RNA binding of GAPDH controls transcript stability and protein translation in acute myeloid leukemia.

Dysregulation of RNA binding proteins (RBPs) is a hallmark in cancerous cells. In acute myeloid leukaemia (AML) RBPs are key regulators of tumour proliferation. While classical RBPs have defined RNA binding domains, RNA recognition and function in AML by non-canonical RBPs (ncRBPs) remain unclear. Given the inherent complexity of targeting AML broadly, our goal was to uncover potential ncRBP candidates critical for AML survival using a CRISPR/Cas-based screening. We identified the glycolytic enzyme glyceraldehyde-3-phosphate dehydrogenase (GAPDH) as a pro-proliferative factor in AML cells. Bas

Enterovirus-like particles encapsidate RNA and exhibit decreased stability due to lack of maturation.

To counteract hand, foot, and mouth disease-causing viruses such as enterovirus A71 and coxsackievirus A6, virus-like particles (VLPs) have emerged as a leading contender for the development of a multivalent vaccine. However, VLPs have shown rapid conversion from a highly immunogenic state to a less immunogenic state and low particle integrity lifetimes compared to inactivated virus vaccines, thus raising concerns about their overall stability. Here, we produce VLPs to investigate capsid stability using cryogenic electron microscopy (cryo-EM), mass spectrometry (MS), biochemical assays, and at

The long noncoding RNA Synage regulates synapse stability and neuronal function in the cerebellum.

The brain is known to express many long noncoding RNAs (lncRNAs); however, whether and how these lncRNAs function in modulating synaptic stability remains unclear. Here, we report a cerebellum highly expressed lncRNA, Synage, regulating synaptic stability via at least two mechanisms. One is through the function of Synage as a sponge for the microRNA miR-325-3p, to regulate expression of the known cerebellar synapse organizer Cbln1. The other function is to serve as a scaffold for organizing the assembly of the LRP1-HSP90AA1-PSD-95 complex in PF-PC synapses. Although somewhat divergent in its m

Progression of secondary hyperparathyroidism involves deregulation of genes related to DNA and RNA stability.

BACKGROUND: Renal secondary hyperparathyroidism in its late stages becomes autonomous, so excessive parathyroid hormone (PTH) secretion no longer responds to physiologic stimuli or to aggressive medical treatment. METHODS: To gain molecular understanding of progression of renal secondary hyperparathyroidism, normal and hyperplastic parathyroid tissue with diffuse and nodular growth were analyzed. The results were also compared to parathyroid adenomas. The analysis was performed by high-density oligonucleotide microarray and bidirectional subtraction library. RESULTS: Analysis of the DNA arra

RNA-binding protein Epiplakin 1 promotes ovarian cancer immune escape and distal metastasis by enhancing the RNA stability of yes-associated protein.

This study investigated the mechanism of the RNA-binding protein Epiplakin 1 (EPPK1) in ovarian cancer (OC). EPPK1 expression in OC tissues was analyzed using gene expression profiling interactive analysis (GEPIA). The association between EPPK1 expression and patient overall survival (OS) and progression-free survival (PFS) was evaluated through Kaplan-Meier analysis. Reverse transcription quantitative polymerase chain reaction (RT-qPCR) and Western blot were performed to quantify EPPK1 levels in 25 clinical OC specimens. An EPPK1-knockdown xenograft model was established to examine tumor grow

RNA Exosome Complex Regulates Stability of the Hepatitis B Virus X-mRNA Transcript in a Non-stop-mediated (NSD) RNA Quality Control Mechanism.

Hepatitis B virus (HBV) is a stealth virus, minimally inducing the interferon system required for efficient induction of both innate and adaptive immune responses. However, 90% of acutely infected adults can clear the virus, suggesting the presence of other, interferon-independent pathways leading to viral clearance. Given the known ability of helicases to bind viral nucleic acids, we performed a functional screening assay to identify helicases that regulate HBV replication. We identified the superkiller viralicidic activity 2-like (SKIV2L) RNA helicase (a homolog of the Saccharomyces cerevisi

Data-driven model reveals increased stability of CAG-expanded huntingtin RNA due to MID1 binding.

RNA-binding proteins (RBP) are important regulators of RNA metabolism. In neurodegenerative disorders such as Huntington's Disease (HD), disrupted RBP-RNA interactions contribute to neuronal dysfunction. One such RBP, Midline 1 (MID1), has been shown to aberrantly associate with mutant huntingtin (Htt) RNA, enhancing its translation, yet the mechanism driving this effect remains unknown. Here, we develop a computational model to understand the role of MID1. Based on previously published data, our model predicts that MID1 increases the stability of the Htt RNA. We experimentally validate this p

Sub-genomic flaviviral RNA elements increase the stability and abundance of recombinant AAV vector transcripts.

UNLABELLED: Many viruses have evolved structured RNA elements that can influence transcript abundance and translational efficiency, and help evade host immune factors by hijacking cellular machinery during replication. Here, we evaluated the functional impact of sub-genomic flaviviral RNAs (sfRNAs) known to stall exoribonuclease activity, by incorporating these elements into recombinant adeno-associated viral (AAV) genome cassettes. Specifically, sfRNAs from Dengue, Zika, Japanese Encephalitis, Yellow Fever, Murray Valley Encephalitis, and West Nile viruses increased transcript stability and t

Unusual stability of messenger RNA in snake venom reveals gene expression dynamics of venom replenishment.

Venom is a critical evolutionary innovation enabling venomous snakes to become successful limbless predators; it is therefore vital that venomous snakes possess a highly efficient venom production and delivery system to maintain their predatory arsenal. Here, we exploit the unusual stability of messenger RNA in venom to conduct, for the first time, quantitative PCR to characterise the dynamics of gene expression of newly synthesised venom proteins following venom depletion. Quantitative PCR directly from venom enables real-time dynamic studies of gene expression in the same animals because it

The human RNA surveillance factor UPF1 is required for S phase progression and genome stability.

The eukaryotic nonsense-mediated mRNA decay (NMD) pathway degrades mRNAs carrying premature stop codons (PTC). In humans, NMD depends on the RNA- and DNA-dependent 5'-3' helicase UPF1 and six other gene products referred to as SMG1, UPF2, UPF3, EST1A/SMG6, EST1B/SMG5, and EST1C/SMG7. The NMD machinery is also thought to coordinate mRNA nuclear export and translation and to regulate the levels of several physiologic transcripts. Furthermore, in a process named SMD, UPF1 promotes degradation of mRNAs that are bound by Staufen 1. Intriguingly, SMG1 and EST1A/SMG6 function also in DNA repair and t

The RNA methyltransferase NSUN2 catalyzes 5-methylcytosine (m5C) on IL1B mRNA to promote transcript stability.

Among the plethora of RNA modifications, 5-methylcytosine (m5C) has held substantial roles in some biological processes, yet its impact on inflammation remains largely uncharted. Here, we reported an m5C-related epitranscriptomic regulatory axis in inflammatory pathogenesis. Bacterial lipopolysaccharides (LPS) challenge induces marked elevation in RNA m5C abundance as well as the expression of NOP2/Sun RNA methyltransferase 2 (NSUN2), an essential enzyme catalyzing m5C modification. Nsun2 deficient mice showed significantly reduced inflammatory response in the models of systemic inflammation a

RNA/DNA-binding protein TDP43 regulates DNA mismatch repair genes with implications for genome stability.

TDP43 is an RNA/DNA-binding protein increasingly recognized for its role in neurodegenerative conditions, including amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD). As characterized by its aberrant nuclear export and cytoplasmic aggregation, TDP43 proteinopathy is a hallmark feature in over 95% of ALS/FTD cases, leading to detrimental cytosolic aggregates and a reduction in nuclear functionality in neurons. Building on our prior work linking TDP43 proteinopathy to the accumulation of DNA double-strand breaks (DSBs) in neurons, the present investigation uncovers a novel re

RNA stability controlled by m6A methylation contributes to X-to-autosome dosage compensation in mammals.

In mammals, X-chromosomal genes are expressed from a single copy since males (XY) possess a single X chromosome, while females (XX) undergo X inactivation. To compensate for this reduction in dosage compared with two active copies of autosomes, it has been proposed that genes from the active X chromosome exhibit dosage compensation. However, the existence and mechanisms of X-to-autosome dosage compensation are still under debate. Here we show that X-chromosomal transcripts have fewer m6A modifications and are more stable than their autosomal counterparts. Acute depletion of m6A selectively sta

TAV2b Peptide Derivatives Underwind and Stabilize Double-Stranded RNA upon Binding.

Double-stranded RNA (dsRNA) has become an essential tool to understand biological processes with promising therapeutic implications. However, its usage is often limited due to poor cellular uptake and instability in biological settings. Peptidic dsRNA binders, inspired by natural RNA-binding proteins, have emerged as promising tools to address these limitations. However, it remains unclear how these peptides recognize RNA and impact its mechanical properties. Here we employed single-molecule magnetic tweezers to investigate TAV2b-derived peptidic dsRNA binders. We showed that these peptides un

Target-stabilized base editors enable robust high-fidelity RNA editing.

RNA base editing using engineered deaminases represents a powerful tool to correct mutations at the RNA level. However, widespread off-target effects, primarily arising from dissociated free deaminases, remain a significant challenge. Here, we devise the RECODE (RNA editing with conditionally stable and enhanced ADAR1 deaminase variants) system, which employs designer degron-tagged ADAR1 deaminase (ADAR1d) with guide RNA (gRNA)-regulated stability. By promoting degradation of gRNA-unbound ADAR1d, RECODE markedly reduces transcriptome-wide edits while maintaining high on-target efficacy. Engine

Nanocellulose-Integrated BioClay to Improve Stability and Efficacy in RNA Interference-Mediated Antiviral Protection of Plants.

RNA interference (RNAi) technology offers a nontransgenic and sequence-specific strategy for plant protection, but its foliar application in the field is limited by rapid RNA degradation and poor persistence on leaf surfaces. Here, we developed a nanocellulose-enabled clay-based platform for double-stranded RNA (dsRNA) foliar delivery, named as BioClay@CNF, that offers dsRNA persistence on leaves and durable antiviral activity in plants. Incorporation of nanocellulose fibers (CNFs) increased dsRNA retention and resisted rain-induced wash-off while simultaneously shielding dsRNA from enzymatic

RNA-binding protein hnRNPD induces epithelial-mesenchymal transition in Wilms' tumor via facilitating MAP4K4 mRNA stability.

Wilms' tumor (WT) is one of the most common pediatric abdominal malignancies. The RNA-binding protein heterogeneous nuclear ribonucleoprotein D (hnRNPD) is related to cancer progression through regulating target mRNA stability. Nonetheless, its expression profile and value for WT are largely unexplored. Human renal proximal tubular epithelial cells (RPTEC) and WT cells (17.94, HFWT) were employed as experimental models for exploring hnRNPD's effect on WT progression. Subsequently, potential downstream targets of hnRNPD were identified through bioinformatics analysis. Functional validation was
