but its role in HNSCC remains unknown. We combined proteomics and metabolomics to identify high GOT1expression in human cancer tissues. The effects of GOT1 knockdown on cancer cell proliferation were confirmed using CCK8, wound healing assays, colony formation assays, and EdU assays. The anti-apoptotic ability of cancer cells was evaluated using TUNEL assay and flow cytometry. GOT1 knockdown caused mitochondrial dysfunction an

Multi-omics analysis reveals lipid metabolism profiles and regulatory networks in meibomian glands aging.

Aging is a significant risk factor for ocular surface diseases like meibomian gland dysfunction (MGD), which compromises tear film stability, leading to discomforts, visual impairment, and ocular structural damage. This study aims to elucidate the age-related changes in lipid metabolism and the regulation networks, providing insights into early pathogenic mechanisms and identifying potential molecular targets for preventing age-driven pathology in the MGs. We analyzed MGs from young (2 months) and aged (12 months) C57BL/6 mice using a multi-omics approach, transcriptomic analysis and lipidomic

Multi-omics analysis reveals gut microbiota-metabolite interactions and their association with liver function in autoimmune overlap syndrome.

BACKGROUND: Autoimmune liver diseases, including primary biliary cholangitis (PBC), autoimmune hepatitis (AIH), and their overlap syndrome (OS), involve immune-mediated liver injury, with OS occurring in 1.2%-25% of PBC patients. OS carries a higher risk of cirrhosis, hepatocellular carcinoma, and reduced survival. While its pathogenesis remains unclear, gut microbiota dysbiosis and serum metabolite alterations may play key roles. This study uses 16S rRNA sequencing and liquid chromatography-mass spectrometry (LC-MS) metabolomics to compare gut microbiota and serum metabolites among PBC, AIH,

Microbial and metabolic profiles associated with HPV infection and cervical intraepithelial neoplasia: a multi-omics study.

UNLABELLED: Cervical cancer is the most common malignancy of the female reproductive system, with the incidence of human papillomavirus (HPV) being a crucial factor in its pathogenesis. Emerging evidence indicates that cervicovaginal microbiota may influence HPV persistence and cervical intraepithelial neoplasia (CIN). However, the interplay between cervicovaginal and cervical tissue microbiomes and their association with HPV infection and CIN remains poorly understood. In this cross-sectional study, we analyzed the microbiota profiles of cervicovaginal and cervical tissue via five-region 16S

Multi-omics analysis of diabetic cardiomyopathy pathogenesis using a type 2 diabetic Zucker diabetic fatty rat model.

Diabetic cardiomyopathy (DCM) is a leading cause of mortality in patients with diabetes, highlighting the need to better understand its mechanisms for effective treatment. The primary pathogenic mechanism of DCM is mitochondrial dysfunction associated with increased oxidative stress; however, the exact reasons why diabetes triggers this condition remain unclear. An 8-week-old male Zucker diabetic fatty rat model of type 2 diabetes was used for this analysis. Metabolomic and lipidomic analyses were conducted not only in the heart but also across several other organs to elucidate metabolic chang

Integrative multi-omics analysis uncovers tumor-immune-gut axis influencing immunotherapy outcomes in ovarian cancer.

Recurrent ovarian cancer patients, especially those resistant to platinum, lack effective curative treatments. To address this, we conducted a phase 2 clinical trial (NCT02853318) combining pembrolizumab with bevacizumab, to increase T cell infiltration into the tumor, and oral cyclophosphamide, to reduce the number of regulatory T cells. The trial accrued 40 heavily pretreated recurrent ovarian cancer patients. The primary endpoint, progression free survival, was extended to a median of 10.2 months. The secondary endpoints demonstrated an objective response rate of 47.5%, and disease control
