The complete chloroplast genome and phylogenetic analysis of Fraxinus paxiana Lingelsh. 1907 (Oleaceae).

Fraxinus paxiana distributed in Shaanxi, Gansu, Hubei, Hunan, and Sichuan provinces, is used as a local medicine in Shaanxi and also serves as an adulterant of traditional Chinese medicine Qinpi. Here, we assembled its 155,692 bp chloroplast genome (GC content 37.87%) with a typical quadripartite structure. A total of 133 genes were annotated, including 88 protein-coding genes, 37 tRNA genes, and eight rRNA genes. We identified 43 SSRs, predominantly composed of mononucleotide repeats. Phylogenetic analysis showed that the genus Fraxinus is divided into two branches, with F. paxiana and F. ins

Characterization of the complete chloroplast genome of Wolffia arrhiza and comparative genomic analysis with relative Wolffia species.

Lemnoideae, commonly referred to as the duckweed, are aquatic plants found worldwide. Wolffia species are known for their extreme reduction in size and complexity, lacking both roots and leaves, and they hold the distinction of being the smallest plants among angiosperms. Interestingly, it belongs to the Araceae family, despite its apparent morphological differences from land plants in the same family. Traditional morphological methods have limitations in classifying these plants, making molecular-level information essential. The chloroplast genome of Wolffia arrhiza is revealed that a total l

Codon Usage Bias Analysis of Chloroplast Genomes in Six Cucurbitaceae Species.

Background and Objectives: Codon usage bias (CUB), the non-uniform usage of synonymous codons, is prevalent in plant chloroplast genomes and plays important roles in gene expression and genome evolution. However, systematic comparisons of CUB patterns across genera in the Cucurbitaceae family remain limited. This study aimed to characterize CUB patterns and identify their driving forces in the chloroplast genomes of six Cucurbitaceae species. Methods: We analyzed the complete chloroplast genomes of six Cucurbitaceae species, watermelon (Citrullus lanatus), melon (Cucumis melo), cucumber (Cucum

The complete chloroplast genome of Lamium purpureum L. var. purpureum (Lamiaceae) and phylogenetic analysis.

Lamium purpureum var. purpureum, the autonym of L. purpureum, is one of five infraspecific taxa currently recognized within the species. In this study, we report the complete chloroplast genome of Lamium purpureum var. purpureum (150,474 bp) with a typical quadripartite structure. A total of 116 unique genes were annotated, comprising 79 protein-coding genes, 33 transfer RNA genes, and four ribosomal RNA genes. Phylogenetic analysis recovered the subfamily Lamioideae and the genus Lamium as monophyletic with strong bootstrap support (100%). Within Lamium, L. purpureum var. purpureum was resolv

Dual roles for CND1 in maintenance of nuclear and chloroplast genome stability in plants.

The coordination of chloroplast and nuclear genome status is critical for plant cell function. Here, we report that Arabidopsis CHLOROPLAST AND NUCLEUS DUAL-LOCALIZED PROTEIN 1 (CND1) maintains genome stability in the chloroplast and the nucleus. CND1 localizes to both compartments, and complete loss of CND1 results in embryo lethality. Partial loss of CND1 disturbs nuclear cell-cycle progression and photosynthetic activity. CND1 binds to nuclear pre-replication complexes and DNA replication origins and regulates nuclear genome stability. In chloroplasts, CND1 interacts with and facilitates bi

The complete chloroplast genome of banana (Musa acuminata, Zingiberales): insight into plastid monocotyledon evolution.

BACKGROUND: Banana (genus Musa) is a crop of major economic importance worldwide. It is a monocotyledonous member of the Zingiberales, a sister group of the widely studied Poales. Most cultivated bananas are natural Musa inter-(sub-)specific triploid hybrids. A Musa acuminata reference nuclear genome sequence was recently produced based on sequencing of genomic DNA enriched in nucleus. METHODOLOGY/PRINCIPAL FINDINGS: The Musa acuminata chloroplast genome was assembled with chloroplast reads extracted from whole-genome-shotgun sequence data. The Musa chloroplast genome is a circular molecule o

Complete chloroplast genomes of endemic Astragalus and Oxytropis species from Uzbekistan.

Chloroplast genomes provide important insights into plant phylogeny, genome evolution, and molecular marker development. In this study, we sequenced, assembled, and analyzed the complete chloroplast genomes of two endemic species from Uzbekistan, Astragalus nuratensis and Oxytropis pseudorosea. Genome skimming generated high-quality paired-end reads, enabling the recovery of complete plastomes with mean sequencing depths of 638× and 1,725×, respectively. The chloroplast genomes were 122,316 bp in A. nuratensis and 122,708 bp in O. pseudorosea. Both genomes encoded 110 unique genes, including 7

Optimized Extraction Protocol of Chloroplast DNA from Chenopodium album (Amaranthaceae) Enabling Whole Plastid Genome Sequencing.

Chenopodium is one of the most complex genera in the family Amaranthaceae, exhibiting ploidy levels ranging from diploid to hexaploid. The lack of distinct morphological characters and phenotypic plasticity has complicated species identification in this genus. The advent of next-generation sequencing technology has enabled in-depth genomic studies of Chenopodium species. To date, the chloroplast genomes of six Chenopodium species-Chenopodium acuminatum, C. ficifolium, C. berlandieri, C. petiolare, C. quinoa, and C. album-have been reported using genomic DNA as templates. Comparative chloroplast genomes: insights into the identification and phylogeny of rapid radiation genus Rhodiola.

Rhodiola L. is a genus exhibiting rapid radiation and represents a typical case for studying plastid gene adaptation in species that spread from high altitudes to low altitudes. In this study, 23 samples of 18 Rhodiola species were collected from the Qinghai-Tibetan Plateau and five scattered alpine areas, and the plastid genomes (plastomes) of these species were sequenced, annotated, and compared between high-altitude and widely distributed groups. The plastomes of Rhodiola were found to be highly conserved in terms of gene size, content, and order but highly variable in several lineage-speci
