Environment-dependent epistasis shapes adaptation to fluctuating resources.

Microbial populations frequently experience fluctuations in resource availability, yet how these fluctuations reshape genetic interactions during adaptation remains unclear. Here, we identify the rapid evolution of latent antimicrobial susceptibility in Escherichia coli populations experimentally evolved under repeated feast-famine cycles. Longitudinal population genomics revealed recurrent mutations in the transport genes acrB and ompF, and reconstruction of these mutations demonstrated environment-dependent fitness effects characterized by positive epistasis after 1 day of culture and recipr

Subgroup-specific gene expression profiles and mixed epistasis in chronic lymphocytic leukemia.

Understanding the molecular and phenotypic heterogeneity of cancer is a prerequisite for effective treatment. For chronic lymphocytic leukemia (CLL), recurrent genetic driver events have been extensively cataloged, but this does not suffice to explain the disease's diverse course. Here, we performed RNA sequencing on 184 CLL patient samples. Unsupervised analysis revealed two major, orthogonal axes of gene expression variation: the first one represented the mutational status of the immunoglobulin heavy variable (IGHV) genes, and concomitantly, the three-group stratification of CLL by global DN

Integrating Epistatic Interactions into Genomic Prediction of Growth and Fillet Fat Content in Common Carp.

Common carp (Cyprinus carpio) is an important freshwater aquaculture species, yet non-additive genetic effects remain poorly understood for economically important traits. Here, we dissected epistatic interactions affecting standard body length (SL) and fillet fat content (FC) by integrating pathway-level epistasis analysis, genomic selection (GS), and AlphaFold2 (AF2)-based structure prediction. BridGE analysis detected extensive epistatic signals for both traits. Incorporating selected interactions into GS models improved predictive ability within the sampled population, yielding correlations

Amplified fragment length polymorphism mapping of quantitative trait loci for malaria parasite susceptibility in the yellow fever mosquito Aedes aegypti.

The yellow fever mosquito Aedes aegypti has been the subject of extensive genetic research due to its medical importance and the ease with which it can be manipulated in the laboratory. A molecular genetic linkage map was constructed using 148 amplified fragment length polymorphism (AFLP) and six single-strand conformation polymorphism (SSCP) markers. Eighteen AFLP primer combinations were used to genotype two reciprocal F2 segregating populations. Each primer combination generated an average of 8.2 AFLP markers eligible for linkage mapping. The length of the integrated map was 180.9 cM, givin

Fitness epistasis and constraints on adaptation in a human immunodeficiency virus type 1 protein region.

Fitness epistasis, the interaction among alleles at different loci in their effects on fitness, has potentially important consequences for adaptive evolution. We investigated fitness epistasis among amino acids of a functionally important region of the human immunodeficiency virus type 1 (HIV-1) exterior envelope glycoprotein (gp120). Seven mutations putatively involved in the adaptation of the second conserved to third variable protein region (C2-V3) to the use of an alternative host-cell chemokine coreceptor (CXCR4) for cell entry were engineered singly and in combinations on the wild-type g

Evolutionary Mechanisms Shaping the Maintenance of Antibiotic Resistance.

Antibiotics target essential cellular functions but bacteria can become resistant by acquiring either exogenous resistance genes or chromosomal mutations. Resistance mutations typically occur in genes encoding essential functions; these mutations are therefore generally detrimental in the absence of drugs. However, bacteria can reduce this handicap by acquiring additional mutations, known as compensatory mutations. Genetic interactions (epistasis) either with the background or between resistances (in multiresistant bacteria) dramatically affect the fitness cost of antibiotic resistance and its

A cautionary note on the impact of protocol changes for genome-wide association SNP × SNP interaction studies: an example on ankylosing spondylitis.

Genome-wide association interaction (GWAI) studies have increased in popularity. Yet to date, no standard protocol exists. In practice, any GWAI workflow involves making choices about quality control strategy, SNP filtering, linkage disequilibrium (LD) pruning, analytic tool to model or to test for genetic interactions. Each of these can have an impact on the final epistasis findings and may affect their reproducibility in follow-up analyses. Choosing an analytic tool is not straightforward, as different tools exist and current understanding about their performance is based on often very parti

Epistatic genetic determinants of blood pressure and mortality in a salt-sensitive hypertension model.

Although genetic determinants protecting against the development of elevated blood pressure (BP) are well investigated, less is known regarding their impact on longevity. We concomitantly assessed genomic regions of rat chromosomes 3 and 7 (RNO3 and RNO7) carrying genetic determinants of BP without known epistasis, for their independent and combinatorial effects on BP and the presence of genetic determinants of survival using Dahl salt-sensitive (S) strains carrying congenic segments from Dahl salt-resistant (R) rats. Although congenic and bicongenic S.R strains carried independent BP quantita

Genetics of adverse reactions to haloperidol in a mouse diallel: a drug-placebo experiment and Bayesian causal analysis.

Haloperidol is an efficacious antipsychotic drug that has serious, unpredictable motor side effects that limit its utility and cause noncompliance in many patients. Using a drug-placebo diallel of the eight founder strains of the Collaborative Cross and their F1 hybrids, we characterized aggregate effects of genetics, sex, parent of origin, and their combinations on haloperidol response. Treating matched pairs of both sexes with drug or placebo, we measured changes in the following: open field activity, inclined screen rigidity, orofacial movements, prepulse inhibition of the acoustic startle

Deep learning captures the effect of epistasis in multifactorial diseases.

BACKGROUND: Polygenic risk score (PRS) prediction is widely used to assess the risk of diagnosis and progression of many diseases. Routinely, the weights of individual SNPs are estimated by the linear regression model that assumes independent and linear contribution of each SNP to the phenotype. However, for complex multifactorial diseases such as Alzheimer's disease, diabetes, cardiovascular disease, cancer, and others, association between individual SNPs and disease could be non-linear due to epistatic interactions. The aim of the presented study is to explore the power of non-linear machine

Genetic risk in Alzheimer's disease.

Alzheimer's disease (AD) has a strong genetic predisposition. Genome-wide association studies have identified multiple risk loci, yet many non-coding variants remain uncharacterized. Machine learning-based polygenic risk scores (PRS) enhance prediction by modeling genetic epistasis and sex-specific risks. This review summarizes AD genetic risk factors, PRS methodologies, and ML-based AD risk prediction. It also highlights challenges such as population bias, functional validation, and integrating multi-omics for precision medicine.

Epistasis facilitates the long-term antigenic evolution of the influenza B virus hemagglutinin.

The antigenic drift of viral glycoproteins must be balanced by purifying selection pressure to maintain functionality. Understanding these evolutionary processes is key to predicting and combating viral evolution but is primarily based on influenza A(H3N2), which may limit generalisability. By characterising the influenza B virus haemagglutinin (HA) over 8 decades of circulation in humans, we found continuous genetic diversification, punctuated with antigenic changes that did not follow a linear path in antigenic space. Antigenic change is primarily underpinned by re-occurring mutations and de

Epistatic interactions of AKT1 on human medial temporal lobe biology and pharmacogenetic implications.

AKT1 controls important processes in medial temporal lobe (MTL) development and plasticity, but the impact of human genetic variation in AKT1 on these processes is not known in healthy or disease states. Here, we report that an AKT1 variant (rs1130233) previously associated with AKT1 protein expression, prefrontal function and schizophrenia, affects human MTL structure and memory function. Further, supporting AKT1's role in transducing hippocampal neuroplasticity and dopaminergic processes, we found epistasis with functional polymorphisms in BDNF and COMT--genes also implicated in MTL biology

Computational multigene interactions in virus growth and infection spread.

Viruses persist in nature owing to their extreme genetic heterogeneity and large population sizes, which enable them to evade host immune defenses, escape antiviral drugs, and adapt to new hosts. The persistence of viruses is challenging to study because mutations affect multiple virus genes, interactions among genes in their impacts on virus growth are seldom known, and measures of viral fitness are yet to be standardized. To address these challenges, we employed a data-driven computational model of cell infection by a virus. The infection model accounted for the kinetics of viral gene expres

Genetic analysis of capsule and its associated economic traits in opium poppy (Papaver somniferum L.).

Four single crosses (VG20 x SGE48, SGE48 x SG35II, VG26 x SG35II, and SG35II x VG20) in opium poppy (Papaver somniferum L.) were analyzed to study the gene actions involved in the inheritance of quantitative traits, namely plant height, branches/plant, capsules/plant, peduncle length, capsule index, stigmatic rays, straw yield/plant, and morphine content. Simple additive, dominance, and epistatic genetic components were found to be significant for inheritance pattern. Dominance effect (h) was higher than additive effect (d). Digenic interaction indicated the prevalence of dominance x dominance

Cancer initiation with epistatic interactions between driver and passenger mutations.

We investigate the dynamics of cancer initiation in a mathematical model with one driver mutation and several passenger mutations. Our analysis is based on a multi-type branching process: we model individual cells which can either divide or undergo apoptosis. In the case of a cell division, the two daughter cells can mutate, which potentially confers a change in fitness to the cell. In contrast to previous models, the change in fitness induced by the driver mutation depends on the genetic context of the cell, in our case on the number of passenger mutations. The passenger mutations themselves

Genomewide search for epistasis in a complex trait: pentobarbital withdrawal convulsions in mice.

The well-documented difference in pentobarbital withdrawal severity between DBA/2J and C57BL/6J mice offers the opportunity to study how differences between allelic variants influence pentobarbital withdrawal via their additive and/or dominance effects and to identify modifier loci that also influence the trait via gene-gene interactions (a form of epistasis). Previous work in our laboratory identified seven provisional quantitative trait loci (QTLs) for pentobarbital withdrawal using BXD recombinant inbred strains. To date, only one of these QTLs has been confirmed, Pbw1. We hypothesized that

Entrenchment of germline amino-acid differences in antibody affinity maturation.

Entrenchment - epistasis that locks in amino acid differences between homologous proteins, so each disfavors substitutions toward the other's state - has been demonstrated along individual protein lineages over deep evolutionary time. Antibodies offer a unique system for studying entrenchment: multiple homologous germline V gene paralogs provide diverse starting points, and the rapid somatic evolution of affinity maturation generates dense phylogenies from which selection on germline-encoded residues can be inferred. Using DASM, a deep-learning model that separates selection from mutation in a

GPBSO: Gene Pool-Based Brain Storm Optimization for SNP Epistasis Detection.

Background/Objectives: Detecting high-order epistatic interactions in genome-wide association studies (GWAS) is essential for understanding complex diseases, yet most existing approaches are limited to pairwise interactions. We propose GPBSO (Gene Pool-Based Brain Storm Optimization for Epistasis Detection), a novel stochastic framework that integrates Brain Storm Optimization with a dynamic gene pool to efficiently explore high-order SNP combinations. Methods: Epistasis is evaluated using the k2 Bayesian network scoring criterion and the G-test, with iterative updates to the gene matrix enhan

Vitamin D status: multifactorial contribution of environment, genes and other factors in healthy Australian adults across a latitude gradient.

Vitamin D deficiency is common and implicated in risk of several human diseases. Evidence on the relative quantitative contribution of environmental, genetic and phenotypic factors to vitamin D status (assessed by the serum concentration of 25-hydroxyvitamin D, 25(OH)D) in free-living populations is sparse. We conducted a cross-sectional study of 494 Caucasian adults aged 18-61years, randomly selected from the Australian Electoral Roll according to groups defined by age, sex and region (spanning 27°-43°South). Data collected included personal characteristics, sun exposure behaviour, biomarkers
