XLink-DB: database and software tools for storing and visualizing protein interaction topology data.

As large-scale cross-linking data becomes available, new software tools for data processing and visualization are required to replace manual data analysis. XLink-DB serves as a data storage site and visualization tool for cross-linking results. XLink-DB accepts data generated with any cross-linker and stores them in a relational database. Cross-linked sites are automatically mapped onto PDB structures if available, and results are compared to existing protein interaction databases. A protein interaction network is also automatically generated for the entire data set. The XLink-DB server, inclu

Presentation of differentially regulated proteins within a web-accessible proteome database system of microorganisms.

Web-accessible proteome databases represent indispensable tools for quantitative and comparative proteomics research. The majority of two-dimensional gel electrophoresis (2-DE) databases contains clickable 2-DE gel images and descriptive textual information such as protein name, Mr/pI values, methods of identification, cellular localization and other information on proteins. Although a great part of the work in comparative proteomics consists of the analysis of 2-DE gels using image analysis approaches, most proteome databases lack the ability to present protein abundance data and their altera

Attributable testing for abnormal prion protein, database linkage, and blood-borne vCJD risks.

CONTEXT: National prospective collection of tonsillar tissue to be tested anonymously for abnormal lymphoreticular accumulation of prion protein (PrP) was approved to begin in the UK in 2004. The UK is not, however, testing autopsy specimens attributably for abnormal PrP (PrP(SC)) so that recipients at risk after a blood transfusion from, or exposed to surgical instruments from, a deceased carrier of variant Creutzfeldt-Jakob disease (vCJD) can be followed up to quantify transmission risks. In Switzerland, surveillance for subclinical vCJD includes unconsented testing in autopsies: consented t

HUBMet: an integrative database and analytical platform for human blood metabolites and metabolite-protein associations.

Understanding human blood metabolites is essential for deciphering systemic physiology and disease mechanisms, yet remains challenging due to diverse origins and dynamic regulation. In this study, we develop HUBMet ( https://hubmet.app.bio-it.tech/home ), an open-access web server that includes 3,950 metabolites and 129,814 metabolite-protein associations, with four analytical modules: Over-Representation Analysis (ORA) for enrichment analysis; Metabolite Set Enrichment Analysis (MSEA) for quantitative data analysis; Tissue Specificity Analysis (TSA) for assessing metabolite-tissue relevance;

Secreted proteins from normal and SV40 transformed human MRC-5 fibroblasts: toward establishing a database of human secreted proteins.

Analysis by means of computerized two-dimensional gel electrophoresis (NEPHGE, IEF) of the [35S]-methionine labeled proteins secreted by normal human MRC-5 fibroblasts revealed 476 polypeptides (258 acidic and 218 basic), many of which appeared as charge trains due to modification. Similar analysis of the proteins secreted by SV40 transformed MRC-5 fibroblasts (MRC-5 V2) showed a striking decrease in the levels of many of these proteins as well as the appearance (or increased synthesis) of 47 polypeptides that were either absent or present in very low amounts in normal cells. Of the major secr

Computational prioritization of breast cancer biomarker candidates through automated protein-protein interaction network analysis: A multi-database framework.

Breast cancer is a highly heterogeneous malignancy, creating a need for reproducible computational strategies for candidate-biomarker prioritization. We developed an automated, multi-database framework integrating expression evidence from GEO and GEPIA2, protein annotation from UniProt, interaction information from STRING, PINA, and OncoPPI, and functional interpretation through KEGG and Gene Ontology. The workflow incorporates data retrieval, preprocessing, identifier harmonization, PPI-network construction, hub-node prioritization, enrichment analysis, and computational-performance evaluatio

Two-dimensional database of a Burkitt lymphoma cell line (DG 75) proteins: protein pattern changes following treatment with 5'-azycytidine.

Hypermethylation is an important mechanism for repression of tumor gene suppressor in cancer. The drug 5'-azacytidine (AZC) has been used as demethylating agent to induce the expression of previously silencing genes. In the present work, we attempted to determine, using proteomics, the changes in protein expression profiles following a treatment of an Epstein Barr virus (EBV)-negative Burkitt lymphoma (BL) cell line DG 75. The effects of the treatment in terms of cell viability and growth were first examined. The following observations were made: AZC treatment led to (i) a decrease in cell gro

Insights into Protein-Ligand Noncovalent Interaction Networks: A Database Survey and Quantum Chemistry Calculation Study.

Protein-ligand binding is largely determined by multiple noncovalent interactions (NCIs), which may exhibit synergistic or antagonistic effects. Here, we applied an approach combining PDB statistics with QM/MM calculations to quantify relationships among five major NCIs: halogen bonds (XB), hydrogen bonds (HB), cation-π interactions (CP), π-π interactions (PP), and salt bridges (SB). Statistical analysis showed that 69.28% of the ligands with SB acceptors interact with protein residues, followed by HB acceptors (65.21%) and XB donors (62.76%). Energy analysis revealed the strongest antagonism

Identification of engineered IMGT Fc variants in IMGT/mAb-DB, a database of therapeutic antibodies and fusion proteins.

Monoclonal antibodies (mAbs) and fusion proteins for immune applications (FPIA) play a crucial role in treating autoimmune diseases and cancers by targeting cell-surface proteins and triggering multiple immune mechanisms. These functions are mediated by the crystallizable fragment (Fc) region of mAbs and fusion proteins, whose interaction with Fc gamma receptors (FcγRs) can be modulated through Fc amino acid (AA) engineering. To aid research in this area, we developed the IMGT/FcVariantsExplorer tool (https://www.imgt.org/fcvariantsexplorer/) to identify engineered AA changes or variants withi

Completion of HLA protein sequences by automated homology-based nearest-neighbor extrapolation of HLA database sequences.

The IMGT/HLA database contains every publicly available HLA sequence. However, most of these HLA protein sequences are restricted to the alpha-1/alpha-2 domain for HLA class-I and alpha-1/beta-1 domain for HLA class-II. Nevertheless, also polymorphism outside these domains may play a role in alloreactivity after transplantation. Several computational algorithms that aim for predicting alloreactivity after transplantation, HLAMatchmaker and the PIRCHE algorithm, require a major or the whole part of the HLA protein sequence as input for their prediction. In this study we describe an automated ho

Database search algorithm for identification of intact cross-links in proteins and peptides using tandem mass spectrometry.

A new database search algorithm has been developed for identification of intact cross-links in proteins and peptides from tandem mass spectrometric data. Using this algorithm, intact cross-links can be identified and characterized in proteins and peptides with high confidence. The algorithm was tested using BS(3) (bis[sulfosuccinimidyl] suberate) cross-linked Cytochrome C. Five cross-links were identified and verified for spatial plausibility by comparison with its three-dimensional structure at optimized experimental conditions. The distributions of statistical scores for true and false posit

TickSialoFam (TSFam): A Database That Helps to Classify Tick Salivary Proteins, a Review on Tick Salivary Protein Function and Evolution, With Considerations on the Tick Sialome Switching Phenomenon.

Tick saliva contains a complex mixture of peptides and non-peptides that counteract their hosts' hemostasis, immunity, and tissue-repair reactions. Recent transcriptomic studies have revealed over one thousand different transcripts coding for secreted polypeptides in a single tick species. Not only do these gene products belong to many expanded families, such as the lipocalins, metalloproteases, Antigen-5, cystatins, and apyrases, but also families that are found exclusively in ticks, such as the evasins, Isac, DAP36, and many others. High-variance phenome database reveals important roles of WD40 proteins in the plant pathogenic fungus Fusarium graminearum.

WD40 is a highly conserved protein domain in eukaryotes that functions as a versatile platform for protein-protein interactions and participates in diverse biological processes. We performed a genome-wide functional analysis of WD40 domain-containing proteins in Fusarium graminearum, a phytopathogenic fungus that causes severe yield losses and mycotoxin contamination in major cereal crops. Comprehensive phenotypic profiling of 119 WD40 gene deletion mutants across 22 phenotypic traits established a systematic WD40 phenome dataset, revealing the broad functional involvement of WD40 proteins and

An anomalous abundance of tryptophan residues in ceramide synthases based on analysis of all membrane proteins in the Swiss-Prot database.

The relationship between membrane proteins and the lipid constituents of the membrane bilayer depends on finely-tuned atomic interactions, which itself depends on the precise distribution of amino acids within the 3D structure of the protein. In this regard, tryptophan (Trp), one of the least abundant amino acids, is found at higher levels in transmembrane proteins where it likely plays a role in helping anchor them to the membrane. We now re-evaluate Trp distribution in membrane proteins using all known proteins in the Swiss-Prot database and confirm that it is somewhat higher (∼1.7%) than in
