Analysis of biomolecular condensates and protein phase separation with microfluidic technology.

An increasing body of evidence shows that membraneless organelles are key components in cellular organization. These observations open a variety of outstanding questions about the physico-chemical rules underlying their assembly, disassembly and functions. Some molecular determinants of biomolecular condensates are challenging to probe and understand in complex in vivo systems. Minimalistic in vitro reconstitution approaches can fill this gap, mimicking key biological features, while maintaining sufficient simplicity to enable the analysis of fundamental aspects of biomolecular condensates. Diverse roles of biomolecular condensation in eukaryotic translational regulation.

Biomolecular condensates, forming membrane-less organelles, orchestrate the sub-cellular compartment to execute designated biological processes. An increasing body of evidence demonstrates the involvement of these biomolecular condensates in translational regulation. This review summarizes recent discoveries concerning biomolecular condensates associated with translational regulation, including their composition, assembly, and functions. Furthermore, we discussed the common features among these biomolecular condensates and the critical questions in the translational regulation areas. These eme

TDP-43 multidomains and RNA modulate interactions and viscoelasticity in biomolecular condensates.

RNA-binding proteins form biomolecular condensates with RNA through phase separation, playing crucial roles in various cellular processes. Although intrinsically disordered regions (IDRs) are key drivers of phase separation, additional factors such as folded domains and RNA also influence condensate formation and physical properties. However, the molecular mechanisms underlying this regulation remain elusive. Here, using molecular dynamics simulations, we investigate how the multidomain structure of TDP-43, which consists of its IDR, RNA recognition motifs (RRMs), and N-terminal domain (NTD),

Single-molecule microscopy of biomolecular condensates: From liquid droplets to heterogeneous networks.

Single-molecule microscopy has transformed our view of biomolecular condensates-membraneless organelles that organize cellular biochemistry and are frequently dysregulated in disease-revealing them not as simple liquid droplets, but as spatially heterogeneous and percolated networks that can undergo time-dependent physical aging and gelation. Here, we summarize how single-particle tracking, single-molecule-fluorescence resonance energy transfer and super-resolution microscopy resolve molecular motion, confinement, and conformational dynamics to link nanoscale behaviors to mesoscale condensate

Disruption of YAP biomolecular condensates by mechanical stress drives intervertebral disc vascularization.

Angiogenesis represents a key pathological basis for intervertebral disc degeneration (IDD) and discogenic low back pain (LBP), yet its underlying mechanisms remain elusive. Here, we show that mechanical stress induces disc vascularization by activating Hippo signaling and inducing Yes-associated protein (YAP) degradation in nucleus pulposus (NP) cells. This finding was corroborated in NP-specific Yap conditional knockout mice, which exhibited enhanced disc vascularization. Mechanistically, YAP undergoes liquid-liquid phase separation to form biomolecular condensates that recruit and sequester

The sequence grammar and interactions controlling the aging of protein biomolecular condensates.

Biomolecular condensates play key roles in the cell by organizing and regulating important biochemical processes, including transcriptional regulation, RNA metabolism, ribosome biogenesis, and stress responses. While these assemblies are typically dynamic, some can undergo time-dependent aging into solid assemblies, which in certain cases has been linked to pathologies including neurodegenerative diseases. In this review, we focus on the mechanisms that drive condensate aging. In particular, we discuss how features of protein sequence, such as amino acid composition, interaction motifs, and po

Molecular determinants of arginine versus lysine cation-π interactions in biomolecular condensates.

Biomolecular condensates formed by intrinsically disordered regions of proteins are primarily stabilised by amino acid "stickers" that crosslink polypeptide chains. While aromatic and positively charged residues both act as "stickers", their interaction mechanisms differ. Quantifying these differences is essential since they determine the fate of multicomponent mixtures. Here, we show that the two main positively charged stickers, arginine (Arg) and lysine (Lys), exhibit a consistent hierarchy where Arg promotes phase separation more effectively than Lys. Using molecular dynamics simulations a

Biomolecular condensates as dynamic regulators of musculoskeletal homeostasis, disease, and therapeutic challenges.

Biomolecular condensates are membraneless assemblies that concentrate proteins, nucleic acids, and other biomolecules into dynamic cellular compartments. Liquid-liquid phase separation (LLPS) is one important route by which such condensates form, particularly when multivalent interactions generate liquid-like, reversible assemblies. However, not every condensate or disease-associated assembly should be explained solely by LLPS. In the musculoskeletal system, condensates have been linked to transcription, signal transduction, RNA metabolism, stress responses, tissue development, homeostasis, an

A platform to induce and mature biomolecular condensates using chemicals and light.

Biomolecular condensates are membraneless compartments that impart spatial and temporal organization to cells. Condensates can undergo maturation, transitioning from dynamic liquid-like states into solid-like states associated with neurodegenerative diseases, including amyotrophic lateral sclerosis (ALS) and Huntington's disease. Despite their important roles, many aspects of condensate biology remain incompletely understood, requiring tools for acutely manipulating condensate-relevant processes within cells. Here we used the BCL6 BTB domain and its ligands BI-3802 and BI-3812 to create a chem

Modulation of biomolecular condensation of alpha-synuclein variants by eprodisate.

Aggregation of α-synuclein (α-SYN) into amyloid structures is closely associated with Parkinson's disease (PD). Prevention of α-SYN aggregation has been validated as a key strategy to manage PD. α-SYN undergoes liquid-liquid phase separation (LLPS) via biomolecular condensation that facilitates nucleation and amyloid formation in liquid droplets. In this work, the effect of eprodisate (a glycosaminoglycan mimetic) on the formation of biomolecular condensates by α-SYN and its pathology-relevant variants has been investigated. Eprodisate affected the formation of α-SYN condensates, increased the

A viral biomolecular condensate coordinates assembly of progeny particles.

Biomolecular condensates formed by phase separation can compartmentalize and regulate cellular processes1,2. Emerging evidence has suggested that membraneless subcellular compartments in virus-infected cells form by phase separation3-8. Although linked to several viral processes3-5,9,10, evidence that phase separation contributes functionally to the assembly of progeny particles in infected cells is lacking. Here we show that phase separation of the human adenovirus 52-kDa protein has a critical role in the coordinated assembly of infectious progeny particles. We demonstrate that the 52-kDa pr

A practical guide to investigating biomolecular condensates: a comment from the plant community.

Biomolecular condensates formed through phase separation have emerged as a central principle of cellular organization, enabling the dynamic regulation of gene expression, signaling, metabolism, and stress responses. While early conceptual advances in condensate biology have largely originated from animal and in vitro systems, plant cells present a unique set of biological and technical challenges, including rigid cell walls, turgor pressure, plastid autofluorescence, complex endomembrane organization, and acute environmental responsiveness. These distinctive features impede the direct transfer

Lipid packing and cholesterol content regulate membrane wetting and remodeling by biomolecular condensates.

Biomolecular condensates play a central role in cellular processes by interacting with membranes driving wetting transitions and inducing mutual remodeling. While condensates are known to locally alter membrane properties such as lipid packing and hydration, it remains unclear how membrane composition and phase state in turn affect condensate affinity. Here, we show that it is not only the membrane phase itself, but rather the degree of lipid packing that determines the condensate affinity for membranes. Increasing lipid chain length, saturation, or cholesterol content, enhances lipid packing,

Biomolecular condensates, formed through phase separation of multivalent biomolecules, are central to cellular organization and function. Here, we present a unified, physics-based intermediate-resolution framework for efficient and quantitative simulation of biomolecular phase separation at near-cellular complexity. The framework integrates the HyRes protein and iConNA nucleic acid models to explicitly describe major driving forces and capture transient local and global structural features underlying phase transitions. TopBP1 biomolecular condensates as a new therapeutic target in advanced-stage colorectal cancer.

In cancer cells, ATR signaling is crucial to tolerate the intrinsically high damage levels that normally block replication fork progression. Assembly of TopBP1, a multifunctional scaffolding protein, into condensates is required to amplify ATR kinase activity to the levels needed to coordinate the DNA damage response and manage DNA replication stress. Many ATR inhibitors are tested for cancer treatment in clinical trials, but their overall effectiveness is often compromised by the emergence of resistance and toxicities. In this proof-of-concept study, we propose to disrupt the ATR pathway by t

Poly(A)-binding protein is an ataxin-2 chaperone that regulates biomolecular condensates.

Biomolecular condensation underlies the biogenesis of an expanding array of membraneless assemblies, including stress granules (SGs), which form under a variety of cellular stresses. Advances have been made in understanding the molecular grammar of a few scaffold proteins that make up these phases, but how the partitioning of hundreds of SG proteins is regulated remains largely unresolved. While investigating the rules that govern the condensation of ataxin-2, an SG protein implicated in neurodegenerative disease, we unexpectedly identified a short 14 aa sequence that acts as a condensation sw

Pre-assembly of biomolecular condensate seeds drives RSV replication.

During infection, many RNA viruses, including respiratory syncytial virus (RSV), form specialized biomolecular condensates, viral factories (VFs), where viral transcription and replication occur1,2. Paradoxically, high protein concentrations are typically required for condensate nucleation3, yet attaining sufficient protein levels in infection is thought to require VFs for viral transcription and replication. Here, to uncover how viruses solve this paradox to establish VFs, we visualized early infection of RSV in real time with single genomic viral ribonucleoprotein (vRNP) resolution. Our resu

Inhibition and Formation of Amyloid Fibrils in the Bulk and at the Interface of Biomolecular Condensates.

Cells can form open compartments, known as biomolecular condensates, which possess distinct environments and concentrations compared to their surroundings. These biomolecular condensates can modulate biochemical processes, including protein aggregation. Notably, they have been reported to both accelerate and inhibit protein aggregation. Since protein aggregation is often associated with pathological conditions like neurodegenerative diseases, it is crucial to understand the molecular mechanisms underlying the interplay between phase separation and fibril formation. In this review, we discuss h

A blueprint for biomolecular condensation driven by bacterial microcompartment encapsulation peptides.

Bacterial microcompartments are protein organelles with diverse metabolic capabilities. Their functional diversity is determined by an enzymatic core that is sequestered within a structurally conserved protein shell architecture. Segregation of protein cargo into the bacterial microcompartment is enabled by encapsulation peptides, which are short helical domains fused to core proteins through a disordered linker. Here, we investigate how encapsulation peptides drive multicomponent cargo assembly into biomolecular condensates. In vitro experiments supported by molecular dynamics simulations dem

Dissecting Rate-Limiting Processes in Biomolecular Condensate Exchange Dynamics.

An increasing number of biomolecules have been shown to phase-separate into biomolecular condensates-membraneless subcellular compartments capable of regulating distinct biochemical processes within living cells. The speed with which they exchange components with the cellular environment can influence how fast biochemical reactions occur inside condensates and how fast condensates respond to environmental changes, thereby directly impacting condensate function. While fluorescence recovery after photobleaching (FRAP) experiments are routinely performed to measure this exchange timescale, it rem
