Dementia with Lewy Bodies: Genomics, Transcriptomics, and Its Future with Data Science.

Dementia with Lewy bodies (DLB) is a significant public health issue. It is the second most common neurodegenerative dementia and presents with severe neuropsychiatric symptoms. Genomic and transcriptomic analyses have provided some insight into disease pathology. Variants within SNCA, GBA, APOE, SNCB, and MAPT have been shown to be associated with DLB in repeated genomic studies. Transcriptomic analysis, conducted predominantly on candidate genes, has identified signatures of synuclein aggregation, protein degradation, amyloid deposition, neuroinflammation, mitochondrial dysfunction, and the

Using data science to improve outcomes for persons with opioid use disorder.

Medication treatment for opioid use disorder (MOUD) is an effective evidence-based therapy for decreasing opioid-related adverse outcomes. Effective strategies for retaining persons on MOUD, an essential step to improving outcomes, are needed as roughly half of all persons initiating MOUD discontinue within a year. Data science may be valuable and promising for improving MOUD retention by using "big data" (e.g., electronic health record data, claims data mobile/sensor data, social media data) and specific machine learning techniques (e.g., predictive modeling, natural language processing, rein

A deep semantic vegetation health monitoring platform for citizen science imaging data.

Automated monitoring of vegetation health in a landscape is often attributed to calculating values of various vegetation indexes over a period of time. However, such approaches suffer from an inaccurate estimation of vegetational change due to the over-reliance of index values on vegetation's colour attributes and the availability of multi-spectral bands. One common observation is the sensitivity of colour attributes to seasonal variations and imaging devices, thus leading to false and inaccurate change detection and monitoring. In addition, these are very strong assumptions in a citizen scien

Crowd-funded micro-grants for genomics and "big data": an actionable idea connecting small (artisan) science, infrastructure science, and citizen philanthropy.

Biomedical science in the 21(st) century is embedded in, and draws from, a digital commons and "Big Data" created by high-throughput Omics technologies such as genomics. Classic Edisonian metaphors of science and scientists (i.e., "the lone genius" or other narrow definitions of expertise) are ill equipped to harness the vast promises of the 21(st) century digital commons. Moreover, in medicine and life sciences, experts often under-appreciate the important contributions made by citizen scholars and lead users of innovations to design innovative products and co-create new knowledge. We believe

Combining Implementation and Data Sciences to Accelerate Evidence Integration into Healthcare - ImpleMATE.

BACKGROUND: The translation of research evidence into routine healthcare practice is often slow and inconsistent, even timely implementation can significantly improve patient outcomes. While implementation science offers strategies to close this gap, current approaches are frequently manual, fragmented, and poorly integrated within healthcare systems. To address these challenges, we propose ImpleMATE - an AI-assisted implementation science platform designed to streamline implementation efforts. Grounded in the Learning Health System (LHS) model, ImpleMATE aims to establish a continuous, data-d

Vaccines for microbial eye diseases in the era of data science: opportunities and challenges.

BACKGROUND: Ocular infectious diseases remain an important cause of preventable visual impairment worldwide, yet vaccine development for eye-specific pathogens has lagged behind systemic infections. This gap reflects the biology of the eye, including immune privilege, mucosal immunity, pathogen diversity, and limited understanding of ocular correlates of protection. Advances in data science, artificial intelligence, genomics, and systems biology are reshaping vaccine research by enabling antigen discovery, immune modeling, and surveillance. However, these approaches have not been integrated in

The basic and translational science year in review: Confucius in the era of Big Data.

Personalized medicine is an important goal for the treatment of rheumatic disease that seeks to improve outcomes by matching therapy more precisely with the underlying pathogenetic disturbances in the individual patient. Realization of this goal requires actionable biomarkers to identify these disturbances as well as pathways that can be targeted for novel therapy. Among advances in characterizing pathogenesis, Big Data provides an unprecedented picture of pathogenesis, with analysis of tissue lesions revealing disturbances that may not be apparent in blood. Big Data approaches include single

FACT and FAIR with Big Data allows objectivity in science: The view of crystallography.

A publication is an important narrative of the work done and interpretations made by researchers securing a scientific discovery. As The Royal Society neatly states though, "Nullius in verba" ("Take nobody's word for it"), whereby the role of the underpinning data is paramount. Therefore, the objectivity that preserving that data within the article provides is due to readers being able to check the calculation decisions of the authors. But how to achieve full data archiving? This is the raw data archiving challenge, in size and need for correct metadata. Processed diffraction data and final de

A data science approach to predicting patient aggressive events in a psychiatric hospital.

Recent advances in data science were used capitalize on the extensive quantity of data available in electronic health records to predict patient aggressive events. This retrospective study utilized electronic health records (N = 29,841) collected between January 2010 and December 2015 at Harris County Psychiatric Center, a 274-bed safety net community psychiatric facility. The primary outcome of interest was the presence (1.4%) versus absence (98.6%) of an aggressive event toward staff or patients. The best-performing algorithm, penalized generalized linear modeling, achieved an area under the

Check and report: The state of data validity detection in personality disorder science.

The backbone of any field of science is quality data. In personality disorder (PD) science and the broader field of clinical psychology, researchers must consider whether participants were attentive to, understood, and responded honestly and with sufficient effort to self-report questionnaires. We review literature regarding the prevalence of invalid (i.e., careless, low effort, inattentive, or inaccurate) responding, its impact on analysis and interpretation, and available methods of detection. We also present the results of a systematic review of 251 empirical articles across three major jou

Tales from the war on error: the art and science of curating QSAR data.

Curating the data underlying quantitative structure-activity relationship models is a never-ending struggle. Some curation can now be automated but much cannot, especially where data as complex as those pertaining to molecular absorption, distribution, metabolism, excretion, and toxicity are concerned (vide infra). The authors discuss some particularly challenging problem areas in terms of specific examples involving experimental context, incompleteness of data, confusion of units, problematic nomenclature, tautomerism, and misapplication of automated structure recognition tools.

Deep learning in single-cell and spatial transcriptomics data analysis: advances and challenges from a data science perspective.

The development of single-cell and spatial transcriptomics has revolutionized our capacity to investigate cellular properties, functions, and interactions in both cellular and spatial contexts. Despite this progress, the analysis of single-cell and spatial omics data remains challenging. First, single-cell sequencing data are high-dimensional and sparse, and are often contaminated by noise and uncertainty, obscuring the underlying biological signal. Second, these data often encompass multiple modalities, including gene expression, epigenetic modifications, metabolite levels, and spatial locati

SNP Data Science for Classification of Bipolar Disorder I and Bipolar Disorder II.

Bipolar disorder I (BD-I) and bipolar disorder II (BD-II) have specific characteristics and clear diagnostic criteria, but quite different treatment guidelines. In clinical practice, BD-II is commonly mistaken as a mild form of BD-I. This study uses data science technique to identify the important Single Nucleotide Polymorphisms (SNPs) significantly affecting the classifications of BD-I and BD-II, and develops a set of complementary diagnostic classifiers to enhance the diagnostic process. Screening assessments and SNP genotypes of 316 Han Chinese were performed with the Affymetrix Axiom Genom

HREI-MSDB: Data Science-Ready Database of High-Resolution Electron Ionization Mass Spectra.

Despite the increasing use of gas chromatography coupled with electron ionization high-resolution mass spectrometry (GC-EI-HRMS), only a limited amount of GC-EI-HRMS reference data is currently available. Such data are beneficial not only for use with a GC-EI-HRMS instrument but also for computational purposes─for example, for training machine learning models that predict fragmentation under electron ionization conditions. Such models are currently trained and tested on integer m/z data, although they predict the exact elemental composition of ions. High-quality GC-EI-HRMS data will be able to

Synthetic control methods enable stronger causal inference using participatory science data in cities.

Urban environments pose unique challenges for understanding drivers of biodiversity change, as fragmented land ownership makes traditional biodiversity monitoring and randomized experiments logistically difficult. While participatory science platforms such as iNaturalist offer a promising data source by providing extensive biodiversity data from urban areas, inferring causality remains challenging because of confounding factors in observational data. To leverage these data advances, we offer a framework that combines records from iNaturalist with synthetic-control methods, a quasi-experimental

TAME 2.0: expanding and improving online data science training for environmental health research.

INTRODUCTION: Data science training has the potential to propel environmental health research efforts into territories that remain untapped and holds immense promise to change our understanding of human health and the environment. Though data science training resources are expanding, they are still limited in terms of public accessibility, user friendliness, breadth of content, tangibility through real-world examples, and applicability to the field of environmental health science. METHODS: To fill this gap, we developed an environmental health data science training resource, the inTelligence

The Dresden Surgical Anatomy Dataset for Abdominal Organ Segmentation in Surgical Data Science.

Laparoscopy is an imaging technique that enables minimally-invasive procedures in various medical disciplines including abdominal surgery, gynaecology and urology. To date, publicly available laparoscopic image datasets are mostly limited to general classifications of data, semantic segmentations of surgical instruments and low-volume weak annotations of specific abdominal organs. The Dresden Surgical Anatomy Dataset provides semantic segmentations of eight abdominal organs (colon, liver, pancreas, small intestine, spleen, stomach, ureter, vesicular glands), the abdominal wall and two vessel s

Using a data science approach to predict cocaine use frequency from depressive symptoms.

BACKGROUND: Depressive symptoms may contribute to cocaine use. However, tests of the relationship between depression and severity of cocaine use have produced mixed results, possibly due to heterogeneity in individual symptoms of depression. Our goal was to establish which symptoms of depression are most strongly related to frequency of cocaine use (one aspect of severity) in a large sample of current cocaine users. We utilized generalized additive modeling to provide data-driven exploration of the relationships between depressive symptoms and cocaine use, including examination of non-linearit

The Sickle Africa Data Coordinating Centre (SADaCC): a data science hub for interdisciplinary sickle cell disease research and training.

Sickle cell disease (SCD) is one of the most prevalent monogenic disorders worldwide, with the highest burden in Africa, where ~75% of the 7.74 million global cases occur. Scientific progress in understanding its epidemiology, clinical heterogeneity, and treatment outcomes has been constrained by heterogeneous, non-standardized, and non-interoperable datasets that limit data integration and cross-country analyses. To address this, the Sickle Africa Data Coordinating Centre (SADaCC) was established as the data science hub of the SickleInAfrica consortium to support the development and expansion
