Linking pathogen-microbiome-host interactions to explain amphibian population dynamics.

Symbiotic interactions can determine the evolutionary trajectories of host species, influencing genetic variation through selection and changes in demography. In the context of strong selective pressures such as those imposed by infectious diseases, symbionts providing defences could contribute to increase host fitness upon pathogen emergence. Here, we generated genome-wide data of an amphibian species to find evidence of evolutionary pressures driven by two skin symbionts: a batrachochytrid fungal pathogen and an antifungal bacterium. Using demographic modelling, we found evidence of decrease

Human population dynamics and Yersinia pestis in ancient northeast Asia.

We present genome-wide data from 40 individuals dating to c.16,900 to 550 years ago in northeast Asia. We describe hitherto unknown gene flow and admixture events in the region, revealing a complex population history. While populations east of Lake Baikal remained relatively stable from the Mesolithic to the Bronze Age, those from Yakutia and west of Lake Baikal witnessed major population transformations, from the Late Upper Paleolithic to the Neolithic, and during the Bronze Age, respectively. We further locate the Asian ancestors of Paleo-Inuits, using direct genetic evidence. Last, we repor

Food Suitability and Population Dynamics of Lorryia formosa (Acari: Tydeidae).

Lorryia formosa Cooreman (Acari: Tydeidae) is a species of mite commonly associated with citrus in many countries including the United States. A survey report in 1957 suggested phytophagous nature, while other studies claimed that L. formosa populations are associated with honeydew producing insects and sooty mold and it acts as a sanitizing agent. We investigated the effect of various diets on the survival and progeny production of L. formosa on excised leaves and the survival and potential to cause feeding damage to leaves of potted plants in a greenhouse study. A 2-yr field survey of a mand

Worldwide Phylogenetic Distributions and Population Dynamics of the Genus Histoplasma.

BACKGROUND: Histoplasma capsulatum comprises a worldwide complex of saprobiotic fungi mainly found in nitrogen/phosphate (often bird guano) enriched soils. The microconidia of Histoplasma species may be inhaled by mammalian hosts, and is followed by a rapid conversion to yeast that can persist in host tissues causing histoplasmosis, a deep pulmonary/systemic mycosis. Histoplasma capsulatum sensu lato is a complex of at least eight clades geographically distributed as follows: Australia, Netherlands, Eurasia, North American classes 1 and 2 (NAm 1 and NAm 2), Latin American groups A and B (LAm A

Understanding Past Population Dynamics: Bayesian Coalescent-Based Modeling with Covariates.

Effective population size characterizes the genetic variability in a population and is a parameter of paramount importance in population genetics and evolutionary biology. Kingman's coalescent process enables inference of past population dynamics directly from molecular sequence data, and researchers have developed a number of flexible coalescent-based models for Bayesian nonparametric estimation of the effective population size as a function of time. Major goals of demographic reconstruction include identifying driving factors of effective population size, and understanding the association be

The analysis of crow population dynamics as a surveillance tool.

West Nile virus (WNV) infection, a zoonotic disease for which birds act as a reservoir, first appeared in North America in August 1999. It was first reported in Quebec in 2002. The Quebec surveillance system for WNV has several components, including the surveillance of mortality in corvid populations, which includes the American crow (Corvus brachyrhynchos). The main objectives of this study are to better understand the population dynamics of this species in Quebec and to evaluate the impact of WNV on these dynamics. We obtained observation data for living crows in this province for the period

Monitored and modeled coral population dynamics and the refuge concept.

With large-scale impacts on coral reefs due to global climatic change projected to increase dramatically, and suitability of many areas for reef growth projected to decrease, the question arises whether particular settings might serve as refugia that can maintain higher coral populations than surrounding areas. We examine this hypothesis on a small, local scale in Honduras, western Caribbean. Dense coral thickets containing high numbers of the endangered coral Acropora cervicornis occur on offshore banks while being rare on the fringing reef on nearby Roatán. Geomorphological setting and commu

Assessing the impact of bacterial heterogeneity on bacteriophage population dynamics.

Bacteriophages follow complex replication dynamics in codependence with their host cells. The corresponding dynamics are usually described with three key parameters: the adsorption rate φ, the burst size β and the latent period τ. Single-cell experiments have shown cellular variability in latent period and burst size. Yet, those parameters are traditionally modelled as uniform values for the whole bacterial population, which may introduce bias in the predicted profiles. Here, we systematically assessed the relevance of modelling this cell-level variability in the context of bacteriophage dynam

Self-Organized Hyperuniformity in a Minimal Model of Population Dynamics.

By generalizing a class of models recently introduced to account for protracted transients in biological systems, we identify a novel mechanism for hyperuniformity. In this model, competition of individuals over a shared resource serves as feedback that can asymptotically guide the population toward a critical steady state with a divergent individual lifetime. We show that, in its spatially extended form, this many-body model exhibits hyperuniform density fluctuations. Through explicit coarse-graining, we develop a hydrodynamic theory that conforms closely with the results of stochastic simula

Low-dimensional population dynamics in the brainstem gate REM sleep.

Rapid-eye-movement (REM) sleep is generated in the brainstem, but the brainstem population dynamics that drive transitions to REM sleep remain largely unknown. Here, combining mouse Neuropixels recordings and dimensionality reduction, we found that population activity in the midbrain and pons is dominated by two components, one of which captures strong infraslow fluctuations in neural activity. During transitions from non-REM (NREM) to REM sleep, the population activity followed a stereotypic trajectory that was preceded by an increase in the infraslow component. Our analysis revealed-across a

Community Characteristics and Population Dynamics of an Endangered Rhododendron nymphaeoides.

Rhododendron nymphaeoides belongs to the Fortunea subsection of the Rhododendron genus. Despite being officially listed as an endangered species (with the conservation status of EN) by the International Union for Conservation of Nature Red List, The Red List of Rhododendrons, Red List of China's Higher Plants, and the Threatened Species List of China's Higher Plants, little is known about this species' community characteristics and population dynamics. This lack of knowledge hampers the conservation and management of its wild resources. This study was conducted on all existing distribution poi

Population dynamics of normal human blood inferred from somatic mutations.

Haematopoietic stem cells drive blood production, but their population size and lifetime dynamics have not been quantified directly in humans. Here we identified 129,582 spontaneous, genome-wide somatic mutations in 140 single-cell-derived haematopoietic stem and progenitor colonies from a healthy 59-year-old man and applied population-genetics approaches to reconstruct clonal dynamics. Cell divisions from early embryogenesis were evident in the phylogenetic tree; all blood cells were derived from a common ancestor that preceded gastrulation. The size of the stem cell population grew steadily

Comparison of Two Detailed Models of Aedes aegypti Population Dynamics.

The success of control programs for mosquito borne diseases can be enhanced by crucial information provided by models of the mosquito populations. Models, however, can differ in their structure, complexity and biological assumptions, and these differences impact their predictions. Unfortunately, it is typically difficult to determine why two complex models make different predictions because we lack structured side-by-side comparisons of models using comparable parameterization. Here we present a detailed comparison of two complex, spatially-explicit, stochastic models of the population dynamic

Arcobacter population dynamics in pigs on farrow-to-finish farms.

Healthy pigs are an important reservoir for the emerging human pathogen Arcobacter which can result in contamination of porcine carcasses and pork and the spread of arcobacters into the environment. Up to now, the excretion of arcobacters by pigs has been studied, but information about the transmission routes in fattening pigs is lacking. The present study aimed to elucidate the Arcobacter population dynamics in pigs during the fattening period on four farrow-to-finish farms. On each farm, 30 clinically healthy, 12-week-old piglets were selected. Fecal samples were collected on 10 sampling occ

The population dynamics of Onchocerca volvulus in the human host.

The quantitative aspects of onchocerciasis that focus on the relationship between the number of adult female Onchocerca volvulus in the human host, the total numbers of microfilariae (mfs) in the body at any one time, and the numbers of infective larvae (L3) to which a person is exposed over time, have received little attention. This paper attempts to investigate the problem from three starting points:--(a) using the numbers of palpable nodules to estimate the numbers of productive female worms in the body; (b) using the concentrations of mfs in skin snips to estimate the total load of mfs in

Growth dynamics and the evolution of cooperation in microbial populations.

Microbes providing public goods are widespread in nature despite running the risk of being exploited by free-riders. However, the precise ecological factors supporting cooperation are still puzzling. Following recent experiments, we consider the role of population growth and the repetitive fragmentation of populations into new colonies mimicking simple microbial life-cycles. Individual-based modeling reveals that demographic fluctuations, which lead to a large variance in the composition of colonies, promote cooperation. Biased by population dynamics these fluctuations result in two qualitativ

Population dynamic interference among childhood diseases.

Epidemiologists usually study the interaction between a host population and one parasitic infection. However, different parasite species effectively compete, in an ecological sense, for the same finite group of susceptible hosts, so there may be an indirect effect on the population dynamics of one disease due to epidemics of another. In human populations, recovery from any serious infection is normally preceded by a period of convalescence, during which infected individuals stay at home and are effectively shielded from exposure to other infectious diseases. We present a model for the dynamics

Transplanting the pulmonary virome: Dynamics of transient populations.

BACKGROUND: Lung transplantation provides a unique opportunity to investigate the dynamics of the human pulmonary virome that is transplanted within the donor lungs. The pulmonary virome comprises both "resident" and "transient" viruses. In this study we aimed to analyze the dynamics of the "transient" members. METHODS: We conducted a single-center, prospective, longitudinal investigation of community-acquired respiratory viruses detected in nasopharyngeal swabs, swabs of explanted and donor lungs, and serial bronchoalveolar lavages post-transplant. RESULTS: Fifty-two consecutive lung transp
