A major advance in antimalarial drug discovery has been the shift towards cell-based phenotypic screening, with notable progress in the screening of compounds against the asexual blood stage, liver stage, and gametocytes. A primary method for drug target deconvolution in Plasmodium falciparum is in vitro evolution of compound-resistant parasites followed by whole-genome scans. Several of the most promising antimalarial drug targets, such as translation elongation factor 2 (eEF2) and phenylalanine tRNA synthetase (PheRS), have been identified or confirmed using this method. One drawback of this

In sub-Saharan Africa, continental-scale genomic surveillance of Plasmodium falciparum malaria is needed to track the spread of drug and diagnostic resistance, as well as monitor parasite evolutionary responses to vaccine rollout. Yet continental-scale implementation is hindered by a lack of genomic approaches suitable for local laboratories, and the vastness of the continent. Here, we initiate a decentralised scale-up of P. falciparum genomic surveillance by locally sequencing and analysing 1065 samples across six African countries in one year. We achieve this with a novel nanopore sequencing

The repetitive interspersed family (rif) and subtelomeric variable open reading frames (stevor) are highly diverse multi-gene families in the malaria parasite Plasmodium falciparum. Embedded on the surface of infected erythrocytes, RIFIN and STEVOR proteins are involved in cytoadherence and immune evasion, but the extent of family-wide sequence diversity across strains has yet to be comprehensively investigated in light of improved resolution of the subtelomeric genome sequences. Using a k-mer frequency approach, we analyzed long-read genomic sequence data from 18 geographically diverse P. fal

We present the first complete genome sequence of an aviadenovirus Oriolus adenovirus (OrAdV) sequenced from the cloaca of a Oriolus chinensis (a passerine bird widely distributed in Asia), which was collected from an island off the east coast of China. Thirty-one protein coding genes were predicted in this 40425-bp-long genome. OrAdV genome is highly divergent and has only 57% average protein identity compared with other aviadenovirus genomes. Comparative genomic analysis indicates that this passerine virus is a new species of aviadenovirus. One unique thymidylate kinase gene was discovered in

We have sequenced the genome of the emerging human pathogen Babesia microti and compared it with that of other protozoa. B. microti has the smallest nuclear genome among all Apicomplexan parasites sequenced to date with three chromosomes encoding ∼3500 polypeptides, several of which are species specific. Genome-wide phylogenetic analyses indicate that B. microti is significantly distant from all species of Babesidae and Theileridae and defines a new clade in the phylum Apicomplexa. Furthermore, unlike all other Apicomplexa, its mitochondrial genome is circular. Genome-scale reconstruction of f

Luisa Berná works in the field of comparative and evolutionary genomics in unicellular eukaryotes. In this mSphere of Influence article, she reflects on how advances in three-dimensional genome organization have reshaped our understanding of parasite biology. She discusses how recent findings uncover the distinctiveness of the three-dimensional architecture of Trypanosoma cruzi's genome and its functional implications. Berná argues that integrating structural genomics into parasite research is essential for advancing our understanding of genome organization and its role in shaping parasite bio

Naegleria fowleri is an environmental protist found in soil and warm freshwater sources worldwide and is known for its ability to infect humans and causing a rapid and mostly fatal primary amoebic meningoencephalitis. When contaminated water enters the nose, the facultative parasite follows the olfactory nerve and enters the brain by crossing the cribriform plate where it causes tissue damage and haemorrhagic necrosis. Although N. fowleri has been studied for several years, the mechanisms of pathogenicity are still poorly understood. Furthermore, there is a lack of knowledge on the genomic lev

Trichomonas vaginalis is a flagellated protozoan parasite and the causative agent of trichomoniasis, the most prevalent non-viral sexually transmitted infection, with significant impact on public health and economy. Here, we present a chromosome-level genome of T. vaginalis strain IR-78 (ATCC 50138), assembled using short and long-read sequencing technologies as well as chromatin conformation capture sequencing (Hi-C). The assembled genome is 173.3 Mb in size, with an N50 scaffold length of 26.4 Mb. The assembly is anchored in six super-scaffolds, corresponding to the six chromosomes of T. vag

Urogenital schistosomiasis is caused by the blood fluke Schistosoma haematobium and is one of the most neglected tropical diseases worldwide, afflicting > 100 million people. It is characterised by granulomata, fibrosis and calcification in urogenital tissues, and can lead to increased susceptibility to HIV/AIDS and squamous cell carcinoma of the bladder. To complement available treatment programs and break the transmission of disease, sound knowledge and understanding of the biology and ecology of S. haematobium is required. Human cryptosporidiosis is the leading protozoan cause of diarrhoeal mortality worldwide, and a preponderance of infections is caused by Cryptosporidium hominis and C. parvum. Both species consist of several subtypes with distinct geographical distributions and host preferences (that is, generalist zoonotic and specialist anthroponotic subtypes). The evolutionary processes that drive the adaptation to the human host and the population structures of Cryptosporidium remain unknown. In this study, we analyse 21 whole-genome sequences to elucidate the evolution of anthroponosis. We show that Crypt

piRNAs function as genome defense mechanisms against transposable elements insertions within germ line cells. Recent studies have unraveled that piRNA pathways are not limited to germ cells as initially reckoned, but are instead also found in non-gonadal somatic contexts. Moreover, these pathways have also been reported in bacteria, mollusks and arthropods, associated with safeguard of genomes against transposable elements, regulation of gene expression and with direct consequences in axon regeneration and memory formation. In this Perspective we draw attention to early branching parasitic pro

BACKGROUND: Babesiosis, a tick-borne disease caused by protozoans of the genus Babesia, is widespread in subtropical and tropical countries. Mitochondria are essential organelles that are responsible for energy transduction and metabolism, calcium homeostasis and cell signaling. Mitochondrial genomes could provide new insights to help elucidate and investigate the biological features, genetic evolution and classification of the protozoans. Nevertheless, there are limited data on the mitochondrial genomes of ovine Babesia spp. in China.
METHODS: Herein, we sequenced, assembled and annotated th

Despite publication of the Plasmodium falciparum reference genome over 20 years ago, one-third of its genes remain functionally unannotated, and information is limited for many others. Proteins that act in the same pathway or complex tend to experience similar shifts in evolutionary pressure, such that correlated constraints across species can indicate co-functional proteins. To investigate this connection, we calculated relative evolutionary rates across the genome on a phylogeny of 22 Plasmodium species and assigned each protein-protein pair a score representing the strength of evolutionary

Repetitive elements in DNA sequences are a hallmark of Apicomplexan protozoa. A genome-wide screening for Tandem Repeats was conducted in Toxoplasma gondii and related Coccidian parasites with a novel strategy to assess compositional bias. A conserved pattern of GC skew and purine-pyrimidine bias was observed. Compositional bias was also present at the protein level. Glutamic acid was the most abundant amino acid in the purine (GA) rich cluster, while Serine prevailed in pyrimidine (CT) rich cluster. Purine rich repeats, and consequently glutamic acid abundance, correlated with high scores for

BACKGROUND: Genomics is critical for malaria control and elimination by providing population-level monitoring of malarial gene flow. Whole genome sequencing is valuable for identifying such genomic changes and antimalarial drug resistance. However, sequencing submicroscopic and asymptomatic cases presents challenges due to their low parasite densities and relative abundance of human DNA. Selective whole genome amplification (SWGA) is a method that employs oligonucleotide primers and phi29 DNA polymerase to specifically amplify Plasmodium DNA. SWGA has proven effective in generating increased g

Protozoan parasites remain a major global health and economic burden, particularly in low- and middle-income countries. Conventional strategies such as chemotherapy and vector control face growing limitations due to resistance, toxicity, and implementation challenges. Vaccination represents a sustainable solution, but the complexity of protozoan life cycles and antigenic diversity has hindered vaccine development. Computational vaccinology offers innovative tools to overcome these barriers, combining immuno-informatics, reverse vaccinology, and artificial intelligence to accelerate the identif

The application of whole-genome sequencing (WGS) to Cryptosporidium has been challenged by the relatively small numbers of oocysts present in feces and lack of suitable culture systems to generate sufficient DNA that is required. Here, we provide a method for the preparation of sufficient, high-quality Cryptosporidium DNA for WGS from feces, incorporating parasite purification stages and an optional whole-genome amplification step.

Cryptosporidium parvum is a zoonotic parasite of the intestine and poses a threat to human and animal health. However, it is difficult to obtain a large number of oocysts for genome sequencing using in vitro culture. To address this challenge, we describe a procedure for purification of C. parvum from a clinically positive sample and a method for isolation of a single oocyst of C. parvum using a three-axis hydraulic micromanipulator. We employ the strategy of whole-genome amplification (WGA) of 10 oocysts, and purify the whole-genome DNA after amplification, and finally meet the basic conditio

Trypanosoma cruzi is the causative agent of Chagas disease, a neglected tropical disease, and one of the most important parasitic diseases worldwide. The first genome of T. cruzi was sequenced in 2005, and its complexity made assembly and annotation challenging. Nowadays, new sequencing methods have improved some strains' genome sequence and annotation, revealing this parasite's extensive genetic diversity and complexity. In this review, we examine the genetic diversity, the genomic structure, and the principal multi-gene families involved in the pathogenicity of T. cruzi. The T. cruzi genome

Trypanosomes cause a variety of diseases in man and domestic animals in Africa, Latin America, and Asia. In the Trypanozoon subgenus, Trypanosoma brucei gambiense and Trypanosoma brucei rhodesiense cause human African trypanosomiasis, whereas Trypanosoma brucei brucei, Trypanosoma evansi, and Trypanosoma equiperdum are responsible for nagana, surra, and dourine in domestic animals, respectively. The genetic relationships between T. evansi and T. equiperdum and other Trypanozoon species remain unclear because the majority of phylogenetic analyses has been based on only a few genes.
