Imaging, myeloid precursor immortalization, and genome editing for defining mechanisms of leukocyte recruitment in vivo.

Recruitment of leukocytes from the blood to sites of inflammation poses a promising target for new diagnostic and therapeutic approaches. We aimed to develop a novel method to non-invasively analyze molecular mechanisms of leukocyte migration in pre-clinical models of inflammation in vivo. Methods: We used the ER-HoxB8 system to transiently immortalize murine myeloid precursors from wildtype and CD18- as well as MRP14-deficient mice. A VLA4α-/- cell line was generated by CRISPR/Cas9-mediated gene editing. We analyzed the migration of wildtype and knockout leukocytes in vivo by optical and nucl

Imaging and genome-supported association of glymphatic system function and multiregional brain characteristics with Parkinson's disease.

This study investigated the genetic and phenotypic associations of the glymphatic system and brain characteristics with Parkinson's disease (PD) and developed an imaging-derived early prediction model. In a case-control analysis of 118 PD patients and 58 matched controls, a lower analysis along the perivascular space (ALPS) index (odds ratio [OR] = 0.049, 95% confidence interval [CI]: 0.013-0.181) and elevated free water content, particularly in the temporal lobe (OR = 5.603, 95% CI: 3.093-10.150), were both associated with PD. Their combination provided the highest predictive accuracy for PD

Progressive non-immune hydrops fetalis associated with RASA1 mutation: prenatal imaging and genomic insights.

Hydrops fetalis (HF) is the pathological accumulation of fluid in two or more fetal compartments. While immune-mediated HF was historically predominant, non-immune hydrops fetalis (NIHF) is now increasingly common. Advances in genetic testing have revealed monogenic causes, including RASopathies (a group of genetic syndromes caused by dysregulation of the RAS-mitogen-activated protein kinase signalling pathway). We report a young primigravida, referred at 20+3 weeks for unilateral fetal pleural effusion. Serial ultrasound scans showed rapid progression to bilateral effusion, hepatomegaly, poly

Evaluation of tumor targets selected from public genomic databases for imaging of pancreatic ductal adenocarcinoma.

Pancreatic ductal adenocarcinoma (PDAC) is an aggressive malignancy with a 5-year survival rate of approximately 5-7%, and complete surgical resection remains the only curative treatment but is often unfeasible. Fluorescence-guided surgery (FGS) using tumor-targeted probes may improve tumor visualization and facilitate complete resection. This study aimed to identify and validate tumor targets for FGS during PDAC resection procedures. RNA expression data from over 4000 cell surface genes, obtained from public genomic databases, were analyzed to identify genes encoding PDAC-associated proteins.

Integrating Multi-Organ Imaging-Derived Phenotypes and Genomic Information for Predicting the Occurrence of Common Diseases.

As medical imaging technologies advance, these tools are playing a more and more important role in assisting clinical disease diagnosis. The fusion of biomedical imaging and multi-modal information is profound, as it significantly enhances diagnostic precision and comprehensiveness. Integrating multi-organ imaging with genomic information can significantly enhance the accuracy of disease prediction because many diseases involve both environmental and genetic determinants. In the present study, we focused on the fusion of imaging-derived phenotypes (IDPs) and polygenic risk score (PRS) of disea

An unresectable cholangiolocarcinoma diagnosed by integrating biopsy-based histopathology and genomic findings with clinical and imaging data.

Cholangiolocarcinoma is a rare malignant liver tumor typically diagnosed on pathological evaluation of surgically resected specimens. Establishing a definitive diagnosis in unresectable cases is therefore challenging. A case of a large unresectable liver tumor, extending across the hepatic hilum into both lobes, is presented. Despite the advanced stage, the patient's serum total bilirubin and carbohydrate antigen 19-9 levels remained within normal ranges. On dynamic computed tomography, characteristic imaging features of CLC, including intrahepatic vessel penetration, were seen. Histopathologi

Multiplatform genomic profiling and magnetic resonance imaging identify mechanisms underlying intratumor heterogeneity in meningioma.

Meningiomas are the most common primary intracranial tumors, but the molecular drivers of meningioma tumorigenesis are poorly understood. We hypothesized that investigating intratumor heterogeneity in meningiomas would elucidate biologic drivers and reveal new targets for molecular therapy. To test this hypothesis, here we perform multiplatform molecular profiling of 86 spatially-distinct samples from 13 human meningiomas. Our data reveal that regional alterations in chromosome structure underlie clonal transcriptomic, epigenomic, and histopathologic signatures in meningioma. Stereotactic co-r

Imaging analysis of nuclear antiviral factors through direct detection of incoming adenovirus genome complexes.

Recent studies involving several viral systems have highlighted the importance of cellular intrinsic defense mechanisms through nuclear antiviral proteins that restrict viral propagation. These factors include among others components of PML nuclear bodies, the nuclear DNA sensor IFI16, and a potential restriction factor PHF13/SPOC1. For several nuclear replicating DNA viruses, it was shown that these factors sense and target viral genomes immediately upon nuclear import. In contrast to the anticipated view, we recently found that incoming adenoviral genomes are not targeted by PML nuclear bodi

Clinical, genomic, and imaging predictors of myeloma progression from asymptomatic monoclonal gammopathies (SWOG S0120).

All cases of clinical myeloma (CMM) are preceded by an asymptomatic monoclonal gammopathy (AMG), classified as either monoclonal gammopathy of undetermined significance (MGUS) or asymptomatic multiple myeloma (AMM). We analyzed data from AMG patients (n = 331) enrolled in a prospective, observational clinical trial (S0120). Baseline data from clinical variables, gene expression profiles (GEP) of purified tumor cells, and findings of magnetic resonance imaging (MRI) were correlated with the risk of progression to CMM requiring therapy. GEP of purified tumor cells revealed that all molecular sub

Precision medicine screening using whole-genome sequencing and advanced imaging to identify disease risk in adults.

Reducing premature mortality associated with age-related chronic diseases, such as cancer and cardiovascular disease, is an urgent priority. We report early results using genomics in combination with advanced imaging and other clinical testing to proactively screen for age-related chronic disease risk among adults. We enrolled active, symptom-free adults in a study of screening for age-related chronic diseases associated with premature mortality. In addition to personal and family medical history and other clinical testing, we obtained whole-genome sequencing (WGS), noncontrast whole-body MRI,

Viral genome imaging of hepatitis C virus to probe heterogeneous viral infection and responses to antiviral therapies.

Hepatitis C virus (HCV) is a positive single-stranded RNA virus of enormous global health importance, with direct-acting antiviral therapies replacing an immunostimulatory interferon-based regimen. The dynamics of HCV positive and negative-strand viral RNAs (vRNAs) under antiviral perturbations have not been studied at the single-cell level, leaving a gap in our understanding of antiviral kinetics and host-virus interactions. Here, we demonstrate quantitative imaging of HCV genomes in multiple infection models, and multiplexing of positive and negative strand vRNAs and host antiviral RNAs. We

Percutaneous image-guided biopsy of prostate cancer metastases yields samples suitable for genomics and personalised oncology.

Personalised oncology through mutational profiling of cancers requires the procurement of fresh frozen tumour samples for genomics applications. While primary cancers are often surgically excised and therefore yield such tissue, metastases in the setting of a known cancer diagnosis are not routinely sampled prior to systemic therapy. Our study aimed to determine the suitability of extracted nucleic acids for genomics applications using distant metastatic prostate cancer samples obtained via percutaneous or surgical biopsy. Patients with metastatic prostate cancer were recruited for image-guide

A Fluorescence Imaging- and Deep Learning-Based Approach for Detecting Hepatitis B Virus Integration into Host Genomes.

Hepatitis B virus (HBV) infection can lead to hepatocellular carcinoma, and HBV integration into the host genome is regularly observed in the liver of chronic HBV carriers and is speculated to trigger carcinogenesis. To detect HBV integration, PCR-based methods are sensitive but may not be effective depending on the HBV integration site. High-throughput sequencing reveals not only HBV integration but also the site. However, it is still expensive for clinical applications. In situ hybridization is efficient and allows detection of DNA and RNA in single cells and has been applied to study HBV in

Genetic Determinants of Tau-PET Imaging in Alzheimer's Disease: A Narrative Review of Genome-Wide and Candidate-Gene Studies.

Alzheimer's disease (AD) is characterized by extracellular β-amyloid (Aβ) plaques and intracellular hyperphosphorylated tau neurofibrillary tangles, with tau pathology correlating more strongly than amyloid pathology with cognitive decline and neuronal loss. While traditional genome-wide association studies (GWAS) have identified loci associated with tau-related phenotypes in cerebrospinal fluid, these approaches cannot capture the regional brain patterns of tau deposition that may underlie disease heterogeneity. Recent GWAS incorporating tau-PET imaging have begun to address this gap, identif

How to tailor the radiotherapy after radical prostatectomy in the modern era of molecular imaging, genomic testing, and technology development?

In recent years, we have observed a significant increase in the number of radical prostatectomies (RP) performed in patients at very high risk of prostate cancer. This group of patients is very heterogeneous due to the presence of multiple risk factors for recurrence, which makes decisions regarding the use of salvage radiotherapy (RT) very challenging. On the one hand, there is a subgroup of patients who can only be observed. For a more advanced subgroup of patients postoperative RT alone is effective treatment. For patients with very aggressive biology characteristics RT should be combined w

A novel classification framework for genome-wide association study of whole brain MRI images using deep learning.

Genome-wide association studies (GWASs) have been widely applied in the neuroimaging field to discover genetic variants associated with brain-related traits. So far, almost all GWASs conducted in neuroimaging genetics are performed on univariate quantitative features summarized from brain images. On the other hand, powerful deep learning technologies have dramatically improved our ability to classify images. In this study, we proposed and implemented a novel machine learning strategy for systematically identifying genetic variants that lead to detectable nuances on Magnetic Resonance Images (M

Deep neural networks integrating genomics and histopathological images for predicting stages and survival time-to-event in colon cancer.

MOTIVATION: There exists an unexplained diverse variation within the predefined colon cancer stages using only features from either genomics or histopathological whole slide images as prognostic factors. Unraveling this variation will bring about improved staging and treatment outcomes. Hence, motivated by the advancement of Deep Neural Network (DNN) libraries and complementary factors within some genomics datasets, we aggregate atypia patterns in histopathological images with diverse carcinogenic expression from mRNA, miRNA and DNA methylation as an integrative input source into a deep neural

A genome-wide imaging-based screening to identify genes involved in synphilin-1 inclusion formation in Saccharomyces cerevisiae.

Synphilin-1 is a major component of Parkinson's disease (PD) inclusion bodies implicated in PD pathogenesis. However, the machinery controlling synphilin-1 inclusion formation remains unclear. Here, we investigated synphilin-1 inclusion formation using a systematic genome-wide, high-content imaging based screening approach (HCI) in the yeast Saccharomyces cerevisiae. By combining with a secondary screening for mutants showing significant changes on fluorescence signal intensity, we filtered out hits that significantly decreased the expression level of synphilin-1. We found 133 yeast genes that
